    No Detectable Fertility Benefit from a Single Additional Mating in Wild Stalk-Eyed Flies

    Background: Multiple mating by female insects is widespread, and the explanation(s) for repeated mating by females has been the subject of much discussion. Females may profit from mating multiply through direct material benefits that increase their own reproductive output, or indirect genetic benefits that increase offspring fitness. One particular direct benefit that has attracted significant attention is that of fertility assurance, as females often need to mate multiply to achieve high fertility. This hypothesis has never been tested in a wild insect population.Methodology/Principal Findings: Female Malaysian stalk-eyed flies (Teleopsis dalmanni) mate repeatedly during their lifetime, and have been shown to be sperm limited under both laboratory and field conditions. Here we ask whether receiving an additional mating alleviates sperm limitation in wild females. In our experiment one group of females received a single additional mating, while a control group received an interrupted, and therefore unsuccessful, mating. Females that received an additional mating did not lay more fertilised eggs in total, nor did they lay proportionately more fertilised eggs. Female fertility declined significantly through time, demonstrating that females were sperm limited. However, receipt of an additional mating did not significantly alter the rate of this decline.Conclusions/Significance: Our data suggest that the fertility consequences of a single additional mating were small. We discuss this effect (or lack thereof), and suggest that it is likely to be attributed to small ejaculate size, a high proportion of failed copulations, and the presence of X-linked meiotic drive in this species

    Influence of Ebola on tuberculosis case finding and treatment outcomes in Liberia.

    Setting: National Leprosy and Tuberculosis (TB) Control Programme, Liberia. Objectives: To assess TB case finding, including human immunodeficiency virus (HIV) associated interventions and treatment outcomes, before (January 2013-March 2014), during (April 2014-June 2015) and after (July-December 2015) the Ebola virus disease outbreak. Design: A cross-sectional study and retrospective cohort analysis of outcomes. Results: The mean quarterly numbers of individuals with presumptive TB and the proportion diagnosed as smear-positive were: pre-Ebola (n = 7032, 12%), Ebola (n = 6147, 10%) and post-Ebola (n = 6795, 8%). For all forms of TB, stratified by category and age group, there was a non-significant decrease in the number of cases from the pre-Ebola to the Ebola and post-Ebola periods. There were significant decreases in numbers of cases with smear-positive pulmonary TB (PTB) from the pre-Ebola period (n = 855), to the Ebola (n = 640, P < 0.001) and post-Ebola (n = 568, P < 0.001) periods. The proportions of patients tested for HIV, found to be HIV-positive and started on antiretroviral therapy decreased as follows: pre-Ebola (respectively 72%, 15% and 34%), Ebola (69%, 14% and 30%) and post-Ebola (68%, 12% and 26%). Treatment success rates among TB patients were: 80% pre-Ebola, 69% Ebola (P < 0.001) and 73% post-Ebola (P < 0.001). Loss to follow-up was the main contributing adverse outcome. Conclusion: The principal negative effects of Ebola were the significant decreases in diagnoses of smear-positive PTB, the declines in HIV testing and antiretroviral therapy uptake and poor treatment success. Ways to prevent these adverse effects from recurring in the event of another Ebola outbreak need to be found

    Mineral texture classification using deep convolutional neural networks: An application to zircons from porphyry copper deposits

