    Using MATLAB software with Tomcat server and Java platform for remote image analysis in pathology

    <p>Abstract</p> <p>Background</p> <p>The Matlab software is a one of the most advanced development tool for application in engineering practice. From our point of view the most important is the image processing toolbox, offering many built-in functions, including mathematical morphology, and implementation of a many artificial neural networks as AI. It is very popular platform for creation of the specialized program for image analysis, also in pathology. Based on the latest version of Matlab Builder Java toolbox, it is possible to create the software, serving as a remote system for image analysis in pathology via internet communication. The internet platform can be realized based on Java Servlet Pages with Tomcat server as servlet container.</p> <p>Methods</p> <p>In presented software implementation we propose remote image analysis realized by Matlab algorithms. These algorithms can be compiled to executable <it>jar</it> file with the help of Matlab Builder Java toolbox. The Matlab function must be declared with the set of input data, output structure with numerical results and Matlab web figure. Any function prepared in that manner can be used as a Java function in Java Servlet Pages (JSP). The graphical user interface providing the input data and displaying the results (also in graphical form) must be implemented in JSP. Additionally the data storage to database can be implemented within algorithm written in Matlab with the help of Matlab Database Toolbox directly with the image processing. The complete JSP page can be run by Tomcat server.</p> <p>Results</p> <p>The proposed tool for remote image analysis was tested on the Computerized Analysis of Medical Images (CAMI) software developed by author. The user provides image and case information (diagnosis, staining, image parameter etc.). When analysis is initialized, input data with image are sent to servlet on Tomcat. When analysis is done, client obtains the graphical results as an image with marked recognized cells and also the quantitative output. Additionally, the results are stored in a server database. The internet platform was tested on PC Intel Core2 Duo T9600 2.8GHz 4GB RAM server with 768x576 pixel size, 1.28Mb tiff format images reffering to meningioma tumour (x400, Ki-67/MIB-1). The time consumption was as following: at analysis by CAMI, locally on a server – 3.5 seconds, at remote analysis – 26 seconds, from which 22 seconds were used for data transfer via internet connection. At jpg format image (102 Kb) the consumption time was reduced to 14 seconds.</p> <p>Conclusions</p> <p>The results have confirmed that designed remote platform can be useful for pathology image analysis. The time consumption is depended mainly on the image size and speed of the internet connections. The presented implementation can be used for many types of analysis at different staining, tissue, morphometry approaches, etc. The significant problem is the implementation of the JSP page in the multithread form, that can be used parallelly by many users. The presented platform for image analysis in pathology can be especially useful for small laboratory without its own image analysis system.</p

    Effects of rapeseed variety and oil extraction method on the content and ileal digestibility of crude protein and amino acids in rapeseed cake and softly processed rapeseed meal fed to broiler chickens

    We examined the effects of rapeseed variety and oil extraction method on crude protein (CP) and amino acid (AA) content in rapeseed co-products, and determined their coefficient of apparent (AID) and standardised ileal digestibility (SID) in broiler chickens. Sixteen rapeseed samples were de-oiled; four were cold-pressed producing rapeseed cake (RSC) and twelve were mild processed and hexane-extracted producing soft rapeseed meal (SRSM). One batch of the variety Compass, grown on the same farm, was processed using both methods obtaining Compass RSC and Compass SRSM. DK Cabernet rapeseed variety, grown on three different farms, was used to produce two SRSM batches and one RSC batch. All rapeseed co-products were ground through a 4 mm screen and mixed into semi-synthetic diets at a level of 500 g/kg. Day-old Ross 308 male broilers were fed a commercial diet for 14 days. A total of 96 pairs of birds were then allotted to 1 of 16 dietary treatments (n = 6) and fed a test diet for 8 days. Birds were then culled allowing removal of ileal digesta from Meckel’s diverticulum to the ileal-caecal junction. Digestibility of CP and AA was determined using titanium dioxide as an inert marker. The SRSM samples had an increased content of CP (419–560 g/kg DM) compared to RSC samples (293–340 g/kg DM). Both AID and SID of lysine, and SID of arginine, histidine and threonine were greater in Compass RSC compared to its SRSM counterpart (P 0.05). The SID of lysine was on average 0.03 units greater (P < 0.001) in RSC than in SRSM. The SRSM produced from variety PR46W21 showed similar or greater AID and SID of individual AA than the RSC from four other rapeseed varieties. It is concluded that selection of rapeseed varieties, and extraction method have a potential to deliver high-protein dietary ingredients with a good digestibility value

