    Monthly hydrometeorological ensemble prediction of streamflow droughts and corresponding drought indices

    Streamflow droughts, characterized by low runoff as consequence of a drought event, affect numerous aspects of life. Economic sectors that are impacted by low streamflow are, e.g., power production, agriculture, tourism, water quality management and shipping. Those sectors could potentially benefit from forecasts of streamflow drought events, even of short events on the monthly time scales or below. Numerical hydrometeorological models have increasingly been used to forecast low streamflow and have become the focus of recent research. Here, we consider daily ensemble runoff forecasts for the river Thur, which has its source in the Swiss Alps. We focus on the evaluation of low streamflow and of the derived indices as duration, severity and magnitude, characterizing streamflow droughts up to a lead time of one month. <br><br> The ECMWF VarEPS 5-member ensemble reforecast, which covers 18 yr, is used as forcing for the hydrological model PREVAH. A thorough verification reveals that, compared to probabilistic peak-flow forecasts, which show skill up to a lead time of two weeks, forecasts of streamflow droughts are skilful over the entire forecast range of one month. For forecasts at the lower end of the runoff regime, the quality of the initial state seems to be crucial to achieve a good forecast quality in the longer range. It is shown that the states used in this study to initialize forecasts satisfy this requirement. The produced forecasts of streamflow drought indices, derived from the ensemble forecasts, could be beneficially included in a decision-making process. This is valid for probabilistic forecasts of streamflow drought events falling below a daily varying threshold, based on a quantile derived from a runoff climatology. Although the forecasts have a tendency to overpredict streamflow droughts, it is shown that the relative economic value of the ensemble forecasts reaches up to 60%, in case a forecast user is able to take preventive action based on the forecast

    Homogenisation of a gridded snow water equivalent climatology for Alpine terrain: methodology and applications

    Gridded snow water equivalent (SWE) data sets are valuable for estimating the snow water resources and verify different model systems, e.g. hydrological, land surface or atmospheric models. However, changing data availability represents a considerable challenge when trying to derive consistent time series for SWE products. In an attempt to improve the product consistency, we first evaluated the differences between two climatologies of SWE grids that were calculated on the basis of data from 110 and 203 stations, respectively. The "shorter" climatology (2001–2009) was produced using 203 stations (map203) and the "longer" one (1971–2009) 110 stations (map110). Relative to map203, map110 underestimated SWE, especially at higher elevations and at the end of the winter season. We tested the potential of quantile mapping to compensate for mapping errors in map110 relative to map203. During a 9 yr calibration period from 2001 to 2009, for which both map203 and map110 were available, the method could successfully refine the spatial and temporal SWE representation in map110 by making seasonal, regional and altitude-related distinctions. Expanding the calibration to the full 39 yr showed that the general underestimation of map110 with respect to map203 could be removed for the whole winter. The calibrated SWE maps fitted the reference (map203) well when averaged over regions and time periods, where the mean error is approximately zero. However, deviations between the calibrated maps and map203 were observed at single grid cells and years. When we looked at three different regions in more detail, we found that the calibration had the largest effect in the region with the highest proportion of catchment areas above 2000 m a.s.l. and that the general underestimation of map110 compared to map203 could be removed for the entire snow season. The added value of the calibrated SWE climatology is illustrated with practical examples: the verification of a hydrological model, the estimation of snow resource anomalies and the predictability of runoff through SWE

