    Integration of digital video sequences and supportive interactive animations into the Level 1 module Introductory Microbiology, to enhance the delivery and effectiveness of experimental microbiology.

    Report of a CELT project on supporting students through innovation and researchFrom a previous innovations project during 2002/2003, the feasibility of producing and editing digital video of experimental microbiological procedures was established. The digital video was produced for eventual use on the Level 1 Introductory Microbiology within the University of Wolverhampton virtual learning environment (WOLF), to improve an understanding of the principles and practice of experimental procedures encountered on the module. In addition to the video sequences, supportive animations of the practical exercises were produced, to be viewed eventually by students in association with the video also via WOLF. The end of the previous project had produced several video and animation sequences, although these had not, at that time, been added to the WOLF topic. To provide an effective package of video and animation sequences to fully support the practical component of the module, more sequences were required, together with refinement of existing material. In addition, following integration into the WOLF topic, an analysis of the effectiveness of the sequences, in supporting an understanding of the theory and practice of the experimental exercises, was considered to be of value

    Bioinformatics of Recent Aqua- and Orthoreovirus Isolates from Fish: Evolutionary Gain or Loss of FAST and Fiber Proteins and Taxonomic Implications

    Family Reoviridae, subfamily Spinareovirinae, includes nine current genera. Two of these genera, Aquareovirus and Orthoreovirus, comprise members that are closely related and consistently share nine homologous proteins. Orthoreoviruses have 10 dsRNA genome segments and infect reptiles, birds, and mammals, whereas aquareoviruses have 11 dsRNA genome segments and infect fish. Recently, the first 10-segmented fish reovirus, piscine reovirus (PRV), has been identified and shown to be phylogenetically divergent from the 11-segmented viruses constituting genus Aquareovirus. We have recently extended results for PRV by showing that it does not encode a fusion-associated small transmembrane (FAST) protein, but does encode an outer-fiber protein containing a long N-terminal region of predicted α-helical coiled coil. Three recently characterized 11-segmented fish reoviruses, obtained from grass carp in China and sequenced in full, are also divergent from the viruses now constituting genus Aquareovirus, though not to the same extent as PRV. In the current study, we reexamined the sequences of these three recent isolates of grass carp reovirus (GCRV)–HZ08, GD108, and 104–for further clues to their evolution relative to other aqua- and orthoreoviruses. Structure-based fiber motifs in their encoded outer-fiber proteins were characterized, and other bioinformatics analyses provided evidence against the presence of a FAST protein among their encoded nonstructural proteins. Phylogenetic comparisons showed the combination of more distally branching, approved Aquareovirus and Orthoreovirus members, plus more basally branching isolates GCRV104, GCRV-HZ08/GD108, and PRV, constituting a larger, monophyletic taxon not suitably recognized by the current taxonomic hierarchy. Phylogenetics also suggested that the last common ancestor of all these viruses was a fiber-encoding, nonfusogenic virus and that the FAST protein family arose from at least two separate gain-of-function events. In addition, an apparent evolutionary correlation was found between the gain or loss of NS-FAST and outer-fiber proteins among more distally branching members of this taxon

    Effect of alcohol addition on the movement of petroleum hydrocarbon fuels in soil

    Groundwater contamination by fuel spills from aboveground and underground storage tanks has been of growing concern in recent years. This problem has been magnified by the addition of oxygenates, such as ethanol and methyl-tertiary-butyl ether (MTBE) to fuels to reduce vehicular emissions to the atmosphere. These additives, although beneficial in reducing atmospheric pollution, may, however, increase groundwater contamination due to the co-solvency of petroleum hydrocarbons and by the provision of a preferential substrate for microbial utilisation. With the introduction of ethanol to diesel fuel imminent and the move away from MTBE use in many states of the USA, the environmental implications associated with ethanol additive fuels must be thoroughly investigated. Diesel fuel movement was followed in a 1-m soil column and the effect of ethanol addition to diesel fuel on this movement determined. The addition of 51% ethanol to diesel fuel was found to enhance the downward migration of the diesel fuel components, thus increasing the risk of groundwater contamination. A novel method using soil packcd HPLC columns allowed the influence of ethanol on individual aromatic hydrocarbon movement to be studied. The levels of ethanol addition investigated were at the current additive level (approx. 25%) for ethanol additive fuels in Brazil and values above (50%) and below (10%) this level. An aqueous ethanol concentration above 10% was required for any movement to occur. At 25% aqueous ethanol, the majority of hydrocarbons were mobilised and the retention behaviour of the soil column lessened. At 50% aqueous ethanol, all the hydrocarbons were found to move unimpeded through the columns. The retention behaviour of the soil was found to change significantly when both organic matter content and silt/clay content was reduced. Unexpectedly, sandy soil with low organic matter and low silt/clay was found to have a retentive behaviour similar to sandy subsoil with moderate silt/clay, but little organic matter. It was concluded that sand grains might have a more important role in the adsorption of petroleum hydrocarbons than first realised. This method has shown that soil packed HPLC columns can be used to provide a quick estimate of petroleum hydrocarbon, and possibly other organic contaminant, movement in a variety of different soil types

