Improved identification of enriched peptide–RNA cross-links from ribonucleoprotein particles (RNPs) by mass spectrometry
Direct UV cross-linking combined with mass spectrometry (MS) is a powerful tool to identify hitherto non-characterized protein–RNA contact sites in native ribonucleoprotein particles (RNPs) such as the spliceosome. Identification of contact sites after cross-linking is restricted by: (i) the relatively low cross-linking yield and (ii) the amount of starting material available for cross-linking studies. Therefore, the most critical step in such analyses is the extensive purification of the cross-linked peptide–RNA heteroconjugates from the excess of non-crosslinked material before MS analysis. Here, we describe a strategy that combines small-scale reversed-phase liquid chromatography (RP-HPLC) of UV-irradiated and hydrolyzed RNPs, immobilized metal-ion affinity chromatography (IMAC) to enrich cross-linked species and their analysis by matrix-assisted laser desorption/ionisation (MALDI) MS(/MS). In cases where no MS/MS analysis can be performed, treatment of the enriched fractions with alkaline phosphatase leads to unambiguous identification of the cross-linked species

Greenhouse Gas Mitigation Potential of Alternate Wetting and Drying for Rice Production at National Scale—A Modeling Case Study for the Philippines
Worldwide, rice production contributes about 10% of total greenhouse gas (GHG) emissions from the agricultural sector, mainly due to CH emissions from continuously flooded fields. Alternate Wetting and Drying (AWD) is a promising crop technology for mitigating CH emissions and reducing the irrigation water currently being applied in many of the world\u27s top rice-producing countries. However, decreased emissions of CH may be partially counterbalanced by increased NO emissions. In this case study for the Philippines, the national mitigation potential of AWD is explored using the process-based biogeochemical model LandscapeDNDC. Simulated mean annual CH emissions under conventional rice production for the time period 2000–2011 are estimated as 1,180 ± 163 Gg CH yr. During the cropping season, this is about +16% higher than a former estimate using emission factors. Scenario simulations of nationwide introduction of AWD in irrigated landscapes suggest a considerable decrease in CH emissions by −23%, while NO emissions are only increased by +8%. Irrespective of field management, at national scale, the radiative forcing of irrigated rice production is always dominated by CH (>95%). The reduction potential of GHG emissions depends on, for example, number of crops per year, residue management, amount of applied irrigation water, and sand content. Seasonal weather conditions also play an important role since the mitigation potential of AWD is almost double as high in dry as compared to wet seasons. Furthermore, this study demonstrates the importance of temporal continuity, considering off-season emissions and the long-term development of GHG emissions across multiple years
Activity data on crop management define uncertainty of CH and NO emission estimates from rice: A case study of Vietnam
Background: Globally, rice systems are a major source of atmospheric CH and for major rice-producing countries, such as Vietnam, CH as well as NO emissions from agricultural land used for rice production may represent about one-fourth of total national anthropogenic greenhouse gas (GHG) emissions. However, national-scale estimates of GHG emissions from rice systems are uncertain with regard to its magnitude, spatial distribution, and seasonality.
Aims: Here, we used the biogeochemical model LandscapeDNDC to calculate emissions of CH and NO from rice systems in Vietnam (Tier 3 IPCC approach). Our objectives were to identify hotspot regions of emissions and to assess the contribution of NO to the total non-CO (CH+NO) GHG balance of rice systems as well as the seasonal and interannual variability of fluxes in dependence of uncertain input data on field management .
Methods: The biogeochemical model LandscapeDNDC model was linked to publicly available information on climate, soils, and land management (fertilization, irrigation, crop rotation) for calculating a national inventory in daily time steps of CH and NO emissions from rice systems at a spatial resolution of 0.083° × 0.083°. Uncertainty in management practices related to fertilization, use of harvest residues or irrigation water, and its effects on simulated CH and NO fluxes was accounted for by Latin Hypercube Sampling of probability distribution functions.