    The Dynamics of Ca2+ Ions within the Solvation Shell of Calbindin D9k

    The encounter of a Ca2+ ion with a protein and its subsequent binding to specific binding sites is an intricate process that cannot be fully elucidated from experimental observations. We have applied Molecular Dynamics to study this process with atomistic details, using Calbindin D9k (CaB) as a model protein. The simulations show that in most of the time the Ca2+ ion spends within the Debye radius of CaB, it is being detained at the 1st and 2nd solvation shells. While being detained near the protein, the diffusion coefficient of the ion is significantly reduced. However, due to the relatively long period of detainment, the ion can scan an appreciable surface of the protein. The enhanced propagation of the ion on the surface has a functional role: significantly increasing the ability of the ion to scan the protein's surface before being dispersed to the bulk. The contribution of this mechanism to Ca2+ binding becomes significant at low ion concentrations, where the intervals between successive encounters with the protein are getting longer. The efficiency of the surface diffusion is affected by the distribution of charges on the protein's surface. Comparison of the Ca2+ binding dynamics in CaB and its E60D mutant reveals that in the wild type (WT) protein the carboxylate of E60 function as a preferred landing-site for the Ca2+ arriving from the bulk, followed by delivering it to the final binding site. Replacement of the glutamate by aspartate significantly reduced the ability to transfer Ca2+ ions from D60 to the final binding site, explaining the observed decrement in the affinity of the mutated protein to Ca2+

    The RNA workbench: Best practices for RNA and high-throughput sequencing bioinformatics in Galaxy

    RNA-based regulation has become a major research topic in molecular biology. The analysis of epigenetic and expression data is therefore incomplete if RNA-based regulation is not taken into account. Thus, it is increasingly important but not yet standard to combine RNA-centric data and analysis tools with other types of experimental data such as RNA-seq or ChIP-seq. Here, we present the RNA workbench, a comprehensive set of analysis tools and consolidated workflows that enable the researcher to combine these two worlds. Based on the Galaxy framework the workbench guarantees simple access, easy extension, flexible adaption to personal and security needs, and sophisticated analyses that are independent of command-line knowledge. Currently, it includes more than 50 bioinformatics tools that are dedicated to different research areas of RNA biology including RNA structure analysis, RNA alignment, RNA annotation, RNA-protein interaction, ribosome profiling, RNA-seq analysis and RNA target prediction. The workbench is developed and maintained by experts in RNA bioinformatics and the Galaxy framework. Together with the growing community evolving around this workbench, we are committed to keep the workbench up-to-date for future standards and needs, providing researchers with a reliable and robust framework for RNA data analysis

    Hypertonic saline for fluid resuscitation after cardiac surgery (HERACLES): study protocol for a preliminary randomised controlled clinical trial.

    BACKGROUND Intraoperative and postoperative management of cardiac surgery patients is complex, involving the application of differential vasopressors and volume therapy. It has been shown that a positive fluid balance has a major impact on postoperative outcome. Today, the advantages and disadvantages of buffered crystalloid solutes are a topic of controversy, with no consensus being reached so far. The use of hypertonic saline (HS) has shown promising results with respect to lower total fluid balance and postoperative weight gain in critically ill patients in preliminary studies. However, collection of more data on HS in critically ill patients seems warranted. This preliminary study aims to investigate whether fluid resuscitation using HS in patients following cardiac surgery results in less total fluid volume being administered. METHODS In a prospective double-blind randomised controlled clinical trial, we aim to recruit 96 patients undergoing elective cardiac surgery for ischaemic and/or valvular heart disease. After postoperative admission to the intensive care unit (ICU), patients will be randomly assigned to receive 5 ml/kg ideal body weight HS (7.3% NaCl) or normal saline (NS, 0.9% NaCl) infused within 60 min. Blood and urine samples will be collected preoperatively and postoperatively up to day 6 to assess changes in renal, cardiac, inflammatory, acid-base, and electrolyte parameters. Additionally, we will perform renal ultrasonography studies to assess renal blood flow before, during, and after infusion, and we will measure total body water using preoperative and postoperative body composition analysis (bioimpedance). Patients will be followed up for 90 days. DISCUSSION The key objective of this study is to assess the cumulative amount of fluid administered in the intervention (HS) group versus control (NS) group during the ICU stay. In this preliminary, prospective, randomised controlled clinical trial we will test the hypothesis that use of HS results in less total fluids infused and less postoperative weight gain when compared to the standard of intensive care in cardiac surgery patients.     Evaluating Molecular Mechanical Potentials for Helical Peptides and Proteins

