Use of an interactomics pipeline to assess the potential of new antivirals against SARS-CoV-2

Background: In late 2019 SARS-CoV-2 infection appeared in China, becoming a pandemic in 2020. The scientific
community reacted rapidly, characterizing the viral genome and its encoded proteins, aiming at interfering with viral
spreading with vaccines and antivirals. The receptor binding domain (RBD) of the viral spike (S) protein plays a key role
in cell entry of the virus. It interacts with the cellular receptor for SARS-CoV-2, the membrane-bound human Angiotensin
Converting Ectoenzyme 2 (ACE2). With the goal of monitoring interference with this interaction by potential antiviral
drugs, we have set up at the Institute for Biomedicine of Valencia (IBV-CSIC) an interactomics pipeline targeting the
initial step of viral entry.
Methods: For the production part of the pipeline (pure RBD/Spike variants and soluble ACE2), see parallel poster. These
proteins allowed monitoring of the RBD/Spike-ACE2 interaction in presence or absence of potential inhibitors. Thermal
shift assays (thermofluor) were used for initial detection of compound binding at different ligand/protein ratios
and media conditions (pH, buffers, chaotropic agents). Next, binding affinity and on/off kinetics were characterized
using Biolayer interferometry (BLI), Surface plasmon resonance (SPR), Microscale Thermophoresis (MST) and/or
Isothermal titration calorimetry (ITC). For protein-protein interactions, we mostly used BLI or SPR, whereas for proteinsmall
compound analysis MST was generally best. Protein aggregation-dissociation was monitored by size exclusion
chromatography with multiangle light scattering (SEC-MALS).
Results: Candidates proven by thermal shift assays to bind to RBD/spike protein without affecting the integrity of
these proteins were subjected to quantitative affinity measurements. We successfully demonstrated that BLI, SPR and
MST can be used to follow the interactions between SARS-CoV- 2 proteins and the putative drug candidates, as well
as to monitor the interference with Spike-Ace2 binding of potential drug candidates. While BLI and SPR displayed
reproducible results in the measurement of protein-protein interaction (applied to soluble ACE2 used as a decoy),
they were less suitable for measuring the binding of small molecules. The fact that most small compounds were only
soluble in organic solvents made difficult to obtain a low signal/noise while using BLI, necessary for the assessment
of the binding. We overcame that problem by using MST. After dilution of the compounds to the final experimental
concentrations, the technique could detect a significant binding signal enough to calculate binding parameters. MST
also allowed to measure the degree of interference that each compound was having on RBD/Spike-ACE2 interaction.
The pipeline has been customized and validated with compounds of very different nature provided by different groups
belonging to the PTI and other external laboratories, as well as with different Ace2 decoys designed at the IBV.
Conclusions: The interactomics platform at the IBV has been used to successfully develop two different antiviral
approaches in order to fight COVID-19. It has allowed technical specialization of the staff as well as the development,
in a very short period of time, of two ambitious projects. We have demonstrated that we can perform interactomic
characterization for challenging projects as well as provide information about binding of antivirals to potential new
SARS-CoV-2 variants of concern

