The evolving SARS-CoV-2 epidemic in Africa: Insights from rapidly expanding genomic surveillance
INTRODUCTION
Investment in Africa over the past year with regard to severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) sequencing has led to a massive increase in the number of sequences, which, to date, exceeds 100,000 sequences generated to track the pandemic on the continent. These sequences have profoundly affected how public health officials in Africa have navigated the COVID-19 pandemic.
RATIONALE
We demonstrate how the first 100,000 SARS-CoV-2 sequences from Africa have helped monitor the epidemic on the continent, how genomic surveillance expanded over the course of the pandemic, and how we adapted our sequencing methods to deal with an evolving virus. Finally, we also examine how viral lineages have spread across the continent in a phylogeographic framework to gain insights into the underlying temporal and spatial transmission dynamics for several variants of concern (VOCs).
RESULTS
Our results indicate that the number of countries in Africa that can sequence the virus within their own borders is growing and that this is coupled with a shorter turnaround time from the time of sampling to sequence submission. Ongoing evolution necessitated the continual updating of primer sets, and, as a result, eight primer sets were designed in tandem with viral evolution and used to ensure effective sequencing of the virus. The pandemic unfolded through multiple waves of infection that were each driven by distinct genetic lineages, with B.1-like ancestral strains associated with the first pandemic wave of infections in 2020. Successive waves on the continent were fueled by different VOCs, with Alpha and Beta cocirculating in distinct spatial patterns during the second wave and Delta and Omicron affecting the whole continent during the third and fourth waves, respectively. Phylogeographic reconstruction points toward distinct differences in viral importation and exportation patterns associated with the Alpha, Beta, Delta, and Omicron variants and subvariants, when considering both Africa versus the rest of the world and viral dissemination within the continent. Our epidemiological and phylogenetic inferences therefore underscore the heterogeneous nature of the pandemic on the continent and highlight key insights and challenges, for instance, recognizing the limitations of low testing proportions. We also highlight the early warning capacity that genomic surveillance in Africa has had for the rest of the world with the detection of new lineages and variants, the most recent being the characterization of various Omicron subvariants.
CONCLUSION
Sustained investment for diagnostics and genomic surveillance in Africa is needed as the virus continues to evolve. This is important not only to help combat SARS-CoV-2 on the continent but also because it can be used as a platform to help address the many emerging and reemerging infectious disease threats in Africa. In particular, capacity building for local sequencing within countries or within the continent should be prioritized because this is generally associated with shorter turnaround times, providing the most benefit to local public health authorities tasked with pandemic response and mitigation and allowing for the fastest reaction to localized outbreaks. These investments are crucial for pandemic preparedness and response and will serve the health of the continent well into the 21st century
Building intuition of iron evolution during solar cell processing through analysis of different process models
An important aspect of Process Simulators for photovoltaics is prediction of defect evolution during device fabrication. Over the last twenty years, these tools have accelerated process optimization, and several Process Simulators for iron, a ubiquitous and deleterious impurity in silicon, have been developed. The diversity of these tools can make it difficult to build intuition about the physics governing iron behavior during processing. Thus, in one unified software environment and using self-consistent terminology, we combine and describe three of these Simulators. We vary structural defect distribution and iron precipitation equations to create eight distinct Models, which we then use to simulate different stages of processing. We find that the structural defect distribution influences the final interstitial iron concentration ([Fe[subscript i]]) more strongly than the iron precipitation equations. We identify two regimes of iron behavior: (1) diffusivity-limited, in which iron evolution is kinetically limited and bulk ([Fe[subscript i]]) predictions can vary by an order of magnitude or more, and (2) solubility-limited, in which iron evolution is near thermodynamic equilibrium and the Models yield similar results. This rigorous analysis provides new intuition that can inform Process Simulation, material, and process development, and it enables scientists and engineers to choose an appropriate level of Model complexity based on wafer type and quality, processing conditions, and available computation time.National Science Foundation (U.S.)United States. Elucidating the formation and active state of Cu co-catalysts for photocatalytic hydrogen evolution
