    CyanoEXpress: A web database for exploration and visualisation of the integrated transcriptome of cyanobacterium Synechocystis sp. PCC6803.

    UNLABELLED: Synechocystis sp. PCC6803 is one of the best studied cyanobacteria and an important model organism for our understanding of photosynthesis. The early availability of its complete genome sequence initiated numerous transcriptome studies, which have generated a wealth of expression data. Analysis of the accumulated data can be a powerful tool to study transcription in a comprehensive manner and to reveal underlying regulatory mechanisms, as well as to annotate genes whose functions are yet unknown. However, use of divergent microarray platforms, as well as distributed data storage make meta-analyses of Synechocystis expression data highly challenging, especially for researchers with limited bioinformatic expertise and resources. To facilitate utilisation of the accumulated expression data for a wider research community, we have developed CyanoEXpress, a web database for interactive exploration and visualisation of transcriptional response patterns in Synechocystis. CyanoEXpress currently comprises expression data for 3073 genes and 178 environmental and genetic perturbations obtained in 31 independent studies. At present, CyanoEXpress constitutes the most comprehensive collection of expression data available for Synechocystis and can be freely accessed.     The androgen receptor and signal-transduction pathways in hormone-refractory prostate cancer. Part 1: modifications to the androgen receptor

    Prostate cancer is the second most common male malignancy in the western world an increasing incidence in an ageing population. Treatment of advanced prostate cancer relies on androgen deprivation. Although the majority of patients initially respond favourably to androgen deprivation therapy, the mean time to relapse is 12-18 months. Currently there are few treatments available for men who have developed resistance to hormone therapy, due to the lack of understanding of the molecular mechanisms underlying development of this disease. Recently, however, major advances have been made in understanding both androgen receptor (AR) dependent and independent pathways which promote development of hormone resistant prostate cancer. This review will focus on modifications to the AR and associated pathways. Molecular modifications to the androgen receptor itself, e.g. mutations and/or amplification, although involved in the development of hormone resistance cannot explain all cases. Phosphorylation of AR, via either Ras/MAP kinase or PI3K/Akt signal transduction pathways, have been shown to activate AR in both a ligand (androgen) dependent and independent fashion. During this review we will discuss the clinical evidence to support AR dependent pathways as mediators of hormone resistance

    Post partial nephrectomy surveillance imaging: an evidence-based approach.

    To ensure the early detection of recurrent disease, all patients should undergo routine surveillance following partial nephrectomy for renal cell carcinoma. In order to optimize resource allocation and avoid unnecessary radiation exposure, the frequency and duration of surveillance should be tailored to the individual patient's risk of cancer recurrence. The evidence for surveillance after partial nephrectomy is presented reviewing the current literature on prognostic models and proposed surveillance protocols based on the timing and patterns of renal cell carcinoma recurrence. In addition, we review recent guidelines on post partial nephrectomy surveillance as well as the literature on novel imaging techniques that may aid in early disease discovery

    Feasibility study of cassava meal in broiler diets by partial replacing energy source (corn) in regard to gross response and carcass traits

    Day-old unsexed broiler chicks (Cobb 500) were used to investigate the growth responses and meat yield traits by nourishing them under four dietary treatment group in inclusion of cassava meal with partial substitution of valuable energy source (maize or corn). A total of 260 birds were assigned randomly into four dietary treatments [T1 (0%); T2 (10%); T3 (20%), and T4 (30%)]; each replicated 5 times, 13 birds/replicate in a completely randomized design. Birds were reared with ad libitum feeding, similar housing, and environmental management condition from d1-35 days. Growth responses of broilers in terms of feed intake, body weight, feed conversion ratio (FCR), livability and meat yield traits were assessed in this study. Except for first week, the feed intake of birds on cassava treated diets up to 21 and 35 days was significantly (p<0.001) higher than the non-cassava or control diet (T1). Feed intake of broilers on cassava treated diet (T4 ) had the highest (2795.8 g/b) while the birds of control (T1) diet group consumed the lowest feed (2771.9 g/b) at 35 day. Live weight decreased (p<0.001) with the inclusion of cassava meal diets up to 21 day only; and live weights up to 7 and 35 days were identical between treatment. FCR up to 21 day was improved (p<0.001) on control diet (T1) and deteriorated on cassava treated diets. FCR values up to 7 and 35 days were unaffected by all the treatment groups. Neither the livability nor the meat yield traits (thigh, breast, drumstick, shank, neck, giblet, wing and dressing yield) of broiler chickens was influenced by the dietary treatments regardless of feeding broiler chickens with cassava or non-cassava diets in this study. It may be deduced based on the present findings that, cassava tuber meal might be a potential ingredient to replace the costly maize up to 300 g kg-1 without affecting growth performance of the broiler chickens.     First description of the environmental niche of the epibenthic dinoflagellate species Coolia palmyrensis, C. malayensis, and C. tropicalis (Dinophyceae) from Eastern Australia

