    Discovery of Three Toxic Proteins of Klebsiella Phage fHe-Kpn01

    The lytic phage, fHe-Kpn01 was isolated from sewage water using an extended-spectrum beta-lactamase-producing strain of Klebsiella pneumoniae as a host. The genome is 43,329 bp in size and contains direct terminal repeats of 222 bp. The genome contains 56 predicted genes, of which proteomics analysis detected 29 different proteins in purified phage particles. Comparison of fHe-Kpn01 to other phages, both morphologically and genetically, indicated that the phage belongs to the family Podoviridae and genus Drulisvirus. Because fHe-Kpn01 is strictly lytic and does not carry any known resistance or virulence genes, it is suitable for phage therapy. It has, however, a narrow host range since it infected only three of the 72 tested K. pneumoniae strains, two of which were of capsule type KL62. After annotation of the predicted genes based on the similarity to genes of known function and proteomics results on the virion-associated proteins, 22 gene products remained annotated as hypothetical proteins of unknown function (HPUF). These fHe-Kpn01 HPUFs were screened for their toxicity in Escherichia coli. Three of the HPUFs, encoded by the genes g10, g22, and g38, were confirmed to be toxic

    Screening of Bacteriophage Encoded Toxic Proteins with a Next Generation Sequencing-Based Assay

    Bacteriophage vB_EcoM_fHy-Eco03 (fHy-Eco03 for short) was isolated from a sewage sample based on its ability to infect an Escherichia coli clinical blood culture isolate. Altogether, 32 genes encoding hypothetical proteins of unknown function (HPUFs) were identified from the genomic sequence of fHy-Eco03. The HPUFs were screened for toxic properties (toxHPUFs) with a novel, Next Generation Sequencing (NGS)-based approach. This approach identifies toxHPUF-encoding genes through comparison of gene-specific read coverages in DNA from pooled ligation mixtures before electroporation and pooled transformants after electroporation. The performance and reliability of the NGS screening assay was compared with a plating efficiency-based method, and both methods identified the fHy-Eco03 gene g05 product as toxic. While the outcomes of the two screenings were highly similar, the NGS screening assay outperformed the plating efficiency assay in both reliability and efficiency. The NGS screening assay can be used as a high throughput method in the search for new phage-inspired antimicrobial molecules

    A Toxicity Screening Approach to Identify Bacteriophage-Encoded Anti-Microbial Proteins

    The rapid emergence of antibiotic resistance among many pathogenic bacteria has created a profound need to discover new alternatives to antibiotics. Bacteriophages, the viruses of microbes, express special proteins to overtake the metabolism of the bacterial host they infect, the best known of which are involved in bacterial lysis. However, the functions of majority of bacteriophage encoded gene products are not known, i.e., they represent the hypothetical proteins of unknown function (HPUFs). In the current study we present a phage genomics-based screening approach to identify phage HPUFs with antibacterial activity with a long-term goal to use them as leads to find unknown targets to develop novel antibacterial compounds. The screening assay is based on the inhibition of bacterial growth when a toxic gene is expression-cloned into a plasmid vector. It utilizes an optimized plating assay producing a significant difference in the number of transformants after ligation of the toxic and non-toxic genes into a cloning vector. The screening assay was first tested and optimized using several known toxic and non-toxic genes. Then, it was applied to screen 94 HPUFs of bacteriophage φR1-RT, and identified four HPUFs that were toxic to Escherichia coli. This optimized assay is in principle useful in the search for bactericidal proteins of any phage, and also opens new possibilities to understanding the strategies bacteriophages use to overtake bacterial hosts

    Identification and Functional Analysis of Temperate Siphoviridae Bacteriophages of Acinetobacter baumannii

    Acinetobacter baumannii is an opportunistic pathogen that presents a serious clinical challenge due to its increasing resistance to all available antibiotics. Phage therapy has been introduced recently to treat antibiotic-incurable A. baumannii infections. In search for new A. baumannii specific bacteriophages, 20 clinical A. baumannii strains were used in two pools in an attempt to enrich phages from sewage. The enrichment resulted in induction of resident prophage(s) and three temperate bacteriophages, named vB_AbaS_fEg-Aba01, vB_AbaS_fLi-Aba02 and vB_AbaS_fLi-Aba03, all able to infect only one strain (#6597) of the 20 clinical strains, were isolated. Morphological characteristics obtained by transmission electron microscopy together with the genomic information revealed that the phages belong to the family Siphoviridae. The ca. 35 kb genomic sequences of the phages were >99% identical to each other. The linear ds DNA genomes of the phages contained 10 nt cohesive end termini, 52–54 predicted genes, an attP site and one tRNA gene each. A database search revealed an >99% identical prophage in the genome of A. baumannii strain AbPK1 (acc. no. CP024576.1). Over 99% identical prophages were also identified from two of the original 20 clinical strains (#5707 and #5920) and both were shown to be spontaneously inducible, thus very likely being the origins of the isolated phages. The phage vB_AbaS_fEg-Aba01 was also able to lysogenize the susceptible strain #6597 demonstrating that it was fully functional. The phages showed a very narrow host range infecting only two A. baumannii strains. In conclusion, we have isolated and characterized three novel temperate Siphoviridae phages that infect A. baumannii

