    On the Growth Rate of Non-Enzymatic Molecular Replicators

    It is well known that non-enzymatic template directed molecular replicators X + nO ---> 2X exhibit parabolic growth d[X]/dt = k [X]^{1/2}. Here, we analyze the dependence of the effective replication rate constant k on hybridization energies, temperature, strand length, and sequence composition. First we derive analytical criteria for the replication rate k based on simple thermodynamic arguments. Second we present a Brownian dynamics model for oligonucleotides that allows us to simulate their diffusion and hybridization behavior. The simulation is used to generate and analyze the effect of strand length, temperature, and to some extent sequence composition, on the hybridization rates and the resulting optimal overall rate constant k. Combining the two approaches allows us to semi-analytically depict a fitness landscape for template directed replicators. The results indicate a clear replication advantage for longer strands at low temperatures.Comment: Submitted to: Entrop

    Origin of life in a digital microcosm

    While all organisms on Earth descend from a common ancestor, there is no consensus on whether the origin of this ancestral self-replicator was a one-off event or whether it was only the final survivor of multiple origins. Here we use the digital evolution system Avida to study the origin of self-replicating computer programs. By using a computational system, we avoid many of the uncertainties inherent in any biochemical system of self-replicators (while running the risk of ignoring a fundamental aspect of biochemistry). We generated the exhaustive set of minimal-genome self-replicators and analyzed the network structure of this fitness landscape. We further examined the evolvability of these self-replicators and found that the evolvability of a self-replicator is dependent on its genomic architecture. We studied the differential ability of replicators to take over the population when competed against each other (akin to a primordial-soup model of biogenesis) and found that the probability of a self-replicator out-competing the others is not uniform. Instead, progenitor (most-recent common ancestor) genotypes are clustered in a small region of the replicator space. Our results demonstrate how computational systems can be used as test systems for hypotheses concerning the origin of life.Comment: 20 pages, 7 figures.     Self-Replicating Machines in Continuous Space with Virtual Physics

    JohnnyVon is an implementation of self-replicating machines in continuous two-dimensional space. Two types of particles drift about in a virtual liquid. The particles are automata with discrete internal states but continuous external relationships. Their internal states are governed by finite state machines but their external relationships are governed by a simulated physics that includes Brownian motion, viscosity, and spring-like attractive and repulsive forces. The particles can be assembled into patterns that can encode arbitrary strings of bits. We demonstrate that, if an arbitrary "seed" pattern is put in a "soup" of separate individual particles, the pattern will replicate by assembling the individual particles into copies of itself. We also show that, given sufficient time, a soup of separate individual particles will eventually spontaneously form self-replicating patterns. We discuss the implications of JohnnyVon for research in nanotechnology, theoretical biology, and artificial life

    Self-Replication and Self-Assembly for Manufacturing

    It has been argued that a central objective of nanotechnology is to make products inexpensively, and that self-replication is an effective approach to very low-cost manufacturing. The research presented here is intended to be a step towards this vision. We describe a computational simulation of nanoscale machines floating in a virtual liquid. The machines can bond together to form strands (chains) that self-replicate and self-assemble into user-specified meshes. There are four types of machines and the sequence of machine types in a strand determines the shape of the mesh they will build. A strand may be in an unfolded state, in which the bonds are straight, or in a folded state, in which the bond angles depend on the types of machines. By choosing the sequence of machine types in a strand, the user can specify a variety of polygonal shapes. A simulation typically begins with an initial unfolded seed strand in a soup of unbonded machines. The seed strand replicates by bonding with free machines in the soup. The child strands fold into the encoded polygonal shape, and then the polygons drift together and bond to form a mesh. We demonstrate that a variety of polygonal meshes can be manufactured in the simulation, by simply changing the sequence of machine types in the seed

The research presented here is intended to be a step towards this vision. In previous work (JohnnyVon 1.0), we simulated machines that bonded together to form self-replicating strands. There were two types of machines (called types 0 and 1), which enabled strands to encode arbitrary bit strings. However, the information encoded in the strands had no functional role in the simulation. The information was replicated without being interpreted, which was a significant limitation for potential manufacturing applications. In the current work (JohnnyVon 2.0), the information in a strand is interpreted as instructions for assembling a polygonal mesh.     Heredity, Complexity, and Surprise: Embedded Self-Replication and Evolution in CA

    Abstract. This paper reviews the history of embedded, evolvable selfreplicating structures implemented as cellular automata systems. We relate recent advances in this field to the concept of the evolutionary growth of complexity, a term introduced by McMullin to describe the central idea contained in von Neumann's self-reproducing automata theory. We show that conditions for such growth are in principle satisfied by universal constructors, yet that in practice much simpler replicators may satisfy scaled-down -yet equally relevant -versions thereof. Examples of such evolvable self-replicators are described and discussed, and future challenges identified

Beginning in the mid-1980s, artificial life has studied living systems using a synthetic approach: build life in order to understand it better, be it by means of software, hardware, or wetware. This review provides a summary of the advances that led to the development of artificial life, its current research topics, and open problems and opportunities. We classify artificial life research into fourteen themes: origins of life, autonomy, self-organization, adaptation (including evolution, development, and learning), ecology, artificial societies, behavior, computational biology, artificial chemistries, information, living technology, art, and philosophy. Being interdisciplinary, artificial life seems to be losing its boundaries and merging with other fields

    How to build a biological machine using engineering materials and methods

    We present work in 3D printing electric motors from basic materials as the key to building a self-replicating machine to colonise the Moon. First, we explore the nature of the biological realm to ascertain its essence, particularly in relation to the origin of life when the inanimate became animate. We take an expansive view of this to ascertain parallels between the biological and the manufactured worlds. Life must have emerged from the available raw material on Earth and, similarly, a self-replicating machine must exploit and leverage the available resources on the Moon. We then examine these lessons to explore the construction of a self-replicating machine using a universal constructor. It is through the universal constructor that the actuator emerges as critical. We propose that 3D printing constitutes an analogue of the biological ribosome and that 3D printing may constitute a universal construction mechanism. Following a description of our progress in 3D printing motors, we suggest that this engineering effort can inform biology, that motors are a key facet of living organisms and illustrate the importance of motors in biology viewed from the perspective of engineering (in the Feynman spirit of "what I cannot create, I cannot understand")
