    Differential microRNA expression between shoots and rhizomes in Oryza longistaminata using high-throughput RNA sequencing

    AbstractPlant microRNAs (miRNAs) play important roles in biological processes such as development and stress responses. Although the diverse functions of miRNAs in model organisms have been well studied, their function in wild rice is poorly understood. In this study, high-throughput small RNA sequencing was performed to characterize tissue-specific transcriptomes in Oryza longistaminata. A total of 603 miRNAs, 380 known rice miRNAs, 72 conserved plant miRNAs, and 151 predicted novel miRNAs were identified as being expressed in aerial shoots and rhizomes. Additionally, 99 and 79 miRNAs were expressed exclusively or differentially, respectively, in the two tissues, and 144 potential targets were predicted for the differentially expressed miRNAs in the rhizomes. Functional annotation of these targets suggested that transcription factors, including squamosa promoter binding proteins and auxin response factors, function in rhizome growth and development. The expression levels of several miRNAs and target genes in the rhizomes were quantified by RT-PCR, and the results indicated the existence of complex regulatory mechanisms between the miRNAs and their targets. Eight target cleavage sites were verified by RNA ligase-mediated rapid 5′ end amplification. These results provide valuable information on the composition, expression and function of miRNAs in O. longistaminata, and will aid in understanding the molecular mechanisms of rhizome development

    The Relationship Between Stroke Patients Characteristics and Family Support with Compliance Rehabilitation

    Stroke is a cerebrovascular disease, it is brain function disorders associated with the disease of the blood vessels that supply the brain. The impact of stroke is paralysis. Family support is things that are needed to be considered in the treatment of stroke patients. It is very involved in the compliance rehabilitation of patients to prevent the re-occurrence of stroke. Characteristics of stroke patients may also affect the compliance rehabilitation. The purpose of this research is to determine the relationship between stroke patients characteristics and family support to compliance rehabilitation at the Medical Rehabilitation Unit RSU Haji Surabaya. This research was an analytic observational research with cross sectional design. The subjects of this research are taken using total population technique. The independent variables in this research is family support. The dependent variable is compliance rehabilitation. The results of this research are presented in the form of frequency distributions and calculate the strength of the relationship with Phi coefficient. The result of this research shows that there is a strong relationship between family support and compliance rehabilitation (r=0.582). There are weak relationship between ages (r=-0,027), gender (r=0,092), level of education (r= -0,295), work (r=0,098), and marital status (r=0,319). The conclusion is family support may affect compliance rehabilitation of stroke patients. It is recommended for health workers to provide counseling to improve family support in curing stroke patients

    Risk factors associated with the presence of diabetes in Chinese communities in Beijing

    Objective: To identify risk factors associated with the presence of diabetes. Methods: A diabetes survey was conducted in 2801 citizens aged 35-79 years living in 10 communities in Beijing, China. Participants were recruited by residents committees. 75 g oral glucose tolerance test was performed to define diabetes according to the WHO 1999 criteria. Logistic regression analysis was used to estimate odds ratios (OR) for diabetes. Results: The prevalence of diabetes and impaired fasting glucose (IFG) and/or impaired glucose tolerance (IGT) was 24.2% and 20.4% in men, respectively and 19.4% and 19.0% in women, respectively. The multivariate adjusted OR (95% CI) corresponding to a one standard deviation increase in age (year) was 1.52 (1.25,1.86), waist circumference (cm) 1.35 (1.12,1.63), serum triglycerides (mmol/L) 1.29 (1.09,1.54) and high density lipoprotein cholesterol (mmol/L) 0.74 (0.61,0.91) in men and 2.03 (1.77,2.33),1.21 (1.06,1.38), 1.34 (1.21,1.49),0.74 (0.66,0.84) in women, respectively. For diabetes family history they were 2.46 (1.66,3.65) in men and 2.39 (1.84,3.10) in women, and for hypertension 1.14 (0.77,1.68) in men and 1.54 (1.18,2.01) in women. There were no significant associations between the presence of diabetes and occupation, education level, household income, leisure time physical activities, current smoking and drinking status. Conclusions: Age, diabetes family history, obesity, dyslipidemia and hypertension were all associated with the presence of diabetes in this study population. (C) 2009 Elsevier Ireland Ltd.     Evaluation of Version-7 TRMM Multi-Satellite Precipitation Analysis Product during the Beijing Extreme Heavy Rainfall Event of 21 July 2012