Results: Our study shows that CH and NO fluxes from rice systems in Vietnam are highly seasonal, with national CH and NO emissions totaling to about 2600 Gg CH y and 42 Gg NO y, respectively. Highest emissions were simulated for double and triple rice cropping systems in the Mekong Delta region. Yield-scaled emissions varied largely in a range of 300–3000 kg CO-eq Mg y, with CH emissions during the rice season(s) dominating (>82%) the total annual non-CO GHG balance of rice systems. In our study, uncertainty in field management information (nitrogen fertilization, ratio synthetic to organic fertilization, residue management, availability of irrigation water) were major drivers of uncertainty of the national CH and NO emission inventory.
Conclusions: Our study shows that Tier 3 approaches, that is, process-oriented model approaches combined with GIS databases, for estimating national-scale GHG emissions from rice systems are ready to be applied at national scale. Generally, this approach is powerful as it allows to identify regions with elevated emissions, thereby accounting not only for CH, but as well for NO emissions. However, our study also shows that specifically better information on land management is required to narrowing uncertainties
Predicting COVID-19 prognosis in the ICU remained challenging: external validation in a multinational regional cohort
Objective: Many prediction models for Coronavirus Disease 2019 (COVID-19) have been developed. External validation is mandatory before implementation in the Intensive Care Unit (ICU). We selected and validated prognostic models in the Euregio Intensive Care COVID (EICC) cohort.
Study design and setting: In this multinational cohort study, routine data from COVID-19 patients admitted to ICUs within the Euregio Meuse-Rhine were collected from March to August 2020. COVID-19 models were selected based on model type, predictors, outcomes, and reporting. Furthermore, general ICU scores were assessed. Discrimination was assessed by area under the receiver operating characteristic curves (AUCs) and calibration by calibration-in-the-large and calibration plots. A random-effects meta-analysis was used to pool results.
Results: 551 patients were admitted. Mean age was 65.4±11.2 years, 29% were female, and ICU mortality was 36%. Nine out of 238 published models were externally validated. Pooled AUCs were between 0.53 and 0.70 and calibration-in-the-large between -9% and 6%. Calibration plots showed generally poor but, for the 4C Mortality score and SEIMC score, moderate calibration.
Conclusion: Of the nine prognostic models that were externally validated in the EICC cohort, only two showed reasonable discrimination and moderate calibration. For future pandemics, better models based on routine data are needed to support admission decision-making
Weltkonjunktur und deutsche Konjunktur im Frühjahr 2008
[Abkühlung der Weltkonjunktur] Die weltwirtschaftliche Expansion hat sich zum Jahresende 2007 unter dem Eindruck der Immobilienkrise in den Vereinigten Staaten und der dadurch ausgelösten Turbulenzen an den internationalen Finanzmärkten merklich verlangsamt. Die Finanzkrise wird die Realwirtschaft in den Industrieländern noch geraume Zeit belasten, vor allem dadurch, dass die Finanzierungskosten für Unternehmen und Haushalte steigen. Das Risiko, dass die Vereinigten Staaten in eine Rezession rutschen, ist beträchtlich. In den meisten der übrigen Industrieländer sind die internen Auftriebskräfte jedoch nach wie vor deutlich. Hinzu kommt, dass die Wachstumsdynamik in den Schwellenländern ungebrochen ist. So dürfte die weltwirtschaftliche Expansion in diesem und im nächsten Jahr zwar deutlich