    Modeling Brain Circuitry over a Wide Range of Scales

    If we are ever to unravel the mysteries of brain function at its most fundamental level, we will need a precise understanding of how its component neurons connect to each other. Electron Microscopes (EM) can now provide the nanometer resolution that is needed to image synapses, and therefore connections, while Light Microscopes (LM) see at the micrometer resolution required to model the 3D structure of the dendritic network. Since both the topology and the connection strength are integral parts of the brain's wiring diagram, being able to combine these two modalities is critically important. In fact, these microscopes now routinely produce high-resolution imagery in such large quantities that the bottleneck becomes automated processing and interpretation, which is needed for such data to be exploited to its full potential. In this paper, we briefly review the Computer Vision techniques we have developed at EPFL to address this need. They include delineating dendritic arbors from LM imagery, segmenting organelles from EM, and combining the two into a consistent representation

    Non-Linear Domain Adaptation with Boosting

    A common assumption in machine vision is that the training and test samples are drawn from the same distribution. However, there are many problems when this assumption is grossly violated, as in bio-medical applications where different acquisitions can generate drastic variations in the appearance of the data due to changing experimental conditions. This problem is accentuated with 3D data, for which annotation is very time-consuming, limiting the amount of data that can be labeled in new acquisitions for training. In this paper we present a multi-task learning algorithm for domain adaptation based on boosting. Unlike previous approaches that learn task-specific decision boundaries, our method learns a single decision boundary in a shared feature space, common to all tasks. We use the {\em boosting-trick} to learn a non-linear mapping of the observations in each task, with no need for specific a-priori knowledge of its global analytical form. This yields a more parameter-free domain adaptation approach that successfully leverages learning on new tasks where labeled data is scarce. We evaluate our approach on two challenging bio-medical datasets and achieve a significant improvement over the state of the art

    Domain Adaptation for Microscopy Imaging

    Electron and Light Microscopy imaging can now deliver high-quality image stacks of neural structures. However, the amount of human annotation effort required to analyze them remains a major bottleneck. While Machine Learning algorithms can be used to help automate this process, they require training data, which is time-consuming to obtain manually, especially in image stacks. Furthermore, due to changing experimental conditions, successive stacks often exhibit differences that are severe enough to make it difficult to use a classifier trained for a specific one on another. This means that this tedious annotation process has to be repeated for each new stack. In this paper we present a domain adaptation algorithm that addresses this issue by effectively leveraging labeled examples across different acquisitions and significantly reducing the annotation requirements. Our approach can handle complex, non-linear image feature transformations and scales to large microscopy datasets that often involve high-dimensional feature spaces and large 3D data volumes. We evaluate our approach on four challenging Electron and Light Microscopy applications that exhibit very different image modalities and where annotation is very costly. Across all applications we achieve a significant improvement over the state-of-the-art Machine Learning methods and demonstrate our ability to greatly reduce human annotation effort

    P.: Automated reconstruction of tree structures using path classifiers and mixed integer programming

    Although tracing linear structures in 2D images and 3D image stacks has received much attention over the years, full automation remains elusive. In this paper, we formulate the delineation problem as one of solving a Quadratic Mixed Integer Program (Q-MIP) in a graph of potential paths, which can be done optimally up to a very small tolerance. We further propose a novel approach to weighting these paths, which results in a Q-MIP solution that accurately matches the ground truth. We demonstrate that our approach outperforms a stateof-the-art technique based on the k-Minimum Spanning Tree formulation on a 2D dataset of aerial images and a 3D dataset of confocal microscopy stacks. 1

    Model and Appearance Based Analysis of Neuronal Morphology from Different Microscopy Imaging Modalities

