Simulation of networks of spiking neurons: A review of tools and strategies
We review different aspects of the simulation of spiking neural networks. We
start by reviewing the different types of simulation strategies and algorithms
that are currently implemented. We next review the precision of those
simulation strategies, in particular in cases where plasticity depends on the
exact timing of the spikes. We overview different simulators and simulation
environments presently available (restricted to those freely available, open
source and documented). For each simulation tool, its advantages and pitfalls
are reviewed, with an aim to allow the reader to identify which simulator is
appropriate for a given task. Finally, we provide a series of benchmark
simulations of different types of networks of spiking neurons, including
Hodgkin-Huxley type, integrate-and-fire models, interacting with current-based
or conductance-based synapses, using clock-driven or event-driven integration
strategies. The same set of models are implemented on the different simulators,
and the codes are made available. The ultimate goal of this review is to
provide a resource to facilitate identifying the appropriate integration
strategy and simulation tool to use for a given modeling problem related to

Memory and information processing in neuromorphic systems
A striking difference between brain-inspired neuromorphic processors and
current von Neumann processors architectures is the way in which memory and
processing is organized. As Information and Communication Technologies continue
to address the need for increased computational power through the increase of
cores within a digital processor, neuromorphic engineers and scientists can
complement this need by building processor architectures where memory is
distributed with the processing. In this paper we present a survey of
brain-inspired processor architectures that support models of cortical networks
and deep neural networks. These architectures range from serial clocked
implementations of multi-neuron systems to massively parallel asynchronous ones
and from purely digital systems to mixed analog/digital systems which implement
more biological-like models of neurons and synapses together with a suite of
adaptation and learning mechanisms analogous to the ones found in biological
nervous systems. We describe the advantages of the different approaches being
pursued and present the challenges that need to be addressed for building
artificial neural processing systems that can display the richness of behaviors

Some Critical Thoughts on Computational Materials Science
1. A Model is a Model is a Model is a Model The title of this report is of course meant to provoke. Why? Because there always exists a menace of confusing models with reality. Does anyone now refer to âfirst principles simulationsâ? This point is well taken. However, practically all of the current predictions in this domain are based on simulating electron dynamics using local density functional theory. These simulations, though providing a deep insight into materials ground states, are not exact but approximate solutions of the Schrödinger equation, which - not to forget - is a model itself [1]. Does someone now refer to âfinite element simulationsâ? This point is also well taken. However, also in this case one has to admit that approximate solutions to large sets of non-linear differential equations formulated for a (non-existing) continuum under idealized boundary conditions is what it is: a model of nature but not reality. But us let calm down and render the discussion a bit more serious: current methods of ground state calculations are definitely among the cutting-edge disciplines in computational materials science and the community has learnt much from it during the last years. Similar aspects apply for some continuum-based finite element simulations. After all this report is meant to attract readers into this exciting field and not to repulse them. And for this reason I feel obliged to first make a point in underscoring that any interpretation of a research result obtained by computer simulation should be accompanied by scrutinizing the model ingredients and boundary conditions of that calculation in the same critical way as an experimentalist would check his experimental set-up
Phenomenological modeling of diverse and heterogeneous synaptic dynamics at natural density
This chapter sheds light on the synaptic organization of the brain from the
perspective of computational neuroscience. It provides an introductory overview
on how to account for empirical data in mathematical models, implement them in
software, and perform simulations reflecting experiments. This path is
demonstrated with respect to four key aspects of synaptic signaling: the
connectivity of brain networks, synaptic transmission, synaptic plasticity, and
the heterogeneity across synapses. Each step and aspect of the modeling and
simulation workflow comes with its own challenges and pitfalls, which are

SOLID-SHELL FINITE ELEMENT MODELS FOR EXPLICIT SIMULATIONS OF CRACK PROPAGATION IN THIN STRUCTURES
Crack propagation in thin shell structures due to cutting is conveniently simulated
using explicit finite element approaches, in view of the high nonlinearity of the problem. Solidshell
elements are usually preferred for the discretization in the presence of complex material
behavior and degradation phenomena such as delamination, since they allow for a correct
representation of the thickness geometry. However, in solid-shell elements the small thickness
leads to a very high maximum eigenfrequency, which imply very small stable time-steps. A new
selective mass scaling technique is proposed to increase the time-step size without affecting
accuracy. New âdirectionalâ cohesive interface elements are used in conjunction with selective
mass scaling to account for the interaction with a sharp blade in cutting processes of thin ductile
shells
A Comprehensive Workflow for General-Purpose Neural Modeling with Highly Configurable Neuromorphic Hardware Systems
In this paper we present a methodological framework that meets novel
requirements emerging from upcoming types of accelerated and highly
configurable neuromorphic hardware systems. We describe in detail a device with
45 million programmable and dynamic synapses that is currently under
development, and we sketch the conceptual challenges that arise from taking
this platform into operation. More specifically, we aim at the establishment of
this neuromorphic system as a flexible and neuroscientifically valuable
modeling tool that can be used by non-hardware-experts. We consider various
functional aspects to be crucial for this purpose, and we introduce a
consistent workflow with detailed descriptions of all involved modules that
implement the suggested steps: The integration of the hardware interface into
the simulator-independent model description language PyNN; a fully automated
translation between the PyNN domain and appropriate hardware configurations; an
executable specification of the future neuromorphic system that can be
seamlessly integrated into this biology-to-hardware mapping process as a test
bench for all software layers and possible hardware design modifications; an
evaluation scheme that deploys models from a dedicated benchmark library,
compares the results generated by virtual or prototype hardware devices with
reference software simulations and analyzes the differences. The integration of
these components into one hardware-software workflow provides an ecosystem for
ongoing preparative studies that support the hardware design process and
represents the basis for the maturity of the model-to-hardware mapping
software. The functionality and flexibility of the latter is proven with a
variety of experimental results
StdpC: a modern dynamic clamp
With the advancement of computer technology many novel uses of dynamic clamp have become possible. We have added new features to our dynamic clamp software StdpC (âSpike timing-dependent plasticity Clampâ) allowing such new applications while conserving the ease of use and installation of the popular earlier Dynclamp 2/4 package. Here, we introduce the new features of a waveform generator, freely programmable HodgkinâHuxley conductances, learning synapses, graphic data displays, and a powerful scripting mechanism and discuss examples of experiments using these features. In the first example we built and âvoltage clampedâ a conductance based model cell from a passive resistorâcapacitor (RC) circuit using the dynamic clamp software to generate the voltage-dependent currents. In the second example we coupled our new spike generator through a burst detection/burst generation mechanism in a phase-dependent way to a neuron in a central pattern generator and dissected the subtle interaction between neurons, which seems to implement an information transfer through intraburst spike patterns. In the third example, making use of the new plasticity mechanism for simulated synapses, we analyzed the effect of spike timing-dependent plasticity (STDP) on synchronization revealing considerable enhancement of the entrainment of a post-synaptic neuron by a periodic spike train. These examples illustrate that with modern dynamic clamp software like StdpC, the dynamic clamp has developed beyond the mere introduction of artificial synapses or ionic conductances into neurons to a universal research tool, which might well become a standard instrument of modern electrophysiology