    RNA-Seq transcriptomics and pathway analyses reveal potential regulatory genes and molecular mechanisms in high- and low-residual feed intake in Nordic dairy cattle

    BACKGROUND: The selective breeding of cattle with high-feed efficiencies (FE) is an important goal of beef and dairy cattle producers. Global gene expression patterns in relevant tissues can be used to study the functions of genes that are potentially involved in regulating FE. In the present study, high-throughput RNA sequencing data of liver biopsies from 19 dairy cows were used to identify differentially expressed genes (DEGs) between high- and low-FE groups of cows (based on Residual Feed Intake or RFI). Subsequently, a profile of the pathways connecting the DEGs to FE was generated, and a list of candidate genes and biomarkers was derived for their potential inclusion in breeding programmes to improve FE. RESULTS: The bovine RNA-Seq gene expression data from the liver was analysed to identify DEGs and, subsequently, identify the molecular mechanisms, pathways and possible candidate biomarkers of feed efficiency. On average, 57 million reads (short reads or short mRNA sequences < ~200 bases) were sequenced, 52 million reads were mapped, and 24,616 known transcripts were quantified according to the bovine reference genome. A comparison of the high- and low-RFI groups revealed 70 and 19 significantly DEGs in Holstein and Jersey cows, respectively. The interaction analysis (high vs. low RFI x control vs. high concentrate diet) showed no interaction effects in the Holstein cows, while two genes showed interaction effects in the Jersey cows. The analyses showed that DEGs act through certain pathways to affect or regulate FE, including steroid hormone biosynthesis, retinol metabolism, starch and sucrose metabolism, ether lipid metabolism, arachidonic acid metabolism and drug metabolism cytochrome P450. CONCLUSION: We used RNA-Seq-based liver transcriptomic profiling of high- and low-RFI dairy cows in two breeds and identified significantly DEGs, their molecular mechanisms, their interactions with other genes and functional enrichments of different molecular pathways. The DEGs that were identified were the CYP’s and GIMAP genes for the Holstein and Jersey cows, respectively, which are related to the primary immunodeficiency pathway and play a major role in feed utilization and the metabolism of lipids, sugars and proteins.     Export and import of timber in selected member states of the European Union

    The aim of this work was to assess the rate of the changes in roundwood export and import in selected countries of the European Union during the period of 2003−2012. The data published in the FAO statistical yearbooks and concerning exported and imported timber amounts and values in the majority of the EU member states was analyzed. Based on the study, it can be concluded that international trade of wood is increasingly important in the development of the timber sector in different European countries. Import and export of raw timber changed both in terms of volume and value. In the years 2003−2012, the largest volume of timber export was recorded in Germany (55 mio m3). Compared to other countries, the extensive export of raw timber was also found in France (52 mio m3) and Latvia (44 mio m3). The greatest value of the exported roundwood in the analyzed decade was found in Germany (4,922 mio US),France(3,482mioUS), France (3,482 mio US) and the Czech Republic (2,690 mio US).Intheanalyzedperiod,thelargestimportersoftheroundwoodmaterialincludedFinland(106miom3),Austria(85miom3)andSweden(76miom3).ThehighestvalueofimportsofroundwoodwasrecordedinAustria(7,224mioUS). In the analyzed period, the largest importers of the roundwood material included Finland (106 mio m3), Austria (85 mio m3) and Sweden (76 mio m3). The highest value of imports of roundwood was recorded in Austria (7,224 mio US). List of the countries characterized by high financial value of imported raw timber included Finland (6,771 mio US)andSweden(5,170mioUS) and Sweden (5,170 mio US). Many countries (e.g. Luxembourg, Sweden, Ireland), that recorded a negative rate of volume change in raw timber export also, experienced an increase in the value of the change. In countries, which experienced the highest growth rate of raw timber import (i.e. Romania, Slovakia, Lithuania), one can see beneficial processes to support the development of the enterprises engaged in the processing of roundwood