    Planar resonant periodic orbits in Kuiper belt dynamics

    In the framework of the planar restricted three body problem we study a considerable number of resonances associated to the Kuiper Belt dynamics and located between 30 and 48 a.u. Our study is based on the computation of resonant periodic orbits and their stability. Stable periodic orbits are surrounded by regular librations in phase space and in such domains the capture of trans-Neptunian object is possible. All the periodic orbits found are symmetric and there is evidence for the existence of asymmetric ones only in few cases. In the present work first, second and third order resonances are under consideration. In the planar circular case we found that most of the periodic orbits are stable. The families of periodic orbits are temporarily interrupted by collisions but they continue up to relatively large values of the Jacobi constant and highly eccentric regular motion exists for all cases. In the elliptic problem and for a particular eccentricity value of the primary bodies the periodic orbits are isolated. The corresponding families, where they belong to, bifurcate from specific periodic orbits of the circular problem and seem to continue up to the rectilinear problem. Both stable and unstable orbits are obtained for each case. In the elliptic problem the unstable orbits found are associated with narrow chaotic domains in phase space. The evolution of the orbits, which are located in such chaotic domains, seems to be practically regular and bounded for long time intervals.Comment: preprint, 20 pages, 10 figure

    Limits and potentials of social networking in academia: Case study of the evolution of a mathematics facebook community

    The use of social networking services has rapidly increased in recent years, especially by university students. Some authors assert that they have educational potential in terms of promoting collaborative learning practices among undergraduate students which enhance engagement and understanding. This possibility is particularly relevant to mathematics learning, because university communities are frequently experienced as isolating and performance-oriented. This case study reports on the use of Facebook to support mathematical communication and more participative learning identities within a UK university mathematics department. It describes how the reactive formation of a student-led Facebook community became a source of conflict within the wider academic social community and how this conflict was eventually resolved. While it raises questions about the extent to which Facebook can encourage open collaborative learning within the wider context of student aspirations in a competitive climate, it notes its potential for fostering cross-cohort student support in a subject which frequently induces anxiety in its students

    Supersymmetric QCD flavor changing top quark decay

    We present a detailed and complete calculation of the gluino and scalar quarks contribution to the flavour-changing top quark decay into a charm quark and a photon, gluon, or a Z boson within the minimal supersymmetric standard model including flavour changing gluino-quarks-scalar quarks couplings in the right-handed sector. We compare the results with the ones presented in an earlier paper where we considered flavour changing couplings only in the left-handed sector. We show that these new couplings have important consequences leading to a large enhancement when the mixing of the scalar partners of the left- and right-handed top quark is included. Furthermore CP violation in the flavour changing top quark decay will occur when a SUSY phase is taken into account.Comment: 14 pages, latex, 3 figure

    Identification of dfrA14 in two distinct plasmids conferring trimethoprim resistance in Actinobacillus pleuropneumoniae

    OBJECTIVES: The objective of this study was to determine the distribution and genetic basis of trimethoprim resistance in Actinobacillus pleuropneumoniae isolates from pigs in England. METHODS: Clinical isolates collected between 1998 and 2011 were tested for resistance to trimethoprim and sulphonamide. The genetic basis of trimethoprim resistance was determined by shotgun WGS analysis and the subsequent isolation and sequencing of plasmids. RESULTS: A total of 16 (out of 106) A. pleuropneumoniae isolates were resistant to both trimethoprim (MIC >32 mg/L) and sulfisoxazole (MIC ≥256 mg/L), and a further 32 were resistant only to sulfisoxazole (MIC ≥256 mg/L). Genome sequence data for the trimethoprim-resistant isolates revealed the presence of the dfrA14 dihydrofolate reductase gene. The distribution of plasmid sequences in multiple contigs suggested the presence of two distinct dfrA14-containing plasmids in different isolates, which was confirmed by plasmid isolation and sequencing. Both plasmids encoded mobilization genes, the sulphonamide resistance gene sul2, as well as dfrA14 inserted into strA, a streptomycin-resistance-associated gene, although the gene order differed between the two plasmids. One of the plasmids further encoded the strB streptomycin-resistance-associated gene. CONCLUSIONS: This is the first description of mobilizable plasmids conferring trimethoprim resistance in A. pleuropneumoniae and, to our knowledge, the first report of dfrA14 in any member of the Pasteurellaceae. The identification of dfrA14 conferring trimethoprim resistance in A. pleuropneumoniae isolates will facilitate PCR screens for resistance to this important antimicrobial

    Estimation in Semiparametric Transition Measurement Error Models for Longitudinal Data

    We consider semiparametric transition measurement error models for longitudinal data, where one of the covariates is measured with error in transition models, and no distributional assumption is made for the underlying unobserved covariate. An estimating equation approach based on the pseudo conditional score method is proposed. We show the resulting estimators of the regression coefficients are consistent and asymptotically normal. We also discuss the issue of efficiency loss. Simulation studies are conducted to examine the finite-sample performance of our estimators. The longitudinal AIDS Costs and Services Utilization Survey data are analyzed for illustration

    New Supersymmetric Contributions to t>cVt->cV

    We calculate the electroweak-like one-loop supersymmetric contributions to the rare and flavor-violating decay of the top quark into a charm quark and a gauge boson: t>cVt->c V, with V=γ,Z,gV=\gamma,Z,g. We consider loops of both charginos and down-like squarks (where we identify and correct an error in the literature) and neutralinos and up-like squarks (which have not been calculated before). We also account for left-right and generational squark mixing. Our numerical results indicate that supersymmetric contributions to t>cVt->cV can be upto 5 orders of magnitude larger than their Standard Model counterparts.