    The neuronal morphology analysis is key for understanding how a brain works. This process requires the neuron imaging system with single-cell resolution; however, there is no feasible system for the human brain. Fortunately, the knowledge can be inferred from the model organism, Drosophila melanogaster, to the human system. This dissertation explores the morphology analysis of Drosophila larvae at single-cell resolution in static images and image sequences, as well as multiple microscopy imaging modalities. Our contributions are on both computational methods for morphology quantification and analysis of the influence of the anatomical aspect. We develop novel model-and-appearance-based methods for morphology quantification and illustrate their significance in three neuroscience studies. Modeling of the structure and dynamics of neuronal circuits creates understanding about how connectivity patterns are formed within a motor circuit and determining whether the connectivity map of neurons can be deduced by estimations of neuronal morphology. To address this problem, we study both boundary-based and centerline-based approaches for neuron reconstruction in static volumes. Neuronal mechanisms are related to the morphology dynamics; so the patterns of neuronal morphology changes are analyzed along with other aspects. In this case, the relationship between neuronal activity and morphology dynamics is explored to analyze locomotion procedures. Our tracking method models the morphology dynamics in the calcium image sequence designed for detecting neuronal activity. It follows the local-to-global design to handle calcium imaging issues and neuronal movement characteristics. Lastly, modeling the link between structural and functional development depicts the correlation between neuron growth and protein interactions. This requires the morphology analysis of different imaging modalities. It can be solved using the part-wise volume segmentation with artificial templates, the standardized representation of neurons. Our method follows the global-to-local approach to solve both part-wise segmentation and registration across modalities. Our methods address common issues in automated morphology analysis from extracting morphological features to tracking neurons, as well as mapping neurons across imaging modalities. The quantitative analysis delivered by our techniques enables a number of new applications and visualizations for advancing the investigation of phenomena in the nervous system

