    A Spatial Analysis of Farm Payment Recipients Using the FSA 1614 Dataset

    We report results from preliminary analysis of the recently constructed dataset from the Farm Service Agency, FSA 1614. FSA 1614 provides the location of the farm and the farm payment recipient for all Title I payments. This makes it possible to analyze the spatial dispersion between landowner and farm more precisely than previously possible. A discussion of what research questions could be informed through the use of this data is provided. We find that a significant percentage of payments are sent to individuals that are likely to be absentee landowners, although this value is much smaller when looking at the total value of payments.     Rapid Metabolic Recovery Following Vigorous Exercise in Burrow-Dwelling Larval Sea Lampreys (\u3cem\u3ePetromyzon marinus\u3c/em\u3e)

    Although the majority of the sea lamprey’s (Petromyzon marinus) life cycle is spent as a burrow-dwelling larva, or ammocoete, surprisingly little is known about intermediary metabolism in this stage of the lamprey’s life history. In this study, larval sea lampreys (ammocoetes) were vigorously exercised for 5 min, and their patterns of metabolic fuel depletion and replenishment and oxygen consumption, along with measurements of net whole-body acid and ion movements, were followed during a 4–24-h postexercise recovery period. Exercise led to initial five- to sixfold increases in postexercise oxygen consumption, which remained significantly elevated by 1.5–2.0 times for the next 3 h. Exercise also led to initial 55% drops in whole-body phosphocreatine, which was restored by 0.5 h, but no significant changes in whole-body adenosine triphosphate were observed. Whole-body glycogen concentrations dropped by 70% immediately following exercise and were accompanied by a simultaneous ninefold increase in lactate. Glycogen and lactate were quickly restored to resting levels after 0.5 and 2.0 h, respectively. The presence of an associated metabolic acidosis was supported by very high rates of metabolic acid excretion, which approached 1,000 nmol g-1 during the first 2 h of postexercise recovery. Exercise-induced ion imbalances were also rapidly alleviated, as initially high rates of net Na+ and Cl- loss (—1,200 nmol g-1h-1 and —1,800 nmol g-1h-1 respectively) were corrected within 1–2 h. Although larval sea lampreys spend most of their time burrowed, they are adept at performing and recovering from vigorous anaerobic exercise.     Non-isotropic Persistent Homology: Leveraging the Metric Dependency of PH

    Persistent Homology is a widely used topological data analysis tool that creates a concise description of the topological properties of a point cloud based on a specified filtration. Most filtrations used for persistent homology depend (implicitly) on a chosen metric, which is typically agnostically chosen as the standard Euclidean metric on Rn\mathbb{R}^n. Recent work has tried to uncover the 'true' metric on the point cloud using distance-to-measure functions, in order to obtain more meaningful persistent homology results. Here we propose an alternative look at this problem: we posit that information on the point cloud is lost when restricting persistent homology to a single (correct) distance function. Instead, we show how by varying the distance function on the underlying space and analysing the corresponding shifts in the persistence diagrams, we can extract additional topological and geometrical information. Finally, we numerically show that non-isotropic persistent homology can extract information on orientation, orientational variance, and scaling of randomly generated point clouds with good accuracy and conduct some experiments on real-world data.Comment: 30 pages, 17 figures, comments welcome

    Topological Point Cloud Clustering

    We present Topological Point Cloud Clustering (TPCC), a new method to cluster points in an arbitrary point cloud based on their contribution to global topological features. TPCC synthesizes desirable features from spectral clustering and topological data analysis and is based on considering the spectral properties of a simplicial complex associated to the considered point cloud. As it is based on considering sparse eigenvector computations, TPCC is similarly easy to interpret and implement as spectral clustering. However, by focusing not just on a single matrix associated to a graph created from the point cloud data, but on a whole set of Hodge-Laplacians associated to an appropriately constructed simplicial complex, we can leverage a far richer set of topological features to characterize the data points within the point cloud and benefit from the relative robustness of topological techniques against noise. We test the performance of TPCC on both synthetic and real-world data and compare it with classical spectral clustering

    Aryl Phosphoramidates of 5-Phospho Erythronohydroxamic Acid, A New Class of Potent Trypanocidal Compounds

    RNAi and enzymatic studies have shown the importance of 6-phosphogluconate dehydrogenase (6-PGDH) in Trypanosoma brucei for the parasite survival and make it an attractive drug target for the development of new treatments against human African trypanosomiasis. 2,3-O-Isopropylidene-4-erythrono hydroxamate is a potent inhibitor of parasite Trypanosoma brucei 6-phosphogluconate dehydrogenase (6-PGDH), the third enzyme of the pentose phosphate pathway. However, this compound does not have trypanocidal activity due to its poor membrane permeability. Consequently, we have previously reported a prodrug approach to improve the antiparasitic activity of this inhibitor by converting the phosphate group into a less charged phosphate prodrug. The activity of prodrugs appeared to be dependent on their stability in phosphate buffer. Here we have successfully further extended the development of the aryl phosphoramidate prodrugs of 2,3-O-isopropylidene-4-erythrono hydroxamate by synthesizing a small library of phosphoramidates and evaluating their biological activity and stability in a variety of assays. Some of the compounds showed high trypanocidal activity and good correlation of activity with their stability in fresh mouse blood