hinter den Zuwachsraten der Vorjahre zurückbleiben. Einen Einbruch der wirtschaftlichen Aktivität erwarten wir für die Weltwirtschaft insgesamt aber nicht. - [Deutschland: Robuste Binnenkonjunktur - Dämpfer aus dem Ausland] Die Konjunktur in Deutschland wird sich vorübergehend abkühlen. Zwar sprechen Indikatoren dafür, dass die Produktion mit viel Schwung in das Jahr 2008 gestartet ist. Im weiteren Jahresverlauf dürfte die Dynamik jedoch rasch nachlassen. Insbesondere werden von der Auslandsnachfrage angesichts der Eintrübung der Weltkonjunktur und der Aufwertung des Euro kaum noch Impulse ausgehen, zumal sich die Wettbewerbsfähigkeit deutscher Hersteller angesichts steigender Arbeitskosten kaum noch verbessern wird. Die Binnennachfrage wird beschleunigt zunehmen; hier wirken sich insbesondere die kräftig steigenden Einkommen infolge des Arbeitsplatzaufbaus aus. Wir belassen unsere Prognose für den Anstieg des realen Bruttoinlandsprodukts im Jahr 2008 bei 1,9 Prozent und senken die Prognose für das Jahr 2009 von 1,6 auf 1,2 Prozent. - [Abschwächung der Konjunktur in Deutschland - was nun zu tun ist] Wir halten es nicht für angemessen, auf die sich abzeichnende Schwäche der wirtschaftlichen Entwicklung in Deutschland mit einem Konjunkturprogramm zu reagieren. Es besteht das Risiko, dass ein solches Programm nicht wie gewünscht wirkt. Die Staatsverschuldung würde auf jeden Fall steigen. Wichtig wäre es dagegen, das mittelfristige Wachstum zu fördern und die Anreize für mehr Beschäftigung zu erhöhen. Solche Maßnahmen hätten den positiven Nebeneffekt, dass sie gleichzeitig auch die konjunkturelle Lage in diesem und im kommenden Jahr verbessern würden. --
Weltkonjunktur und deutsche Konjunktur im Winter 2008
[Weltkonjunktur auf Talfahrt] Die Phase starker Expansion der Weltwirtschaft ist im Jahr 2008 zu Ende gegangen. Die Zuspitzung der Finanzmarktkrise im September hat Schockwellen durch die Weltwirtschaft gesandt, und negative Rückkopplungseffekte haben zu einer ungewöhnlich starken Abwärtsdynamik geführt, die zunehmend auch die Schwellenländer erfasst hat. Gegen Jahresende ist die weltwirtschaftliche Aktivität regelrecht eingebrochen. In einer Reihe von Ländern ist der Abschwung Ausdruck der Korrektur von makroökonomischen Ungleichgewichten, insbesondere von Übersteigerungen am Immobilienmarkt, die in der Regel geraume Zeit in Anspruch nehmen und eine konjunkturelle Erholung verzögern. Trotz aller Anstrengungen der Regierungen und Notenbanken um eine Stabilisierung der Banken und eine Stimulierung der Konjunktur dürfte sich die Weltwirtschaft noch geraume Zeit, voraussichtlich über das gesamte kommende Jahr, auf Talfahrt befinden und sich anschließend nur zögerlich beleben. Wir haben unsere Prognose für den Anstieg der Weltproduktion drastisch von 3,3 Prozent (September) auf 0,4 Prozent reduziert. In den Industrieländern dürfte die Wirtschaft sogar um 1,8 Prozent schrumpfen. Dies wäre die schwerste Rezession seit Ende des zweiten Weltkriegs. - [Deutsche Wirtschaft in einer schweren Rezession] Die deutsche Wirtschaft befindet sich in der Rezession. Nahezu alle Konjunkturindikatoren haben sich in den vergangenen Monaten drastisch verschlechtert. Für das Winterhalbjahr 2008/2009 ist ein Einbruch der gesamtwirtschaftlichen Produktion wahrscheinlich. Auch im weiteren Verlauf des Jahres 2009 wird die Produktion in der Tendenz sinken. Wir revidieren unsere Prognose für den Anstieg des realen Bruttoinlandsprodukts im Jahr 2008 von 1,9 auf 1,5 Prozent und die für das Jahr 2009 von 0,2 auf -2,7 Prozent. Im Jahr 2010 wird die gesamtwirtschaftliche Produktion voraussichtlich wieder steigen, allerdings nur geringfügig (+0,3 Prozent). --