    The texture and morphology of igneous zircon indicates magmatic conditions during zircon crystallization and can be used to constrain provenance. Zircons from porphyry copper deposits are typically prismatic, euhedral, and strongly oscillatory zoned which may differentiate them from zircons associated with unmineralized igneous systems. Here, cathodoluminescence images of zircons from the Quellaveco porphyry copper district, Southern Peru, were collected to compare zircon textures between the premineralization Yarabamba Batholith and the Quellaveco porphyry copper deposit. Quellaveco porphyry zircons are prismatic, euhedral, and strongly oscillatory zoned, whereas the batholith zircons are subhedral-anhedral with weaker zoning. We adopt a deep convolutional neural network (CNN) approach to demonstrate that a CNN can classify Quellaveco porphyry zircons with high success. We trial several CNN architectures to classify zircon images: LeNet-5, AlexNet and VGG, including a transfer learning approach where we used the weights of a VGG model pretrained on the ImageNet data set. The VGG model with transfer learning is the most effective approach, with accuracy and receiver operating characteristic-area under curve (ROC-AUC) scores of 0.86 and 0.93, indicating that a Quellaveco porphyry zircon CL image can be ranked higher than a batholith zircon with 93% probability. Visualizing model layer outputs demonstrates that the CNN models can recognize crystal edges, zoning, and mineral inclusions. We trial implementing trained CNN models as unsupervised feature extractors, which can empirically quantify crystal textures and morphology. Therefore, deep learning provides a tool for the extraction of information from large, imaged-based petrographic data sets which can facilitate petrologic and provenance studies

    From long-lived batholith construction to giant porphyry copper deposit formation: petrological and zircon chemical evolution of the Quellaveco District, Southern Peru

    Porphyry Cu ore deposits are a rare product of arc magmatism that often form spatiotemporal clusters in magmatic arcs. The petrogenetic evolution of igneous rocks that cover the temporal window prior to and during porphyry Cu deposit formation may provide critical insights into magmatic processes that are key in generating these systems. This study documents the magmatic evolution of the Palaeocene–Eocene Yarabamba Batholith, Southern Peru, that was incrementally assembled between ~ 67 and ~ 59 Ma and hosts three, nearly contemporaneous, giant porphyry Cu–Mo deposits that formed at 57–54 Ma (Quellaveco, Toquepala and Cuajone). Whole-rock geochemistry, U–Pb geochronology and zircon trace element chemistry are reported from Yarabamba rocks that span the duration of plutonic activity, and from six porphyry intrusions at Quellaveco that bracket mineralisation. A change in whole-rock chemistry in Yarabamba intrusive rocks to high Sr/Y, high La/Yb and high Eu/Eu* is observed at ~ 60 Ma which is broadly coincident with a change in vector of the converging Nazca plate and the onset of regional compression and crustal thickening during the first stage of the Incaic orogeny. The geochemical changes are interpreted to reflect a deepening of the locus of lower crustal magma evolution in which amphibole ± garnet are stabilised as early and abundant fractionating phases and plagioclase is suppressed. Zircons in these rocks show a marked change towards higher Eu/Eu* (> 0.3) and lower Ti (< 9 ppm) compositions after ~ 60 Ma. Numerical modelling of melt Eu systematics and zircon-melt partitioning indicates that the time series of zircon Eu/Eu* in these rocks can be explained by a transition from shallower, plagioclase-dominated fractionation to high-pressure amphibole-dominated fractionation at deep crustal levels from ~ 60 Ma. Our modelling suggests that any redox effects on zircon Eu/Eu* are subordinate compared to changes in melt composition controlled by the fractionating mineral assemblage. We suggest that growth and intermittent recharge of the lower crustal magma reservoir from ~ 60 Ma produced a significant volume of hydrous and metallogenically fertile residual melt which ascended to the upper crust and eventually generated the three giant porphyry Cu–Mo deposits at Quellaveco, Toquepala and Cuajone from ~ 57 Ma. Our study highlights the importance of high-pressure magma differentiation fostered by strongly compressive tectonic regimes in generating world-class porphyry Cu deposits

    Coupling models of cattle and farms with models of badgers for predicting the dynamics of bovine tuberculosis (TB)

