    In the timeline-based approach to planning, originally born in the space sector, the evolution over time of a set of state variables (the timelines) is governed by a set of temporal constraints. Traditional timeline-based planning systems excel at the integration of planning with execution by handling temporal uncertainty. In order to handle general nondeterminism as well, the concept of timeline-based games has been recently introduced. It has been proved that finding whether a winning strategy exists for such games is 2EXPTIME-complete. However, a concrete approach to synthesize controllers implementing such strategies is missing.     Birth and closure of the Kallipetra Basin: Late Cretaceous reworking of the Jurassic Pelagonian-Axios/Vardar contact (northern Greece)

    Some 20 Myr after the Late Jurassic to Early Cretaceous obduction and collision at the eastern margin of Adria, the eroded Pelagonia (Adria) Axios/Vardar (oceanic complex) contact collapsed, forming the Kallipetra Basin, described around the Aliakmon River near Veroia (northern Greece). Clastic and carbonate marine sediments deposited from the early Cenomanian to the end of the Turonian, with abundant olistoliths and slope failures at the base due to active normal faults. The middle part of the series is characterized by red and green pelagic limestones, with a minimal contribution of terrigenous debris. Rudist mounds in the upper part of the basin started forming on the southwestern slope, and their growth competed with a flux of ophiolitic debris, documenting the new fault scarps affecting the Vardar oceanic complex (VOC). Eventually, the basin was closed by overthrusting of the VOC towards the northeast and was buried and heated up to ~ 180 °C. A strong reverse geothermal gradient with temperatures increasing up-section to near 300 °C is recorded beneath the VOC by illite crystallinity and by the crystallization of chlorite during deformation. This syntectonic heat partially reset the zircon fission track ages bracketing the timing of closure just after the deposition of the ophiolitic debris in the Turonian. This study documents the reworking of the Pelagonian Axios/Vardar contact, with Cenomanian extension and basin widening followed by Turonian compression and basin inversion. Thrusting occurred earlier than previously reported in the literature for the eastern Adria and shows a vergence toward the northeast, at odds with the regional southwest vergence of the whole margin but in accordance to some reports about 50 km north

    Holocene evolution of halite caves in the Cordillera de la Sal (Central Atacama, Chile) in different climate conditions

    Geomorphological studies have been carried out in rapidly evolving salt caves related to small watersheds in the San Pedro de Atacama area, Chile. Radiocarbon ages of bones and wood from cave deposits, combined with the presence of large salt caves, geomorphological and sedimentological observations, and the results of micrometer measurements outside and in some of the caves, suggest a period of speleogenesis in the Cordillera de la Sal during the onset of the Holocene, during which the large halite cave systems developed, followed by an early Holocene hyperarid period.Most smaller caves (i.e. Lechuza del Campanario) most probably formed at the start of the wetter mid-Holocene period (5–4.4 ka), when precipitation was never intense enough to entrain large amounts of sediments, but enough to trigger cave development. A diamicton in Lechuza del Campanario Cave radiocarbon dated at ca. 4.4 ka shows that at least one high intensity rainfall event occurred in this recharge basin during the mid-Holocene wet interval. A wet period with lower intensity rainfall events followed between 4.0 and 2.5 ka, causing the 4.4 kyrs old diamicton in Lechuza del Campanario Cave to be entrenched, and the alluvial fan at the downstream end of Palacio del Sal Cave to be covered with windborne sediments dated by OSL at around 3.6 ka. At ca. 2 ka there was a high-intensity rainfall event documented by the age of a twig stuck in the ceiling of the Palacio del Sal Cave, followed by a period with lower intensity rain events until ca. 1.3 ka, when another intense flood produced a mudflow that deposited a second diamicton in Lechuza del Campanario Cave. From then on clustering of radiocarbon ages forwood and bone recovered fromcaves indicates increased rainfall intensity in the period ca. 0.9–0.5 ka, followed by no registered events until a minor flood at ca. 0.13 ka. The fourcenturies long wetter time interval (0.9–0.5 ka), corresponding to the Medieval Climate Anomaly, has been an archeologically important period in the Atacama Desert (Tiwanaku culture). The observations and a detailed review of paleoclimate literature from this key area have allowed the development of a landscape evolution model related to changing climate conditions during the Late Holocene

