    Towards multiple 3D bone surface identification and reconstruction using few 2D X-ray images for intraoperative applications

    This article discusses a possible method to use a small number, e.g. 5, of conventional 2D X-ray images to reconstruct multiple 3D bone surfaces intraoperatively. Each bone’s edge contours in X-ray images are automatically identified. Sparse 3D landmark points of each bone are automatically reconstructed by pairing the 2D X-ray images. The reconstructed landmark point distribution on a surface is approximately optimal covering main characteristics of the surface. A statistical shape model, dense point distribution model (DPDM), is then used to fit the reconstructed optimal landmarks vertices to reconstruct a full surface of each bone separately. The reconstructed surfaces can then be visualised and manipulated by surgeons or used by surgical robotic systems

    Reconstructive Sparse Code Transfer for Contour Detection and Semantic Labeling

    We frame the task of predicting a semantic labeling as a sparse reconstruction procedure that applies a target-specific learned transfer function to a generic deep sparse code representation of an image. This strategy partitions training into two distinct stages. First, in an unsupervised manner, we learn a set of generic dictionaries optimized for sparse coding of image patches. We train a multilayer representation via recursive sparse dictionary learning on pooled codes output by earlier layers. Second, we encode all training images with the generic dictionaries and learn a transfer function that optimizes reconstruction of patches extracted from annotated ground-truth given the sparse codes of their corresponding image patches. At test time, we encode a novel image using the generic dictionaries and then reconstruct using the transfer function. The output reconstruction is a semantic labeling of the test image. Applying this strategy to the task of contour detection, we demonstrate performance competitive with state-of-the-art systems. Unlike almost all prior work, our approach obviates the need for any form of hand-designed features or filters. To illustrate general applicability, we also show initial results on semantic part labeling of human faces. The effectiveness of our approach opens new avenues for research on deep sparse representations. Our classifiers utilize this representation in a novel manner. Rather than acting on nodes in the deepest layer, they attach to nodes along a slice through multiple layers of the network in order to make predictions about local patches. Our flexible combination of a generatively learned sparse representation with discriminatively trained transfer classifiers extends the notion of sparse reconstruction to encompass arbitrary semantic labeling tasks.Comment: to appear in Asian Conference on Computer Vision (ACCV), 201

    Geometry Processing of Conventionally Produced Mouse Brain Slice Images

    Brain mapping research in most neuroanatomical laboratories relies on conventional processing techniques, which often introduce histological artifacts such as tissue tears and tissue loss. In this paper we present techniques and algorithms for automatic registration and 3D reconstruction of conventionally produced mouse brain slices in a standardized atlas space. This is achieved first by constructing a virtual 3D mouse brain model from annotated slices of Allen Reference Atlas (ARA). Virtual re-slicing of the reconstructed model generates ARA-based slice images corresponding to the microscopic images of histological brain sections. These image pairs are aligned using a geometric approach through contour images. Histological artifacts in the microscopic images are detected and removed using Constrained Delaunay Triangulation before performing global alignment. Finally, non-linear registration is performed by solving Laplace's equation with Dirichlet boundary conditions. Our methods provide significant improvements over previously reported registration techniques for the tested slices in 3D space, especially on slices with significant histological artifacts. Further, as an application we count the number of neurons in various anatomical regions using a dataset of 51 microscopic slices from a single mouse brain. This work represents a significant contribution to this subfield of neuroscience as it provides tools to neuroanatomist for analyzing and processing histological data.Comment: 14 pages, 11 figure

    Computer-assisted polyp matching between optical colonoscopy and CT colonography: a phantom study

    Potentially precancerous polyps detected with CT colonography (CTC) need to be removed subsequently, using an optical colonoscope (OC). Due to large colonic deformations induced by the colonoscope, even very experienced colonoscopists find it difficult to pinpoint the exact location of the colonoscope tip in relation to polyps reported on CTC. This can cause unduly prolonged OC examinations that are stressful for the patient, colonoscopist and supporting staff. We developed a method, based on monocular 3D reconstruction from OC images, that automatically matches polyps observed in OC with polyps reported on prior CTC. A matching cost is computed, using rigid point-based registration between surface point clouds extracted from both modalities. A 3D printed and painted phantom of a 25 cm long transverse colon segment was used to validate the method on two medium sized polyps. Results indicate that the matching cost is smaller at the correct corresponding polyp between OC and CTC: the value is 3.9 times higher at the incorrect polyp, comparing the correct match between polyps to the incorrect match. Furthermore, we evaluate the matching of the reconstructed polyp from OC with other colonic endoluminal surface structures such as haustral folds and show that there is a minimum at the correct polyp from CTC. Automated matching between polyps observed at OC and prior CTC would facilitate the biopsy or removal of true-positive pathology or exclusion of false-positive CTC findings, and would reduce colonoscopy false-negative (missed) polyps.     Reconstructing vectorised photographic images

    We address the problem of representing captured images in the continuous mathematical space more usually associated with certain forms of drawn ('vector') images. Such an image is resolution-independent so can be used as a master for varying resolution-specific formats. We briefly describe the main features of a vectorising codec for photographic images, whose significance is that drawing programs can access images and image components as first-class vector objects. This paper focuses on the problem of rendering from the isochromic contour form of a vectorised image and demonstrates a new fill algorithm which could also be used in drawing generally. The fill method is described in terms of level set diffusion equations for clarity. Finally we show that image warping is both simplified and enhanced in this form and that we can demonstrate real histogram equalisation with genuinely rectangular histograms

    JigsawNet: Shredded Image Reassembly using Convolutional Neural Network and Loop-based Composition

    This paper proposes a novel algorithm to reassemble an arbitrarily shredded image to its original status. Existing reassembly pipelines commonly consist of a local matching stage and a global compositions stage. In the local stage, a key challenge in fragment reassembly is to reliably compute and identify correct pairwise matching, for which most existing algorithms use handcrafted features, and hence, cannot reliably handle complicated puzzles. We build a deep convolutional neural network to detect the compatibility of a pairwise stitching, and use it to prune computed pairwise matches. To improve the network efficiency and accuracy, we transfer the calculation of CNN to the stitching region and apply a boost training strategy. In the global composition stage, we modify the commonly adopted greedy edge selection strategies to two new loop closure based searching algorithms. Extensive experiments show that our algorithm significantly outperforms existing methods on solving various puzzles, especially those challenging ones with many fragment pieces