L.Villamayor.El virus SARS-CoV-2 causa el COVID-19 al infectar las células a través de la interacción de la proteína de su espícula (S) con el receptor celular enzima convertidora de angiotensina 2 (ACE2). Para buscar inhibidores de este paso clave en la infección viral, examinamos una biblioteca interna (IQM-CSIC, Madrid) de compuestos multivalentes derivados de triptófano, primero usando pseudopartículas de Virus de Estomatits Vesicular que expresaban S (I2SysBio, UV y CSIC, Valencia), identificando un compuesto como potente inhibidor de entrada no citotóxico. La optimización química (IQM-CSIC) generó otros dos potentes inhibidores de entrada no citotóxicos que, como 2, también inhibieron la entrada celular de SARS-CoV-2 genuino (I2SysBio). Los estudios con proteínas recombinantes puras (IBV-CSIC, Valencia) usando termofluor y termoforesis de microescala revelaron la unión de estos compuestos a S, y a su dominio de unión al receptor producido separadamente, probando interferencia con la interacción con ACE2. La criomicroscopía electrónica de
S (IBV-CSIC), libre o unido al compuesto activo, arrojó luz sobre los mecanismos de inhibición por estos compuestos de la entrada viral a la célula. C-2 Thiophenyl Tryptophan Trimers Inhibit Cellular Entry of SARS-CoV-2 through Interaction with the Viral Spike (S) Protein
26 páginas, 6 figuras, 2 tablas.Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) causes COVID-19, by infecting cells via the interaction of its spike protein (S) with the primary cell receptor angiotensin-converting enzyme (ACE2). To search for inhibitors of this key step in viral infection, we screened an in-house library of multivalent tryptophan derivatives. Using VSV-S pseudoparticles, we identified compound 2 as a potent entry inhibitor lacking cellular toxicity. Chemical optimization of 2 rendered compounds 63 and 65, which also potently inhibited genuine SARS-CoV-2 cell entry. Thermofluor and microscale thermophoresis studies revealed their binding to S and to its isolated receptor binding domain (RBD), interfering with the interaction with ACE2. High-resolution cryoelectron microscopy structure of S, free or bound to 2, shed light on cell entry inhibition mechanisms by these compounds. Síntesis y evaluación de compuestos con actividad antitumoral derivados de nuevos activadores de AMPK
Además del componente genético, el cáncer se entiende como una enfermedad con un componente metabólico clave a tener en cuenta para poder entender su aparición y su progresión. Las células tumorales pueden sufrir una reprogramación metabólica para adaptarse a las condiciones ambientales en las que se encuentren y no ver afectada su proliferación. Incidir en el equilibrio del metabolismo energético de las células tumorales, alterando farmacológicamente esta capacidad de reprogramación, puede suponer una potente vía para ralentizar su proliferación o incluso ocasionar su muerte. En este sentido, existen fármacos antitumorales cuyos mecanismos de acción están contrastados y consisten en alterar la homeostasis energética de las células proliferativas. Partiendo de las estructuras químicas definidas de estos compuestos, y de prototipos derivados de las mismos, en este trabajo se ha llevado a cabo la búsqueda de estructuras novedosas que puedan tener un efecto antitumoral. A partir de este prototipo se han obtenido compuestos derivados del mismo con una estructura basada en el núcleo de 2-oxoindol en tres pasos de síntesis. Los resultados de este estudio exploratorio han permitido optimizar el rendimiento de reacciones de fluoración, que suponen el último paso de la ruta sintética diseñada, llevando a cabo un estudio exhaustivo de las condiciones experimentales. Además, los ensayos de viabilidad celular incubando diferentes líneas celulares tumorales humanas con los nuevos compuestos obtenidos, ha permitido evaluar el efecto antiproliferativo de los compuestos. Kahoot en docencia: una alternativa practica a los clickers
En los últimos años en la docencia se han introducido sistemas en los que se
estimula la participación activa y el juego de los alumnos mediante sistemas de
respuesta personal. Mediante este tipo de sistemas, los alumnos van a participar
activamente respondiendo a las preguntas del profesor mediante alguno dispositivo
electrónico. El primer tipo de “Personal Response Systems” fueron los Clickers. El
problema práctico de los mismos es que necesita de un software específico, un
conocimiento del mismo por parte del profesor y de material propio que hay que llevar
al aula: captador de infrarrojos y un número limitado de mandos específicos para
recoger las respuestas. En el año 2013, aparece en el mercado una página web de
acceso libre; Kahoot, que permite realizar la mismas actividades que con los clickers
pero sin necesidad de toda la “parafernalia” de los clickers. Mediante este sistema de
kahoot permite hacer on line los mismos cuestionarios, encuestas o investigaciones que
con los clickers y permite que las respuestas de los alumnos se hagan a través; no de
mandos a distancias específicos, sino a través de cualquier dispositivo con acceso a
internet como Ipad, tabletas, smartphones, PC, etc. El objetivo de este estudio ha sido
ver la utilidad práctica de Kahoot dentro de algunas asignaturas de odontología y
medicina. Material y métodos: se han creado varios cuestionarios en formato Kahoot y
se han realizado dentro de la clase. Se han hecho 6 Kahoot que se han probado en la
asignatura Semiología y fisiopatología II de 2º grado de odontología en 4 de los
grupos: M21,M22,M23,M26. Resultados: Todos los alumnos (100%) que asistieron a
los Kahoot disponían en clase de un dispositivo con acceso rápido a internet: algunos
con tableta, otros con smartphones y otros con PC. No hubo problemas de acceso a
internet durante ninguno de los cuestionarios.Los alumnos evaluaron la actividad con
una puntuación de 4-5 sobre 5 en la utilidad de la experiencia y de 4-5 sobre 5 en la
diversión de la actividad. Conclusiones: Kahoot es un sistema de respuesta personal

