    User-centered semantic dataset retrieval

    Finding relevant research data is an increasingly important but time-consuming task in daily research practice. Several studies report on difficulties in dataset search, e.g., scholars retrieve only partial pertinent data, and important information can not be displayed in the user interface. Overcoming these problems has motivated a number of research efforts in computer science, such as text mining and semantic search. In particular, the emergence of the Semantic Web opens a variety of novel research perspectives. Motivated by these challenges, the overall aim of this work is to analyze the current obstacles in dataset search and to propose and develop a novel semantic dataset search. The studied domain is biodiversity research, a domain that explores the diversity of life, habitats and ecosystems. This thesis has three main contributions: (1) We evaluate the current situation in dataset search in a user study, and we compare a semantic search with a classical keyword search to explore the suitability of semantic web technologies for dataset search. (2) We generate a question corpus and develop an information model to figure out on what scientific topics scholars in biodiversity research are interested in. Moreover, we also analyze the gap between current metadata and scholarly search interests, and we explore whether metadata and user interests match. (3) We propose and develop an improved dataset search based on three components: (A) a text mining pipeline, enriching metadata and queries with semantic categories and URIs, (B) a retrieval component with a semantic index over categories and URIs and (C) a user interface that enables a search within categories and a search including further hierarchical relations. Following user centered design principles, we ensure user involvement in various user studies during the development process

    Performance and Analysis of the Alchemical Transfer Method for Binding Free Energy Predictions of Diverse Ligands

    The Alchemical Transfer Method (ATM) is herein validated against the relative binding free energies of a diverse set of protein-ligand complexes. We employed a streamlined setup workflow, a bespoke force field, and the AToM-OpenMM software to compute the relative binding free energies (RBFE) of the benchmark set prepared by Schindler and collaborators at Merck KGaA. This benchmark set includes examples of standard small R-group ligand modifications as well as more challenging scenarios, such as large R-group changes, scaffold hopping, formal charge changes, and charge-shifting transformations. The novel coordinate perturbation scheme and a dual-topology approach of ATM address some of the challenges of single-topology alchemical relative binding free energy methods. Specifically, ATM eliminates the need for splitting electrostatic and Lennard-Jones interactions, atom mapping, defining ligand regions, and post-corrections for charge-changing perturbations. Thus, ATM is simpler and more broadly applicable than conventional alchemical methods, especially for scaffold-hopping and charge-changing transformations. Here, we performed well over 500 relative binding free energy calculations for eight protein targets and found that ATM achieves accuracy comparable to existing state-of-the-art methods, albeit with larger statistical fluctuations. We discuss insights into specific strengths and weaknesses of the ATM method that will inform future deployments. This study confirms that ATM is applicable as a production tool for relative binding free energy (RBFE) predictions across a wide range of perturbation types within a unified, open-source framework

    Optimisation de réseaux de neurones à décharges avec contraintes matérielles pour processeur neuromorphique

    Les modèles informatiques basés sur l'apprentissage machine ont démarré la seconde révolution de l'intelligence artificielle. Capables d'atteindre des performances que l'on crut inimaginables au préalable, ces modèles semblent devenir partie courante dans plusieurs domaines. La face cachée de ceux-ci est que l'énergie consommée pour l'apprentissage, et l'utilisation de ces techniques, est colossale. La dernière décennie a été marquée par l'arrivée de plusieurs processeurs neuromorphiques pouvant simuler des réseaux de neurones avec une faible consommation d'énergie. Ces processeurs offrent une alternative aux conventionnelles cartes graphiques qui demeurent à ce jour essentielles au domaine. Ces processeurs sont capables de réduire la consommation d'énergie en utilisant un modèle de neurone événementiel, plus communément appelé neurone à décharge. Ce type de neurone est fondamentalement différent du modèle classique, et possède un aspect temporel important. Les méthodes, algorithmes et outils développés pour le modèle de neurone classique ne sont pas adaptés aux neurones à décharges. Cette thèse de doctorat décrit plusieurs approches fondamentales, dédiées à la création de processeurs neuromorphiques analogiques, qui permettent de pallier l'écart existant entre les systèmes à base de neurones conventionnels et à décharges. Dans un premier temps, nous présentons une nouvelle règle de plasticité synaptique permettant l'apprentissage non supervisé des réseaux de neurones récurrents utilisant ce nouveau type de neurone. Puis, nous proposons deux nouvelles méthodes pour la conception des topologies de ce même type de réseau. Finalement, nous améliorons les techniques d'apprentissage supervisé en augmentant la capacité de mémoire de réseaux récurrents. Les éléments de cette thèse marient l'inspiration biologique du cerveau, l'ingénierie neuromorphique et l'informatique fondamentale pour permettre d'optimiser les réseaux de neurones pouvant fonctionner sur des processeurs neuromorphiques analogiques

    Using Deep Neural Networks for Scheduling Resource-Constrained Activity Sequences

