    On Quantifying Local Geometric Structures of Fiber Tracts

    International audienceIn diffusion MRI, fiber tracts, represented by densely distributed 3D curves, can be estimated from diffusion weighted images using tractography. The spatial geometric structure of white matter fiber tracts is known to be complex in human brain, but it carries intrinsic information of human brain. In this paper, inspired by studies of liquid crystals, we propose tract-based director field analysis (tDFA) with total six rotationally invariant scalar indices to quantify local geometric structures of fiber tracts. The contributions of tDFA include: 1) We propose orientational order (OO) and orientational dispersion (OD) indices to quantify the degree of alignment and dispersion of fiber tracts; 2) We define the local orthogonal frame for a set of unoriented curves, which is proved to be a generalization of the Frenet frame defined for a single oriented curve; 3) With the local orthogonal frame, we propose splay, bend, and twist indices to quantify three types of orientational distortion of local fiber tracts, and a total distortion index to describe distortions of all three types. The proposed tDFA for fiber tracts is a generalization of the voxel-based DFA (vDFA) which was recently proposed for a spherical function field (i.e., an ODF field). To our knowledge, this is the first work to quantify orientational distortion (splay, bend, twist, and total distortion) of fiber tracts. Experiments show that the proposed scalar indices are useful descriptors of local geometric structures to visualize and analyze fiber tracts

    The impact of signal-to-noise ratio, diffusion-weighted directions and image resolution in cardiac diffusion tensor imaging - insights from the ex-vivo rat heart

    Background: Cardiac diffusion tensor imaging (DTI) is limited by scan time and signal-to-noise (SNR) restrictions. This invariably leads to a trade-off between the number of averages, diffusion-weighted directions (ND), and image resolution. Systematic evaluation of these parameters is therefore important for adoption of cardiac DTI in clinical routine where time is a key constraint. Methods: High quality reference DTI data were acquired in five ex-vivo rat hearts. We then retrospectively set 2 ≤ SNR ≤ 97, 7 ≤ ND ≤ 61, varied the voxel volume by up to 192-fold and investigated the impact on the accuracy and precision of commonly derived parameters. Results: For maximal scan efficiency, the accuracy and precision of the mean diffusivity is optimised when SNR is maximised at the expense of ND. With typical parameter settings used clinically, we estimate that fractional anisotropy may be overestimated by up to 13% with an uncertainty of ±30%, while the precision of the sheetlet angles may be as poor as ±31°. Although the helix angle has better precision of ±14°, the transmural range of helix angles may be under-estimated by up to 30° in apical and basal slices, due to partial volume and tapering myocardial geometry. Conclusions: These findings inform a baseline of understanding upon which further issues inherent to in-vivo cardiac DTI, such as motion, strain and perfusion, can be considered. Furthermore, the reported bias and reproducibility provides a context in which to assess cardiac DTI biomarkers

    The Bacterial Intimins and Invasins: A Large and Novel Family of Secreted Proteins

    Gram-negative bacteria have developed a limited repertoire of solutions for secreting proteins from the cytoplasmic compartment to the exterior of the cell. Amongst the spectrum of secreted proteins are the intimins and invasins (the Int/Inv family; TC# 1.B.54) which are characterized by an N-terminal β-barrel domain and a C-terminal surface localized passenger domain. Despite the important role played by members of this family in diseases mediated by several species of the Enterobacteriaceae, there has been little appreciation for the distribution and diversity of these proteins amongst Gram-negative bacteria. Furthermore, there is little understanding of the molecular events governing secretion of these proteins to the extracellular milieu.In silico approaches were used to analyze the domain organization and diversity of members of this secretion family. Proteins belonging to this family are predominantly associated with organisms from the γ-proteobacteria. Whilst proteins from the Chlamydia, γ-, β- and ε-proteobacteria possess β-barrel domains and passenger domains of various sizes, Int/Inv proteins from the α-proteobacteria, cyanobacteria and chlorobi possess only the predicted β-barrel domains. Phylogenetic analyses revealed that with few exceptions these proteins cluster according to organismal type, indicating that divergence occurred contemporaneously with speciation, and that horizontal transfer was limited. Clustering patterns of the β-barrel domains correlate well with those of the full-length proteins although the passenger domains do so with much less consistency. The modular subdomain design of the passenger domains suggests that subdomain duplication and deletion have occurred with high frequency over evolutionary time. However, all repeated subdomains are found in tandem, suggesting that subdomain shuffling occurred rarely if at all. Topological predictions for the β-barrel domains are presented.Based on our in silico analyses we present a model for the biogenesis of these proteins. This study is the first of its kind to describe this unusual family of bacterial adhesins

An audit can help one to find ways to improve the forecasting process and to avoid legal liability for poor forecasting
