    Comparison of Genomes of Three Xanthomonas oryzae Bacteriophages

    <p>Abstract</p> <p>Background</p> <p>Xp10 and OP1 are phages of <it>Xanthomonas oryzae </it>pv. oryzae (Xoo), the causative agent of bacterial leaf blight in rice plants, which were isolated in 1967 in Taiwan and in 1954 in Japan, respectively. We recently isolated the Xoo phage Xop411.</p> <p>Results</p> <p>The linear Xop411 genome (44,520 bp, 58 ORFs) sequenced here is 147 bp longer than that of Xp10 (60 ORFs) and 735 bp longer than that of OP1 (59 ORFs). The G+C contents of OP1 (51%) and Xop411 and Xp10 (52% each) are less than that of the host (65%). The 9-bp 3'-overhangs (5'-GGACAGTCT-3') in Xop411 and Xp10 are absent from OP1. More of the deduced Xop411 proteins share higher degrees of identity with Xp10 than with OP1 proteins, while the right end of the genomes of Xp10 and OP1, containing all predicted promoters, share stronger homology. Xop411, Xp10, and OP1 contain 8, 7, and 6 freestanding HNH endonuclease genes, respectively. These genes can be classified into five groups depending on their possession of the HNH domain (HNN or HNH type) and/or AP2 domain in intact or truncated forms. While the HNN-AP2 type endonuclease genes dispersed in the genome, the HNH type endonuclease genes, each with a unique copy, were located within the same genome context. Mass spectrometry and N-terminal sequencing showed nine Xop411 coat proteins, among which three were identified, six were assigned as coat proteins (4) and conserved phage proteins (2) in Xp10. The major coat protein, in which only the N-terminal methionine is removed, appears to exist in oligomeric forms containing 2 to 6 subunits. The three phages exhibit different patterns of domain duplication in the N-terminus of the tail fiber, which are involved in determination of the host range. Many short repeated sequences are present in and around the duplicated domains.</p> <p>Conclusion</p> <p>Geographical separation may have confined lateral gene transfer among the Xoo phages. The HNN-AP2 type endonucleases were more likely to transfer their genes randomly in the genome and may degenerate after successful transmission. Some repeated sequences may be involved in duplication/loss of the domains in the tail fiber genes.</p

    A comparison between yellow-green and green cultivars of four vegetable species in pigments, ascorbate, photosynthesis, energy dissipation, and photoinhibition

    Yellow-green foliage cultivars of four vegetables grown outdoors, i.e., Chinese mustard (Brassica rapa), Chinese kale (Brassica oleracea var. alboglabra), sweet potato (Ipomoea batatas) and Chinese amaranth (Amaranthus tricolor), had lower chlorophyll (Chl) (a+b) (29-36% of green cultivars of the same species), total carotenoids (46-62%) and ascorbate (72-90%) contents per leaf area. Furthermore, yellow-green cultivars had smaller photosystem II (PSII) antenna size (65-70%) and lower photosynthetic capacity (52-63%), but higher Chl a/b (107-156%) and from low (60%) to high (129%) ratios of de-epoxidized xanthophyll cycle pigments per Chl a content. Potential quantum efficiency of PSII (F(v)/F(m)) of all overnight dark-adapted leaves was ca. 0.8, with no significant difference between yellow-green and green cultivars of the same species. However, yellow-green cultivars displayed a higher degree of photoinhibition (lower F(v)/F(m) after illumination) when they were exposed to high irradiance. Although vegetables used in this study are of either temperate or tropical origin and include both C(3) and C(4) plants, data from all cultivars combined revealed that F(v)/F(m) after illumination still showed a significant positive linear regression with xanthophyll cycle-dependent energy quenching (q(E)) and a negative linear regression with photoinhibitory quenching (q(I)). F(v)/F(m) was, however, not correlated with nonphotochemical quenching (NPQ). Yet, a higher degree of photoinhibition in yellow-green cultivars could recover during the night darkness period, suggesting that the repair of PSII in yellow-green cultivars would allow them to grow normally in the field

    A quantitative risk assessment model to evaluate effective border control measures for rabies prevention