    Potentialities of Near Infrared Spectroscopy to Assess Nitrogen, Phosphorus and Potassium Nutrient Status of Grasslands in the Reunion Island

    Controlled mineral fertilisation practices are an important component for sustainable management of grasslands. The assessment of available nutrients for plants and the general recommendations on the level of phosphorus and potassium to apply to grasslands are classically based on classical soil analysis and average regional levels. For nitrogen, mid or long term recommendations cannot easily be derived solely from soil composition, because it may be rapidly leached from the soil. Recent approaches tended to show that herbage plant N (Lemaire & Gastal, 1997), P, K (Duru & Huché, 1997) mineral analyses associated with actual biomass measurement could be useful for the calculation of combined nutrient indices (IN, IP, IK). Expressing these indices along references curves with a standard optimum value of 100, indicates the limiting factors or excess in the mineral feeding of the plants. It provides a diagnosis of the main nutrient status at a specific local plot situation. The step has been successfully implemented to provide local advice in the management of grasslands on Reunion Island (Blanfort, 1998). Nitrogen content can be predicted from NIRs, but this technique is less used for the other elements. However, the concern is here more related to the development of a combined index, it appeared interesting to test the potential of NIRs to predict these or to rank grasslands according to nutrition levels

    Relative Astrometry of Compact Flaring Structures in Sgr A* with Polarimetric VLBI

    We demonstrate that polarimetric interferometry can be used to extract precise spatial information about compact polarized flares of Sgr A*. We show that, for a faint dynamical component, a single interferometric baseline suffices to determine both its polarization and projected displacement from the quiescent intensity centroid. A second baseline enables two-dimensional reconstruction of the displacement, and additional baselines can self-calibrate using the flare, enhancing synthesis imaging of the quiescent emission. We apply this technique to simulated 1.3-mm wavelength observations of a "hot spot" embedded in a radiatively inefficient accretion disk around Sgr A*. Our results indicate that, even with current sensitivities, polarimetric interferometry with the Event Horizon Telescope can achieve ~5 microarcsecond relative astrometry of compact flaring structures near Sgr A* on timescales of minutes.Comment: 9 Pages, 4 Figures, accepted for publication in Ap

    Metabolomic profiling of macrophages determines the discrete metabolomic signature and metabolomic interactome triggered by polarising immune stimuli

    Priming and activating immune stimuli have profound effects on macrophages, however, studies generally evaluate stimuli in isolation rather than in combination. In this study we have investigated the effects of pro-inflammatory and anti-inflammatory stimuli either alone or in combination on macrophage metabolism. These stimuli include host factors such as IFNγ and ovalbumin-immunoglobulin immune complexes, or pathogen factors such as LPS. Untargeted LC-MS based metabolomics provided an in-depth profile of the macrophage metabolome, and revealed specific changes in metabolite abundance upon either individual stimuli or combined stimuli. Here, by factoring in an interaction term in the linear model, we define the metabolome interactome. This approach allowed us to determine whether stimuli interact in a synergistic or antagonistic manner. In conclusion this study demonstrates a robust approach to interrogate immune-metabolism, especially systems that model host-pathogen interactions

    Metabolomics Identifies multiple candidate biomarkers to diagnose and stage human African trypanosomiasis

    Treatment for human African trypanosomiasis is dependent on the species of trypanosome causing the disease and the stage of the disease (stage 1 defined by parasites being present in blood and lymphatics whilst for stage 2, parasites are found beyond the blood-brain barrier in the cerebrospinal fluid (CSF)). Currently, staging relies upon detecting the very low number of parasites or elevated white blood cell numbers in CSF. Improved staging is desirable, as is the elimination of the need for lumbar puncture. Here we use metabolomics to probe samples of CSF, plasma and urine from 40 Angolan patients infected with Trypanosoma brucei gambiense, at different disease stages. Urine samples provided no robust markers indicative of infection or stage of infection due to inherent variability in urine concentrations. Biomarkers in CSF were able to distinguish patients at stage 1 or advanced stage 2 with absolute specificity. Eleven metabolites clearly distinguished the stage in most patients and two of these (neopterin and 5-hydroxytryptophan) showed 100% specificity and sensitivity between our stage 1 and advanced stage 2 samples. Neopterin is an inflammatory biomarker previously shown in CSF of stage 2 but not stage 1 patients. 5-hydroxytryptophan is an important metabolite in the serotonin synthetic pathway, the key pathway in determining somnolence, thus offering a possible link to the eponymous symptoms of “sleeping sickness”. Plasma also yielded several biomarkers clearly indicative of the presence (87% sensitivity and 95% specificity) and stage of disease (92% sensitivity and 81% specificity). A logistic regression model including these metabolites showed clear separation of patients being either at stage 1 or advanced stage 2 or indeed diseased (both stages) versus control
