Accuracy of microRNAs as markers for the detection of neck lymph node metastases in patients with head and neck squamous cell carcinoma
Background: the presence of metastatic disease in cervical lymph nodes of head and neck squamous cell carcinoma (HNSCC) patients is a very important determinant in therapy choice and prognosis, with great impact in overall survival. Frequently, routine lymph node staging cannot detect occult metastases and the post-surgical histologic evaluation of resected lymph nodes is not sensitive in detecting small metastatic deposits. Molecular markers based on tissue-specific microRNA expression are alternative accurate diagnostic markers. Herein, we evaluated the feasibility of using the expression of microRNAs to detect metastatic cells in formalin-fixed paraffin-embedded (FFPE) lymph nodes and in fine-needle aspiration (FNA) biopsies of HNSCC patients.Methods: An initial screening compared the expression of 667 microRNAs in a discovery set comprised by metastatic and non-metastatic lymph nodes from HNSCC patients. the most differentially expressed microRNAs were validated by qRT-PCR in two independent cohorts: i) 48 FFPE lymph node samples, and ii) 113 FNA lymph node biopsies. the accuracy of the markers in identifying metastatic samples was assessed through the analysis of sensitivity, specificity, accuracy, negative predictive value, positive predictive value, and area under the curve values.Results: Seven microRNAs highly expressed in metastatic lymph nodes from the discovery set were validated in FFPE lymph node samples. MiR-203 and miR-205 identified all metastatic samples, regardless of the size of the metastatic deposit. Additionally, these markers also showed high accuracy when FNA samples were examined.Conclusions: the high accuracy of miR-203 and miR-205 warrant these microRNAs as diagnostic markers of neck metastases in HNSCC. These can be evaluated in entire lymph nodes and in FNA biopsies collected at different time-points such as pre-treatment samples, intraoperative sentinel node biopsy, and during patient follow-up. Estratégias analíticas integradas para obtenção de metabólitos citotóxicos a partir de Swinglea glutinosa e Penicillium setosum, um endofítico associado
Neste trabalho, foi conduzido o estudo químico da espécie vegetal Swinglea glutinosa (Rutaceae) e do metabolismo secundário de seus fungos endofíticos associados. Para isto, foi proposta a utilização da abordagem de desreplicação molecular via cromatografia líquida acoplada ao espectrômetro de massas de alta resolução (UHPLC-HRMS). O emprego dessa abordagem possibilitou, a partir de S. glutinosa, o isolamento de quatro substâncias não relacionadas ao gênero: lansamida I, lansiumamida B, N-(2-feniletil)cinamamida e lansiumamida C, as quais pertencem à classe das fenilacrilamidas. Além destas, também foram isolados cinco alcaloides acridônicos previamente conhecidos: citrusinina I, citibrasina, piranofolina, 5-hidroxinoracronicina e glicotricina IV. Paralelamente, foram obtidos 14 fungos endofíticos associados a S. glutinosa, os quais foram cultivados em quatro meios de cultura diferentes. Os micro-extratos obtidos foram analisados via HRMS e avaliados contra algumas linhagens de leucemia humana. Após a triagem inicial, decidiu-se priorizar o estudo químico de Penicillium setosum, um fungo recentemente descoberto. A partir desse microrganismo, foram isoladas seis substâncias pertencentes às classes das piranonas, dicetopiperazinas e antraquinonas cloradas, que foram identificadas como: 4-metil-5,6-dihidro-2H-piran-2-ona, felutanina C, bisdetiobis(metiltio)acetilaranotina, 7-cloroemodina, 2-cloro-1,3,8-trihidroxi-6-(hidroximetil)-antraquinona e ácido 2-cloroemódico. A felutanina C apresentou atividade contra a linhagem Kasumi-1, bem como seletividade para a mesma. Os experimentos realizados até o momento sugerem o mecanismo de morte por apoptose. Diante disso, este trabalho, além de enriquecer o conhecimento do perfil químico do gênero Swinglea e do fungo P. setosum, ofereceu excelentes perspectivas para a obtenção de substâncias com ação anti-leucemia.In this work, the chemical study of Swinglea glutinosa (Rutaceae) plant species and the
