    A Quantitative Assessment of Forest Cover Change in the Moulouya River Watershed (Morocco) by the Integration of a Subpixel-Based and Object-Based Analysis of Landsat Data

    A quantitative assessment of forest cover change in the Moulouya River watershed (Morocco) was carried out by means of an innovative approach from atmospherically corrected reflectance Landsat images corresponding to 1984 (Landsat 5 Thematic Mapper) and 2013 (Landsat 8 Operational Land Imager). An object-based image analysis (OBIA) was undertaken to classify segmented objects as forested or non-forested within the 2013 Landsat orthomosaic. A Random Forest classifier was applied to a set of training data based on a features vector composed of different types of object features such as vegetation indices, mean spectral values and pixel-based fractional cover derived from probabilistic spectral mixture analysis). The very high spatial resolution image data of Google Earth 2013 were employed to train/validate the Random Forest classifier, ranking the NDVI vegetation index and the corresponding pixel-based percentages of photosynthetic vegetation and bare soil as the most statistically significant object features to extract forested and non-forested areas. Regarding classification accuracy, an overall accuracy of 92.34% was achieved. The previously developed classification scheme was applied to the 1984 Landsat data to extract the forest cover change between 1984 and 2013, showing a slight net increase of 5.3% (ca. 8800 ha) in forested areas for the whole region

    MorphDB : prioritizing genes for specialized metabolism pathways and gene ontology categories in plants

    Recent times have seen an enormous growth of "omics" data, of which high-throughput gene expression data are arguably the most important from a functional perspective. Despite huge improvements in computational techniques for the functional classification of gene sequences, common similarity-based methods often fall short of providing full and reliable functional information. Recently, the combination of comparative genomics with approaches in functional genomics has received considerable interest for gene function analysis, leveraging both gene expression based guilt-by-association methods and annotation efforts in closely related model organisms. Besides the identification of missing genes in pathways, these methods also typically enable the discovery of biological regulators (i.e., transcription factors or signaling genes). A previously built guilt-by-association method is MORPH, which was proven to be an efficient algorithm that performs particularly well in identifying and prioritizing missing genes in plant metabolic pathways. Here, we present MorphDB, a resource where MORPH-based candidate genes for large-scale functional annotations (Gene Ontology, MapMan bins) are integrated across multiple plant species. Besides a gene centric query utility, we present a comparative network approach that enables researchers to efficiently browse MORPH predictions across functional gene sets and species, facilitating efficient gene discovery and candidate gene prioritization. We also provide a toolkit, named "MORPH bulk" (https://github.com/arzwa/morph-bulk), for running MORPH in bulk mode on novel data sets, enabling researchers to apply MORPH to their own species of interest

    This Thesis describes the research work performed in the scope of a doctoral research program and presents its conclusions and contributions. The research activities were carried on in the industry with Siemens S.A. Healthcare Sector, in integration with a research team. Siemens S.A. Healthcare Sector is one of the world biggest suppliers of products, services and complete solutions in the medical sector. The company offers a wide selection of diagnostic and therapeutic equipment and information systems. Siemens products for medical imaging and in vivo diagnostics include: ultrasound, computer tomography, mammography, digital breast tomosynthesis, magnetic resonance, equipment to angiography and coronary angiography, nuclear imaging, and many others. Siemens has a vast experience in Healthcare and at the beginning of this project it was strategically interested in solutions to improve the detection of Breast Cancer, to increase its competitiveness in the sector. The company owns several patents related with self-similarity analysis, which formed the background of this Thesis. Furthermore, Siemens intended to explore commercially the computer- aided automatic detection and diagnosis eld for portfolio integration. Therefore, with the high knowledge acquired by University of Beira Interior in this area together with this Thesis, will allow Siemens to apply the most recent scienti c progress in the detection of the breast cancer, and it is foreseeable that together we can develop a new technology with high potential. The project resulted in the submission of two invention disclosures for evaluation in Siemens A.G., two articles published in peer-reviewed journals indexed in ISI Science Citation Index, two other articles submitted in peer-reviewed journals, and several international conference papers. This work on computer-aided-diagnosis in breast led to innovative software and novel processes of research and development, for which the project received the Siemens Innovation Award in 2012. It was very rewarding to carry on such technological and innovative project in a socially sensitive area as Breast Cancer.No cancro da mama a deteção precoce e o diagnóstico correto são de extrema importância na prescrição terapêutica e caz e e ciente, que potencie o aumento da taxa de sobrevivência à doença. A teoria multifractal foi inicialmente introduzida no contexto da análise de sinal e a sua utilidade foi demonstrada na descrição de comportamentos siológicos de bio-sinais e até na deteção e predição de patologias. Nesta Tese, três métodos multifractais foram estendidos para imagens bi-dimensionais (2D) e comparados na deteção de microcalci cações em mamogramas. Um destes métodos foi também adaptado para a classi cação de massas da mama, em cortes transversais 2D obtidos por ressonância magnética (RM) de mama, em grupos de massas provavelmente benignas e com suspeição de malignidade. Um novo método de análise multifractal usando a lacunaridade tri-dimensional (3D) foi proposto para classi cação de massas da mama em imagens volumétricas 3D de RM de mama. A análise multifractal revelou diferenças na complexidade subjacente às localizações das microcalci cações em relação aos tecidos normais, permitindo uma boa exatidão da sua deteção em mamogramas. Adicionalmente, foram extraídas por análise multifractal características dos tecidos que permitiram identi car os casos tipicamente recomendados para biópsia em imagens 2D de RM de mama. A análise multifractal 3D foi e caz na classi cação de lesões mamárias benignas e malignas em imagens 3D de RM de mama. Este método foi mais exato para esta classi cação do que o método 2D ou o método padrão de análise de contraste cinético tumoral. Em conclusão, a análise multifractal fornece informação útil para deteção auxiliada por computador em mamogra a e diagnóstico auxiliado por computador em imagens 2D e 3D de RM de mama, tendo o potencial de complementar a interpretação dos radiologistas

