    mgm: Estimating Time-Varying Mixed Graphical Models in High-Dimensional Data

    We present the R-package mgm for the estimation of k-order Mixed Graphical Models (MGMs) and mixed Vector Autoregressive (mVAR) models in high-dimensional data. These are a useful extensions of graphical models for only one variable type, since data sets consisting of mixed types of variables (continuous, count, categorical) are ubiquitous. In addition, we allow to relax the stationarity assumption of both models by introducing time-varying versions MGMs and mVAR models based on a kernel weighting approach. Time-varying models offer a rich description of temporally evolving systems and allow to identify external influences on the model structure such as the impact of interventions. We provide the background of all implemented methods and provide fully reproducible examples that illustrate how to use the package

    Applying a Dynamical Systems Model and Network Theory to Major Depressive Disorder

    Mental disorders like major depressive disorder can be seen as complex dynamical systems. In this study we investigate the dynamic behaviour of individuals to see whether or not we can expect a transition to another mood state. We introduce a mean field model to a binomial process, where we reduce a dynamic multidimensional system (stochastic cellular automaton) to a one-dimensional system to analyse the dynamics. Using maximum likelihood estimation, we can estimate the parameter of interest which, in combination with a bifurcation diagram, reflects the expectancy that someone has to transition to another mood state. After validating the proposed method with simulated data, we apply this method to two empirical examples, where we show its use in a clinical sample consisting of patients diagnosed with major depressive disorder, and a general population sample. Results showed that the majority of the clinical sample was categorized as having an expectancy for a transition, while the majority of the general population sample did not have this expectancy. We conclude that the mean field model has great potential in assessing the expectancy for a transition between mood states. With some extensions it could, in the future, aid clinical therapists in the treatment of depressed patients.Comment: arXiv admin note: text overlap with arXiv:1610.0504

    A Tutorial on Estimating Time-Varying Vector Autoregressive Models

    Time series of individual subjects have become a common data type in psychological research. These data allow one to estimate models of within-subject dynamics, and thereby avoid the notorious problem of making within-subjects inferences from between-subjects data, and naturally address heterogeneity between subjects. A popular model for these data is the Vector Autoregressive (VAR) model, in which each variable is predicted as a linear function of all variables at previous time points. A key assumption of this model is that its parameters are constant (or stationary) across time. However, in many areas of psychological research time-varying parameters are plausible or even the subject of study. In this tutorial paper, we introduce methods to estimate time-varying VAR models based on splines and kernel-smoothing with/without regularization. We use simulations to evaluate the relative performance of all methods in scenarios typical in applied research, and discuss their strengths and weaknesses. Finally, we provide a step-by-step tutorial showing how to apply the discussed methods to an openly available time series of mood-related measurements

    Network Structure Explains the Impact of Attitudes on Voting Decisions

    Attitudes can have a profound impact on socially relevant behaviours, such as voting. However, this effect is not uniform across situations or individuals, and it is at present difficult to predict whether attitudes will predict behaviour in any given circumstance. Using a network model, we demonstrate that (a) more strongly connected attitude networks have a stronger impact on behaviour, and (b) within any given attitude network, the most central attitude elements have the strongest impact. We test these hypotheses using data on voting and attitudes toward presidential candidates in the US presidential elections from 1980 to 2012. These analyses confirm that the predictive value of attitude networks depends almost entirely on their level of connectivity, with more central attitude elements having stronger impact. The impact of attitudes on voting behaviour can thus be reliably determined before elections take place by using network analyses.Comment: Final version published in Scientific Report

    Solar system chaos and the Paleocene-Eocene boundary age constrained by geology and astronomy

    Astronomical calculations reveal the solar system's dynamical evolution, including its chaoticity, and represent the backbone of cyclostratigraphy and astrochronology. An absolute, fully calibrated astronomical time scale has hitherto been hampered beyond \sim50 Ma, because orbital calculations disagree before that age. Here we present geologic data and a new astronomical solution (ZB18a), showing exceptional agreement from \sim58 to 53 Ma. We provide a new absolute astrochronology up to 58 Ma and a new Paleocene-Eocene boundary age (56.01 ±\pm 0.05 Ma). We show that the Paleocene-Eocene Thermal Maximum (PETM) onset occurred near a 405-kyr eccentricity maximum, suggesting an orbital trigger. We also provide an independent PETM duration (170 ±\pm 30 kyr) from onset to recovery inflection.     Spatial analysis of BSE cases in the Netherlands