secondary metabolism of its associated endophytic fungi was carried out. For this, it was
proposed to use the dereplication approach via liquid chromatography coupled to a high
resolution mass spectrometer (UHPLC-HRMS). The use of dereplication methodologies
allowed the isolation of four substances not reported for the Swinglea genus: lansamide I,
lansiumamide B, N-(2-phenylethyl)cinnamamide and lansiumamide C, which belong to the
class of phenylacrylamides. In addition to these, five previously known acridonic alkaloids
were also isolated: citrusinine I, citibrasine, pyranofoline, 5-hydroxynorachronicine and
glycothricine IV. In parallel, 14 endophytic fungi associated with S. glutinosa were obtained,
which were cultivated in four different culture media. The micro-extracts obtained were
dereplicated via HRMS and evaluated against human leukemia cell lines. After the initial
screening, it was decided to prioritize the chemical study of Penicillium setosum, a recently
discovered fungus. From this microorganism, six substances belonging to pyranones,
diketopiperazines and chlorinated anthraquinones classes were isolated, identified as: 4-
methyl-5,6-diihydro-2H-pyran-2-one, fellutanine C,
bisdethiobis(methylthio)acetylaranotine, 7-chloroemodin, 2-chloro-1,3,8-trihydroxy-6-
(hydroxymethyl)-anthraquinone and 2-chloroemodic acid. Fellutanin C showed promising
activity against human leukemia cell line Kasumi-1 as well as selectivity for it. The
experiments carried out so far indicate a mechanism of death by apoptosis. Therefore, this
work, besides enriching the knowledge of the chemical profile of the genus Swinglea and
the fungus P. setosum, offers great prospects for obtaining substances with anti-leukemia

Feasibility of an industrial landfill gas energy use and composting unit expansion licensing
Dissertação de mestrado integrado em Engenharia BiológicaA geração de resíduos é condição caraterística de uma sociedade tecnológica e industrial, assim como
a busca por alternativas energéticas sustentáveis, garantindo que as gerações atuais e futuras sejam
capazes de suprir as suas necessidades energéticas. Por sua vez, numa perspetiva de dar resposta às
necessidades das políticas de gestão de resíduos sólidos, alcança uma posição de destaque o conceito
de Valorização de resíduos. Neste contexto, o biogás produzido a partir de resíduos em ambiente de
aterro desempenhará, a longo prazo, um papel não desprezável. Assim, a primeira parte deste trabalho
consistiu na análise da viabilidade de implementação de um sistema de captação e drenagem do
biogás gerado num aterro de resíduos industriais, tendo sido estes os objetivos gerais do mesmo.
A metodologia adotada consistiu inicialmente numa análise alargada e exaustiva da situação atual do
aterro, caraterização do biogás gerado, modelação da produção de biogás, recorrendo ao modelo
matemático LandGem, “Landfill Gas Emissions Model” e, por fim, análise da viabilidade do
aproveitamento energético do biogás de acordo com os resultados.
Os resultados mostram que o biogás produzido nas condições em que se encontra o aterro não
apresenta características, qualitativas e quantitativas, que viabilizem, técnica e economicamente a
implementação de soluções para aproveitamento energético do biogás uma vez que a implementação
das tecnologias de geração energética a partir do biogás aportam custos elevados que não terão
retorno financeiro nas atuais condições de produção de biogás.
No âmbito do estágio curricular realizado na CPA, foi-me proposto o acompanhamento e participação
no processo de renovação da Licença de Operador de Gestão de Resíduos (OGR) de uma unidade de
compostagem. Assim, a segunda parte do relatório consistiu na exposição do processo de renovação
da licença concedida à empresa cliente, através do preenchimento do formulário de admissão à
Licença através da plataforma eletrónica do SILiAmb, contemplando enquadramento do processo
completo de Licenciamento e alteração dos devidos pontos respeitantes às alterações introduzidas na
Empresa.
