    Yeast gene CMR1/YDL156W is consistently co-expressed with genes participating in DNA-metabolic processes in a variety of stringent clustering experiments

Published by the Royal Society under the terms of the Creative Commons Attribution License http://creativecommons.org/licenses/by/3.0/, which permits unrestricted use, provided the original author and source are credited.The binarization of consensus partition matrices (Bi-CoPaM) method has, among its unique features, the ability to perform ensemble clustering over the same set of genes from multiple microarray datasets by using various clustering methods in order to generate tunable tight clusters. Therefore, we have used the Bi-CoPaM method to the most synchronized 500 cell-cycle-regulated yeast genes from different microarray datasets to produce four tight, specific and exclusive clusters of co-expressed genes. We found 19 genes formed the tightest of the four clusters and this included the gene CMR1/YDL156W, which was an uncharacterized gene at the time of our investigations. Two very recent proteomic and biochemical studies have independently revealed many facets of CMR1 protein, although the precise functions of the protein remain to be elucidated. Our computational results complement these biological results and add more evidence to their recent findings of CMR1 as potentially participating in many of the DNA-metabolism processes such as replication, repair and transcription. Interestingly, our results demonstrate the close co-expressions of CMR1 and the replication protein A (RPA), the cohesion complex and the DNA polymerases α, δ and ɛ, as well as suggest functional relationships between CMR1 and the respective proteins. In addition, the analysis provides further substantial evidence that the expression of the CMR1 gene could be regulated by the MBF complex. In summary, the application of a novel analytic technique in large biological datasets has provided supporting evidence for a gene of previously unknown function, further hypotheses to test, and a more general demonstration of the value of sophisticated methods to explore new large datasets now so readily generated in biological experiments.National Institute for Health Researc

    Dynamics of two atoms coupled to a cavity field

    We investigate the interaction of two two-level atoms with a single mode cavity field. One of the atoms is exactly at resonance with the field, while the other is well far from resonance and hence is treated in the dispersive limit. We find that the presence of the non-resonant atom produces a shift in the Rabi frequency of the resonant atom, as if it was detuned from the field.     Given a complete Heyting algebra we construct an algebraic tensor triangulated category whose Bousfield lattice is the Booleanization of the given Heyting algebra. As a consequence we deduce that any complete Boolean algebra is the Bousfield lattice of some tensor triangulated category.     Phonon renormalisation in doped bilayer graphene

    We report phonon renormalisation in bilayer graphene as a function of doping. The Raman G peak stiffens and sharpens for both electron and hole doping, as a result of the non-adiabatic Kohn anomaly at the Γ\Gamma point. The bilayer has two conduction and valence subbands, with splitting dependent on the interlayer coupling. This results in a change of slope in the variation of G peak position with doping, which allows a direct measurement of the interlayer coupling strength.Comment: 5 figure

    Zizyphus spina-christi (Rhamnaceae) grows wild in tropical Africa and Asia and can be domesticated. It has folkloric usage in pain related ailments throughout these regions. In view of the claimed therapeuticpotentials, investigation of the plant’s root bark was initiated in our laboratory. The plant material was first sequentially extracted with hexane, chloroform, ethylacetate and methanol, and in this report, afraction (numbered) ZS-4D from the methanol extract eluted with 70:30% (chloroform : methanol) using flash column chromatography was apparently traced to be responsible for its main analgesic, and inaddition, anti-inflammatory activities. The fraction (25, 50 and 100 mg/kg, i.p.) was tested on chemical (acetic acid-induced writhing, formalin), mechanical (analgesy-meter) and thermal (tail-flick) analgesic tests with the aim of elucidating both central and peripherally mediated action in rats and mice. Its antiinflammatory action against egg albumin-induced hind paw oedema was also tested in rats. Resultsshow that the fraction has some levels of dose related effect on all the models except the tail-flick test in which the activity was not statistically significant

    Multimodal Magnetic Resonance and Near-Infrared-Fluorescent Imaging of Intraperitoneal Ovarian Cancer Using a Dual-Mode-Dual-Gadolinium Liposomal Contrast Agent.

    The degree of tumor removal at surgery is a major factor in predicting outcome for ovarian cancer. A single multimodality agent that can be used with magnetic resonance (MR) for staging and pre-surgical planning, and with optical imaging to aid surgical removal of tumors, would present a new paradigm for ovarian cancer. We assessed whether a dual-mode, dual-Gadolinium (DM-Dual-Gd-ICG) contrast agent can be used to visualize ovarian tumors in the peritoneal cavity by multimodal MR and near infra-red imaging (NIR). Intraperitoneal ovarian tumors (Hey-A8 or OVCAR3) in mice enhanced on MR two days after intravenous DM-Dual Gd-ICG injection compared to controls (SNR, CNR, p < 0.05, n = 6). As seen on open abdomen and excised tumors views and confirmed by optical radiant efficiency measurement, Hey-A8 or OVCAR3 tumors from animals injected with DM-Dual Gd-ICG had increased fluorescence (p < 0.05, n = 6). This suggests clinical potential to localize ovarian tumors by MR for staging and surgical planning, and, by NIR at surgery for resection
