Identification of Burkholderia mallei and Burkholderia pseudomallei adhesins for human respiratory epithelial cells
<p>Abstract</p> <p>Background</p> <p><it>Burkholderia pseudomallei </it>and <it>Burkholderia mallei </it>cause the diseases melioidosis and glanders, respectively. A well-studied aspect of pathogenesis by these closely-related bacteria is their ability to invade and multiply within eukaryotic cells. In contrast, the means by which <it>B. pseudomallei </it>and <it>B. mallei </it>adhere to cells are poorly defined. The purpose of this study was to identify adherence factors expressed by these organisms.</p> <p>Results</p> <p>Comparative sequence analyses identified a gene product in the published genome of <it>B. mallei </it>strain ATCC23344 (locus # BMAA0649) that resembles the well-characterized <it>Yersinia enterocolitica </it>autotransporter adhesin YadA. The gene encoding this <it>B. mallei </it>protein, designated <it>boaA</it>, was expressed in <it>Escherichia coli </it>and shown to significantly increase adherence to human epithelial cell lines, specifically HEp2 (laryngeal cells) and A549 (type II pneumocytes), as well as to cultures of normal human bronchial epithelium (NHBE). Consistent with these findings, disruption of the <it>boaA </it>gene in <it>B. mallei </it>ATCC23344 reduced adherence to all three cell types by ~50%. The genomes of the <it>B. pseudomallei </it>strains K96243 and DD503 were also found to contain <it>boaA </it>and inactivation of the gene in DD503 considerably decreased binding to monolayers of HEp2 and A549 cells and to NHBE cultures.</p> <p>A second YadA-like gene product highly similar to BoaA (65% identity) was identified in the published genomic sequence of <it>B. pseudomallei </it>strain K96243 (locus # BPSL1705). The gene specifying this protein, termed <it>boaB</it>, appears to be <it>B. pseudomallei</it>-specific. Quantitative attachment assays demonstrated that recombinant <it>E. coli </it>expressing BoaB displayed greater binding to A549 pneumocytes, HEp2 cells and NHBE cultures. Moreover, a <it>boaB </it>mutant of <it>B. pseudomallei </it>DD503 showed decreased adherence to these respiratory cells. Additionally, a <it>B. pseudomallei </it>strain lacking expression of both <it>boaA </it>and <it>boaB </it>was impaired in its ability to thrive inside J774A.1 murine macrophages, suggesting a possible role for these proteins in survival within professional phagocytic cells.</p> <p>Conclusions</p> <p>The <it>boaA </it>and <it>boaB </it>genes specify adhesins that mediate adherence to epithelial cells of the human respiratory tract. The <it>boaA </it>gene product is shared by <it>B. pseudomallei </it>and <it>B. mallei </it>whereas BoaB appears to be a <it>B. pseudomallei</it>-specific adherence factor.</p

Aroma Extract Dilution Analysis of Beers Dry-Hopped with Cascade, Chinook, and Centennial
Cascade, Chinook, and Centennial hops are used extensively throughout the brewing industry either individually or in various combinations to add hoppy aroma to beer. This high use of hops, particularly via late- or dry-hopping, creates a need to better understand the chemical contribution of these hop varieties during dry-hopping beer in order to predict brewing performance. Solvent-Assisted Flavor Evaporation (SAFE) and Aroma Extract Dilution Analysis (AEDA) was performed on unhopped beer that was dry-hopped individually with each of these varieties as well as the unhopped base. This technique was used to determine the aroma compounds that were the greatest contributors to the dry-hop character of these hops. The analysis of beer prepared with Cascade, Chinook, and Centennial identified 9, 10, and 11 character impact compounds, respectively. Commonalities were observed among the three varieties regarding 2-furanmethanol, linalool, geraniol, cis-geranic acid methyl ester, and n-decanoic acid in dry-hopped beer. Variation between the hop volatiles found to be important for Centennial and Chinook dry-hop aroma was a function of only a few character impact compounds, whereas Cascade was slightly different, anchored heavily by benzenacetaldeyde. The relative similarities and differences that these three hop cultivars attribute to beer during dry-hopping were revealed by comparing which compounds were important for the characteristic aroma profiles of these cultivars in single dry-hop beers.. This knowledge is important for brewers wishing to introduce potential replacement hops and/or reductions for these hop cultivars in the future and guide the direction of future blending studies
Stress-driven instability in growing multilayer films
We investigate the stress-driven morphological instability of epitaxially
growing multilayer films, which are coherent and dislocation-free. We construct
a direct elastic analysis, from which we determine the elastic state of the
system recursively in terms of that of the old states of the buried layers. In
turn, we use the result for the elastic state to derive the morphological
evolution equation of surface profile to first order of perturbations, with the
solution explicitly expressed by the growth conditions and material parameters
of all the deposited layers. We apply these results to two kinds of multilayer
structures. One is the alternating tensile/compressive multilayer structure,
for which we determine the effective stability properties, including the effect
of varying surface mobility in different layers, its interplay with the global
misfit of the multilayer film, and the influence of asymmetric structure of
compressive and tensile layers on the system stability. The nature of the
asymmetry properties found in stability diagrams is in agreement with
experimental observations. The other multilayer structure that we study is one
composed of stacked strained/spacer layers. We also calculate the kinetic
critical thickness for the onset of morphological instability and obtain its
reduction and saturation as number of deposited layers increases, which is
