Total Evidence, Average Consensus and Matrix Representation with Parsimony: What a Difference Distances Make
Matrix representation with parsimony (MRP) can be used to combine trees in the supertree or the consensus settings. However, despite its popularity, it is still unclear whether MRP is really a consensus method or whether it behaves more like the total evidence approach. Previous simulations have shown that it approximates total evidence trees, whereas other studies have depicted similarities with average consensus trees. In this paper, we assess the hypothesis that MRP is equally related to both approaches. We conducted a simulation study to evaluate the accuracy of total evidence with that or various consensus methods, including MRP. Our results show that the total evidence trees are not significantly more accurate than average consensus trees that accounts for branch lengths, but that both perform better than MRP trees in the consensus setting. The accuracy rate of all methods was similarly affected by the number of taxa, the number of partitions, and the heterogeneity of the data
Propriétés optiques dans l'infrarouge des nanotubes de carbone et du graphÚne
Les nanotubes de carbone et le grapheÌne sont des nanostructures de carbone hybrideÌ en sp2 dont les proprieÌteÌs eÌlectriques et optiques souleÌvent un inteÌreÌt consideÌrable pour la conception dâune nouvelle geÌneÌration de dispositifs eÌlectroniques et de mateÌriaux actifs optiquement. Or, de nombreux deÌfis demeurent avant leur mise en Ćuvre dans des proceÌdeÌs industriels aÌ grande eÌchelle. La chimie des mateÌriaux, et speÌcialement la fonctionnalisation covalente, est une avenue privileÌgieÌe afin de reÌsoudre les difficulteÌs relieÌes aÌ la mise en Ćuvre de ces nanostructures. La fonctionnalisation covalente a neÌanmoins pour effet de perturber la structure cristalline des nanostructures de carbone sp2 et, par conseÌquent, dâaffecter non seulement lesdites proprieÌteÌs eÌlectriques, mais aussi les proprieÌteÌs optiques en eÌmanant. Il est donc primordial de caracteÌriser les effets des deÌfauts et du deÌsordre dans le but dâen comprendre les conseÌquences, mais aussi potentiellement dâen exploiter les retombeÌes.
Cette theÌse traite des proprieÌteÌs optiques dans lâinfrarouge des nanotubes de carbone et du grapheÌne, avec pour but de comprendre et dâexpliquer les meÌcanismes fondamentaux aÌ lâorigine de la reÌponse optique dans lâinfrarouge des nanostructures de carbone sp2. Soumise aÌ des reÌgles de seÌlection strictes, la spectroscopie infrarouge permet de mesurer la conductiviteÌ en courant alternatif aÌ haute freÌquence des mateÌriaux, dans une gamme dâeÌnergie correspondant aux vibrations moleÌculaires, aux modes de phonons et aux excitations eÌlectroniques de faible eÌnergie. Notre meÌthode expeÌrimentale consiste donc aÌ explorer un espace de parameÌtres deÌfini par les trois axes que sont i. la dimensionnaliteÌ du mateÌriau, ii. le potentiel chimique et iii. le niveau de deÌsordre, ce qui nous permet de deÌgager les diverses contributions aux proprieÌteÌs optiques dans lâinfrarouge des nanostructures de carbone sp2.
Dans un premier temps, nous nous inteÌressons aÌ la spectroscopie infrarouge des nanotubes de carbone monoparois sous lâeffet tout dâabord du dopage et ensuite du niveau de deÌsordre. PremieÌrement, nous amendons lâorigine couramment accepteÌe du spectre vibrationnel des nanotubes de carbone monoparois. Par des expeÌriences de dopage chimique controÌleÌ, nous deÌmontrons en effet que les anomalies dans lespectre apparaissent graÌce aÌ des interactions eÌlectron-phonon. Le modeÌle de la reÌsonance de Fano procure une explication pheÌnomeÌnologique aux observations. Ensuite, nous eÌtablissons lâexistence dâeÌtats localiseÌs induits par la fonctionnalisation covalente, ce qui se traduit optiquement par lâapparition dâune bande de reÌsonance de polaritons plasmons de surface (nanoantenne) participant au pic de conductiviteÌ dans le teÌrahertz. Le dosage du deÌsordre dans des films de nanotubes de carbone permet dâobserver lâeÌvolution de la reÌsonance des nanoantennes. Nous concluons donc aÌ une segmentation effective des nanotubes par les greffons. Enfin, nous montrons que le deÌsordre active des modes de phonons normalement interdits par les reÌgles de seÌlection de la spectroscopie infrarouge. Les collisions eÌlastiques sur les deÌfauts donnent ainsi acceÌs aÌ des modes ayant des vecteurs dâonde non nuls.