    The latest Version-7 (V7) Tropical Rainfall Measuring Mission (TRMM) Multi-satellite Precipitation Analysis (TMPA) products were released by the National Aeronautics and Space Administration (NASA) in December of 2012. Their performance on different climatology, locations, and precipitation types is of great interest to the satellite-based precipitation community. This paper presents a study of TMPA precipitation products (3B42RT and 3B42V7) for an extreme precipitation event in Beijing and its adjacent regions (from 00:00 UTC 21 July 2012 to 00:00 UTC 22 July 2012). Measurements from a dense rain gauge network were used as the ground truth to evaluate the latest TMPA products. Results are summarized as follows. Compared to rain gauge measurements, both 3B42RT and 3B42V7 generally captured the rainfall spatial and temporal pattern, having a moderate spatial correlation coefficient (CC, 0.6) and high CC values (0.88) over the broader Hebei, Beijing and Tianjin (HBT) regions, but the rainfall peak is 6 h ahead of gauge observations. Overall, 3B42RT showed higher estimation than 3B42V7 over both HBT and Beijing. At the storm center, both 3B42RT and 3B42V7 presented a relatively large deviation from the temporal variation of rainfall and underestimated the storm by 29.02% and 36.07%, respectively. The current study suggests that the latest TMPA products still have limitations in terms of resolution and accuracy, especially for this type of extreme event within a latitude area on the edge of coverage of TRMM precipitation radar and microwave imager. Therefore, TMPA users should be cautious when 3B42RT and 3B42V7 are used to model, monitor, and forecast both flooding hazards in the Beijing urban area and landslides in the mountainous west and north of Beijing

    Adaptability and Stability Comparisons of Inbred and Hybrid Cotton in Yield and Fiber Quality Traits

    Cotton (Gossypium hirsutum L.) is the most important fiber crop worldwide. Characterizing genotype by environment interaction (GEI) is helpful to identify stable genotypes across diverse environments. This study was conducted in six environments to compare the performance and stability of 11 inbred lines and 30 intraspecific hybrids of cotton. Analysis of variance using the additive main effects and multiplicative interaction model revealed that genotype (G), environment (E), and GEI had highly significant effects on yield and fiber quality traits. Mean comparisons among genotypes showed that most hybrids had higher means for yield and fiber quality traits than inbred genotypes. Additionally, a larger portion of the total variability in yield traits was explained by E than G and GEI. However, G and GEI combined contributed more to the total variance in fiber traits than E. The first three interaction principal components explained the majority of GEI in all traits under study. For most traits, the environments were not clustered together, implying contrasting interaction with genotypes. Stability measurements indicated that most hybrids showed more stable performance than inbred lines for all traits. The hybrids SJ48-1 × Z98-15 and L28-2 × A2-10 displayed both better performance and stability in yield and fiber quality traits. Our results show the importance of hybridization for improving cotton yield and fiber quality in a wide range of environments

    Integrated Methylome and Transcriptome Analysis between the CMS-D2 Line ZBA and Its Maintainer Line ZB in Upland Cotton

