    OECD imports : diversification of suppliers and quality search

    This paper explores the evolution of OECD imports over time, measuring their concentration across origin countries at the product level. The authors find evidence of diversification followed, in the very last years of the sample period (post-2000), by a slight re-concentration. This re-concentration is entirely explained by the growing importance of Chinese products in OECD imports. They also find evidence of relatively more volatile concentration levels for goods with high quality heterogeneity, with temporary phases of re-concentration on goods with higher unit values. Both findings are consistent with a simple model of adverse selection and quality screening by OECD buyers predicting that diversification happens by"bouts"rather than continuously, with temporary re-concentration on higher-quality suppliers.Markets and Market Access,Microfinance,Labor Policies,E-Business,Agribusiness&Markets

    SPECS: a non-parametric method to identify tissue-specific molecular features for unbalanced sample groups

    Background To understand biology and differences among various tissues or cell types, one typically searches for molecular features that display characteristic abundance patterns. Several specificity metrics have been introduced to identify tissue-specific molecular features, but these either require an equal number of replicates per tissue or they can’t handle replicates at all. Results We describe a non-parametric specificity score that is compatible with unequal sample group sizes. To demonstrate its usefulness, the specificity score was calculated on all GTEx samples, detecting known and novel tissue-specific genes. A webtool was developed to browse these results for genes or tissues of interest. An example python implementation of SPECS is available at https://github.com/celineeveraert/SPECS. The precalculated SPECS results on the GTEx data are available through a user-friendly browser at specs.cmgg.be. Conclusions SPECS is a non-parametric method that identifies known and novel specific-expressed genes. In addition, SPECS could be adopted for other features and applications

    A 2D model for hydrodynamics and biology coupling applied to algae growth simulations

    Cultivating oleaginous microalgae in specific culturing devices such as raceways is seen as a future way to produce biofuel. The complexity of this process coupling non linear biological activity to hydrodynamics makes the optimization problem very delicate. The large amount of parameters to be taken into account paves the way for a useful mathematical modeling. Due to the heterogeneity of raceways along the depth dimension regarding temperature, light intensity or nutrients availability, we adopt a multilayer approach for hydrodynamics and biology. For free surface hydrodynamics, we use a multilayer Saint-Venant model that allows mass exchanges, forced by a simplified representation of the paddlewheel. Then, starting from an improved Droop model that includes light effect on algae growth, we derive a similar multilayer system for the biological part. A kinetic interpretation of the whole system results in an efficient numerical scheme. We show through numerical simulations in two dimensions that our approach is capable of discriminating between situations of mixed water or calm and heterogeneous pond. Moreover, we exhibit that a posteriori treatment of our velocity fields can provide lagrangian trajectories which are of great interest to assess the actual light pattern perceived by the algal cells and therefore understand its impact on the photosynthesis process.Comment: 27 pages, 11 figure

    Differential gene expression analysis tools exhibit substandard performance for long non-coding RNA-sequencing data

    Background: Long non-coding RNAs (lncRNAs) are typically expressed at low levels and are inherently highly variable. This is a fundamental challenge for differential expression (DE) analysis. In this study, the performance of 25 pipelines for testing DE in RNA-seq data is comprehensively evaluated, with a particular focus on lncRNAs and low-abundance mRNAs. Fifteen performance metrics are used to evaluate DE tools and normalization methods using simulations and analyses of six diverse RNA-seq datasets. Results: Gene expression data are simulated using non-parametric procedures in such a way that realistic levels of expression and variability are preserved in the simulated data. Throughout the assessment, results for mRNA and lncRNA were tracked separately. All the pipelines exhibit inferior performance for lncRNAs compared to mRNAs across all simulated scenarios and benchmark RNA-seq datasets. The substandard performance of DE tools for lncRNAs applies also to low-abundance mRNAs. No single tool uniformly outperformed the others. Variability, number of samples, and fraction of DE genes markedly influenced DE tool performance. Conclusions: Overall, linear modeling with empirical Bayes moderation (limma) and a non-parametric approach (SAMSeq) showed good control of the false discovery rate and reasonable sensitivity. Of note, for achieving a sensitivity of at least 50%, more than 80 samples are required when studying expression levels in realistic settings such as in clinical cancer research. About half of the methods showed a substantial excess of false discoveries, making these methods unreliable for DE analysis and jeopardizing reproducible science.