Dans une deuxieÌme partie, nous focalisons sur les proprieÌteÌs du grapheÌne. Tout dâabord, nous deÌmontrons une meÌthode dâeÌlectrogreffage qui permet de fonctionnaliser rapidement et aÌ haute densiteÌ le grapheÌne sans eÌgard au substrat. Par la suite, nous utilisons lâeÌlectrogreffage pour faire la preuve que le deÌsordre active aussi des anomalies deÌpendantes du potentiel chimique dans le spectre vibrationnel du grapheÌne monocouche, des attributs absents du spectre dâun eÌchantillon non fonctionnaliseÌ. Afin dâexpliquer le pheÌnomeÌne, nous preÌsentons une theÌorie baseÌe sur lâinteraction de transitions optiques intrabandes, de modes de phonons et de collisions eÌlastiques. Nous terminons par lâeÌtude du spectre infrarouge du grapheÌne comportant des iÌlots de bicouches, pour lequel nous proposons de revoir la nature du meÌcanisme de couplage aÌ lâĆuvre aÌ la lumieÌre de nos deÌcouvertes concernant le grapheÌne monocouche.Carbon nanotubes and graphene are sp2 hybridized carbon nanostructures which electrical and optical properties raise considerable interest for the design of a new generation of electronic devices and optically active materials. However, many challenges remain before their implementation in industrial processes on a large scale. Materials chemistry, especially covalent functionalization, is a privileged avenue to resolve the difficulties related to the processing of these nanostructures. Covalent functionalization, however, disrupts the sp2 carbon nanostructuresâ crystalline structure, and pertubs not only said electrical properties, but also the deriving optical properties. It is therefore essential to characterize the effects of defects and disorder in order to understand their consequences, but also to potentially exploit the benefits.
This thesis deals with the optical properties in the infrared of carbon nanotubes and graphene, with the aim to understand and explain the fundamental mechanisms at the origin of the optical response in the infrared of sp2 carbon nanostructures. Subject to strict selection rules, infrared spectroscopy measures the high frequency AC conductivity of materials in an energy range corresponding to molecular vibrations, phonon modes and low energy electronic excitations. Our experimental method is therefore to explore a parameter space defined by the three axes that are i. the dimensionality of the material, ii. the chemical potential, and iii. the disorder level, which allows us to identify the various contributions to optical properties in the infrared of sp2 carbon nanostructures.
At first, we focus on the infrared spectroscopy of single-walled carbon nanotubes as a function of doping and disorder level. We start by amending the commonly accepted origin of single-walled carbon nanotubes vibrational spectra. Using controlled chemical doping experiments, we show that the anomalies in the carbon nanotube spectra appear through electron-phonon interactions. The Fano resonance model provides a phenomenological explanation for the observations. Then, we establish the existence of localized states induced by covalent functionalization, which appear as a surface plasmon polariton resonance (nanoantenna) contributing to the terahertz conductivity peak. Control of the disorder level in carbon nanotube films allows us to observe the evolution of the nanoantenna resonance. We therefore conclude to an effective segmentation of the nanotubes by the grafts. Finally, we show that disorder activates phonon modes that are usually forbidden by infrared spectroscopyâs selection rules. Disorder-induced infrared activity originates from elastic collisions on defects that give access to phonon modes with non-zero wave vectors.
