    AFLP analysis on genetic diversity and population structure of small yellow croaker Larimichthys polyactis

    The population genetic structure and diversity of small yellow croaker Larimichthys polyactis in the Bohai Bay, Yellow Sea and East China Sea were analyzed using amplified fragment length polymorphism(AFLP). Ninety-one individuals were collected from six locations representing three stocks of small yellow croaker. A total of 218 putative loci were detected by 3 primer combinations, 148 of which were polymorphic (67.89%). The proportion of polymorphic loci and Nei’s genetic diversity for six populations ranged from 55.34 - 60.09%, and from 0.1244 - 0.1378. AMOVA analysis and pairwise FST revealedsignificant genetic differentiation among the three groups based on the breeding migration routes and over-wintering grounds, supporting separate stocks in this species. The result shows the migratorybehavior might be an important factor which influences the genetic structure of this species. The UPGMA tree also revealed the significant geographic structure in this species. Pattern of isolation bydistance was observed in this species, indicating that significant genetic differentiation among localities of small yellow croaker might be due to the geographic distance

    Estimating true evolutionary distances under rearrangements, duplications, and losses

    Background: The rapidly increasing availability of whole-genome sequences has enabled the study of whole-genome evolution. Evolutionary mechanisms based on genome rearrangements have attracted much attention and given rise to many models; somewhat independently, the mechanisms of gene duplication and loss have seen much work. However, the two are not independent and thus require a unified treatment, which remains missing to date. Moreover, existing rearrangement models do not fit the dichotomy between most prokaryotic genomes (one circular chromosome) and most eukaryotic genomes (multiple linear chromosomes). Results: To handle rearrangements, gene duplications and losses, we propose a new evolutionary model and the corresponding method for estimating true evolutionary distance. Our model, inspired from the DCJ model, is simple and the first to respect the prokaryotic/eukaryotic structural dichotomy. Experimental results on a wide variety of genome structures demonstrate the very high accuracy and robustness of our distance estimator. Conclusions: We give the first robust, statistically based, estimate of genomic pairwise distances based on rearrangements, duplications and losses, under a model that respects the structural dichotomy between prokaryotic and eukaryotic genomes. Accurate and robust estimates in true evolutionary distances should translate into much better phylogenetic reconstructions as well as more accurate genomic alignments, while our new model of genome rearrangements provides another refinement in simplicity and verisimilitude

    Self-rated health in middle-aged and elderly Chinese : distribution, determinants and associations with cardio-metabolic risk factors

    Background: Self-rated health (SRH) has been demonstrated to be an accurate reflection of a person's health and a valid predictor of incident mortality and chronic morbidity. We aimed to evaluate the distribution and factors associated with SRH and its association with biomarkers of cardio-metabolic diseases among middle-aged and elderly Chinese. Methods: Survey of 1,458 men and 1,831 women aged 50 to 70 years, conducted in one urban and two rural areas of Beijing and Shanghai in 2005. SRH status was measured and categorized as good (very good and good) vs. not good (fair, poor and very poor). Determinants of SRH and associations with biomarkers of cardio-metabolic diseases were evaluated using logistic regression. Results: Thirty two percent of participants reported good SRH. Males and rural residents tended to report good SRH. After adjusting for potential confounders, residence, physical activity, employment status, sleep quality and presence of diabetes, cardiovascular disease, and depression were the main determinants of SRH. Those free from cardiovascular disease (OR 3.68; 95%CI 2.39; 5.66), rural residents (OR 1.89; 95% CI 1.47; 2.43), non-depressed participants (OR 2.50; 95% CI 1.67; 3.73) and those with good sleep quality (OR 2.95; 95% CI 2.22; 3.91) had almost twice or over the chance of reporting good SRH compared to their counterparts. There were significant associations -and trend- between SRH and levels of inflammatory markers, insulin levels and insulin resistance. Conclusion: Only one third of middle-aged and elderly Chinese assessed their health status as good or very good. Although further longitudinal studies are required to confirm our findings, interventions targeting social inequalities, lifestyle patterns might not only contribute to prevent chronic morbidity but as well to improve populations' perceived health

    Prognostic relevance of a T-type calcium channels gene signature in solid tumours: A correlation ready for clinical validation

    BackgroundT-type calcium channels (TTCCs) mediate calcium influx across the cell membrane. TTCCs regulate numerous physiological processes including cardiac pacemaking and neuronal activity. In addition, they have been implicated in the proliferation, migration and differentiation of tumour tissues.     3D FEM analysis of pounding response of bridge structures at a canyon site to spatially varying ground motions

    Previous studies of pounding responses of adjacent bridge structures under seismic excitation were usually based on the simplified lumped mass model or beamcolumn element model. Consequently, only 1D point to point pounding, which is usually in the longitudinal direction of the bridge, could be considered. In reality, pounding could occur along the entire surfaces of the adjacent bridge structures. Moreover, spatially varying transverse ground motions generate torsional responses of bridge decks and these responses may cause eccentric poundings. That is why many pounding damages occurred at corners of the adjacent decks as observed in almost all previous major earthquakes. A simplified 1D model cannot capture torsional response and eccentric poundings. To more realistically investigate pounding between adjacent bridge structures, a two-span simply-supported bridge structure located at a canyon site is established with a detailed 3D finite element model in the present study. Spatially varying ground motions in the longitudinal, transverse and vertical directions at the bridge supports are stochastically simulated as inputs in the analysis. The pounding responses of the bridge structure under multi-component spatially varying ground motions are investigated in detail by using the finite element code LS-DYNA. Numerical results show that the detailed 3D finite element model clearly captures the eccentric poundings of bridge decks, which may induce local damage around the corners of bridge decks. It demonstrates the necessity of detailed 3D modelling for a more realistic simulation of pounding responses of adjacent bridge decks to earthquake excitations

