    Analyses of Special Hazards and Flooding Problems in Tropical Island Environments

    Data and results summarized in this paper show that development of urban projects and design of flood control works in tropical island catchments must consider clear water flooding as well as special hazards such as landslides, flow bulking, high sediment concentrations, mud and debris flows and flow avulsions. The needs for and methods to estimate peak flows, event volumes and the potential extent and depths of flooding during severe storm events in urbanizing tropical environments are described

    A qPCR assay for Bordetella pertussis cells that enumerates both live and dead bacteria

    Bordetella pertussis is the causative agent of whooping cough, commonly referred to as pertussis. Although the incidence of pertussis was reduced through vaccination, during the last thirty years it has returned to high levels in a number of countries. This resurgence has been linked to the switch from the use of whole-cell to acellular vaccines. Protection afforded by acellular vaccines appears to be short-lived compared to that afforded by whole cell vaccines. In order to inform future vaccine improvement by identifying immune correlates of protection, a human challenge model of B. pertussis colonisation has been developed. Accurate measurement of colonisation status in this model has required development of a qPCR-based assay to enumerate B. pertussis in samples that distinguishes between viable and dead bacteria. Here we report the development of this assay and its performance in the quantification of B. pertussis from human challenge model samples. This assay has future utility in diagnostic labs and in research where a quantitative measure of both B. pertussis number and viability is required

    The Hyper Suprime-Cam Software Pipeline

    In this paper, we describe the optical imaging data processing pipeline developed for the Subaru Telescope's Hyper Suprime-Cam (HSC) instrument. The HSC Pipeline builds on the prototype pipeline being developed by the Large Synoptic Survey Telescope's Data Management system, adding customizations for HSC, large-scale processing capabilities, and novel algorithms that have since been reincorporated into the LSST codebase. While designed primarily to reduce HSC Subaru Strategic Program (SSP) data, it is also the recommended pipeline for reducing general-observer HSC data. The HSC pipeline includes high level processing steps that generate coadded images and science-ready catalogs as well as low-level detrending and image characterizations.Comment: 39 pages, 21 figures, 2 tables.     Development and clinical acceptability of a pre-operative risk stratification tool of cerebellar mutism syndrome in children with posterior fossa tumour

    Aims: Despite identification of numerous pre-operative cerebellar mutism syndrome (CMS) clinical and radiological predictors, a unifying pre-operative risk stratification model for use during surgical consent is currently lacking. The aims of the project are (1) to develop a simple, easy to implemented risk scoring scheme to flag patients at higher risk of post-operative CMS; and (2) to assess its clinical acceptability amongst medical professionals. Methods: The combined cohort consists of 89 patients from two major treatment centres (age: 2-23yrs, gender 28M,61F, MRI pathology estimate 36 medulloblastoma, 40 pilocytic astrocytoma, 12 ependymoma, 1 non-committal); 26 (29%) of whom developed post-operative CMS. Post-operative CMS status was ascertained from clinical notes and pre-operative MRI scans, blinded to CMS status, underwent structured evaluation for 21 tightly-defined candidate imaging risk markers based on prior literature. All variables were first screened based upon results from univariate analysis and C4.5 decision tree. Stepwise logistic regression was then used to develop the optimal model, and multiple logistic regression coefficients for the predictors were converted into risk scores. Results: Univariate analysis identified five significant risks and C4.5 decision tree identified six predictors. The final model (Table 1) has an accuracy of 88.8% (79/89), with a sensitivity of 96.2% (25/26) and specificity of 85.7% (54/63). Using risk score cut-offs 203 and 238 permit discrimination into low (38/89, predicted probability < 3%), intermediate (17/89, predicted probability 3–52%) and high-risk (34/89, predicted probability 52%), respectively (Figure 1). Three illustrative cases from these categories will be used to collect clinicians’ opinion on surgical treatment decision and the acceptability of using this risk stratification for decision making and surgical consenting process. A web-based voting app will be used. Conclusions: A risk stratification model for post-operative CMS could flag patients at increased risk pre-operatively and may influence strategies for surgical treatment of cerebellar tumours. Following future testing and prospective validation, this risk scoring scheme may be utilised during the surgical consenting process

    Impacts of urbanisation on the native avifauna of Perth, Western Australia

    Urban development either eliminates, or severely fragments, native vegetation, and therefore alters the distribution and abundance of species that depend on it for habitat. We assessed the impact of urban development on bird communities at 121 sites in and around Perth, Western Australia. Based on data from community surveys, at least 83 % of 65 landbirds were found to be dependent, in some way, on the presence of native vegetation. For three groups of species defined by specific patterns of habitat use (bushland birds), there were sufficient data to show that species occurrences declined as the landscape changed from variegated to fragmented to relictual, according to the percentage of vegetation cover remaining. For three other groups (urban birds) species occurrences were either unrelated to the amount of vegetation cover, or increased as vegetation cover declined. In order to maximise the chances of retaining avian diversity when planning for broad-scale changes in land-use (i.e. clearing native vegetation for housing or industrial development), land planners should aim for a mosaic of variegated urban landscapes (\u3e60 % vegetation retention) set amongst the fragmented and relictual urban landscapes (% vegetation retention) that are characteristic of most cities and their suburbs. Management actions for conserving remnant biota within fragmented urban landscapes should concentrate on maintaining the integrity and quality of remnant native vegetation, and aim at building awareness among the general public of the conservation value of remnant native vegetation

    Seasonal size variation in the predatory cladoceran Bythotrephes cederstroemii in Lake Michigan

    1.  Dry weight, body length and spine length were measured for the exotic cladoceran Bythotrephes cederstroemii collected from offshore and inshore stations in southeastern Lake Michigan. Average dry weight of each developmental stage exhibited seasonal variation by a factor of more than 5. 2.  Mean dry weight of Bythotrephes was closely correlated with water temperature. Contrary to the inverse relationship between water temperature and body size frequently observed for other invertebrates, the dry weight of Bythotrephes increased at higher ambient temperatures. 3.  No significant correlation was observed between abundances of major zooplankton taxa and the dry weight of Bythotrephes . An indirect effect of temperature on prey consumption may cause seasonal variation in dry weight of Bythotrephes in Lake Michigan. 4.  Distances between adjacent pairs of barbs, added to the caudal spine with each moult, are significantly shorter in Bythotrephes which produce resting eggs.