    <p>Abstract</p> <p>Background</p> <p>In many of the European countries affected by Bovine Spongiform Encephalopathy (BSE), case clustering patterns have been observed. Most of these patterns have been interpreted in terms of heterogeneities in exposure of cattle to the BSE agent. Here we investigate whether spatial clustering is present in the Dutch BSE case data.</p> <p>Results</p> <p>We have found three spatial case clusters in the Dutch BSE epidemic. The clusters are geographically distinct and each cluster appears in a different birth cohort. When testing all birth cohorts together, only one significant cluster was detected. The fact that we found stronger spatial clustering when using a cohort-based analysis, is consistent with the evidence that most BSE infections occur in animals less than 12 or 18 months old.</p> <p>Conclusion</p> <p>Significant spatial case clustering is present in the Dutch BSE epidemic. The spatial clusters of BSE cases are most likely due to time-dependent heterogeneities in exposure related to feed production.</p

    A Rare Case of Jejunal Arterio-Venous Fistula: Treatment with Superselective Catheter Embolization with a Tracker-18 Catheter and Microcoils

    Arterio-venous fistulas may develop spontaneously, following trauma or infection, or be iatrogenic in nature. We present a rare case of a jejunal arterio- venous fistula in a 35-year-old man with a history of pancreatic head resection that had been performed two years previously because of chronic pancreatitis. The patient was admitted with acute upper abdominal pain, vomiting and an abdominal machinery-type bruit. The diagnosis of a jejunal arterio-venous fistula was established by MR imaging. Transfemoral angiography was performed to assess the possibility of catheter embolization. The angiographic study revealed a small aneurysm of the third jejunal artery, abnormal early filling of dilated jejunal veins and marked filling of the slightly dilated portal vein (13-14 mm). We considered the presence of segmental portal hypertension. The patient was treated with coil embolization in the same angiographic session. This case report demonstrates the importance of auscultation of the abdomen in the initial clinical examination. MR imaging and color Doppler ultrasound are excellent noninvasive tools in establishing the diagnosis. The role of interventional radiological techniques in the treatment of early portal hypertension secondary to jejunal arterio-venous fistula is discussed at a time when this condition is still asymptomatic.     On the Cause of the Mid‐Pleistocene Transition

    The Mid-Pleistocene Transition (MPT), where the Pleistocene glacial cycles changed from 41 to ∼100 kyr periodicity, is one of the most intriguing unsolved issues in the field of paleoclimatology. Over the course of over four decades of research, several different physical mechanisms have been proposed to explain the MPT, involving non-linear feedbacks between ice sheets and the global climate, the solid Earth, ocean circulation, and the carbon cycle. Here, we review these different mechanisms, comparing how each of them relates to the others, and to the currently available observational evidence. Based on this discussion, we identify the most important gaps in our current understanding of the MPT. We discuss how new model experiments, which focus on the quantitative differences between the different physical mechanisms, could help fill these gaps. The results of those experiments could help interpret available proxy evidence, as well as new evidence that is expected to become available

    When the clinic is not yet built … the Avian Park Service Learning Centre story

    The Ukwanda Centre for Rural Health (UCRH) opened in 2001, followed 10 years later by the establishment of the Ukwanda Rural Clinical School in one of the rural health districts of the Western Cape. This paper relates the journey of the Faculty with the underserviced community of Avian Park through the provision of healthcare services aimed at addressing needs identified by the local community. It attempts to substantiate the meaning of the word Ukwanda, translated ‘to grow’ and ‘develop within the community’ in order to reach the primary goal of being an ‘engaged institution’. The Avian Park Service Learning Centre (APSLC) is the culmination of the aspirations of a number of stakeholders who wanted to respond to the community needs for access to basic healthcare while providing learning opportunities for students. Initially only patients with chronic diseases of lifestyle, tuberculosis (TB) and HIV/AIDS were seen by community care-workers (CCWs). Through a number of service-learning initiatives in Avian Park, a variety of health services have developed in the community. CCWs have become teachers, community developers and an integral part of the health service team. They enhance access to the residents, community projects and networking within the community.The APSLC improves the opportunities to integrate theoretical academic work with practical application, providing students with a unique opportunity to be involved in healthcare service design and development (as active participants, not observers) based on community-identified needs. University and community collaboration has been purposeful and aims to strengthen community engagement, while up-skilling residents and affording community-based education opportunities for health professions