    Multiple variants of the AMBER all-atom force field were quantitatively evaluated with respect to their ability to accurately characterize helix-coil equilibria in explicit solvent simulations. Using a global distributed computing network, absolute conformational convergence was achieved for large ensembles of the capped A21 and Fs helical peptides. Further assessment of these AMBER variants was conducted via simulations of a flexible 164-residue five-helix-bundle protein, apolipophorin-III, on the 100 ns timescale. Of the contemporary potentials that had not been assessed previously, the AMBER-99SB force field showed significant helix-destabilizing tendencies, with beta bridge formation occurring in helical peptides, and unfolding of apolipophorin-III occurring on the tens of nanoseconds timescale. The AMBER-03 force field, while showing adequate helical propensities for both peptides and stabilizing apolipophorin-III, (i) predicts an unexpected decrease in helicity with ALA→ARG+ substitution, (ii) lacks experimentally observed 310 helical content, and (iii) deviates strongly from average apolipophorin-III NMR structural properties. As is observed for AMBER-99SB, AMBER-03 significantly overweighs the contribution of extended and polyproline backbone configurations to the conformational equilibrium. In contrast, the AMBER-99φ force field, which was previously shown to best reproduce experimental measurements of the helix-coil transition in model helical peptides, adequately stabilizes apolipophorin-III and yields both an average gyration radius and polar solvent exposed surface area that are in excellent agreement with the NMR ensemble

    Tight Junctions (TJ) regulate paracellular permeability of tissue barriers. Claudins (Cld) form the backbone of TJ-strands. Pore-forming claudins determine the permeability for ions, whereas that for solutes and macromolecules is assumed to be crucially restricted by the strand morphology (i.e., density, branching and continuity).     Role of Histone Tails in Structural Stability of the Nucleosome

    Histone tails play an important role in nucleosome structure and dynamics. Here we investigate the effect of truncation of histone tails H3, H4, H2A and H2B on nucleosome structure with 100 ns all-atom molecular dynamics simulations. Tail domains of H3 and H2B show propensity of -helics formation during the intact nucleosome simulation. On truncation of H4 or H2B tails no structural change occurs in histones. However, H3 or H2A tail truncation results in structural alterations in the histone core domain, and in both the cases the structural change occurs in the H2A3 domain. We also find that the contacts between the histone H2A C terminal docking domain and surrounding residues are destabilized upon H3 tail truncation.     Integrin-Alpha IIb Identifies Murine Lymph Node Lymphatic Endothelial Cells Responsive to RANKL

    Microenvironment and activation signals likely imprint heterogeneity in the lymphatic endothelial cell (LEC) population. Particularly LECs of secondary lymphoid organs are exposed to different cell types and immune stimuli. However, our understanding of the nature of LEC activation signals and their cell source within the secondary lymphoid organ in the steady state remains incomplete. Here we show that integrin alpha 2b (ITGA2b), known to be carried by platelets, megakaryocytes and hematopoietic progenitors, is expressed by a lymph node subset of LECs, residing in medullary, cortical and subcapsular sinuses. In the subcapsular sinus, the floor but not the ceiling layer expresses the integrin, being excluded from ACKR4+LECs but overlapping with MAdCAM-1 expression. ITGA2b expression increases in response to immunization, raising the possibility that heterogeneous ITGA2b levels reflect variation in exposure to activation signals. We show that alterations of the level of receptor activator of NF-κB ligand (RANKL), by overexpression, neutralization or deletion from stromal marginal reticular cells, affected the proportion of ITGA2b+LECs. Lymph node LECs but not peripheral LECs express RANK. In addition, we found that lymphotoxin-β receptor signaling likewise regulated the proportion of ITGA2b+LECs. These findings demonstrate that stromal reticular cells activate LECs via RANKL and support the action of hematopoietic cell-derived lymphotoxin
