    Two learning approaches for protein name extraction

    Cataloged from PDF version of article.Protein name extraction, one of the basic tasks in automatic extraction of information from biological texts, remains challenging. In this paper, we explore the use of two different machine learning techniques and present the results of the conducted experiments. in the first method, Bigram language model is used to extract protein names. In the latter, we use an automatic rule learning method that can identify protein names located in the biological texts. In both cases, we generalize protein names by using hierarchically categorized syntactic token types. We conducted our experiments on two different datasets. our first method based on Bigram language model achieved an F-score of 67.7% on the YAPEX dataset and 66.8% on the GENIA corpus. The developed rule learning method obtained 61.8% F-score value on the YAPEX dataset and 61.0% on the GENIA corpus. The results of the comparative experiments demonstrate that both techniques are applicable to the task of automatic protein name extraction, a prerequisite for the large-scale processing of biomedical literature.     The Current Perspectives of Stem Cell Therapy in Orthopedic Surgery

    Context: Musculoskeletal injuries may be painful, troublesome, life limiting and also one of the global health problems. There has been considerable amount of interest during the past two decades to stem cells and tissue engineering techniques in orthopedic surgery, especially to manage special and compulsive injuries within the musculoskeletal system. Evidence Acquisition: The aim of this study was to present a literature review regarding the most recent progress in stem cell procedures and current indications in orthopedics clinical care practice. The Medline and PubMed library databases were searched for the articles related with stem cell procedures in the field of orthopedic surgery and additionally the reference list of each article was also included to provide a comprehensive evaluation. Results: Various sources of stem cells have been studied for orthopedics clinical care practice. Stem cell therapy has successfully used for major orthopedic procedures in terms of bone-joint injuries (fractures-bone defects, nonunion, and spinal injuries), osteoarthritis-cartilage defects, ligament-tendon injuries, femoral head osteonecrosis and osteogenesis imperfecta. Stem cells have also used in bone tissue engineering in combining with the scaffolds and provided faster and better healing of tissues. Conclusions: Large amounts of preclinical studies have been made of stem cells and there is an increasing interest to perform these studies within the human population but preclinical studies are insufficient; therefore, much more and efficient studies should be conducted to evaluate the efficacy and safety of stem cells

    GUT theories from Calabi-Yau 4-folds with SO(10) Singularities

    We consider an SO(10) GUT model from F-theory compactified on an elliptically fibered Calabi-Yau with a D5 singularity. To obtain the matter curves and the Yukawa couplings, we use a global description to resolve the singularity. We identify the vector and spinor matter representations and their Yukawa couplings and we explicitly build the G-fluxes in the global model and check the agreement with the semi-local results. As our bundle is of type SU(2k), some extra conditions need to be applied to match the fluxes.Comment: 27 page

    The evolution of bits and bottlenecks in a scientific workflow trying to keep up with technology: Accelerating 4D image segmentation applied to nasa data

    In 2016, a team of earth scientists directly engaged a team of computer scientists to identify cyberinfrastructure (CI) approaches that would speed up an earth science workflow. This paper describes the evolution of that workflow as the two teams bridged CI and an image segmentation algorithm to do large scale earth science research. The Pacific Research Platform (PRP) and The Cognitive Hardware and Software Ecosystem Community Infrastructure (CHASE-CI) resources were used to significantly decreased the earth science workflow's wall-clock time from 19.5 days to 53 minutes. The improvement in wall-clock time comes from the use of network appliances, improved image segmentation, deployment of a containerized workflow, and the increase in CI experience and training for the earth scientists. This paper presents a description of the evolving innovations used to improve the workflow, bottlenecks identified within each workflow version, and improvements made within each version of the workflow, over a three-year time period

    Phase Structure of a Brane/Anti-Brane System at Large N

    We further analyze a class of recently studied metastable string vacua obtained by wrapping D5-branes and anti-D5-branes over rigid homologous S^2's of a non-compact Calabi-Yau threefold. The large N dual description is characterized by a potential for the glueball fields which is determined by an auxiliary matrix model. The higher order corrections to this potential produce a suprisingly rich phase structure. In particular, at sufficiently large 't Hooft coupling the metastable vacua present at weak coupling cease to exist. This instability can already be seen by an open string two loop contribution to the glueball potential. The glueball potential also lifts some of the degeneracy in the vacua characterized by the phases of the glueball fields. This generates an exactly computable non-vanishing axion potential at large N.Comment: v3: 55 pages, 11 figures, typos correcte