    We describe a novel localization of C7 as a membrane-bound molecule on endothelial cells (ECs). Data obtained by sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE), Western blot analysis, Northern blot analysis, and mass spectrometry revealed that membrane- associated C7 (mC7) was indistinguish-able from soluble C7 and was associated with vimentin on the cell surface. mC7 interacted with the other late complement components to form membrane-bound TCC (mTCC). Unlike the soluble SC5b-9, mTCC failed to stimulate ECs to express adhesion molecules, to secrete IL-8, and to induce albumin leakage through a monolayer of ECs, and more importantly protected ECs from the proinflammatory effect of SC5b-9. Our data disclose the possibility of a novel role of mC7 that acts as a trap for the late complement components to control excessive inflammation induced by SC5b-9. \ua9 2009 by The American Society of Hematology

    Targeted online liquid chromatography electron capture dissociation mass spectrometry for the localization of sites of in vivo phosphorylation in human Sprouty2

    We demonstrate a strategy employing collision-induced dissociation for phosphopeptide discovery, followed by targeted electron capture dissociation (ECD) for site localization. The high mass accuracy and low background noise of the ECD mass spectra allow facile sequencing of coeluting isobaric phosphopeptides, with up to two isobaric phosphopeptides sequenced from a single mass spectrum. In contrast to the previously described neutral loss of dependent ECD method, targeted ECD allows analysis of both phosphotyrosine peptides and lower abundance phosphopeptides. The approach was applied to phosphorylation analysis of human Sprouty2, a regulator of receptor tyrosine kinase signaling. Fifteen sites of phosphorylation were identified, 11 of which are novel

    ATAQS: A computational software tool for high throughput transition optimization and validation for selected reaction monitoring mass spectrometry

    <p>Abstract</p> <p>Background</p> <p>Since its inception, proteomics has essentially operated in a discovery mode with the goal of identifying and quantifying the maximal number of proteins in a sample. Increasingly, proteomic measurements are also supporting hypothesis-driven studies, in which a predetermined set of proteins is consistently detected and quantified in multiple samples. Selected reaction monitoring (SRM) is a targeted mass spectrometric technique that supports the detection and quantification of specific proteins in complex samples at high sensitivity and reproducibility. Here, we describe ATAQS, an integrated software platform that supports all stages of targeted, SRM-based proteomics experiments including target selection, transition optimization and post acquisition data analysis. This software will significantly facilitate the use of targeted proteomic techniques and contribute to the generation of highly sensitive, reproducible and complete datasets that are particularly critical for the discovery and validation of targets in hypothesis-driven studies in systems biology.</p> <p>Result</p> <p>We introduce a new open source software pipeline, ATAQS (Automated and Targeted Analysis with Quantitative SRM), which consists of a number of modules that collectively support the SRM assay development workflow for targeted proteomic experiments (project management and generation of protein, peptide and transitions and the validation of peptide detection by SRM). ATAQS provides a flexible pipeline for end-users by allowing the workflow to start or end at any point of the pipeline, and for computational biologists, by enabling the easy extension of java algorithm classes for their own algorithm plug-in or connection via an external web site.</p> <p>This integrated system supports all steps in a SRM-based experiment and provides a user-friendly GUI that can be run by any operating system that allows the installation of the Mozilla Firefox web browser.</p> <p>Conclusions</p> <p>Targeted proteomics via SRM is a powerful new technique that enables the reproducible and accurate identification and quantification of sets of proteins of interest. ATAQS is the first open-source software that supports all steps of the targeted proteomics workflow. ATAQS also provides software API (Application Program Interface) documentation that enables the addition of new algorithms to each of the workflow steps.