    © 2019 Phycological Society of America Environmental variables such as temperature, salinity, and irradiance are significant drivers of microalgal growth and distribution. Therefore, understanding how these variables influence fitness of potentially toxic microalgal species is particularly important. In this study, strains of the potentially harmful epibenthic dinoflagellate species Coolia palmyrensis, C. malayensis, and C. tropicalis were isolated from coastal shallow water habitats on the east coast of Australia and identified using the D1-D3 region of the large subunit (LSU) ribosomal DNA (rDNA). To determine the environmental niche of each taxon, growth was measured across a gradient of temperature (15–30°C), salinity (20–38), and irradiance (10–200 μmol photons · m−2 · s−1). Specific growth rates of Coolia tropicalis were highest under warm temperatures (27°C), low salinities (ca. 23), and intermediate irradiance levels (150 μmol photons · m−2 · s−1), while C. malayensis showed the highest growth at moderate temperatures (24°C) and irradiance levels (150 μmol photons · m−2 · s−1) and growth rates were consistent across the range of salinity levels tested (20–38). Coolia palmyrensis had the highest growth rate of all species tested and favored moderate temperatures (24°C), oceanic salinity (35), and high irradiance (>200 μmol photons · m−2 · s−1). This is the first study to characterize the environmental niche of species from the benthic harmful algal bloom genus Coolia and provides important information to help define species distributions and inform risk management

    Using Qualitative Research to Inform Development of Professional Guidelines: A Case Study of the Society of Critical Care Medicine Family-Centered Care Guidelines.

    OBJECTIVES: To explore the importance, challenges, and opportunities using qualitative research to enhance development of clinical practice guidelines, using recent guidelines for family-centered care in the ICU as an example. METHODS: In developing the Society of Critical Care Medicine guidelines for family-centered care in the neonatal ICU, PICU, and adult ICU, we developed an innovative adaptation of the Grading of Recommendations, Assessments, Development and Evaluations approach to explicitly incorporate qualitative research. Using Grading of Recommendations, Assessments, Development and Evaluations and the Council of Medical Specialty Societies principles, we conducted a systematic review of qualitative research to establish family-centered domains and outcomes. Thematic analyses were undertaken on study findings and used to support Population, Intervention, Comparison, Outcome question development. RESULTS: We identified and employed three approaches using qualitative research in these guidelines. First, previously published qualitative research was used to identify important domains for the Population, Intervention, Comparison, Outcome questions. Second, this qualitative research was used to identify and prioritize key outcomes to be evaluated. Finally, we used qualitative methods, member checking with patients and families, to validate the process and outcome of the guideline development. CONCLUSIONS: In this, a novel report, we provide direction for standardizing the use of qualitative evidence in future guidelines. Recommendations are made to incorporate qualitative literature review and appraisal, include qualitative methodologists in guideline taskforce teams, and develop training for evaluation of qualitative research into guideline development procedures. Effective methods of involving patients and families as members of guideline development represent opportunities for future work

    Faecal Contamination of Feeding Bottles Contents, Among Artificially Fed Children

    This study was carried out to investigate the bacterial contamination of feeding bottles contents in artificially fed children presenting with diarrhoea at the Paediatric outpatient clinic in Khartoum Hospital.Methods: Hundred bottle fed infants presenting with diarrhoea were included in the study. Specimens were collected from the contents of the feeding bottles and the faeces of children.Results: Hundred and ten bacterial species were isolated from the contents. E. coli was the commonest isolate [33 (30%)]. Different other bacterial species were also isolated with very high count (1X106 - > 15X105/ml). Twenty one enteric pathogens were isolated from the stool specimens [Enteropathogenic E. coli (7) and Shigella species (14)]. The antibiotic sensitivity of the E. coli and Shigella species showed high resistance to co-trimoxazole (57.5%, 53.3% respectively) and to coamoxiclav (85% - 53.3% respectively).Conclusion: Awareness to the hazards of the feeding bottles among the community should be raised and breast feeding should be encouraged.Key words: diarrhea, enteric pathogens, E. coli

    An efficient numerical algorithm for a multiphase tumour model

    This paper is concerned with the development and application of optimally efficient numerical methods for the simulation of vascular tumour growth. This model used involves the flow and interaction of four different, but coupled, phases which are each treated as incompressible fluids, Hubbard and Byrne (2013). A finite volume scheme is used to approximate mass conservation, with conforming finite element schemes to approximate momentum conservation and an associated equation. The principal contribution of this paper is the development of a novel block preconditioner for solving the linear systems arising from the discrete momentum equations at each time step. In particular, the preconditioned system has both a solution time and a memory requirement that is shown to scale almost linearly with the problem size
