    Nutritional Immunomodulation as an Approach to Decreasing the Negative Effects of Stress in Poultry Production

    Stress can lead to changes in the immune response resulting in both increased and decreased resistance to opportunistic bacterial pathogens. Growth-promoting antibiotics have been a major tool in modulating hostpathogen interactions and limiting clinical and subclinical bacterial infection in confined animal production. Regulatory pressures to limit antibiotic use in poultry production and recent international marketing agreements that prohibit treating poultry with antibiotics have limited the disease-fighting tools available to poultry and livestock producers, particularly in Europe. There is a need to evaluate potential antibiotic alternatives to improve both production and disease resistance in high-intensity food animal production. Nutritional approaches to counteract the debilitating effects of stress and infection may provide producers with useful alternatives to antibiotics. Improving disease resistance in food animals, particularly in the absence of antibiotic treatment, is a key strategy in the effort to increase food safety. ARS research has demonstrated the efficacy of several nutritional immunomodulators, including vitamin D3 and yeast cell wall products, to protect against bacterial infection due to stress and challenge with opportunistic pathogens. These studies also provide an animal model for testing the efficacy of nutritional strategies that may affect the response to stress and related infection in humans

    Nonlinearity and pixel shifting effects in HXRG infrared detectors

    We study the nonlinearity (NL) in the conversion from charge to voltage in infrared detectors (HXRG) for use in precision astronomy. We present laboratory measurements of the NL function of a H2RG detector and discuss the accuracy to which it would need to be calibrated in future space missions to perform cosmological measurements through the weak gravitational lensing technique. In addition, we present an analysis of archival data from the infrared H1RG detector of the Wide Field Camera 3 in the Hubble Space Telescope that provides evidence consistent with the existence of a sensor effect analogous to the brighter-fatter effect found in Charge-Coupled Devices. We propose a model in which this effect could be understood as shifts in the effective pixel boundaries, and discuss prospects of laboratory measurements to fully characterize this effect.Comment: Accepted for publication in the Journal of Instrumentation (JINST).     Critical Evaluation of Bacteriophage to Prevent and Treat Colibacillosis in Poultry

    There is a continuing need to find alternatives to antibiotics in animal and human medicine. Bacteriophages are viruses that infect and kill bacteria, with no known activity to plant and animal cells. We have conducted research to critically evaluate the efficacy of bacteriophage to both prevent and treat colibacillosis in poultry. Bacteriophages lytic to an Escherichia coli pathogenic to poultry were isolated from municipal waste water treatment plants and poultry processing plants. Two bacteriophage isolates were selected to use in studies designed to determine the efficacy of these bacteriophage to prevent and treat severe colibacillosis in poultry. Colibacillosis was induced by injecting 6 X 104 cfu of E. coli into the thoracic airsac when the birds were 1 week of age. Initial studies demonstrated that mortality was significantly reduced when the challenge culture was mixed with bacteriophage prior to challenging the birds. In subsequent studies, we have shown that an aerosol spray of bacteriophage given to the birds prior to this E. coli challenge can prevent the disease, and that an intramuscular injection of bacteriophage provides an effective treatment of this disease. We have demonstrated that bacteriophage can be used to both prevent and treat colibacillosis in poultry and may provide an effective alternative to antibiotic use in animal and human medicine

    The depth measurements that are incorporated into bathymetric charts have associated errors with magnitudes depending on the survey circumstances and applied techniques. For this reason, combining and comparing depth measurements collected over many years with different techniques and standards is a difficult task which must be done with great caution. In this study we have developed an approach for comparing historical bathymetric surveys. Our methodology uses Monte Carlo modelling to account for the random error components inherited in the data due to positioning and depth measurement uncertainties

    Detecting positive selection from genome scans of linkage disequilibrium

    <p>Abstract</p> <p>Background</p> <p>Though a variety of linkage disequilibrium tests have recently been introduced to measure the signal of recent positive selection, the statistical properties of the various methods have not been directly compared. While most applications of these tests have suggested that positive selection has played an important role in recent human history, the results of these tests have varied dramatically.</p> <p>Results</p> <p>Here, we evaluate the performance of three statistics designed to detect incomplete selective sweeps, LRH and iHS, and ALnLH. To analyze the properties of these tests, we introduce a new computational method that can model complex population histories with migration and changing population sizes to simulate gene trees influenced by recent positive selection. We demonstrate that iHS performs substantially better than the other two statistics, with power of up to 0.74 at the 0.01 level for the variation best suited for full genome scans and a power of over 0.8 at the 0.01 level for the variation best suited for candidate gene tests. The performance of the iHS statistic was robust to complex demographic histories and variable recombination rates. Genome scans involving the other two statistics suffer from low power and high false positive rates, with false discovery rates of up to 0.96 for ALnLH. The difference in performance between iHS and ALnLH, did not result from the properties of the statistics, but instead from the different methods for mitigating the multiple comparison problem inherent in full genome scans.</p> <p>Conclusions</p> <p>We introduce a new method for simulating genealogies influenced by positive selection with complex demographic scenarios. In a power analysis based on this method, iHS outperformed LRH and ALnLH in detecting incomplete selective sweeps. We also show that the single-site iHS statistic is more powerful in a candidate gene test than the multi-site statistic, but that the multi-site statistic maintains a low false discovery rate with only a minor loss of power when applied to a scan of the entire genome. Our results highlight the need for careful consideration of multiple comparison problems when evaluating and interpreting the results of full genome scans for positive selection.</p

    Laboratory Measurement of the Brighter-fatter Effect in an H2RG Infrared Detector

    The "brighter-fatter" (BF) effect is a phenomenon—originally discovered in charge coupled devices—in which the size of the detector point-spread function (PSF) increases with brightness. We present, for the first time, laboratory measurements demonstrating the existence of the effect in a Hawaii-2RG HgCdTe near-infrared (NIR) detector. We use JPL's Precision Projector Laboratory, a facility for emulating astronomical observations with UV/VIS/NIR detectors, to project about 17,000 point sources onto the detector to stimulate the effect. After calibrating the detector for nonlinearity with flat-fields, we find evidence that charge is nonlinearly shifted from bright pixels to neighboring pixels during exposures of point sources, consistent with the existence of a BF-type effect. NASAs Wide Field Infrared Survey Telescope (WFIRST) will use similar detectors to measure weak gravitational lensing from the shapes of hundreds of million of galaxies in the NIR. The WFIRST PSF size must be calibrated to ≈0.1% to avoid biased inferences of dark matter and dark energy parameters; therefore further study and calibration of the BF effect in realistic images will be crucial