    Sleep quality in middle-aged and elderly Chinese: distribution, associated factors and associations with cardio-metabolic risk factors

    Background Poor sleep quality has been associated with increased risk of heart disease, diabetes and mortality. However, limited information exists on the distribution and determinants of sleep quality and its associations with cardio-metabolic risk factors in Chinese populations. We aimed to evaluate this in the current study. Methods A cross-sectional survey conducted in 2005 of 1,458 men and 1,831 women aged 50–70 years from urban and rural areas of Beijing and Shanghai. Using a questionnaire, sleep quality was measured in levels of well, common and poor. Comprehensive measures of socio-demographical and health factors and biomarkers of cardio-metabolic disease were recorded. These were evaluated in association with sleep quality using logistic regression models. Results Half of the population reported good sleep quality. After adjusting for potential confounders, women and Beijing residents had almost half the probability to report good sleep quality. Good physical and mental health (good levels of self-rated health (OR 2.48; 95%CI 2.08 to 2.96) and no depression (OR 4.05; 95%CI 3.12 to 5.26)) related to an increased chance of reporting good sleep quality, whereas short sleep duration (<7 hrs OR 0.10; 95%CI 0.07 to 0.14)) decreased it substantially. There were significant associations between levels of sleep quality and concentrations of plasma insulin, total and LDL cholesterol, and index of insulin resistance. Conclusion Levels of good sleep quality in middle-age and elderly Chinese were low. Gender, geographical location, self-rated health, depression and sleep quantity were major factors associated with sleep quality. Prospective studies are required to distil the factors that determine sleep quality and the effects that sleep patterns exert on cardio-metabolic health

    Impact of calcium on salivary α-amylase activity, starch paste apparent viscosity and thickness perception

    Thickness perception of starch-thickened products during eating has been linked to starch viscosity and salivary amylase activity. Calcium is an essential cofactor for α-amylase and there is anecdotal evidence that adding extra calcium affects amylase activity in processes like mashing of beer. The aims of this paper were to (1) investigate the role of salivary calcium on α-amylase activity and (2) to measure the effect of calcium concentration on apparent viscosity and thickness perception when interacting with salivary α-amylase in starch-based samples. α-Amylase activity in saliva samples from 28 people was assessed using a typical starch pasting cycle (up to 95 °C). The activity of the enzyme (as measured by the change in starch apparent viscosity) was maintained by the presence of calcium, probably by protecting the enzyme from heat denaturation. Enhancement of α-amylase activity by calcium at 37 °C was also observed although to a smaller extent. Sensory analysis showed a general trend of decreased thickness perception in the presence of calcium, but the result was only significant for one pair of samples, suggesting a limited impact of calcium enhanced enzyme activity on perceived thickness

    A Substantial Amount of Hidden Magnetic Energy in the Quiet Sun

    Deciphering and understanding the small-scale magnetic activity of the quiet solar photosphere should help to solve many of the key problems of solar and stellar physics, such as the magnetic coupling to the outer atmosphere and the coronal heating. At present, we can see only 1{\sim}1% of the complex magnetism of the quiet Sun, which highlights the need to develop a reliable way to investigate the remaining 99%. Here we report three-dimensional radiative tranfer modelling of scattering polarization in atomic and molecular lines that indicates the presence of hidden, mixed-polarity fields on subresolution scales. Combining this modelling with recent observational data we find a ubiquitous tangled magnetic field with an average strength of 130{\sim}130 G, which is much stronger in the intergranular regions of solar surface convection than in the granular regions. So the average magnetic energy density in the quiet solar photosphere is at least two orders of magnitude greater than that derived from simplistic one-dimensional investigations, and sufficient to balance radiative energy losses from the solar chromosphere.Comment: 21 pages and 2 figures (letter published in Nature on July 15, 2004

    Circulating leukocyte telomere length is highly heritable among families of Arab descent

    Background Telomere length, an indicator of ageing and longevity, has been correlated with several biomarkers of cardiometabolic disease in both Arab children and adults. It is not known, however, whether or not telomere length is a highly conserved inheritable trait in this homogeneous cohort, where age-related diseases are highly prevalent. As such, the aim of this study was to address the inheritability of telomere length in Saudi families and the impact of cardiometabolic disease biomarkers on telomere length. Methods A total of 119 randomly selected Saudi families (123 adults and 131 children) were included in this cross-sectional study. Anthropometrics were obtained and fasting blood samples were taken for routine analyses of fasting glucose and lipid profile. Leukocyte telomere length was determined using quantitative real time PCR. Results Telomere length was highly heritable as assessed by a parent-offspring regression [h2 = 0.64 (p = 0.0006)]. Telomere length was modestly associated with BMI (R2 0.07; p-value 0.0087), total cholesterol (R2 0.08; p-value 0.0033), and LDL-cholesterol (R2 0.15; p-value 3 x 10-5) after adjustments for gender, age and age within generation. Conclusion The high heritability of telomere length in Arab families, and the associations of telomere length with various cardiometabolic parameters suggest heritable genetic fetal and/or epigenetic influences on the early predisposition of Arab children to age-related diseases and accelerated ageing
