Az E. coli genomjának és metabolikus hálózatának minimalizálása integratív rendszerbiológiai megközelítéssel = Integrative systems biology approach to genome and metabolic network minimization in E. coli
Mely gének szükségesek a túléléshez és meddig egyszerűsíthetők laboratórumban a genomok? Meg tudjuk-e jósolni több gén együttes eltávolításának hatását? Hogyan zajlik a természetben a genomok egyszerűsödése? Kutatásaink során a rendszerbiológiai modellezés és funkcionális genomika eszközeit felhasználva kerestük a választ e kérdésekre. Kimutattuk, hogy a sejt anyagcseréjének matematikai modelljével részlegesen előrejelezhetők a génkiütések között fennálló genetikai kölcsönhatások (azaz amikor két gén eltávolítása nagyobb vagy kisebb hatással jár mint azt az egyenkénti génkiütés alapján várnánk). Ugyanakkor számos olyan kettős mutánst azonosítottunk kísérletesen, amelyek életképtelenségét nem képes jósolni sem az anyagcserehálózati modell, sem más adatbányászati eljárás. E problémára válaszul kifejlesztettünk és validáltunk egy gépi tanulási módszert, amely a génkölcsönhatási adatsorok alapján automatizáltan javítja az anyagcserehálózati modellt. A kólibaktérium anyagcseréjét vizsgálva kimutattuk, hogy a közelrokon endoszimbiontákban lezajló természetesen genomegyszerűsödés folyamata jósolható. Végezetül tanulmányoztunk egy laboratóriumban előállított csökkentett genomú kólibaktériumot: megállapítottuk, hogy ugyan normál körülmények között a vad típushoz hasonló növekedést mutat, de számos tápanyagkörnyezetben hátrányba kerül. Kimutattuk továbbá, hogy a transzpozonok teljes hiánya nem nehezíti az egyszerűsített kólibaktérium evolúciós alkalmazkodási képességét mutátor allél jelenlétében. | What is the smallest set of genes required for life and how far can we streamline genomes in the laboratory? Can we predict the phenotypic effect of multiple gene deletions? And how reduced genomes arise in nature? We combined computational systems biology modelling, functional genomics and genome engineering tools to address these questions. We have demonstrated the utility of metabolic network models in predicting genetic interactions between gene deletion mutations (i.e. when deleting two genes has a greater or smaller effect than would be expected based on the single deletion effects). However, we have experimentally identified a number of double mutations whose lethality is not predicted by either metabolic network models or data mining approaches. Thus, we have developed and validated a novel machine learning algorithm to modify and improve the metabolic network model based on high-throughput genetic interaction data. We have also investigated reductive genome evolution in endosymbionts and found that the temporal order of gene loss can be predicted using systems biology modelling. Finally, we have experimentally characterized the growth and evolutionary potential of a laboratory engineered reduced-genome E. coli: while it shows excellent growth properties under standard laboratory conditions, it also displays strong growth defects under a number of specific nutrient conditions. Furthermore, removal of transposable elements from the E. coli genome does not diminish the evolvability of E. coli if a mutator allele is present in its genome
Turning gold into 'junk': transposable elements utilize central proteins of cellular networks
The numerous discovered cases of domesticated
transposable element (TE) proteins led to the recognition
that TEs are a significant source of evolutionary
innovation. However, much less is known about
the reverse process, whether and to what degree
the evolution of TEs is influenced by the genome
of their hosts. We addressed this issue by searching
for cases of incorporation of host genes into the
sequence of TEs and examined the systems-level
properties of these genes using the Saccharomyces
cerevisiae and Drosophila melanogaster genomes.
We identified 51 cases where the evolutionary
scenario was the incorporation of a host gene
fragment into a TE consensus sequence, and we
show that both the yeast and fly homologues of
the incorporated protein sequences have central
positions in the cellular networks. An analysis of selective
pressure (Ka/Ks ratio) detected significant
selection in 37% of the cases. Recent research on
retrovirus-host interactions shows that virus
proteins preferentially target hubs of the host interaction
networks enabling them to take over the host
cell using only a few proteins. We propose that TEs
face a similar evolutionary pressure to evolve proteins
with high interacting capacities and take some
of the necessary protein domains directly from their
hosts
A Nyírség tölgy-kőris-szil ligetei (Fraxino pannonicae-Ulmetum SOÓ in ASZÓD 1935 corr. SOÓ 1963)
Jelen tanulmány Magyarország keleti részén, a Nyírség tölgy-kőris-szil ligeterdeinek társulási viszonyait mutatja be 75 cönológiai felvétel alapján. Mérsékelten talajvíz által befolyásolt, azonális asszociációval állunk szemben. Állományaikban feltűnőek egyes szubmontán elemek, amelyek az Alföldön általában ritkák. Különösen a Fagetalia elemek gyakorisága jellemző: Actaea spicata, Allium ursinum, Anemone ranunculoides, Asarum europaeum, Athyrium filix-femina, Cardamine bulbifera, Carex pilosa, Cerastium sylvaticum, Chaerophyllum aromaticum, Corydalis cava, Corydalis solida, Dryopteris filix-mas, Epipactis helleborine agg., Euphorbia amygdaloides, Galeobdolon luteum, Galium odoratum, Hedera helix, Isopyrum thalictroides, Lathraea squamaria, Lathyrus vernus, Lilium martagon, Maianthemum bifolium, Mercurialis perennis, Milium effusum, Polygonatum multiflorum, Pulmonaria officinalis, Ranunculus cassubicus, Salvia glutinosa, Sanicula europaea, Scilla vindobonensis, Stachys sylvatica, Stellaria holostea stb. E növények főleg a Nyírség keleti részén fordulnak elő, s valószínűleg az egykori hűvösebb, csapadékosabb és kiegyenlítettebb klímájú „Bükk I. kor” (i.e. 2500-tól i.e. 800-ig) maradványfajai.</jats:p

Mivel a gyertyános-tölgyes zónán
kívül fordulnak elő, a tölgyes zónán belüli megjelenésük
extrazonálisnak tekinthető, amely a talajvíz által mérsékelten
befolyásolt üde mikroklímának köszönhető. Állományaikban
feltűnőek
egyes szubmontán elemek, amelyek az Alföldön általában ritkák.
Különösen a Fagetalia elemek
gyakorisága jellemző: Actaea spicata, Allium ursinum, Anemone
ranunculoides, Arum orientale,
Asarum europaeum, Athyrium flix-femina, Cardamine bulbifera,

asszociáció nehezen választható el a tölgy-kőris-szil
ligeterdőktől (Fraxino pannonicae-Ulmetum).
Ennek oka az állományok fragmentációja, izolációja és a
helyenkénti eltérő tájhasználat (lecsapolá-
sok, erdőgazdálkodás)