    Border control is the primary method to prevent rabies emergence. This study developed a quantitative risk model incorporating stochastic processes to evaluate whether border control measures could efficiently prevent rabies introduction through importation of cats and dogs using Taiwan as an example. Both legal importation and illegal smuggling were investigated. The impacts of reduced quarantine and/or waiting period on the risk of rabies introduction were also evaluated. The results showed that Taiwan's current animal importation policy could effectively prevent rabies introduction through legal importation of cats and dogs. The median risk of a rabid animal to penetrate current border control measures and enter Taiwan was 5.33 X 10(-8) (95th percentile: 3.20 x 10(-7)). However, illegal smuggling may pose Taiwan to the great risk of rabies emergence. Reduction of quarantine and/or waiting period would affect the risk differently, depending on the applied assumptions, such as increased vaccination coverage, enforced custom checking, and/or change in number of legal importations. Although the changes in the estimated risk under the assumed alternatives were not substantial except for completely abolishing quarantine, the consequences of rabies introduction may yet be considered to be significant in a rabies-free area. Therefore, a comprehensive benefit-cost analysis needs to be conducted before recommending these alternative measures

    Lipid levels and major adverse cardiovascular events in patients initiated on statins for primary prevention: an international population-based cohort study protocol

    Background Clinical guidelines recommend specific targets for low-density lipoprotein cholesterol (LDL-C) and non-high-density lipoprotein cholesterol (non-HDL-C) for primary prevention of cardiovascular disease (CVD). Furthermore, individual variability in lipid response to statin therapy requires assessment of the association in diverse populations.Aim To assess whether lower concentrations of LDL-C and non-HDL-C are associated with a reduced risk of major adverse cardiovascular events (MACE) in primary prevention of CVD.Design & setting An international, new-user, cohort study will be undertaken. It will use data from three electronic health record databases from three global regions: Clinical Practice Research Datalink, UK; PREDICT-CVD, New Zealand (NZ); and the Clinical Data and Analysis Reporting System, Hong Kong (HK).Method New statin users without a history of atherosclerotic CVD, heart failure, or chronic kidney disease, with baseline and follow-up lipid levels will be eligible for inclusion. Patients will be classified according to LDL-C ([less than]1.4, 1.4–1.7, 1.8–2.5, and ≥2.6 mmol/l) and non-HDL-C ([less than] 2.2, 2.2–2.5, 2.6–3.3, and ≥3.4 mmol/l) concentrations 24 months after initiating statin therapy. The primary outcome of interest is MACE, defined as the first occurrence of coronary heart disease, stroke, or cardiovascular death. Secondary outcomes include all-cause mortality and the individual components of MACE. Sensitivity analyses will be conducted using lipid levels at 3 and 12 months after starting statin therapy.Conclusion Results will inform clinicians about the benefits of achieving guideline recommended concentrations of LDL-C for primary prevention of CVD

    Measurements of the observed cross sections for e+ee^+e^-\to exclusive light hadrons containing π0π0\pi^0\pi^0 at s=3.773\sqrt s= 3.773, 3.650 and 3.6648 GeV

    By analyzing the data sets of 17.3, 6.5 and 1.0 pb1^{-1} taken, respectively, at s=3.773\sqrt s= 3.773, 3.650 and 3.6648 GeV with the BES-II detector at the BEPC collider, we measure the observed cross sections for e+eπ+ππ0π0e^+e^-\to \pi^+\pi^-\pi^0\pi^0, K+Kπ0π0K^+K^-\pi^0\pi^0, 2(π+ππ0)2(\pi^+\pi^-\pi^0), K+Kπ+ππ0π0K^+K^-\pi^+\pi^-\pi^0\pi^0 and 3(π+π)π0π03(\pi^+\pi^-)\pi^0\pi^0 at the three energy points. Based on these cross sections we set the upper limits on the observed cross sections and the branching fractions for ψ(3770)\psi(3770) decay into these final states at 90% C.L..Comment: 7 pages, 2 figure