    Generalizations of the Multicut Problem for Computer Vision

    Graph decomposition has always been a very important concept in machine learning and computer vision. Many tasks like image and mesh segmentation, community detection in social networks, as well as object tracking and human pose estimation can be formulated as a graph decomposition problem. The multicut problem in particular is a popular model to optimize for a decomposition of a given graph. Its main advantage is that no prior knowledge about the number of components or their sizes is required. However, it has several limitations, which we address in this thesis: Firstly, the multicut problem allows to specify only cost or reward for putting two direct neighbours into distinct components. This limits the expressibility of the cost function. We introduce special edges into the graph that allow to define cost or reward for putting any two vertices into distinct components, while preserving the original set of feasible solutions. We show that this considerably improves the quality of image and mesh segmentations. Second, multicut is notorious to be NP-hard for general graphs, that limits its applications to small super-pixel graphs. We define and implement two primal feasible heuristics to solve the problem. They do not provide any guarantees on the runtime or quality of solutions, but in practice show good convergence behaviour. We perform an extensive comparison on multiple graphs of different sizes and properties. Third, we extend the multicut framework by introducing node labels, so that we can jointly optimize for graph decomposition and nodes classification by means of exactly the same optimization algorithm, thus eliminating the need to hand-tune optimizers for a particular task. To prove its universality we applied it to diverse computer vision tasks, including human pose estimation, multiple object tracking, and instance-aware semantic segmentation. We show that we can improve the results over the prior art using exactly the same data as in the original works. Finally, we use employ multicuts in two applications: 1) a client-server tool for interactive video segmentation: After the pre-processing of the video a user draws strokes on several frames and a time-coherent segmentation of the entire video is performed on-the-fly. 2) we formulate a method for simultaneous segmentation and tracking of living cells in microscopy data. This task is challenging as cells split and our algorithm accounts for this, creating parental hierarchies. We also present results on multiple model fitting. We find models in data heavily corrupted by noise by finding components defining these models using higher order multicuts. We introduce an interesting extension that allows our optimization to pick better hyperparameters for each discovered model. In summary, this thesis extends the multicut problem in different directions, proposes algorithms for optimization, and applies it to novel data and settings.Die Zerlegung von Graphen ist ein sehr wichtiges Konzept im maschinellen Lernen und maschinellen Sehen. Viele Aufgaben wie Bild- und Gittersegmentierung, Kommunitätserkennung in sozialen Netzwerken, sowie Objektverfolgung und Schätzung von menschlichen Posen können als Graphzerlegungsproblem formuliert werden. Der Mehrfachschnitt-Ansatz ist ein populäres Mittel um über die Zerlegungen eines gegebenen Graphen zu optimieren. Sein größter Vorteil ist, dass kein Vorwissen über die Anzahl an Komponenten und deren Größen benötigt wird. Dennoch hat er mehrere ernsthafte Limitierungen, welche wir in dieser Arbeit behandeln: Erstens erlaubt der klassische Mehrfachschnitt nur die Spezifikation von Kosten oder Belohnungen für die Trennung von zwei Nachbarn in verschiedene Komponenten. Dies schränkt die Ausdrucksfähigkeit der Kostenfunktion ein und führt zu suboptimalen Ergebnissen. Wir fügen dem Graphen spezielle Kanten hinzu, welche es erlauben, Kosten oder Belohnungen für die Trennung von beliebigen Paaren von Knoten in verschiedene Komponenten zu definieren, ohne die Menge an zulässigen Lösungen zu verändern. Wir zeigen, dass dies die Qualität von Bild- und Gittersegmentierungen deutlich verbessert. Zweitens ist das Mehrfachschnittproblem berüchtigt dafür NP-schwer für allgemeine Graphen zu sein, was die Anwendungen auf kleine superpixel-basierte Graphen einschränkt. Wir definieren und implementieren zwei primal-zulässige Heuristiken um das Problem zu lösen. Diese geben keine Garantien bezüglich der Laufzeit oder der Qualität der Lösungen, zeigen in der Praxis jedoch gutes Konvergenzverhalten. Wir führen einen ausführlichen Vergleich auf vielen Graphen verschiedener Größen und Eigenschaften durch. Drittens erweitern wir den Mehrfachschnitt-Ansatz um Knoten-Kennzeichnungen, sodass wir gemeinsam über Zerlegungen und Knoten-Klassifikationen mit dem gleichen Optimierungs-Algorithmus optimieren können. Dadurch wird der Bedarf der Feinabstimmung einzelner aufgabenspezifischer Löser aus dem Weg geräumt. Um die Allgemeingültigkeit dieses Ansatzes zu überprüfen, haben wir ihn auf verschiedenen Aufgaben des maschinellen Sehens, einschließlich menschliche Posenschätzung, Mehrobjektverfolgung und instanz-bewusste semantische Segmentierung, angewandt. Wir zeigen, dass wir Resultate von vorherigen Arbeiten mit exakt den gleichen Daten verbessern können. Abschließend benutzen wir Mehrfachschnitte in zwei Anwendungen: 1) Ein Nutzer-Server-Werkzeug für interaktive Video Segmentierung: Nach der Vorbearbeitung eines Videos zeichnet der Nutzer Striche auf mehrere Einzelbilder und eine zeit-kohärente Segmentierung des gesamten Videos wird in Echtzeit berechnet. 2) Wir formulieren eine Methode für simultane Segmentierung und Verfolgung von lebenden Zellen in Mikroskopie-Aufnahmen. Diese Aufgabe ist anspruchsvoll, da Zellen sich aufteilen und unser Algorithmus dies in der Erstellung von Eltern-Hierarchien mitberücksichtigen muss. Wir präsentieren außerdem Resultate zur Mehrmodellanpassung. Wir berechnen Modelle in stark verrauschten Daten indem wir mithilfe von Mehrfachschnitten höherer Ordnung Komponenten finden, die diesen Modellen entsprechen. Wir führen eine interessante Erweiterung ein, die es unserer Optimierung erlaubt, bessere Hyperparameter für jedes entdeckte Modell auszuwählen. Zusammenfassend erweitert diese Arbeit den Mehrfachschnitt-Ansatz in unterschiedlichen Richtungen, schlägt Algorithmen zur Inferenz in den resultierenden Modellen vor und wendet ihn auf neuartigen Daten und Umgebungen an

