    A novel shape descriptor based on salient keypoints detection for binary image matching and retrieval

    We introduce a shape descriptor that extracts keypoints from binary images and automatically detects the salient ones among them. The proposed descriptor operates as follows: First, the contours of the image are detected and an image transformation is used to generate background information. Next, pixels of the transformed image that have specific characteristics in their local areas are used to extract keypoints. Afterwards, the most salient keypoints are automatically detected by filtering out redundant and sensitive ones. Finally, a feature vector is calculated for each keypoint by using the distribution of contour points in its local area. The proposed descriptor is evaluated using public datasets of silhouette images, handwritten math expressions, hand-drawn diagram sketches, and noisy scanned logos. Experimental results show that the proposed descriptor compares strongly against state of the art methods, and that it is reliable when applied on challenging images such as fluctuated handwriting and noisy scanned images.     In GRAVITATE, two disparate specialities will come together in one working platform for the archaeologist: the fields of shape analysis, and of metadata search. These fields are relatively disjoint at the moment, and the research and development challenge of GRAVITATE is precisely to merge them for our chosen tasks. As shown in chapter 7 the small amount of literature that already attempts join 3D geometry and semantics is not related to the cultural heritage domain. Therefore, after the project is done, there should be a clear ‘before-GRAVITATE’ and ‘after-GRAVITATE’ split in how these two aspects of a cultural heritage artefact are treated.This state of the art report (SOTA) is ‘before-GRAVITATE’. Shape analysis and metadata description are described separately, as currently in the literature and we end the report with common recommendations in chapter 8 on possible or plausible cross-connections that suggest themselves. These considerations will be refined for the Roadmap for Research deliverable.Within the project, a jargon is developing in which ‘geometry’ stands for the physical properties of an artefact (not only its shape, but also its colour and material) and ‘metadata’ is used as a general shorthand for the semantic description of the provenance, location, ownership, classification, use etc. of the artefact. As we proceed in the project, we will find a need to refine those broad divisions, and find intermediate classes (such as a semantic description of certain colour patterns), but for now the terminology is convenient – not least because it highlights the interesting area where both aspects meet.On the ‘geometry’ side, the GRAVITATE partners are UVA, Technion, CNR/IMATI; on the metadata side, IT Innovation, British Museum and Cyprus Institute; the latter two of course also playing the role of internal users, and representatives of the Cultural Heritage (CH) data and target user’s group. CNR/IMATI’s experience in shape analysis and similarity will be an important bridge between the two worlds for geometry and metadata. The authorship and styles of this SOTA reflect these specialisms: the first part (chapters 3 and 4) purely by the geometry partners (mostly IMATI and UVA), the second part (chapters 5 and 6) by the metadata partners, especially IT Innovation while the joint overview on 3D geometry and semantics is mainly by IT Innovation and IMATI.     Improving the resolution of interaction maps: A middleground between high-resolution complexes and genome-wide interactomes

    Protein-protein interactions are ubiquitous in Biology and therefore central to understand living organisms. In recent years, large-scale studies have been undertaken to describe, at least partially, protein-protein interaction maps or interactomes for a number of relevant organisms including human. Although the analysis of interaction networks is proving useful, current interactomes provide a blurry and granular picture of the molecular machinery, i.e. unless the structure of the protein complex is known the molecular details of the interaction are missing and sometime is even not possible to know if the interaction between the proteins is direct, i.e. physical interaction or part of functional, not necessary, direct association. Unfortunately, the determination of the structure of protein complexes cannot keep pace with the discovery of new protein-protein interactions resulting in a large, and increasing, gap between the number of complexes that are thought to exist and the number for which 3D structures are available. The aim of the thesis was to tackle this problem by implementing computational approaches to derive structural models of protein complexes and thus reduce this existing gap. Over the course of the thesis, a novel modelling algorithm to predict the structure of protein complexes, V-D2OCK, was implemented. This new algorithm combines structure-based prediction of protein binding sites by means of a novel algorithm developed over the course of the thesis: VORFFIP and M-VORFFIP, data-driven docking and energy minimization. This algorithm was used to improve the coverage and structural content of the human interactome compiled from different sources of interactomic data to ensure the most comprehensive interactome. Finally, the human interactome and structural models were compiled in a database, V-D2OCK DB, that offers an easy and user-friendly access to the human interactome including a bespoken graphical molecular viewer to facilitate the analysis of the structural models of protein complexes. Furthermore, new organisms, in addition to human, were included providing a useful resource for the study of all known interactomes

    Formalized Conceptual Spaces with a Geometric Representation of Correlations

    The highly influential framework of conceptual spaces provides a geometric way of representing knowledge. Instances are represented by points in a similarity space and concepts are represented by convex regions in this space. After pointing out a problem with the convexity requirement, we propose a formalization of conceptual spaces based on fuzzy star-shaped sets. Our formalization uses a parametric definition of concepts and extends the original framework by adding means to represent correlations between different domains in a geometric way. Moreover, we define various operations for our formalization, both for creating new concepts from old ones and for measuring relations between concepts.     Transform-based surface analysis and representation for CAD models

    In most Computer-Aided Design (CAD) systems, the topological and geometrical information in a CAD model is usually represented by the edge-based data structure. With the emergence of concurrent engineering, such issues as product design, manufacturing, and process planning are considered simultaneously at the design stage. The need for the development of high-level models for completely documenting the geometry of a product and supporting manufacturing applications, such as automating the verification of a design for manufacturing (DIM) rules and generating process plans, becomes apparent;This dissertation has addressed the development of a generalized framework for high-level geometric representations of CAD models and form features to automate algorithmic search and retrieval of manufacturing information;A new wavelet-based ranking algorithm is developed to generate surface-based representations as input for the extraction of form features with non-planar surfaces in CAD models. The objective of using a wavelet-based shape analysis approach is to overcome the main limitation of the alternative feature extraction approaches, namely their restriction to planar surfaces or simple curved surfaces;A transform-invariant coding system for CAD models by multi-scale wavelet representations is also presented.