    Partial wave analysis of J/\psi \to \gamma \phi \phi

    Using 5.8×107J/ψ5.8 \times 10^7 J/\psi events collected in the BESII detector, the radiative decay J/ψγϕϕγK+KKS0KL0J/\psi \to \gamma \phi \phi \to \gamma K^+ K^- K^0_S K^0_L is studied. The ϕϕ\phi\phi invariant mass distribution exhibits a near-threshold enhancement that peaks around 2.24 GeV/c2c^{2}. A partial wave analysis shows that the structure is dominated by a 0+0^{-+} state (η(2225)\eta(2225)) with a mass of 2.240.02+0.030.02+0.032.24^{+0.03}_{-0.02}{}^{+0.03}_{-0.02} GeV/c2c^{2} and a width of 0.19±0.030.04+0.060.19 \pm 0.03^{+0.06}_{-0.04} GeV/c2c^{2}. The product branching fraction is: Br(J/ψγη(2225))Br(η(2225)ϕϕ)=(4.4±0.4±0.8)×104Br(J/\psi \to \gamma \eta(2225))\cdot Br(\eta(2225)\to \phi\phi) = (4.4 \pm 0.4 \pm 0.8)\times 10^{-4}.Comment: 11 pages, 4 figures. corrected proof for journa

    Direct Measurements of Absolute Branching Fractions for D0 and D+ Inclusive Semimuonic Decays

    By analyzing about 33 pb1\rm pb^{-1} data sample collected at and around 3.773 GeV with the BES-II detector at the BEPC collider, we directly measure the branching fractions for the neutral and charged DD inclusive semimuonic decays to be BF(D0μ+X)=(6.8±1.5±0.7)BF(D^0 \to \mu^+ X) =(6.8\pm 1.5\pm 0.7)% and BF(D+μ+X)=(17.6±2.7±1.8)BF(D^+ \to \mu^+ X) =(17.6 \pm 2.7 \pm 1.8)%, and determine the ratio of the two branching fractions to be BF(D+μ+X)BF(D0μ+X)=2.59±0.70±0.25\frac{BF(D^+ \to \mu^+ X)}{BF(D^0 \to \mu^+ X)}=2.59\pm 0.70 \pm 0.25

    By analyzing the data sets of 17.3 pb1^{-1} taken at s=3.773\sqrt{s}=3.773 GeV and 6.5 pb1^{-1} taken at s=3.650\sqrt{s}=3.650 GeV with the BESII detector at the BEPC collider, we have measured the observed cross sections for 12 exclusive light hadron final states produced in e+ee^+e^- annihilation at the two energy points.     Measurements of psi(2S) decays to octet baryon-antibaryon pairs

    With a sample of 14 million psi(2S) events collected by the BESII detector at the Beijing Electron Positron Collider (BEPC), the decay channels psi(2S)->p p-bar, Lambda Lambda-bar, Sigma0 Sigma0-bar, Xi Xi-bar are measured, and their branching ratios are determined to be (3.36+-0.09+-0.24)*10E-4, (3.39+-0.20+-0.32)*10E-4, (2.35+-0.36+-0.32)*10E-4, (3.03+-0.40+-0.32)*10E-4, respectively. In the decay psi(2S)->p p-bar, the angular distribution parameter alpha is determined to be 0.82+-0.17+-0.04.Comment: 8 pages, 8 figure

    On the Effect of Nb on the Microstructure and Properties of Next Generation Polycrystalline Powder Metallurgy Ni-Based Superalloys

    Abstract The effect of Nb on the properties and microstructure of two novel powder metallurgy (P/M) Ni-based superalloys was evaluated, and the results critically compared with the Rolls-Royce alloy RR1000. The Nb-containing alloy was found to exhibit improved tensile and creep properties as well as superior oxidation resistance compared with both RR1000 and the Nb-free variant tested. The beneficial effect of Nb on the tensile and creep properties was due to the microstructures obtained following the post-solution heat treatments, which led to a higher γ′ volume fraction and a finer tertiary γ′ distribution. In addition, an increase in the anti-phase-boundary energy of the γ′ phase is also expected with the addition of Nb, further contributing to the strength of the material. However, these modifications in the γ′ distribution detrimentally affect the dwell fatigue crack-growth behavior of the material, although this behavior can be improved through modified heat treatments. The oxidation resistance of the Nb-containing alloy was also enhanced as Nb is believed to accelerate the formation of a defect-free Cr2O3 scale. Overall, both developmental alloys, with and without the addition of Nb, were found to exhibit superior properties than RR1000.This work was supported by the Rolls-Royce/EPSRC Strategic Partnership under EP/H022309/1, EP/H500375/1 and EP/ M005607/1