consistent with recent experimental results. Compared to the single-layer film
growth, the behavior of kinetic critical thickness shows deviations for upper

GRISOTTO: A greedy approach to improve combinatorial algorithms for motif discovery with prior knowledge
<p>Abstract</p> <p>Background</p> <p>Position-specific priors (PSP) have been used with success to boost EM and Gibbs sampler-based motif discovery algorithms. PSP information has been computed from different sources, including orthologous conservation, DNA duplex stability, and nucleosome positioning. The use of prior information has not yet been used in the context of combinatorial algorithms. Moreover, priors have been used only independently, and the gain of combining priors from different sources has not yet been studied.</p> <p>Results</p> <p>We extend RISOTTO, a combinatorial algorithm for motif discovery, by post-processing its output with a greedy procedure that uses prior information. PSP's from different sources are combined into a scoring criterion that guides the greedy search procedure. The resulting method, called GRISOTTO, was evaluated over 156 yeast TF ChIP-chip sequence-sets commonly used to benchmark prior-based motif discovery algorithms. Results show that GRISOTTO is at least as accurate as other twelve state-of-the-art approaches for the same task, even without combining priors. Furthermore, by considering combined priors, GRISOTTO is considerably more accurate than the state-of-the-art approaches for the same task. We also show that PSP's improve GRISOTTO ability to retrieve motifs from mouse ChiP-seq data, indicating that the proposed algorithm can be applied to data from a different technology and for a higher eukaryote.</p> <p>Conclusions</p> <p>The conclusions of this work are twofold. First, post-processing the output of combinatorial algorithms by incorporating prior information leads to a very efficient and effective motif discovery method. Second, combining priors from different sources is even more beneficial than considering them separately.</p
Vertical integration and firm boundaries : the evidence
Since Ronald H. Coase's (1937) seminal paper, a rich set of theories has been developed that deal with firm boundaries in vertical or input–output structures. In the last twenty-five years, empirical evidence that can shed light on those theories also has been accumulating. We review the findings of empirical studies that have addressed two main interrelated questions: First, what types of transactions are best brought within the firm and, second, what are the consequences of vertical integration decisions for economic outcomes such as prices, quantities, investment, and profits. Throughout, we highlight areas of potential cross-fertilization and promising areas for future work
Development and Validation of a New Bitumen Fume Generation System which Generates Polycyclic Aromatic Hydrocarbon Concentrations Proportional to Fume Concentrations
Bitumen fumes emitted during road paving and roofing contain polycyclic aromatic compounds (PACs) of potential health concern. Little information is available for an experimental device devoted to inhalation experiments with animals exposed to bitumen fumes, and in all studies the systems were never validated for a range of fume concentrations, which prohibited their use for toxicological concentration-effect studies. Therefore, the purpose of this study was to validate a new experimental device able to generate bitumen fumes at different total particulate matter (TPM) concentrations with a linear correlation between TPM and the concentrations of different PACs, thus allowing toxicological dose-response studies with fumes representative of those in the field. Atmosphere samples collected from an animal exposure chamber allowed the determination of TPM, toluene soluble matter, polycyclic aromatic hydrocarbons (PAHs) and semi-volatiles. The particulate size distributions were determined in order to assess the deposition pattern in the respiratory tract. The temperature of 170°C was chosen by analogy with the upper range of the temperature used during paving operations. The temperature of the air passing over the fume emission area was regulated to 20°C and stirring of the heated bitumen was restricted to 90 r.p.m. The data show that the objective of developing a static fume generation system that reproducibly produces fumes in the inhalation chamber for specified target concentrations (TPM) were successful. The within-day variation coefficients for TPM were between 2.5 and 6.1%. The day-to-day variations for TPM concentration were between 4.1 and 5.8%. The concentrations of the 4-5 ring PAHs and the polycyclic aromatic sulphur heterocycles were proportional to the TPM concentration. The 2 and 3 ring PAH concentrations showed a deviation from proportionality with the TPM, probably due to their re-evaporation during sampling. The mass median aerodynamic diameter of airborne particles varied from 1.4 µm at a fume concentration of 5 mg/m3 to 3.2 µm at 100 mg/m3. In conclusion, this equipment was suitable for nose-only inhalation studies in the 5-100 mg/m3 range of TPM. Bitumen fumes were generated with a good reproducibility under well-controlled conditions. Proposing new variables for the identification of strategic groups in franchising
The identification of strategic groups in the Spanish franchising area is the
main aim of this study. The authors have added some new strategic variables (not
used before) to the study and have classified franchisors between sectors and
distribution strategy. The results reveal the existence of four perfectly differentiated
strategic groups (types of franchisors). One of the major implications of this study is
that the variables that build a strategic group vary depending on the respective sector the network operates in and its distribution strategy. This fact indicates that including sector and distribution strategy is absolutely necessary to achieve good classifications of franchisor type
