Summary: Here, we describe a tool suite that functions on all of the commonly known FASTQ format variants and provides a pipeline for manipulating next generation sequencing data taken from a sequencing machine all the way through the quality filtering steps

Integrating diverse databases into an unified analysis framework: a Galaxy approach

Recent technological advances have lead to the ability to generate large amounts of data for model and non-model organisms. Whereas, in the past, there have been a relatively small number of central repositories that serve genomic data, an increasing number of distinct specialized data repositories and resources have been established. Here, we describe a generic approach that provides for the integration of a diverse spectrum of data resources into a unified analysis framework, Galaxy (http://usegalaxy.org). This approach allows the simplified coupling of external data resources with the data analysis tools available to Galaxy users, while leveraging the native data mining facilities of the external data resources

Tekst en ruimte: een onderzoek naar de wisselwerking tussen tekst en ruimte in postdramatisch theater dat gebaseerd is op romans.

De doelstelling van dit onderzoek is antwoord te geven op de vraag welke wisselwerkingen er bestaan tussen tekst en ruimte in voorstellingen die gebaseerd zijn op romans. De functie van tekst en ruimte in postdramatisch theater wordt beschreven en het mogelijke gebruik van de theatrale tekens wordt inzichtelijk gemaakt. Ook perspectief komt daarbij uitgebreid aan de orde, aangezien perspectief een belangrijke rol speelt bij het toekennen van betekenis van de voorstelling. Aangezien de kenmerken van postdramatisch theater veranderd zijn, is ook de functie van de elementen tekst, ruimte en perspectief veranderd. De functie is niet langer het opwekken van een illusie van een mogelijke wereld. Tekst hoeft niet alleen betekenis doelmatig over te brengen. Samen met de ruimte kan de tekst de structuur van de voorstelling bepalen op basis van associaties. Ruimte heeft als belangrijkste functie in postdramatisch theater het benadrukken van het actuele karakter van een voorstelling. Het onderscheid dat gemaakt wordt tussen scenische en virtuele ruimte is bepalend voor het gebruik van de ruimte in de voorstelling, aan de hand waarvan de functie van de ruimte bepaald kan worden. Perspectief kan bepalend zijn voor het onderscheid tussen dramatisch en postdramatisch theater. De functie van perspectief is inzicht verschaffen in de manier waarop de geconstrueerde wereld opgevat kan worden. Er zijn meerdere mogelijkheden voor de inzet van perspectief, die gevolgen hebben voor het gebruik van tekst en ruimte. Zowel in theater als in romans is sprake van een communicatieve situatie. Het belangrijkste communicatiemiddel van een roman is de tekst. Deze kan verschillende vormen aannemen. Als onderdeel van dat communicatieproces wordt het beschrijven van ruimte gebruikt. Het perspectief bepaalt de betekenis van de ruimte. Er is sprake van communicatie in theater als de toeschouwer en de theatermaker gelijktijdig in dezelfde ruimte aanwezig zijn, waarbij een wereld waarneembaar en ervaarbaar wordt gemaakt. Theater communiceert daarom met visuele en auditieve middelen. De auctoriale instanties zijn verantwoordelijk voor de manier waarop wordt gecommuniceerd en het gebruik van de theatrale middelen. De manier waarop de tekst wordt uitgesproken wordt van belang en dat vele soorten tekst kunnen gebruikt worden. Het gebruik van de ruimte wordt onderscheiden aan de hand van de verhoudingen tussen de ruimtevormen. Het perspectief speelt een belangrijke rol bij het gebruik van tekst en ruimte. In hun onderlinge samenhang is de betekenis van de voorstelling te ontdekken. De wisselwerking tussen tekst en ruimte kan bestaan uit de constructie van het innerlijk van een personage. Vanuit een ervaringsperspectief worden beide theatrale tekens ingezet om deze constructie tot stand te brengen. De wisselwerking kan ook een gedachteconstructie creëren. Een waarnemingsperspectief zorgt voor deze constructie, waarbij het doel is te reflecteren op en denken over de voorstelling. De functie en het gebruik van de theatrale tekens krijgen pas betekenis door het perspectief en leiden tot de beschreven wisselwerkingen. In the Interests of clients or commerce? Legal aid, supply, demand, and 'ethical indeterminacy' in criminal defence work

As a professional, a lawyer's first duty is to serve the client's best interests, before simple monetary gain. In criminal defence work, this duty has been questioned in the debate about the causes of growth in legal aid spending: is it driven by lawyers (suppliers) inducing unnecessary demand for their services or are they merely responding to increased demand? Research reported here found clear evidence of a change in the handling of cases in response to new payment structures, though in ways unexpected by the policy's proponents. The paper develops the concept of 'ethical indeterminacy' as a way of understanding how defence lawyers seek to reconcile the interests of commerce and clients. Ethical indeterminacy suggests that where different courses of action could each be said to benefit the client, the lawyer will tend to advise the client to decide in the lawyer's own interests. Ethical indeterminacy is mediated by a range of competing conceptions of 'quality' and 'need'. The paper goes on to question the very distinction between 'supply' and 'demand' in the provision of legal services

Evaluating homophily in networks via HONTO (HOmophily Network TOol): a case study of chromosomal interactions in human PPI networks

