    Integrating Spatial Data Linkage and Analysis Services in a Geoportal for China Urban Research

    Many geoportals are now evolving into online analytical environments, where large amounts of data and various analysis methods are integrated. These spatiotemporal data are often distributed in different databases and exist in heterogeneous forms, even when they refer to the same geospatial entities. Besides, existing open standards lack sufficient expression of the attribute semantics. Client applications or other services thus have to deal with unrelated preprocessing tasks, such as data transformation and attribute annotation, leading to potential inconsistencies. Furthermore, to build informative interfaces that guide users to quickly understand the analysis methods, an analysis service needs to explicitly model the method parameters, which are often interrelated and have rich auxiliary information. This work presents the design of the spatial data linkage and analysis services in a geoportal for China urban research. The spatial data linkage service aggregates multisource heterogeneous data into linked layers with flexible attribute mapping, providing client applications and services with a unified access as if querying a big table. The spatial analysis service incorporates parameter hierarchy and grouping by extending the standard WPS service, and data‐dependent validation in computation components.     The INCF Digital Atlasing Program: Report on Digital Atlasing Standards in the Rodent Brain

    The goal of the INCF Digital Atlasing Program is to provide the vision and direction necessary to make the rapidly growing collection of multidimensional data of the rodent brain (images, gene expression, etc.) widely accessible and usable to the international research community. This Digital Brain Atlasing Standards Task Force was formed in May 2008 to investigate the state of rodent brain digital atlasing, and formulate standards, guidelines, and policy recommendations.

Our first objective has been the preparation of a detailed document that includes the vision and specific description of an infrastructure, systems and methods capable of serving the scientific goals of the community, as well as practical issues for achieving
the goals. This report builds on the 1st INCF Workshop on Mouse and Rat Brain Digital Atlasing Systems (Boline et al., 2007, _Nature Preceedings_, doi:10.1038/npre.2007.1046.1) and includes a more detailed analysis of both the current state and desired state of digital atlasing along with specific recommendations for achieving these goals

    Enhancing systems biology models through semantic data integration

    Studying and modelling biology at a systems level requires a large amount of data of different experimental types. Historically, each of these types is stored in its own distinct format, with its own internal structure for holding the data produced by those experiments. While the use of community data standards can reduce the need for specialised, independent formats by providing a common syntax, standards uptake is not universal and a single standard cannot yet describe all biological data. In the work described in this thesis, a variety of integrative methods have been developed to reuse and restructure already extant systems biology data. SyMBA is a simple Web interface which stores experimental metadata in a published, common format. The creation of accurate quantitative SBML models is a time-intensive manual process. Modellers need to understand both the systems they are modelling and the intricacies of the SBML format. However, the amount of relevant data for even a relatively small and well-scoped model can be overwhelming. Saint is a Web application which accesses a number of external Web services and which provides suggested annotation for SBML and CellML models. MFO was developed to formalise all of the knowledge within the multiple SBML specification documents in a manner which is both human and computationally accessible. Rule-based mediation, a form of semantic data integration, is a useful way of reusing and re-purposing heterogeneous datasets which cannot, or are not, structured according to a common standard. This method of ontology-based integration is generic and can be used in any context, but has been implemented specifically to integrate systems biology data and to enrich systems biology models through the creation of new biological annotations. The work described in this thesis is one step towards the formalisation of biological knowledge useful to systems biology.     A Model Driven Approach to Model Transformations

    The OMG's Model Driven Architecture (MDA) initiative has been the focus of much attention in both academia and industry, due to its promise of more rapid and consistent software development through the increased use of models. In order for MDA to reach its full potential, the ability to manipulate and transform models { most obviously from the Platform Independent Model (PIM) to the Platform Specific Models (PSM) { is vital. Recognizing this need, the OMG issued a Request For Proposals (RFP) largely concerned with finding a suitable mechanism for trans- forming models. This paper outlines the relevant background material, summarizes the approach taken by the QVT-Partners (to whom the authors belong), presents a non-trivial example using the QVT-Partners approach, and finally sketches out what the future holds for model transformations

    A dynamic and context-aware semantic mediation service for discovering and fusion of heterogeneous sensor data

    Sensors play an increasingly critical role in capturing and distributing observations of phenomena in our environment. The vision of the semantic sensor web is to enable the interoperability of various applications that use sensor data provided by semantically heterogeneous sensor services. However, several challenges still need to be addressed to achieve this vision. More particularly, mechanisms that can support context-aware semantic mapping and that can adapt to the dynamic metadata of sensors are required. Semantic mapping for the sensor web is required to support sensor data fusion, sensor data discovery and retrieval, and automatic semantic annotation, to name only a few tasks. This paper presents a context-aware ontology-based semantic mediation service for heterogeneous sensor services. The semantic mediation service is context-aware and dynamic because it takes into account the real-time variability of thematic, spatial, and temporal elements that describe sensor data in different contexts. The semantic mediation service integrates rule-based reasoning to support the resolution of semantic heterogeneities. An application scenario is presented showing how the semantic mediation service can improve sensor data interpretation, reuse, and sharing in static and dynamic settings

    In the last three decades information modelling and knowledge bases have become essentially important subjects not only in academic communities related to information systems and computer science but also in the business area where information technology is applied. The series of European – Japanese Conference on Information Modelling and Knowledge Bases (EJC) originally started as a co-operation initiative between Japan and Finland in 1982. The practical operations were then organised by professor Ohsuga in Japan and professors Hannu Kangassalo and Hannu Jaakkola in Finland (Nordic countries). Geographical scope has expanded to cover Europe and also other countries. Workshop characteristic - discussion, enough time for presentations and limited number of participants (50) / papers (30) - is typical for the conference. Suggested topics include, but are not limited to: 1. We thank all colleagues for their support of this issue of the EJC conference, especially the program committee, the organising committee, and the programme coordination team. The long and the short papers presented in the conference are revised after the conference and published in the Series of “Frontiers in Artificial Intelligence” by IOS Press (Amsterdam). The books “Information Modelling and Knowledge Bases” are edited by the Editing Committee of the conference.     Large Scale Data Analytics with Language Integrated Query

    Databases can easily reach petabytes (1,048,576 gigabytes) in scale. A system to enable users to efficiently retrieve or query data from multiple databases simultaneously is needed. This research introduces a new, cloud-based query framework, designed and built using Language Integrated Query, to query existing data sources without the need to integrate or restructure existing databases.