    Model Based Automatic and Robust Spike Sorting for Large Volumes of Multi-channel Extracellular Data

    abstract: Spike sorting is a critical step for single-unit-based analysis of neural activities extracellularly and simultaneously recorded using multi-channel electrodes. When dealing with recordings from very large numbers of neurons, existing methods, which are mostly semiautomatic in nature, become inadequate. This dissertation aims at automating the spike sorting process. A high performance, automatic and computationally efficient spike detection and clustering system, namely, the M-Sorter2 is presented. The M-Sorter2 employs the modified multiscale correlation of wavelet coefficients (MCWC) for neural spike detection. At the center of the proposed M-Sorter2 are two automatic spike clustering methods. They share a common hierarchical agglomerative modeling (HAM) model search procedure to strategically form a sequence of mixture models, and a new model selection criterion called difference of model evidence (DoME) to automatically determine the number of clusters. The M-Sorter2 employs two methods differing by how they perform clustering to infer model parameters: one uses robust variational Bayes (RVB) and the other uses robust Expectation-Maximization (REM) for Student’s -mixture modeling. The M-Sorter2 is thus a significantly improved approach to sorting as an automatic procedure. M-Sorter2 was evaluated and benchmarked with popular algorithms using simulated, artificial and real data with truth that are openly available to researchers. Simulated datasets with known statistical distributions were first used to illustrate how the clustering algorithms, namely REMHAM and RVBHAM, provide robust clustering results under commonly experienced performance degrading conditions, such as random initialization of parameters, high dimensionality of data, low signal-to-noise ratio (SNR), ambiguous clusters, and asymmetry in cluster sizes. For the artificial dataset from single-channel recordings, the proposed sorter outperformed Wave_Clus, Plexon’s Offline Sorter and Klusta in most of the comparison cases. For the real dataset from multi-channel electrodes, tetrodes and polytrodes, the proposed sorter outperformed all comparison algorithms in terms of false positive and false negative rates.     Design and Development of Robotic Part Assembly System under Vision Guidance

    Robots are widely used for part assembly across manufacturing industries to attain high productivity through automation. The automated mechanical part assembly system contributes a major share in production process. An appropriate vision guided robotic assembly system further minimizes the lead time and improve quality of the end product by suitable object detection methods and robot control strategies. An approach is made for the development of robotic part assembly system with the aid of industrial vision system. This approach is accomplished mainly in three phases. The first phase of research is mainly focused on feature extraction and object detection techniques. A hybrid edge detection method is developed by combining both fuzzy inference rule and wavelet transformation. The performance of this edge detector is quantitatively analysed and compared with widely used edge detectors like Canny, Sobel, Prewitt, mathematical morphology based, Robert, Laplacian of Gaussian and wavelet transformation based. A comparative study is performed for choosing a suitable corner detection method. The corner detection technique used in the study are curvature scale space, Wang-Brady and Harris method. The successful implementation of vision guided robotic system is dependent on the system configuration like eye-in-hand or eye-to-hand. In this configuration, there may be a case that the captured images of the parts is corrupted by geometric transformation such as scaling, rotation, translation and blurring due to camera or robot motion. Considering such issue, an image reconstruction method is proposed by using orthogonal Zernike moment invariants. The suggested method uses a selection process of moment order to reconstruct the affected image. This enables the object detection method efficient. In the second phase, the proposed system is developed by integrating the vision system and robot system. The proposed feature extraction and object detection methods are tested and found efficient for the purpose. In the third stage, robot navigation based on visual feedback are proposed. In the control scheme, general moment invariants, Legendre moment and Zernike moment invariants are used. The selection of best combination of visual features are performed by measuring the hamming distance between all possible combinations of visual features. This results in finding the best combination that makes the image based visual servoing control efficient. An indirect method is employed in determining the moment invariants for Legendre moment and Zernike moment. These moments are used as they are robust to noise. The control laws, based on these three global feature of image, perform efficiently to navigate the robot in the desire environment
