    R2WinBUGS: A Package for Running WinBUGS from R

    The R2WinBUGS package provides convenient functions to call WinBUGS from R. It automatically writes the data and scripts in a format readable by WinBUGS for processing in batch mode, which is possible since version 1.4. After the WinBUGS process has finished, it is possible either to read the resulting data into R by the package itself--which gives a compact graphical summary of inference and convergence diagnostics--or to use the facilities of the coda package for further analyses of the output. Examples are given to demonstrate the usage of this package.

    Bayesian Analysis for Penalized Spline Regression Using WinBUGS

    Penalized splines can be viewed as BLUPs in a mixed model framework, which allows the use of mixed model software for smoothing. Thus, software originally developed for Bayesian analysis of mixed models can be used for penalized spline regression. Bayesian inference for nonparametric models enjoys the flexibility of nonparametric models and the exact inference provided by the Bayesian inferential machinery. This paper provides a simple, yet comprehensive, set of programs for the implementation of nonparametric Bayesian analysis in WinBUGS. Good mixing properties of the MCMC chains are obtained by using low-rank thin-plate splines, while simulation times per iteration are reduced employing WinBUGS specific computational tricks.

    Evidence of bias in the Eurovision song contest: modelling the votes using Bayesian hierarchical models

    The Eurovision Song Contest is an annual musical competition held among active members of the European Broadcasting Union since 1956. The event is televised live across Europe. Each participating country presents a song and receive a vote based on a combination of tele-voting and jury. Over the years, this has led to speculations of tactical voting, discriminating against some participants and thus inducing bias in the final results. In this paper we investigate the presence of positive or negative bias (which may roughly indicate favouritisms or discrimination) in the votes based on geographical proximity, migration and cultural characteristics of the participating countries through a Bayesian hierarchical model. Our analysis found no evidence of negative bias, although mild positive bias does seem to emerge systematically, linking voters to performers.Comment: 16 pages, 3 figure

    Bayesian hierarchical modelling of bacteria growth

    Bacterial growth models are commonly used in food safety. Such models permit the prediction of microbial safety and the shelf life of perishable foods. In this paper, we study the problem of modelling bacterial growth when we observe multiple experimental results under identical environmental conditions. We develop a hierarchical version of the Gompertz equation to take into account the possibility of replicated experiments and we show how it can be fitted using a fully Bayesian approach. This approach is illustrated using experimental data from Listeria monocytogenes growth and the results are compared with alternative models. Model selection is undertaken throughout using an appropriate version of the deviance information criterion and the posterior predictive loss criterion.     Intake_epis_food(): An R Function for Fitting a Bivariate Nonlinear Measurement Error Model to Estimate Usual and Energy Intake for Episodically Consumed Foods

    We consider a Bayesian analysis using WinBUGS to estimate the distribution of usual intake for episodically consumed foods and energy (calories). The model uses measures of nutrition and energy intakes via a food frequency questionnaire along with repeated 24 hour recalls and adjusting covariates. In order to estimate the usual intake of the food, we phrase usual intake in terms of person-specific random effects, along with day-to-day variability in food and energy consumption. Three levels are incorporated in the model. The first level incorporates information about whether an individual reported consumption of a particular food item. The second level incorporates the amount of food consumption equalling to zero if not consumed, and the third level incorporates the amount of energy intake. Estimates of posterior means of parameters and distributions of usual intakes are obtained by using Markov chain Monte Carlo calculations which can be thought as mean estimates for frequentists. This R function reports to users point estimates and credible intervals for parameters in the model, samples from their posterior distribution, samples from the distribution of usual intake and usual energy intake, trace plots of parameters and summary statistics of usual intake, usual energy intake and energy adjusted usual intake

    Land-use change reduces habitat suitability for supporting managed honey bee colonies in the Northern Great Plains

    Human reliance on insect pollination services continues to increase even as pollinator populations exhibit global declines. Increased commodity crop prices and federal subsidies for biofuel crops, such as corn and soybeans, have contributed to rapid land-use change in the US Northern Great Plains (NGP), changes that may jeopardize habitat for honey bees in a part of the country that supports \u3e40% of the US colony stock. We investigated changes in biofuel crop production and grassland land covers surrounding ~18,000 registered commercial apiaries in North and South Dakota from 2006 to 2014. We then developed habitat selection models to identify remotely sensed land-cover and land-use features that influence apiary site selection by Dakota beekeepers. Our study demonstrates a continual increase in biofuel crops, totaling 1.2 Mha, around registered apiary locations in North and South Dakota. Such crops were avoided by commercial beekeepers when selecting apiary sites in this region. Furthermore, our analysis reveals how grasslands that beekeepers target when selecting commercial apiary locations are becoming less common in eastern North and South Dakota, changes that may have lasting impact on pollinator conservation efforts. Our study highlights how land-use change in the NGP is altering the landscape in ways that are seemingly less conducive to beekeeping. Our models can be used to guide future conservation efforts highlighted in the US national pollinator health strategy by identifying areas that support high densities of commercial apiaries and that have exhibited significant land-use changes

    Bayesian joint spatio-temporal analysis of multiple diseases

    In this paper we propose a Bayesian hierarchical spatio-temporal model for the joint analysis of multiple diseases which includes specific and shared spatial and temporal effects. Dependence on shared terms is controlled by disease-specific weights so that their posterior distribution can be used to identify diseases with similar spatial and temporal patterns. The model proposed here has been used to study three different causes of death (oral cavity, esophagus and stomach cancer) in Spain at the province level. Shared and specific spatial and temporal effects have been estimated and mapped in order to study similarities and differences among these causes. Furthermore, estimates using Markov chain Monte Carlo and the integrated nested Laplace approximation are compared.Peer Reviewe