In a second part, we focus on the properties of graphene. First, we demonstrate an electrografting method to rapidly functionalize graphene with high-density, regardless of the substrate. Subsequently, we use electrografting to show that disorder activates chemical potential dependent anomalies in the vibrational spectra of single-layer graphene. These anomalies are absent in the spectra of pristine samples. In order to explain this phenomenon, we present a theory based on the interaction of intraband optical transitions, phonon modes and elastic collisions. We conclude by studying the infrared spectra of graphene with bilayer islands, for which we propose to review the nature of the coupling mechanism in the light of our findings on single-layer graphene
Fano Resonances in Mid-Infrared Spectra of Single-Walled Carbon Nanotubes
This work revisits the physics giving rise to the carbon nanotubes phonon
bands in the mid- infrared. Our measurements of doped and undoped samples of
single-walled carbon nanotubes in Fourier transform infrared spectroscopy show
that the phonon bands exhibit an asymmetric lineshape and that their effective
cross-section is enhanced upon doping. We relate these observations to
electron-phonon coupling or, more specifically, to a Fano resonance phenomenon.
We note that only the dopant-induced intraband continuum couples to the phonon
modes and that defects induced in the sidewall increase the resonance

Apprenticeship Issues and Challenges Facing Canadian Manufacturing Industries
The apprenticeship system is generally associated with the construction industry. However, the manufacturing industry actually employs a greater amount of persons in apprenticeable occupations than construction. With the rise in value of the Canadian dollar and increased international competition from developing countries, manufacturing industries must increasingly invest in the skills of their workers. Apprenticeship training is often viewed as a possible solution to this challenge. The objective of this report is to discuss issues related to skilled labour shortages and to apprenticeship in manufacturing. The report finds that in recent years the manufacturing sector has suffered from low output and employment growth. In contrast with these findings, the manufacturing sector is reporting increasing shortages of skilled labour. These conflicting indicators suggest that skills shortages in the manufacturing sector are a result of a strong overall labour market rather than dependent on sector specific developments. Growing skills shortages underline the importance for the manufacturing to train and retain employees despite the poor market conditions prevailing in the sector. In this context, apprenticeship programs are highly relevant to the manufacturing sector as 14 per cent of its workforce is in apprenticeable occupations. However, strong growth in the number of apprentices in manufacturing has not been followed by a commensurate increase in the number of completions. La choréogénétique, ou, L'art de faire danser l'ADN
Ce projet de recherche-crĂ©ation tient du postulat qu'il est possible de composer des chorĂ©graphies en l'absence du chorĂ©graphe. Plus prĂ©cisĂ©ment, je propose dans ma thĂšse de simuler le processus de composition chorĂ©graphique en Ă©vacuant tout choix subjectif de la part du chorĂ©graphe. La chorĂ©ogĂ©nĂ©tique, c'est l'approche expĂ©rimentale qui me permet de rĂ©pondre Ă cet objectif thĂ©orique. L'ADN, c'est le substrat molĂ©culaire qui me permet pratiquement de remplacer la partition chorĂ©graphique. Deux questions principales motivent mes travaux de recherche doctorale : comment faire danser l'ADN et pourquoi faire danser l'ADN. La premiĂšre question fait rĂ©fĂ©rence Ă l'aspect scientifique de ma dĂ©marche, tandis que la seconde fait appel Ă des considĂ©rations d'ordre artistique. L'ensemble de ma thĂšse s'inscrit au sein de ce dualisme philosophique : le comment