    Bovine TB is a major problem for the agricultural industry in several countries. TB can be contracted and spread by species other than cattle and this can cause a problem for disease control. In the UK and Ireland, badgers are a recognised reservoir of infection and there has been substantial discussion about potential control strategies. We present a coupling of individual based models of bovine TB in badgers and cattle, which aims to capture the key details of the natural history of the disease and of both species at approximately county scale. The model is spatially explicit it follows a very large number of cattle and badgers on a different grid size for each species and includes also winter housing. We show that the model can replicate the reported dynamics of both cattle and badger populations as well as the increasing prevalence of the disease in cattle. Parameter space used as input in simulations was swept out using Latin hypercube sampling and sensitivity analysis to model outputs was conducted using mixed effect models. By exploring a large and computationally intensive parameter space we show that of the available control strategies it is the frequency of TB testing and whether or not winter housing is practised that have the most significant effects on the number of infected cattle, with the effect of winter housing becoming stronger as farm size increases. Whether badgers were culled or not explained about 5%, while the accuracy of the test employed to detect infected cattle explained less than 3% of the variance in the number of infected cattle

    Molecular Characterization of the Gastrula in the Turtle Emys orbicularis: An Evolutionary Perspective on Gastrulation

    Due to the presence of a blastopore as in amphibians, the turtle has been suggested to exemplify a transition form from an amphibian- to an avian-type gastrulation pattern. In order to test this hypothesis and gain insight into the emergence of the unique characteristics of amniotes during gastrulation, we have performed the first molecular characterization of the gastrula in a reptile, the turtle Emys orbicularis. The study of Brachyury, Lim1, Otx2 and Otx5 expression patterns points to a highly conserved dynamic of expression with amniote model organisms and makes it possible to identify the site of mesoderm internalization, which is a long-standing issue in reptiles. Analysis of Brachyury expression also highlights the presence of two distinct phases, less easily recognizable in model organisms and respectively characterized by an early ring-shaped and a later bilateral symmetrical territory. Systematic comparisons with tetrapod model organisms lead to new insights into the relationships of the blastopore/blastoporal plate system shared by all reptiles, with the blastopore of amphibians and the primitive streak of birds and mammals. The biphasic Brachyury expression pattern is also consistent with recent models of emergence of bilateral symmetry, which raises the question of its evolutionary significance

    Network analysis of human muscle adaptation to aging and contraction.

    This is the final version. Available from Impact Journals via the DOI in this record. Resistance exercise (RE) remains a primary approach for minimising aging muscle decline. Understanding muscle adaptation to individual contractile components of RE (eccentric, concentric) might optimise RE-based intervention strategies. Herein, we employed a network-driven pipeline to identify putative molecular drivers of muscle aging and contraction mode responses. RNA-sequencing data was generated from young (21±1 y) and older (70±1 y) human skeletal muscle before and following acute unilateral concentric and contralateral eccentric contractions. Application of weighted gene co-expression network analysis identified 33 distinct gene clusters ('modules') with an expression profile regulated by aging, contraction and/or linked to muscle strength. These included two contraction 'responsive' modules (related to 'cell adhesion' and 'transcription factor' processes) that also correlated with the magnitude of post-exercise muscle strength decline. Module searches for 'hub' genes and enriched transcription factor binding sites established a refined set of candidate module-regulatory molecules (536 hub genes and 60 transcription factors) as possible contributors to muscle aging and/or contraction responses.     Years off Your Life? The Effects of Homicide on Life Expectancy by Neighborhood and Race/Ethnicity in Los Angeles County

    Homicide is one of the leading causes of death in Los Angeles County and is known to be elevated in low-income urban neighborhoods and in black males. However, because homicide occurs primarily among young adults, mortality rate statistics may underrepresent its importance. We estimated the impact of homicide on life expectancy by demographic group and geographic area in Los Angeles County, 2001–2006. Life expectancy estimates were calculated using mortality records and population estimates for Los Angeles County. Cause elimination techniques were used to estimate the impact of homicide on life expectancy. Homicide was estimated to reduce life expectancy by 0.4 years for Los Angeles County residents and by 2.1 years for black males. The impact of homicide on life expectancy was higher in low-income neighborhoods. In some low-income urban neighborhoods, homicide was estimated to decrease life expectancy in black males by nearly 5 years. Homicide causes substantial reductions in life expectancy in Los Angeles County. Its impact is magnified among black males and in low-income urban areas, underscoring the need for homicide reduction in urban centers
