    Optimization of Combinatorial Mutagenesis

    Abstract. Protein engineering by combinatorial site-directed mutagenesis evaluates a portion of the sequence space near a target protein, seeking variants with improved properties (stability, activity, immunogenicity, etc.). In order to improve the hit-rate of beneficial variants in such mutagenesis libraries, we develop methods to select optimal positions and corresponding sets of the mutations that will be used, in all combinations, in constructing a library for experimental evaluation. Our approach, OCoM (Optimization of Combinatorial Mutagenesis), encompasses both degenerate oligonucleotides and specified point mutations, and can be directed accordingly by requirements of experimental cost and library size. It evaluates the quality of the resulting library by oneand two-body sequence potentials, averaged over the variants. To ensure that it is not simply recapitulating extant sequences, it balances the quality of a library with an explicit evaluation of the novelty of its members.     Crude extracts of fruits, herbs, vegetables, cereals and other plant materials rich in phenolics and antioxidant activity are of prime interest to the food industry because of their ability to retard oxidative degradation of lipids and hence improve the quality and nutritional value of functional food. Concomitantly, the importance of antioxidant constituents of plant materials in the maintenance of health and protection from coronary heart disease and cancer is also raising interest among scientists, food manufacturers and consumers as part of the current trend towards the use of herbal medicine. In addition, the use of complementary alternative medicine (CAM) by patients suffering from chronic disorders, such as cancers, heart, stroke and immune disorders has been well documented.     International audienceA very low latency search pipeline has been developed for the LIGO S6 and Virgo VSR2 science runs, targeting signals from coalescing compact binary systems with total mass from 2 to 35 solar masses. The goal of this search is to provide both single-detector triggers and multi-detector coincident triggers with a latency of a few minutes, the former for online detector monitoring and the latter to allow searching for electromagnetic counterparts to possible gravitational wave candidates.