du pourquoi, l'objectif et le subjectif, le quantitatif et le qualitatif. Ă l'interface des paradigmes de l'art et de la science, ma pratique hybride participe de la rencontre entre ces deux champs de la connaissance. Le chorĂ©graphe est un mutagĂšne sĂ©lectif. Ma dĂ©marche artistique repose sur cette dĂ©finition toute simple qui fait office d'hypothĂšse et de prĂ©diction Ă la fois. Pour ĂȘtre Ă mĂȘme de mettre Ă l'Ă©preuve la validitĂ© de cette hypothĂšse, j'adopte dans le cadre de ma thĂšse une approche exploratoire; un aller-retour perpĂ©tuel entre la thĂ©orie et la pratique. Par l'entremise de la mĂ©thode expĂ©rimentale, j'Ă©value mon hypothĂšse selon diffĂ©rents critĂšres de composition chorĂ©graphique et sous diffĂ©rentes conditions de reprĂ©sentation. Je prĂ©sente les rĂ©sultats de six expĂ©rimentations chorĂ©graphiques rĂ©alisĂ©es dans le contexte prĂ©cis de ma thĂšse crĂ©ation. Pour certaines Ćuvres, le chorĂ©graphe est remplacĂ© par un algorithme gĂ©nĂ©tique qui simule in silico des sĂ©quences de mouvements. Pour d'autres, c'est la molĂ©cule d'ADN que j'utilise in vitro pour gĂ©nĂ©rer des partitions chorĂ©graphiques. Dans tous les cas, l'Ćuvre chorĂ©ogĂ©nĂ©tique dĂ©coule des mutations de sĂ©quences de mouvements soumises Ă la sĂ©lection naturelle. Dans tous les cas, c'est un mutagĂšne sĂ©lectif distinct qui prĂ©side Ă la composition. J'analyse les diffĂ©rences et les similitudes entre ces expĂ©rimentations sur la base de critĂšres quantitatifs et qualitatifs. En prenant forme dans l'espace public, mes performances convoquent diffĂ©rents rapports du corps dansant avec l'espace-temps. Divers types de relation au lieu modulent les conditions de reprĂ©sentation de l'Ćuvre, tandis que la durĂ©e des performances affecte tout autant le danseur que le spectateur. J'aborde Ă©galement les rapports au corps du danseur dans une perspective gĂ©nĂ©tique et phĂ©nomĂ©nologique. Finalement, le rapport au public s'inscrit dans le cadre de l'esthĂ©tique relationnelle. J'accorde une importance toute particuliĂšre Ă la fonction pĂ©dagogique de ma pratique et je discute du rĂŽle du mĂ©diateur qui incite Ă la rencontre du spectateur. J'analyse mes diffĂ©rentes expĂ©rimentations en fonction de plusieurs critĂšres d'Ă©valuation de l'art. Je me demande si l'expĂ©rimentation chorĂ©ogĂ©nĂ©tique est une Ćuvre d'art, une expĂ©rience scientifique ou les deux. Ă l'aide des notions gĂ©nĂ©rique, gĂ©nĂ©tique, intentionnelle, attentionnelle et institutionnelle de l'Ćuvre d'art, je pose un regard critique sur mon travail. Face aux critiques Ă©pistĂ©mologiques de ma dĂ©marche, j'offre une rĂ©ponse qui tient d'une sociologie de la transgression en art contemporain. Dans quelles conditions l'art et la science peuvent-elles cohabiter? Cette question fondamentale tisse la trame de fond de ma recherche-crĂ©ation. Ă la recherche d'un langage commun, l'expĂ©rimentation prĂ©sente une solution mĂ©thodologique Ă la rencontre de ces deux solitudes. De l'interdisciplinaritĂ© Ă la transdisciplinaritĂ© et Ă la paradisciplinaritĂ©, je revendique nĂ©anmoins le droit de pratiquer l'art et la science en parallĂšle : ni l'un, ni l'autre, mais les deux. Ă l'interface de la danse et de la gĂ©nĂ©tique, ma recherche parle Ă©galement d'art combinatoire, d'art biotechnologique, d'art gĂ©nĂ©ratif, d'art corporel, d'art contextuel, d'art relationnel, d'art conceptuel et de performance. OĂč me classer? Mon travail polymorphe s'apparente au corps protĂ©iforme de l'amibe, en constante transformation, en mutation pour s'adapter Ă son environnement. Mon travail participe, tant dans le fond que dans la forme, de cette Ă©volution crĂ©atrice. Pour terminer, je fais un retour sur l'hypothĂšse qui m'a permis de rĂ©aliser cette recherche-crĂ©ation. J'offre en guise de conclusion une nouvelle hypothĂšse qui gĂ©nĂ©ralise le mutagĂšne sĂ©lectif Ă l'ensemble des pratiques artistiques.\ud

A new effective method for estimating missing values in the sequence data prior to phylogenetic analysis