    Learning Approach to Delineation of Curvilinear Structures in 2D and 3D Images

    Detection of curvilinear structures has long been of interest due to its wide range of applications. Large amounts of imaging data could be readily used in many fields, but it is practically not possible to analyze them manually. Hence, the need for automated delineation approaches. In the recent years Computer Vision witnessed a paradigm shift from mathematical modelling to data-driven methods based on Machine Learning. This led to improvements in performance and robustness of the detection algorithms. Nonetheless, most Machine Learning methods are general-purpose and they do not exploit the specificity of the delineation problem. In this thesis, we present learning methods suited for this task and we apply them to various kinds of microscopic and natural images, proving the general applicability of the presented solutions. First, we introduce a topology loss - a new training loss term, which captures higher-level features of curvilinear networks such as smoothness, connectivity and continuity. This is in contrast to most Deep Learning segmentation methods that do not take into account the geometry of the resulting prediction. In order to compute the new loss term, we extract topology features of prediction and ground-truth using a pre-trained network, whose filters are activated by structures at different scales and orientations. We show that this approach yields better results in terms of conventional segmentation metrics and overall topology of the resulting delineation. Although segmentation of curvilinear structures provides useful information, it is not always sufficient. In many cases, such as neuroscience and cartography, it is crucial to estimate the network connectivity. In order to find the graph representation of the structure depicted in the image, we propose an approach for joint segmentation and connection classification. Apart from pixel probabilities, this approach also returns the likelihood of a proposed path being a part of the reconstructed network. We show that segmentation and path classification are closely related tasks and can benefit from the synergy. The aforementioned methods rely on Machine Learning, which requires significant amounts of annotated ground-truth data to train models. The labelling process often requires expertise, it is costly and tiresome. To alleviate this problem, we introduce an Active Learning method that significantly decreases the time spent on annotating images. It queries the annotator only about the most informative examples, in this case the hypothetical paths belonging to the structure of interest. Contrary to conventional Active Learning methods, our approach exploits local consistency of linear paths to pick the ones that stand out from their neighborhood. Our final contribution is a method suited for both Active Learning and proofreading the result, which often requires more time than the automated delineation itself. It investigates edges of the delineation graph and determines the ones that are especially significant for the global reconstruction by perturbing their weights. Our Active Learning and proofreading strategies are combined with a new efficient formulation of an optimal subgraph computation and reduce the annotation effort by up to 80%

    Robust Modular Feature-Based Terrain-Aided Visual Navigation and Mapping

    The visual feature-based Terrain-Aided Navigation (TAN) system presented in this thesis addresses the problem of constraining inertial drift introduced into the location estimate of Unmanned Aerial Vehicles (UAVs) in GPS-denied environment. The presented TAN system utilises salient visual features representing semantic or human-interpretable objects (roads, forest and water boundaries) from onboard aerial imagery and associates them to a database of reference features created a-priori, through application of the same feature detection algorithms to satellite imagery. Correlation of the detected features with the reference features via a series of the robust data association steps allows a localisation solution to be achieved with a finite absolute bound precision defined by the certainty of the reference dataset. The feature-based Visual Navigation System (VNS) presented in this thesis was originally developed for a navigation application using simulated multi-year satellite image datasets. The extension of the system application into the mapping domain, in turn, has been based on the real (not simulated) flight data and imagery. In the mapping study the full potential of the system, being a versatile tool for enhancing the accuracy of the information derived from the aerial imagery has been demonstrated. Not only have the visual features, such as road networks, shorelines and water bodies, been used to obtain a position ’fix’, they have also been used in reverse for accurate mapping of vehicles detected on the roads into an inertial space with improved precision. Combined correction of the geo-coding errors and improved aircraft localisation formed a robust solution to the defense mapping application. A system of the proposed design will provide a complete independent navigation solution to an autonomous UAV and additionally give it object tracking capability

    Methods for Automated Neuron Image Analysis

    Knowledge of neuronal cell morphology is essential for performing specialized analyses in the endeavor to understand neuron behavior and unravel the underlying principles of brain function. Neurons can be captured with a high level of detail using modern microscopes, but many neuroscientific studies require a more explicit and accessible representation than offered by the resulting images, underscoring the need for digital reconstruction of neuronal morphology from the images into a tree-like graph structure. This thesis proposes new computational methods for automated detection and reconstruction of neurons from fluorescence microscopy images. Specifically, the successive chapters describe and evaluate original solutions to problems such as the detection of landmarks (critical points) of the neuronal tree, complete tracing and reconstruction of the tree, and the detection of regions containing neurons in high-content screens