Anamnesis de historias clínicas simuladas: grabación de audio y utilidad docente
La simulación es una de las metodologías docentes utilizadas ampliamente
en las disciplinas científico-médicas como la medicina, odontología, biotecnología, etc.
Para todas las disciplinas médicas en las que hay contacto con enfermos, es
fundamental que los alumnos aprendan bien el primer paso de la relación médicopaciente
que es la realización de la historia clínica. Dentro de ésta, la primera parte y
fundamental es la relación de la entrevista con el paciente en la que el médico va a
hacer un “interrogatorio dirigido” a partir del cual va a poder hacerse una idea del
diagnóstico del paciente. Esta fase de la historia clínica es lo que técnicamente se
conoce como anamnesis.
En el aprendizaje del alumno para realizar anamnesis llegará un momento en el que
tendrá contacto con enfermos reales y supervisado por un médico logrará alcanzar la
técnica básica. Antes de llegar es este momento, el alumno podría aprender a hacer la
anamnesis a partir de grabaciones.
En el curso 2013-2014, varios profesores del Dpto. de especialidades médicas hemos
planteado la posibilidad de realizar grabaciones de audio de anamnesis simuladas. En
un primer paso se diseña una anamnesis en papel, seguido de la grabación en audio de
la anamnesis donde uno de los profesores realizará el papel de médico y otro del papel
de enfermo. Las grabaciones han durado en torno a 5-7 minutos y se han guardado en
un formato digital. Estas grabaciones se han utilizado en clase presencial para el
aprendizaje de los alumnos y así mismo se han colgado en el campus virtual para que
los alumnos puedan utilizar esta herramienta a posteriori y cuantas veces quieran. La
experiencia ha sido calificada como muy positiva por parte de los profesores y

Inhibition of XPO-1 Mediated Nuclear Export through the Michael-Acceptor Character of Chalcones
The nuclear export receptor exportin-1 (XPO1, CRM1) mediates the nuclear export of
proteins that contain a leucine-rich nuclear export signal (NES) towards the cytoplasm. XPO1 is
considered a relevant target in different human diseases, particularly in hematological malignancies,
tumor resistance, inflammation, neurodegeneration and viral infections. Thus, its pharmacological
inhibition is of significant therapeutic interest. The best inhibitors described so far (leptomycin B
and SINE compounds) interact with XPO1 through a covalent interaction with Cys528 located in
the NES-binding cleft of XPO1. Based on the well-established feature of chalcone derivatives to
react with thiol groups via hetero-Michael addition reactions, we have synthesized two series of
chalcones. Their capacity to react with thiol groups was tested by incubation with GSH to afford
the hetero-Michael adducts that evolved backwards to the initial chalcone through a retro-Michael
reaction, supporting that the covalent interaction with thiols could be reversible. The chalcone
derivatives were evaluated in antiproliferative assays against a panel of cancer cell lines and as XPO1
inhibitors, and a good correlation was observed with the results obtained in both assays. Moreover,
no inhibition of the cargo export was observed when the two prototype chalcones 9 and 10 were
tested against a XPO1-mutated Jurkat cell line (XPO1C528S), highlighting the importance of the
Cys at the NES-binding cleft for inhibition. Finally, their interaction at the molecular level at the
NES-binding cleft was studied by applying the computational tool CovDoc.This research was funded by AECSIC, grant number PIE-201980E100 and by Agencia

Hybridization Approach to Identify Salicylanilides as Inhibitors of Tubulin Polymerization and Signal Transducers and Activators of Transcription 3 (STAT3)
The superimposition of the X-ray complexes of cyclohexanediones (i.e., TUB015), described
by our research group, and nocodazole, within the colchicine binding site of tubulin provided an
almost perfect overlap of both ligands. This structural information led us to propose hybrids of
TUB015 and nocodazole using a salicylanilide core structure. Interestingly, salicylanilides, such as
niclosamide, are well-established signal transducers and activators of transcription (STAT3) inhibitors
with anticancer properties. Thus, different compounds with this new scaffold have been synthesized
with the aim to identify compounds inhibiting tubulin polymerization and/or STAT3 signaling. As a
result, we have identified new salicylanilides (6 and 16) that showed significant antiproliferative ac-
tivity against a panel of cancer cells. Both compounds were able to reduce the levels of p-STAT3Tyr705
without affecting the total expression of STAT3. While compound 6 inhibited tubulin polymerization
and arrested the cell cycle of DU145 cells at G2/M, similar to TUB015, compound 16 showed a more
potent effect on inhibiting STAT3 phosphorylation and arrested the cell cycle at G1/G0, similar to
niclosamide. In both cases, no toxicity towards PBMC cells was detected. Thus, the salicylanilides
described here represent a new class of antiproliferative agents affecting tubulin polymerization