In this article we address the problem of phylogenetic inference from nucleic acid data containing missing bases. We introduce a new effective approach, called âProbabilistic estimation of missing valuesâ (PEMV), allowing one to estimate unknown nucleotides prior to computing the evolutionary distances between them. We show that the new method improves the accuracy of phylogenetic inference compared to the existing methods âIgnoring Missing Sitesâ (IMS), âProportional Distribution of Missing and Ambiguous Basesâ (PDMAB) included in the PAUP software [26]. The proposed strategy for estimating missing nucleotides is based on probabilistic formulae developed in the framework of the Jukes-Cantor [10] and Kimura 2-parameter [11] models. The relative performances of the new method were assessed through simulations carried out with the SeqGen program [20], for data generation, and the Bio NJ method [7], for inferring phylogenies. We also compared the new method to the DNAML program [5] and âMatrix Representation using Parsimonyâ (MRP) [13], [19] considering an example of 66 eutherian mammals originally analyzed in [17]
Ătude du fractionnement par nanofiltration et Ă©lectronanofiltration de peptides issus de l'hydrolyse enzymatique de la beta-lactoglobuline
Ce travail avait pour but dâĂ©tudier le fractionnement par nanofiltration (NF) des peptides contenus dans un hydrolysat trypsique de ÎČ-lactoglobuline (ÎČ-LG), dâune part en dĂ©terminant comment le fractionnement des peptides de lâhydrolysat enzymatique total est influencĂ© par les phĂ©nomĂšnes de polarisation de concentration et de colmatage et, dâautre part, en vĂ©rifiant sâil est possible dâaccentuer le fractionnement de ces peptides par lâapplication dâun champ Ă©lectrique en cours de filtration, procĂ©dĂ© appelĂ© Ă©lectrofiltration (EF). Les rĂ©sultats ont montrĂ© que le phĂ©nomĂšne de polarisation des peptides peut ĂȘtre utilisĂ© favorablement afin dâaugmenter la transmission sĂ©lective des peptides cationiques (pI basique) dans le permĂ©at durant la NF dâun hydrolysat trypsique de ÎČ-LG Ă pH basique. Dans ces conditions, la rĂ©sistance hydraulique associĂ©e au colmatage des membranes est gĂ©nĂ©ralement restreinte. Cependant, bien que limitĂ©, le phĂ©nomĂšne de colmatage par les peptides trypsiques de ÎČ-LG modifie les propriĂ©tĂ©s de rĂ©tention stĂ©rique et Ă©lectrostatiques dâune membrane. Les interactions peptides-membrane et la nature des peptides conduisant au colmatage varient en fonction du pH. Certaines sĂ©quences spĂ©cifiques semblent jouer un rĂŽle prĂ©pondĂ©rant dans le processus de colmatage des membranes. Quant au module expĂ©rimental dâEF dĂ©veloppĂ© dans le cadre de ce travail, celui-ci a permis dâaugmenter de façon importante la sĂ©paration des peptides cationiques, comparativement Ă la NF conventionnelle.The purpose of this work was to study the peptide fractionation of a tryptic ÎČ-lactoglobulin (ÎČ-LG) hydrolysate using nanofiltration (NF). More specifically this thesis aimed at determining how the fractionation process was influenced by concentration polarization and fouling, and next, to show if it was possible to increase peptide fractionation by applying an electric field during NF, a process called electrofiltration (EF). The results showed that the polarization of peptides can be used favorably to increase the selective transmission of cationic peptides (basic pI) in the permeate during NF of the tryptic ÎČ-LG hydrolysate at basic pH. Under these conditions, the hydraulic resistance associated with fouling of the NF membrane is generally restricted. However, although limited, fouling by tryptic ÎČ-LG peptides modify both the sieving and electrostatic properties of the membrane. Peptide-membrane interactions and the nature of interacting peptides vary according to the pH. In this regard, some specific peptides seem to be prevailing in the membrane fouling process.