    Eines der bekanntesten Planungsprobleme stellt die Planung von Aktivitäten unter Berücksichtigung von Reihenfolgenbeziehungen zwischen diesen Aktivitäten sowie Ressourcenbeschränkungen dar. In der Literatur ist dieses Planungsproblem als das ressourcenbeschränkte Projektplanungsproblem bekannt und wird im Englischen als Resource-Constrained Project Scheduling Problem oder kurz RCPSP bezeichnet. Das Ziel dieses Problems besteht darin, die Bearbeitungszeit einer Aktivitätsfolge zu minimieren, indem festgelegt wird, wann jede einzelne Aktivität beginnen soll, ohne dass die Ressourcenbeschränkungen überschritten werden. Wenn die Bearbeitungsdauern der Aktivitäten bekannt und deterministisch sind, können die Startzeiten der Aktivitäten à priori definiert werden, ohne dass die Gefahr besteht, dass der Zeitplan unausführbar wird. Da jedoch die Bearbeitungsdauern der Aktivitäten häufig nicht deterministisch sind, sondern auf Schätzungen von Expertengruppen oder historischen Daten basieren, können die realen Bearbeitungsdauern von den geschätzten abweichen. In diesem Fall ist eine reaktive Planungsstrategie zu bevorzugen. Solch eine reaktive Strategie legt die Startzeiten der einzelnen Aktivitäten nicht zu Beginn des Projektes fest, sondern erst unmittelbar an jedem Entscheidungspunkt im Projekt, also zu Beginn des Projektes und immer dann wenn eine oder mehrere Aktivitäten abgeschlossen und die beanspruchten Ressourcen frei werden. In dieser Arbeit wird eine neue reaktive Planungsstrategie für das ressourcenbeschränkte Projektplanungsproblem vorgestellt. Im Gegensatz zu anderen Literaturbeiträgen, in denen exakte, heuristische und meta-heuristische Methoden zur Anwendung kommen, basiert der in dieser Arbeit aufgestellte Lösungsansatz auf künstlichen neuronalen Netzen und maschinellem Lernen. Die neuronalen Netze verarbeiten die Informationen, die den aktuellen Zustand der Aktivitätsfolge beschreiben, und erzeugen daraus Prioritätswerte für die Aktivitäten, die im aktuellen Entscheidungspunkt gestartet werden können. Das maschinelle Lernen und insbesondere das überwachte Lernen werden für das Trainieren der neuronalen Netze mit beispielhaften Trainingsdaten angewendet, wobei die Trainingsdaten mit Hilfe einer Simulation erzeugt wurden. Sechs verschiedene neuronale Netzwerkstrukturen werden in dieser Arbeit betrachtet. Diese Strukturen unterscheiden sich sowohl in der ihnen zur Verfügung gestellten Eingabeinformation als auch der Art des neuronalen Netzes, das diese Information verarbeitet. Es werden drei Arten von neuronalen Netzen betrachtet. Diese sind neuronale Netze mit vollständig verbundenen Schichten, 1- dimensionale faltende neuronale Netze und 2-dimensionale neuronale faltende Netze. Darüber hinaus werden innerhalb jeder einzelnen Netzwerkstruktur verschiedene Hyperparameter, z.B. die Lernrate, Anzahl der Lernepochen, Anzahl an Schichten und Anzahl an Neuronen per Schicht, mittels einer Bayesischen Optimierung abgestimmt. Während des Abstimmens der Hyperparameter wurden außerdem Bereiche für die Hyperparameter identifiziert, die zur Verbesserung der Leistungen genutzt werden sollten. Das am besten trainierte Netzwerk wird dann für den Vergleich mit anderen vierunddreißig reaktiven heuristischen Methoden herangezogen. Die Ergebnisse dieses Vergleichs zeigen, dass der in dieser Arbeit vorgeschlagene Ansatz in Bezug auf die Minimierung der Gesamtdauer der Aktivitätsfolge die meisten Heuristiken übertrifft. Lediglich 3 Heuristiken erzielen kürzere Gesamtdauern als der Ansatz dieser Arbeit, jedoch sind deren Rechenzeiten um viele Größenordnungen länger. Eine Annahme in dieser Arbeit besteht darin, dass während der Ausführung der Aktivitäten Abweichungen bei den Aktivitätsdauern auftreten können, obwohl die Aktivitätsdauern generell als deterministisch modelliert werden. Folglich wird eine Sensitivitätsanalyse durchgeführt, um zu prüfen, ob die vorgeschlagene reaktive Planungsstrategie auch dann kompetitiv bleibt, wenn die Aktivitätsdauern von den angenommenen Werten abweichen

They can form part of precision farming and decision support systems. Artificial neural networks can replace the classical methods of modelling many issues, and are one of the main alternatives to classical mathematical models. The spectrum of applications of artificial neural networks is very wide. For a long time now, researchers from all over the world have been using these tools to support agricultural production, making it more efficient and providing the highest-quality products possible

    Multi-objective evolutionary neural architecture search for recurrent neural networks

    Artificial neural network (ANN) architecture design is a nontrivial and time-consuming task that often requires a high level of human expertise. Neural architecture search (NAS) serves to automate the design of ANN architectures, and has proven to be successful in finding ANN architectures that can outperform those manually designed by human experts. It is often the case that in real world implementations of machine learning and ANNs, a reasonable trade-off is accepted for marginally reduced model accuracy in favour of lower computational resources demanded by the model. This study investigates the use of multi-objective evolutionary algorithms as an exploration strategy for NAS to evolve recurrent neural network (RNN) architectures. This allows for the consideration of the underlying computational resource requirements of the RNN models while maintaining an acceptable model performance-related objective.
