    Bayesian model selection for the glacial-interglacial cycle

    A prevailing viewpoint in paleoclimate science is that a single paleoclimate record contains insufficient information to discriminate between typical competing explanatory models. Here we show that by using SMC² (sequential Monte Carlo squared) combined with novel Brownian bridge type proposals for the state trajectories, it is possible to estimate Bayes factors to sufficient accuracy to be able to select between competing models, even with relatively short time series. The results show that Monte Carlo methodology and computer power have now advanced to the point where a full Bayesian analysis for a wide class of conceptual climate models is now possible. The results also highlight a problem with estimating the chronology of the climate record prior to further statistical analysis, a practice which is common in paleoclimate science. Using two datasets based on the same record but with different estimated chronologies, results in conflicting conclusions about the importance of the astronomical forcing on the glacial cycle, and about the internal dynamics generating the glacial cycle, even though the difference between the two estimated chronologies is consistent with dating uncertainty. This highlights a need for chronology estimation and other inferential questions to be addressed in a joint statistical procedure

    A Dietary Sugarcane-Derived Polyphenol Mix Reduces the Negative Effects of Cyclic Heat Exposure on Growth Performance, Blood Gas Status, and Meat Quality in Broiler Chickens

    Heat stress (HS) compromises growth performance and meat quality of broiler chickens by interrupting lipid and protein metabolism, resulting in increased oxidative damages. The experiment attempted to investigate whether dietary polyphenols (Polygain (POL)) could ameliorate the aforementioned adverse effects of HS on performance and meat quality. One hundred and twenty one day-old-male chicks were allocated to two temperature conditions, thermoneutral (TN) or HS, and fed with either a control diet (CON) or the CON plus four different doses of POL (2, 4, 6 and 10 g/kg). Heat stress caused respiratory alkalosis as evidenced by increased rectal temperature (p < 0.001) and respiration rate (p < 0.001) due to increased blood pH (p < 0.001). Heat stress decreased final body weight (p = 0.061) and breast muscle water content (p = 0.013) while POL improved both (p = 0.002 and p = 0.003, respectively). Heat stress amplified muscle damages, indicated by increased thiobarbituric acid reactive substances (p < 0.001) and reduced myofibril fragmentation index (p = 0.006) whereas POL improved both (p = 0.037 and p = 0.092, respectively). Heat stress impaired meat tenderness (p < 0.001) while POL improved it (p = 0.003). In conclusion, HS impaired growth performance and meat quality whereas POL ameliorated these responses in a dose-dependent manner, and effects of POL were evident under both temperature conditions

    A Workflow for Probabilistic Calibration of Models of Left Atrial Electrophysiology

    Atrial fibrillation is an increasingly common condition. Computational models that describe left atrial electrophysiology have the potential to be used to guide interventions such as catheter ablation. Calibration of these models to faithfully represent left atrial structure and function in a particular patient is challenging because electrophysiology observations obtained in the clinical setting are typically sparse and noisy, and can be difficult to register to a mesh obtained from imaging. Probabilistic approaches show promise as a way to obtain personalised models while taking account of noise, sparseness, and uncertainty. We have developed a workflow in which parameter fields are represented as Gaussian processes, and the posterior distribution is inferred using MCMC. Our workflow has been tested using synthetic data, generated from simulations where the spatial variation in model parameters is known, and we have shown that both features and parameters can be recovered from simulated sparse measurements

    The macro-economic effects of health co-benefits associated with climate change mitigation strategies

    The UK government has specific targets for greenhouse gas (GHG) emission reduction to lower the risk of dangerous climate change. Strategies to reduce GHG emissions are sometimes perceived as expensive and difficult to implement but previous work has demonstrated significant potential health co-benefits from ‘Active Travel and low carbon driving’, ‘Housing Insulation/Ventilation’, and ‘Healthy Diet’ scenarios which may be attractive to policymakers. Here a Computable General Equilibrium model is used to assess the financial effects of such health co-benefits on the wider economy including changes in labour force, social security payments and healthcare costs averted. Results suggest that for all scenarios the financial impacts of the health co-benefits will be positive and increased active travel in particular is likely to make a substantial contribution, largely due to health care costs averted. Strategies to reduce GHG emissions and improve health are likely to result in substantial and increasing positive contributions to the economy which may offset some potential economic costs and thereby be seen more favourably in times of economic austerity

    The Intrinsic Antiviral Defense to Incoming HSV-1 Genomes Includes Specific DNA Repair Proteins and Is Counteracted by the Viral Protein ICP0

    Cellular restriction factors responding to herpesvirus infection include the ND10 components PML, Sp100 and hDaxx. During the initial stages of HSV-1 infection, novel sub-nuclear structures containing these ND10 proteins form in association with incoming viral genomes. We report that several cellular DNA damage response proteins also relocate to sites associated with incoming viral genomes where they contribute to the cellular front line defense. We show that recruitment of DNA repair proteins to these sites is independent of ND10 components, and instead is coordinated by the cellular ubiquitin ligases RNF8 and RNF168. The viral protein ICP0 targets RNF8 and RNF168 for degradation, thereby preventing the deposition of repressive ubiquitin marks and counteracting this repair protein recruitment. This study highlights important parallels between recognition of cellular DNA damage and recognition of viral genomes, and adds RNF8 and RNF168 to the list of factors contributing to the intrinsic antiviral defense against herpesvirus infection

    The epigenetic impacts of social stress: how does social adversity become biologically embedded?

    Epigenetic mechanisms are implicated in the processes through which social stressors erode health in humans and other animals. Here I review progress in elucidating the biological pathways underlying the social gradient in health, with particular emphasis on how behavioral stresses influence epigenomic variation linked to health. The evidence that epigenetic changes are involved in embedding of social status-linked chronic stress is reviewed in the context of current knowledge about behavior within animal dominance hierarchies and the impacts of social position on behaviors that affect health. The roles of epigenetic mechanisms in responses to trauma and the evidence for their involvement in intergenerational transmission of the biological impacts of traumatic stress are also considered. Taken together, the emerging insights have important implications for development of strategies to improve societal health and well-being
