    RTPrimerDB: the portal for real-time PCR primers and probes

    RTPrimerDB (http://www.rtprimerdb.org) is a freely accessible database and analysis tool for real-time quantitative PCR assays. RTPrimerDB includes records with user submitted assays that are linked to genome information from reference databases and quality controlled using an in silico assay evaluation system. The primer evaluation tools intended to assess the specificity and to detect features that could negatively affect the amplification efficiency are combined into a pipeline to test custom-designed primer and probe sequences. An improved user feedback system guides users and submitters to enter practical remarks and details about experimental evaluation analyses. The database is linked with reference databases to allow the submission of assays for all genes and organisms officially registered in Entrez Gene and RefSeq. Records in RTPrimerDB are assigned unique and stable identifiers. The content is provided via an interactive web-based search system and is available for download in the recently developed RDML format and as bulk export file. RTPrimerDB is a one-stop portal for high-quality and highly annotated real-time PCR assays

    Ice rises situated in the ice-shelf belt around Antarctica have a spatially confined flow regime with local ice divides. Beneath the divides, ice stratigraphy often develops arches with amplitudes that record the divide's horizontal residence time andsurface elevation changes. To investigate the evolution of Derwael Ice Rise, Dronning Maud Land, Antarctica, we combine radar and GPS data from three consecutive surveys, with a two-dimensional, full Stokes, thermomechanically-coupled, transient ice-flow model. We find that the surface mass balance (SMB) is higher on the upwind and lower on the downwind slopes. Near the crest, the SMB is anomalously low and causes arches to form in the shallow stratigraphy, observable by radar. In deeper ice, arches are consequently imprinted by both SMB and ice rheology (Raymond effect). The data show how arch amplitudes decrease as along-ridge slope increases, emphasizing that the lateral positioning of radar cross-sections is important for the arch interpretation. Using the model with three rheologies (isotropic with n = 3,4.5 and anisotropic with n = 3), we show that Derwael Ice Rise is close to steady-state, but is best explained using ice anisotropy and moderate thinning. Our preferred, albeit notunique, scenario suggests that the ice divide has existed for at least 5000 years and lowered at approximately 0.03 m a−1 over the last 3400 years. Independent of the specific thinning scenario, our modeling suggests that Derwael Ice Rise has exhibited a local flow regime at least since the Mid-Holocene

    Designing for coordination: the case of regulatory management policy

    Starting from the paradox that successive waves of reforms have jeopardized the functional coherence of better regulation as a horizontal policy, this chapter highlights the challenge of meta-design of different appraisal procedures and institutions. Indeed, among countries with a long tradition of regulatory management systems, there is an evident proliferation of diverse better regulation objectives pursued by oversight bodies with different mandates. In order to capture the institutional coordination design in specific countries, we identified different theoretical scenarios, ranging from hierarchical coordination to ad hoc, extemporaneous coordination. By way of example, this typology has been applied to analyze how in the UK and the Netherlands better regulation policy tools, procedures and institutions are coordinated. Our analysis revealed some major differences. We show that the UK government lies closer to the hierarchical coordination extreme than the Dutch government. The latter traditionally tends to rely on positive modes of coordination, although informally the neoliberal goal of business deregulation still has a central position in the practices of the Dutch government. Besides these differences, the two governments display similarities in the use of performance metrics to reduce business compliance costs. Yet, whereas business impact targets are established through legislation in the UK, the pivotal role of the Standard Cost Model in the Netherlands is rather informal. Neither of the countries seem to have developed a strategy of coordination in terms of problem solving, which would entail the deployment of particular appraisal tools and institutions depending on a specific issue at stake.     Mangroves facing climate change: landward migration potential in response to projected scenarios of sea level rise

    Mangrove forests prominently occupy an intertidal boundary position where the effects of sea level rise will be fast and well visible. This study in East Africa (Gazi Bay, Kenya) addresses the question of whether mangroves can be resilient to a rise in sea level by focusing on their potential to migrate towards landward areas. The combinatory analysis between remote sensing, DGPS-based ground truth and digital terrain models (DTM) unveils how real vegetation assemblages can shift under different projected (minimum (+9 cm), relative (+20 cm), average (+48 cm) and maximum (+88 cm)) scenarios of sea level rise (SLR). Under SLR scenarios up to 48 cm by the year 2100, the landward extension remarkably implies an area increase for each of the dominant mangrove assemblages except for Avicennia marina and Ceriops tagal, both on the landward side. On the one hand, the increase in most species in the first three scenarios, including the socio-economically most important species in this area, Rhizophora mucronata and C. tagal on the seaward side, strongly depends on the colonisation rate of these species. On the other hand, a SLR scenario of +88 cm by the year 2100 indicates that the area flooded only by equinoctial tides strongly decreases due to the topographical settings at the edge of the inhabited area. Consequently, the landward Avicennia-dominated assemblages will further decrease as a formation if they fail to adapt to a more frequent inundation. The topography is site-specific; however non-invadable areas can be typical for many mangrove settings

    Melting and refreezing beneath Roi Baudouin Ice Shelf (East Antarctica) inferred from radar, GPS, and ice core data

    Ice-penetrating radar profiles across the grounding line of a small ice-rise promontory located within the Roi Baudouin Ice Shelf in the Dronning Maud Land sector of East Antarctica show downward dipping englacial radar-detected reflectors. Model results indicate that this reflector pattern is best fit by including basal melting of at least 15 cm a-1. This rate of melting is low compared with rates observed on larger ice shelves in both West and East Antarctica. Ice cores extracted from a rift system close to the ice-rise promontory show several meters of marine ice accreted beneath the shelf. These observations of low rates of basal melting, and limited distribution of accreted marine ice suggest that either Antarctic surface water may reach the ice shelf base or that circulation beneath the shelf is likely dominated by the production of high salinity shelf water rather than the incursion of circumpolar deep water, implying a weak sub-shelf circulation system here. Many of the ice shelves located along the coast of Dronning Maud Land are, like Roi Baudouin Ice Shelf, characterized by frequent ice rises and promontories. Therefore, it is highly likely that these are also of shallow bathymetry and are subject to similarly weak side-shelf basal melting and refreezing