The design of active and selective co-catalysts constitutes one of the major challenges in developing heterogeneous photocatalysts for energy conversion applications. This work provides a comprehensive insight into thermally induced bottom-up generation and transformation of a series of promising Cu-based co-catalysts. We demonstrate that the volcano-type HER profile as a function of calcination temperature is independent of the type of the Cu precursor but is affected by changes in oxidation state and location of the copper species. Supported by DFT modeling, our data suggest that low temperature (&lt;200 degrees C) treatments facilitate electronic communication between the Cu species and TiO2, which allows for a more efficient charge utilization and maximum HER rates. In contrast, higher temperatures (&gt;200 degrees C) do not affect the Cu oxidation state, but induce a gradual, temperature-dependent surface-to-bulk diffusion of Cu, which results in interstitial, tetra-coordinated Cu+ species. The disappearance of Cu from the surface and the introduction of new defect states is associated with a drop in HER performance. Femtosecond laser generation of microbumps and nanojets on single and bilayer Cu/Ag thin films
The formation mechanisms of microbumps and nanojets on films composed of single and double Cu/Ag layers deposited on a glass substrate and irradiated by a single 60 fs laser pulse are investigated experimentally and in atomistic simulations. The composition of the laser-modified bilayers is probed with the energy dispersive X-ray spectroscopy and used as a marker for processes responsible for the modification of the film morphology. For the bilayer with the top Ag layer facing the laser, the increase in fluence is found to result in a sequential appearance of a Ag microbump, the exposure of the Cu underlayer by removal of the Ag layer, a Cu microbump, and a frozen nanojet. The Cu on Ag bilayer exhibits a partial spallation of the top Cu film, followed by the generation of surface structures that mainly consist of Ag at higher fluences. The experimental observations are explained with atomistic simulations, which reveal that the stronger electron–phonon coupling of Cu results in the confinement of the deposited laser energy in the top Cu layer in the Cu on Ag case and channelling of the energy from the top Ag layer to the underlying Cu layer in the Ag on Cu case. This difference in the energy (re)distribution directly translates into differences in the morphology of the laser-modified bilayers. In all systems, the generation of microbumps and nanojets occurs in the molten state. It is driven by the dynamic relaxation of the laser-induced stresses and, at higher fluences, the release of vapor at the interface with the substrate. The resistance of the colder periphery of the laser spot to the ejection of spalled layers as well as the rapid solidification of the transient molten structures are largely defining the final shapes of the surface structures

Im Seminar „Feeding the City“ haben wir uns mit den Lieferketten konventioneller Lebensmittel befasst, wie wir sie im Supermarkt oder Discounter in großer Zahl und zu niedrigen Preisen kaufen können: abgepacktes Fabrikbrot, H-Milch, Hähnchenbrust, Bananen oder Fruchtgummis. Wo kommen sie her, welchen Weg nehmen sie und wie formen sie die Räume, durch die sie zirkulieren? Welche Akteur*innen und Regularien bestimmen diese Vorgänge und Zusammenhänge? Studierende der Stadtplanung und Architektur der BTU Cottbus-Senftenberg haben zehn alltägliche Lebensmittel verfolgt: Vom Ort ihres Anbaus oder der Tierhaltung über die Stationen der Lebensmittelindustrie und Distribution bis hin zum Einzelhandel, dem privaten Kühlschrank oder Esstisch und zur Entsorgung der Überbleibsel. Anhand von Kartierungen und Netzwerkdiagrammen haben sie die räumliche Reichweite und die Komplexität der Lieferketten betrachtet, sie haben die gebauten Räume einzelner Stationen und ihre städtischen Kontexte analysiert und schließlich nach der aktuellen oder historischen Präsenz des jeweiligen Produkts in der Stadt Cottbus gefragt.Cities form intersections in translocal flows of goods and supply systems. Food supply shapes the relationships between cities and their hinterlands and is a basic prerequisite for the functioning of urban lifestyles. Throughout history, urban growth has been accompanied by the constant expansion of agriculture and transportation networks. By now, these expansive dynamics of food supply systems have reached planetary dimensions. Food supply and processing, as well as eating rituals have been inscribed in the architecture of cities for centuries. Yet, these complex supply systems have largely remained under the radar of urban planning and urban research.
In the seminar "Feeding the City", we explored the supply chains of conventional food items, which are commonly found in large numbers and at low prices in supermarkets, such as packaged and sliced bread, UHT milk, chicken breast, bananas or fruit gums. We followed ten products and looked at the places where they are produced and processed, the routes they take, and how they shape the spaces through which they circulate. We also zoomed in on the actors, regulations and power relations that determine these processes and contexts. Students of urban planning and architecture at the BTU Cottbus-Senftenberg have set out on a (mostly virtual) journey to trace everyday foodstuffs from the places where they are grown or raised, to the supermarkets in Cottbus, Germany. Using various mapping methods and network diagrams, they have developed a set of maps that illustrate the wide reach of supply chains around the world, complex actor-networks within food systems, the architectures of particular stations as well as their urban context, and the current or historical presence of the respective products in the city of Cottbus