Os objetivos principais da segunda parte deste relatório prendem-se essencialmente na participação e
contribuição no processo de renovação de uma licença ambiental, com vista à aquisição de
conhecimentos na vertente licenças ambientais, enriquecendo as competências adquiridas no âmbito
do estágio curricular.Waste generation is a characteristic condition of a technological and industrial society, as well as the
search for sustainable energy alternatives, ensuring that current and future generations are able to
supply their energy needs On the other hand, in order to answer to the needs of solid waste
management policies, the concept of waste recovery achieves a prominent position. In this context,
biogas produced from landfill waste will play an essential role in the long term. Thus, the present study
consisted of analyzing the feasibility of implementing a system for capturing and draining biogas
generated in an industrial waste landfill, and these were the general objectives of it.
The adopted methodology consisted initially of an extensive and exhaustive analysis of the current
situation of the landfill, characteristics of the biogas generated, modeling of biogas production, using
the mathematical model Landgem, "landfill gas emissions model" and finally, feasibility analysis
according to the results. The results show that the biogas produced under the present conditions has
no qualitative and quantitative characteristics that technically enable the implementation of solutions for
energy use of biogas since the implementation of biogas energy generation technologies contemplate
high costs that will not have financial returns in current biogas production conditions.
In the context of the curricular internship held at CPA, i was proposed to monitor and participate in the
process of renewal of the Waste Management Operator License of a composting unit. The second part
of the report consisted in presenting the process of renewing the license granted to the client company,
by completing the admission license form of the electronic platform of SiliAmb, including the framework
of the licensing process and changing the appropriate points relating to the changes made to the
company.
The main objectives of the second part of this report are essentially the participation and contribution in
the process of renewing an environmental license, with a view to acquiring knowledge in the
environmental licenses strand, enriching the acquired within the curricular internship
Dinâmica anfitrião-voluntário em quintas biológicas e a sua influência no desenvolvimento local sustentável
UIDB/04647/2020 UIDP/04647/2020A presente investigação pretende compreender a influência dos anfitriões da WWOOF e dos seus voluntários no desenvolvimento sustentável dos locais onde se edificam. Para a concretização deste objetivo, optou-se por uma investigação de carácter misto, tendo sido realizada a recolha dos dados no universo dos anfitriões da WWOOF Portugal e na coordenação desta mesma organização, através de inquéritos por questionário e de uma entrevista semiestruturada, respetivamente. A análise de dados e de conteúdo permitiu-nos concluir que os projetos de agricultura biológica afetos à WWOOF têm um impacte positivo nos locais onde se desenvolvem. Deste modo, contribuem para a melhoria da qualidade de vida das comunidades que os envolvem, atuam sob o epiteto da equidade social, participam numa economia local, preservando a identidade da cultura que os abraça e o ambiente que lhes permite subsistir, numa consciência sustentável.publishersversionpublishe
Argonaute and Dicer are essential for communication between Trichoderma atroviride and fungal hosts during mycoparasitism
Trichoderma species are known for their mycoparasitic activity against phytopathogenic fungi that cause significant economic losses in agriculture. During mycoparasitism, Trichoderma spp. recognize molecules produced by the host fungus and release secondary metabolites and hydrolytic enzymes to kill and degrade the host's cell wall. Here, we explored the participation of the Trichoderma atroviride RNAi machinery in the interaction with six phytopathogenic fungi of economic importance. We determined that both Argonaute-3 and Dicer-2 play an essential role during mycoparasitism. Using an RNA-Seq approach, we identified that perception, detox, and cell wall degradation depend on the T. atroviride-RNAi when interacting with Alternaria alternata, Rhizoctonia solani AG2, and R. solani AG5. Furthermore, we constructed a gene co-expression network that provides evidence of two gene modules regulated by RNAi, which play crucial roles in essential processes during mycoparasitism. In addition, based on small RNA-seq, we conclude that siRNAs regulate amino acid and carbon metabolism and communication during the Trichoderma-host interaction. Interestingly, our data suggest that siRNAs might regulate allorecognition (het) and transport genes in a cross-species manner. Thus, these results reveal a fine-tuned regulation in T. atroviride dependent on siRNAs that is essential during the biocontrol of phytopathogenic fungi, showing a greater complexity of this process than previously established.</p
