    Folding and unfolding phylogenetic trees and networks

    Phylogenetic networks are rooted, labelled directed acyclic graphs which are commonly used to represent reticulate evolution. There is a close relationship between phylogenetic networks and multi-labelled trees (MUL-trees). Indeed, any phylogenetic network NN can be "unfolded" to obtain a MUL-tree U(N)U(N) and, conversely, a MUL-tree TT can in certain circumstances be "folded" to obtain a phylogenetic network F(T)F(T) that exhibits TT. In this paper, we study properties of the operations UU and FF in more detail. In particular, we introduce the class of stable networks, phylogenetic networks NN for which F(U(N))F(U(N)) is isomorphic to NN, characterise such networks, and show that they are related to the well-known class of tree-sibling networks.We also explore how the concept of displaying a tree in a network NN can be related to displaying the tree in the MUL-tree U(N)U(N). To do this, we develop a phylogenetic analogue of graph fibrations. This allows us to view U(N)U(N) as the analogue of the universal cover of a digraph, and to establish a close connection between displaying trees in U(N)U(N) and reconcilingphylogenetic trees with networks

    A Review on the Special Radiotherapy Techniques of Colorectal Cancer

    Colorectal cancer is one of the commonest cancers worldwide. Radiotherapy has been established as an indispensable component of treatment. Although conventional radiotherapy provides good local control, radiotherapy treatment side-effects, local recurrence and distant metastasis remain to be the concerns. With the recent technological advancements, various special radiotherapy treatment options have been offered. This review article discusses the recently-developed special radiotherapy treatment modalities for various conditions of colorectal cancer ranging from early stage, locally advanced stage, recurrent, and metastatic diseases. The discussion focuses on the areas of feasibility, local control, and survival benefits of the treatment modalities. This review also provides accounts of the future direction in radiotherapy of colorectal cancer with emphasis on the coming era of personalized radiotherapy

    Consequences of climate change on food-energy-water systems in arid regions without agricultural adaptation, analyzed using FEWCalc and DSSAT

    Effects of a changing climate on agricultural system productivity are poorly understood, and likely to be met with as yet undefined agricultural adaptations by farmers and associated business and governmental entities. The continued vitality of agricultural systems depends on economic conditions that support farmers’ livelihoods. Exploring the long-term effects of adaptations requires modeling agricultural and economic conditions to engage stakeholders upon whom the burden of any adaptation will rest. Here, we use a new freeware model FEWCalc (Food-Energy-Water Calculator) to project farm incomes based on climate, crop selection, irrigation practices, water availability, and economic adaptation of adding renewable energy production. Thus, FEWCalc addresses United Nations Global Sustainability Goals No Hunger and Affordable and Clean Energy. Here, future climate scenario impacts on crop production and farm incomes are simulated when current agricultural practices continue so that no agricultural adaptations are enabled. The model Decision Support System for Agrotechnology Transfer (DSSAT) with added arid-region dynamics is used to simulate agricultural dynamics. Demonstrations at a site in the midwest USA with 2008–2017 historical data and two 2018–2098 RCP climate scenarios provide an initial quantification of increased agricultural challenges under climate change, such as reduced crop yields and increased financial losses. Results show how this finding is largely driven by increasing temperatures and changed distribution of precipitation throughout the year. Without effective technological advances and operational and policy changes, the simulations show how rural areas could increasingly depend economically on local renewable energy, while agricultural production from arid regions declines by 50% or more

    The Power of Uniform Sampling for Coresets

    Motivated by practical generalizations of the classic kk-median and kk-means objectives, such as clustering with size constraints, fair clustering, and Wasserstein barycenter, we introduce a meta-theorem for designing coresets for constrained-clustering problems. The meta-theorem reduces the task of coreset construction to one on a bounded number of ring instances with a much-relaxed additive error. This reduction enables us to construct coresets using uniform sampling, in contrast to the widely-used importance sampling, and consequently we can easily handle constrained objectives. Notably and perhaps surprisingly, this simpler sampling scheme can yield coresets whose size is independent of nn, the number of input points. Our technique yields smaller coresets, and sometimes the first coresets, for a large number of constrained clustering problems, including capacitated clustering, fair clustering, Euclidean Wasserstein barycenter, clustering in minor-excluded graph, and polygon clustering under Fr\'{e}chet and Hausdorff distance. Finally, our technique yields also smaller coresets for 11-median in low-dimensional Euclidean spaces, specifically of size O~(Δ−1.5)\tilde{O}(\varepsilon^{-1.5}) in R2\mathbb{R}^2 and O~(Δ−1.6)\tilde{O}(\varepsilon^{-1.6}) in R3\mathbb{R}^3

    Full-Polarization Observations of OH Masers in Massive Star-Forming Regions: I. Data

    We present full-polarization VLBA maps of the ground-state, main-line, 2 Pi 3/2, J = 3/2 OH masers in 18 Galactic massive star-forming regions. This is the first large polarization survey of interstellar hydroxyl masers at VLBI resolution. A total of 184 Zeeman pairs are identified, and the corresponding magnetic field strengths are indicated. We also present spectra of the NH3 emission or absorption in these star-forming regions. In the paper, we demonstrated how to adopt a world-wide deployed Grid infrastructure to efficiently produce a large scale virtual screening to speed up the drug design process. The 6-weeks activity of molecular docking on the Grid has covered over 100 years of computing power required for discovering new drug for avian flu. Around 600 Gigabytes of output has also been produced and archived on the Grid for further biological analysis and test