    The selection of the entry mode in an international market is of key importance for the venture. A process-based perspective on entry mode selection can add to the International Business and International Entrepreneurship literature. Framing the international market entry as an entrepreneurial process, this paper analyzes the antecedents and consequences of causation and effectuation in the entry mode selection. For the analysis, regression-based techniques were used on a sample of 65 gazelles. The results indicate that experienced entrepreneurs tend to apply effectuation rather than causation, while uncertainty does not have a systematic influence. Entrepreneurs using causation-based international new venture creation processes tend to engage in export-type entry modes, while effectuation-based international new venture creation processes do not predetermine the entry mod

    New Insights Into Legacy Phosphorus From Fractionation of Streambed Sediment

    Streambed and lake sediment was studied in Savjaan, a eutrophic mesoscale catchment (722 km(2)) in central Sweden. Triplicate sediment cores from five lakes and nine streams, ranging from headwater to fourth order, were sampled. The sediment was analyzed with a sequential extraction method, where six different phosphorus (P) fractions were measured. The results showed that streambed sediments store considerable amounts of P and in some cases have comparable P contents (g/kg DW) to lake sediment. Land use, soil type, and drainage area (location in the catchment) had a significant effect on the different P fractions found in surficial sediments. Sediment from lakes and forested headwater streams generally had high proportions of organic P and iron bound P. In larger streams located in agricultural areas on clay soils closer to the catchment outlet, with dense sediment and a relatively low proportion of organic matter, P was to a larger extent bound to calcium. Streambed sediment may be an important catchment scale P store and should be considered when modeling catchment P dynamics. The large stores of streambed legacy P should also be considered when performing ditch maintenance to avoid unnecessary mobilization of bioavailable P

    Stream diatom biodiversity in islands and continents—A global perspective on effects of area, isolation and environment

    Aim The species-area relationship (SAR) is one of the most distinctive biogeographic patterns, but global comparisons of the SARs between island and mainland are lacking for microbial taxa. Here, we explore whether the form of the SAR and the drivers of species richness, including area, environmental heterogeneity, climate and physico-chemistry, differ between islands and similarly sized areas on mainland, referred to as continental area equivalents (CAEs). Location Global. Taxon Stream benthic diatoms. Methods We generated CAEs on six continental datasets and examined the SARs of CAEs and islands (ISAR). Then, we compared CAEs and islands in terms of total richness and richness of different ecological guilds. We tested the factors contributing to richness in islands and CAEs with regressions. We used structural equation models to determine the effects of area versus environmental heterogeneity, climate and local conditions on species richness. Results We found a non-significant ISAR, but a significant positive SAR in CAEs. Richness in islands was related to productivity. Richness in CAEs was mainly dependent on area and climate, but not directly on environmental heterogeneity. Species richness within guilds exhibited inconsistent relationships with island isolation and area. Main conclusions Ecological and evolutionary processes shaping diatom island biogeography do not depend on area at the worldwide scale probably due to the presence of distinct species pool across islands. Conversely, area was an important driver of diatom richness in continents, and this effect could be attributed to dispersal. Continents had greater richness than islands, but this was a consequence of differences in environmental conditions such as specific island climatic conditions. We stress the need for more island data on benthic diatoms, particularly from archipelagos, to better understand the biogeography of this most speciose group of algae

    Aberrant expression of RAB1A in human tongue cancer

    This study was designed to identify specific gene expression changes in tongue squamous cell carcinomas (TSCCs) compared with normal tissues using in-house cDNA microarray that comprised of 2304 full-length cDNAs from a cDNA library prepared from normal oral tissues, primary oral cancers, and oral cancer cell lines. The genes identified by our microarray system were further analysed at the mRNA or protein expression level in a series of clinical samples by real-time quantitative reverse transcriptase–polymerase chain reaction (qRT–PCR) analysis and imuunohositochemistry. The microarray analysis identified a total of 16 genes that were significantly upregulated in common among four TSCC specimens. Consistent with the results of the microarray, increased mRNA levels of selected genes with known molecular functions were found in the four TSCCs. Among genes identified, Rab1a, a member of the Ras oncogene family, was further analysed for its protein expression in 54 TSCCs and 13 premalignant lesions. We found a high prevalence of Rab1A-overexpression not only in TSCCs (98%) but also in premalignant lesions (93%). Thus, our results suggest that rapid characterisation of the target gene(s) for TSCCs can be accomplished using our in-house cDNA microarray analysis combined with the qRT–PCR and immunohistochemistry, and that the Rab1A is a potential biomarker of tongue carcinogenesis

Raportoimme 10 vuoden tulokset.MenetelmĂ€t : Ohjelmalla oli kuusi tavoitetta, joiden toteuttamiseksi mÀÀriteltiin tehtĂ€vĂ€t, työkalut ja mittarit. Ohjelmaa toteutettiin kouluttamalla terveydenhuoltoa ja viestimĂ€llĂ€ vĂ€estölle.Tulokset : Astman ja allergisen nuhan esiintyvyys tasoittui asevelvollisissa ja Helsingin aikuisvĂ€estössĂ€. Helsingin aikuisista astmaatikoista 41 % oli ollut vuoden 2016 kyselyĂ€ edeltĂ€neen vuoden oireettomia (31 % 2006). Lasten allergiaruokavaliot vĂ€henivĂ€t koko maassa noin puoleen. TyöperĂ€iset allergiset sairaudet vĂ€henivĂ€t 45 %. Astman sairaalahoidon tarve puolittui, mutta pĂ€ivystyskĂ€ynnit vĂ€henivĂ€t oleellisesti vain lapsilla. Anafylaksia aiheutti aiempaa enemmĂ€n pĂ€ivystyskĂ€yntejĂ€.