It has been observed in different kinds of networks, such as social or biological ones, a typical behavior inspired by the general principle 'similarity breeds connections'. These networks are defined as homophilic as nodes belonging to the same class preferentially interact with each other. In this work, we present HONTO (HOmophily Network TOol), a user-friendly open-source Python3 package designed to evaluate and analyze homophily in complex networks. The tool takes in input from the network along with a partition of its nodes into classes and yields a matrix whose entries are the homophily/heterophily z-score values. To complement the analysis, the tool also provides z-score values of nodes that do not interact with any other node of the same class. Homophily/heterophily z-scores values are presented as a heatmap allowing a visual at-a-glance interpretation of results. Utvikling av resiliente egenskaper gjennom tilsyn og læringsprosesser

Denne oppgaven undersøker hvordan tilsyn med kommunal beredskapsplikt og påfølgende læringsprosesser i fem kommuner bidrar til å utvikle resiliente egenskaper. Samfunnssikkerhets- og beredskapsarbeidet i kommunene blir stadig mer krevende. Statsforvalteren fører tilsyn med kommunenes samfunnssikkerhets- og beredskapsarbeid, og skal legge til rette for læring og utvikling av dette arbeidet. Det er imidlertid lite litteratur om hvordan kommuner faktisk lærer av tilsyn og hvordan det kommunale arbeidet utvikles. Oppgavens teoretiske rammeverk kopler sammen organisatorisk læring og organisatorisk resiliens, som er et relativt nytt fagfelt. Oppgaven er gjennomført som en kvalitativ casestudie, hvor empiri er innhentet gjennom dokumentanalyse og intervjuer av fem respondenter i fem ulike kommuner og intervjuer av to respondenter hos to ulike Statsforvaltere. På bakgrunn av drøfting av tre forskningsspørsmål har jeg konkludert oppgavens problemstilling: Hvordan arbeider kommuner med læringsutbyttet etter tilsyn med kommunal beredskapsplikt og hvordan bidrar læring til utvikling av resiliente egenskaper? Oppgaven konkluderer: tilsyn er en god læringsarena for kommuner, ved at planverk hvor resiliente egenskaper er etablert vurderes under tilsynet. Til disse planverkene gis det avvik og merknader, men det forekommer også faglig diskusjon og veiledning for hvordan kommunene skal gå frem for å gjøre planverkene bedre. Dermed etableres det læringspunkter under tilsyn som blir fulgt opp i kommunenes arbeid. Gjennom enkeltkretslæring gjør kommunene endringer, eller lager nye planer i de planverkene hvor resiliente egenskaper er etablert. Dermed bidrar læring til å utvikle resiliente egenskaper. Imidlertid er det ressursproblemer i kommunene, som gjør det vanskelig å fastslå i hvilken grad resiliente egenskaper utvikles i praksis. Konklusjonen reflekterer i stor grad annen forskning på feltet

Evaluating the special sexual offences courts in Cape Town and Wynberg through professional perspectives

Magister Artium (Social Work) - MA(SW)This is an evaluative research study which was undertaken to establish whether the legal reforms, through the establishment of the Special Sexual Offences Courts, have been effective in reducing secondary traumatisation. In attempting to examine this crucial area, I focused specifically on the perceptions of professionals who are involved in child sexual abuse matters in the Special Sexual Offences Courts at Wynberg (Court G) and Cape Town (Court 32). The study employed qualitative research methodology, in the form of individual and group interviews, structured questionnaires and participant observation, to collect data. The respondents included magistrates, prosecutors, both victims support services coordinators within the court system, social workers who work with child abuse matters, Child Protection Unit investigating officers who investigate matters of this nature and attorneys who have defended offenders of child sexual abuse. The results indicate a marked disparity in physical appearance, location and an overall sense of child-friendliness between the two Special Sexual Offences Courts; a need for joint training of inter-disciplinary professionals, and a need for a more effective multidisciplinary team approach to the problem of child sexual abuse. The findings also indicate a need for regular contact between the professionals involved at the two Special Courts to ensure uniformity in terms of service provision, and a need for the restructuring of the job description of the co-ordinator. The findings reported and discussed, suggest that the legal reforms promulgated are but one aspect to the entire area of child protection. The overall success of these legal reforms depends upon the involvement, commitment and development of a common philosophy in child protection by, the medical, social, legal and police service systems. It is hoped that this report will act as a catalyst to urgently address the shortcomings which have been identified by the respondents, and that the recommendations reported will contribute to measures which will result in the development and implementation of effective child protective policies and practices

Economic Integration in Latin America: A Review of the MERCOSUR Organization

The intention of this capstone project is to provide an assessment of the level of economic integration in the MERCOSUR organization of the Latin American Region, and to offer suggestions for future considerations for the continued success of the organization. The paper will review the different levels of economic integration that countries can engage in and further explore the ways in which MERCOSUR has engaged in the economic integration process. There will be special emphasis placed on the role of MERCOSUR\u27s two main players: Brazil and Argentina Despite the numerous challenges and setbacks faced by the MERCOSUR organization, it has gained a degree of success and will continue to do so in the future with a realignment of macroeconomic and domestic policies between member states