    DNA methylation is an important epigenetic modification involved in multiple biological processes. Altered methylation patterns have been reported to be associated with male sterility in some plants, but their role in cotton cytoplasmic male sterility (CMS) remains unclear. Here, integrated methylome and transcriptome analyses were conducted between the CMS-D2 line ZBA and its near-isogenic maintainer line ZB in upland cotton. More methylated cytosine sites (mCs) and higher methylation levels (MLs) were found among the three sequence contexts in ZB compared to ZBA. A total of 4568 differentially methylated regions (DMRs) and 2096 differentially methylated genes (DMGs) were identified. Among the differentially expressed genes (DEGs) associated with DMRs (DMEGs), 396 genes were upregulated and 281 genes were downregulated. A bioinformatics analysis of these DMEGs showed that hyper-DEGs were significantly enriched in the “oxidative phosphorylation” pathway. Further qRT-PCR validation indicated that these hypermethylated genes (encoding the subunits of mitochondrial electron transport chain (ETC) complexes I and V) were all significantly upregulated in ZB. Our biochemical data revealed a higher extent of H2O2 production but a lower level of adenosine triphosphate (ATP) synthesis in CMS-D2 line ZBA. On the basis of the above results, we propose that disrupted DNA methylation in ZBA may disrupt the homeostasis of reactive oxygen species (ROS) production and ATP synthesis in mitochondria, triggering a burst of ROS that is transferred to the nucleus to initiate programmed cell death (PCD) prematurely, ultimately leading to microspore abortion.     Characterization of Transcription Factor Gene OsDRAP1 Conferring Drought Tolerance in Rice

    HIGHLIGHTSOverexpressing and RNA interfering OsDRAP1 transgenic rice plants exhibited significantly improved and reduced drought tolerance, but accompanied with negative effects on development and yield.The dehydration responsive element binding (DREBs) genes are important transcription factors which play a crucial role in plant abiotic stress tolerances. In this study, we functionally characterized a DREB2-like gene, OsDRAP1 conferring drought tolerance (DT) in rice. OsDRAP1, containing many cis-elements in its promoter region, was expressed in all organs (mainly expressed in vascular tissues) of rice, and induced by a variety of environmental stresses and plant hormones. Overexpressing OsDRAP1 transgenic plants exhibited significantly improved DT; while OsDRAP1 RNA interfering plants exhibited significantly reduced DT which also accompanied with significant negative effects on development and yield. Overexpression of OsDRAP1 has a positive impact on maintaining water balance, redox homeostasis and vascular development in transgenic rice plants under drought stress. OsDRAP1 interacted with many genes/proteins and could activate many downstream DT related genes, including important transcription factors such as OsCBSX3 to response drought stress, indicating the OsDRAP1-mediated pathways for DT involve complex genes networks. All these results provide a basis for further complete understanding of the OsDRAP1 mediated gene networks and their related phenotypic effects

    A combined small RNA and transcriptome sequencing analysis reveal regulatory roles of miRNAs during anther development of Upland cotton carrying cytoplasmic male sterile Gossypium harknessii (D2) cytoplasm

    Abstract Background Cytoplasmic male sterility (CMS) in flowering plants is usually caused by incompatibility between mitochondrial and nuclear genomes, and can be restored by nuclear genes known as restorer-of-fertility (Rf). Although the CMS/Rf system is useful and convenient for economic production of commercial hybrid seed, the molecular mechanisms of CMS occurrence and fertility restoration in cotton are unclear. Results Here, a combined small RNA and transcriptome sequencing analysis was performed on floral buds at the meiosis stage in three-line hybrid cotton system, and differentially expressed microRNAs (DEMs) and their target genes were identified and further analyzed for a possible involvement in CMS and fertility restoration. Totally 10 and 30 differentially expressed miRNA-target gene pairs were identified in A-B and A-R comparison group, respectively. A putative regulatory network of CMS occurrence and fertility restoration-related miRNA-target pairs during anther development were then constructed. The RLM-RACE analysis showed that gra-miR7505b regulates a PPR gene (Gh_D05G3392) by cleaving precisely at the 643 nt and 748 nt sites. The further analysis indicated that the sequence variation in the binding regions of Gh_D05G3392 and Gh_D05G3356 may cause a lower cleavage efficiency of the PPR genes by miR7505b and miR7505 in R line, respectively, leading to the up-regulation of the PPR genes and fertility restoration. These results have established their genetic involvement in fertility restoration in the CMS-D2 system. Conclusion Our combined miRNA and transcriptome analysis in three-line hybrid cotton system provides new insights into the molecular mechanisms of CMS occurrence and fertility restoration, which will contribute to further hybrid breeding in cotton
