    Hue: A User-Adaptive Parser for Hybrid Logs

    Log parsing, which extracts log templates from semi-structured logs and produces structured logs, is the first and the most critical step in automated log analysis. While existing log parsers have achieved decent results, they suffer from two major limitations by design. First, they do not natively support hybrid logs that consist of both single-line logs and multi-line logs (\eg Java Exception and Hadoop Counters). Second, they fall short in integrating domain knowledge in parsing, making it hard to identify ambiguous tokens in logs. This paper defines a new research problem, \textit{hybrid log parsing}, as a superset of traditional log parsing tasks, and proposes \textit{Hue}, the first attempt for hybrid log parsing via a user-adaptive manner. Specifically, Hue converts each log message to a sequence of special wildcards using a key casting table and determines the log types via line aggregating and pattern extracting. In addition, Hue can effectively utilize user feedback via a novel merge-reject strategy, making it possible to quickly adapt to complex and changing log templates. We evaluated Hue on three hybrid log datasets and sixteen widely-used single-line log datasets (\ie Loghub). The results show that Hue achieves an average grouping accuracy of 0.845 on hybrid logs, which largely outperforms the best results (0.563 on average) obtained by existing parsers. Hue also exhibits SOTA performance on single-line log datasets.     An immunogenic cell death-related classification predicts prognosis and response to immunotherapy in kidney renal clear cell carcinoma

    IntroductionImmunogenic cell death (ICD) is a form of regulated cell death that activates an adaptive immune response in an immunocompetent host and is particularly sensitive to antigens from tumor cells. Kidney clear cell carcinoma (KIRC) is an immunogenic tumor with extensive tumor heterogeneity. However, no reliable predictive biomarkers have been identified to reflect the immune microenvironment and therapeutic response of KIRC.MethodsTherefore, we used the CIBERSORT and ESTIMATE algorithms to define three ICD clusters based on the expression of ICD-related genes in 661 KIRC patients. Subsequently, we identified three different ICD gene clusters based on the overlap of differentially expressed genes (DEGs) within the ICD clusters. In addition, principal component analysis (PCA) was performed to calculate the ICD scores.ResultsThe results showed that patients with reduced ICD scores had a poorer prognosis and reduced transcript levels of immune checkpoint genes regulated with T cell differentiation. Furthermore, the ICD score was negatively correlated with the tumor mutation burden (TMB) value of KICD. patients with higher ICD scores showed clinical benefits and advantages of immunotherapy, indicating that the ICD score is an accurate and valid predictor to assess the effect of immunotherapy.DiscussionOverall, our study presents a comprehensive KICD immune-related ICD landscape that can provide guidance for current immunotherapy and predict patient prognosis to help physicians make judgments about the patient’s disease and treatment modalities, and can guide current research on immunotherapy strategies for KICD

    Finishing the euchromatic sequence of the human genome

    The sequence of the human genome encodes the genetic instructions for human physiology, as well as rich information about human evolution. In 2001, the International Human Genome Sequencing Consortium reported a draft sequence of the euchromatic portion of the human genome. Since then, the international collaboration has worked to convert this draft into a genome sequence with high accuracy and nearly complete coverage. Here, we report the result of this finishing process. The current genome sequence (Build 35) contains 2.85 billion nucleotides interrupted by only 341 gaps. It covers ∼99% of the euchromatic genome and is accurate to an error rate of ∼1 event per 100,000 bases. Many of the remaining euchromatic gaps are associated with segmental duplications and will require focused work with new methods. The near-complete sequence, the first for a vertebrate, greatly improves the precision of biological analyses of the human genome including studies of gene number, birth and death. Notably, the human enome seems to encode only 20,000-25,000 protein-coding genes. The genome sequence reported here should serve as a firm foundation for biomedical research in the decades ahead

    This review intends to introduce the application of lignin-derived catalyst for green organic synthesis over latest two decades and aims to present a renewable alternative for conventional catalyst for future industry application. The structure of lignin is initially introduced in this review. Then, various pretreatment and activation technologies of lignin are systematically presented, which includes physical activation for the formation of well-developed porosity and chemical activation to introduce catalytic active sites. Finally, the catalytic performances of various lignin-derived catalysts are rationally assessed and compared with conventional catalysts, which involves lignin-derived solid acids for hydrolysis, hydration, dehydration (trans)esterification, multi-component reaction and condensation, lignin-derived solid base for Knoevenagel reaction, lignin-derived electro-catalysts for electro-oxidation, oxygen reduction reaction, and lignin-derived supported transition metal catalysts for hydrogenation, oxidation, coupling reaction, tandem reaction, condensation reaction, ring-opening reaction, Friedel-Crafts-type reaction, Fischer–Tropsch synthesis, click reaction, Glaser reaction, cycloaddition and (trans)esterification. The above lignin-derived catalysts thus successfully promote the transformations of organic compounds, carbon dioxide, biomass-based cellulose, saccharide and vegetable oil into valuable chemicals and fuels. At the end of this review, some perspectives are given on the current issues and tendency on the lignin-derived catalysts for green chemistry
