    Testing extensive use of NER tools in article classification and a statistical approach for method interaction extraction in the protein-protein interaction literature

    We participated (as Team 81) in the Article Classification (ACT) and Interaction Method (IMT) subtasks of the Protein-Protein Interaction task of the Biocreative III Challenge. For the ACT we pursued an extensive testing of available Named Entity Recognition (NER) tools, and used the most promising ones to extend our the Variable Trigonometric Threshold (VTT) linear classifier we successfully used in BioCreative II and II.5. Our main goal was to exploit the power of available NER tools to aid in the document classification of documents relevant for Protein-Protein Interaction. We also used a Support Vector Machine Classifier on NER features for comparison purposes. For the IMT, we experimented with a primarily statistical approach, as opposed to a deeper natural language processing strategy; in a nutshell, we exploited classifiers, simple pattern matching, and ranking of candidate matches using statistical considerations. We will also report on our efforts to integrate our IMT method sentence classifier into our ACT pipeline

    Cardiomyocyte Triglyceride Accumulation and Reduced Ventricular Function in Mice with Obesity Reflect Increased Long Chain Fatty Acid Uptake and De Novo Fatty Acid Synthesis

    A nonarteriosclerotic cardiomyopathy is increasingly seen in obese patients. Seeking a rodent model, we studied cardiac histology, function, cardiomyocyte fatty acid uptake, and transporter gene expression in male C57BL/6J control mice and three obesity groups: similar mice fed a high-fat diet (HFD) and db/db and ob/ob mice. At sacrifice, all obesity groups had increased body and heart weights and fatty livers. By echocardiography, ejection fraction (EF) and fractional shortening (FS) of left ventricular diameter during systole were significantly reduced. The Vmax for saturable fatty acid uptake was increased and significantly correlated with cardiac triglycerides and insulin concentrations. Vmax also correlated with expression of genes for the cardiac fatty acid transporters Cd36 and Slc27a1. Genes for de novo fatty acid synthesis (Fasn, Scd1) were also upregulated. Ten oxidative phosphorylation pathway genes were downregulated, suggesting that a decrease in cardiomyocyte ATP synthesis might explain the decreased contractile function in obese hearts

    Rapid Probing of Biological Surfaces with a Sparse-Matrix Peptide Library

    Finding unique peptides to target specific biological surfaces is crucial to basic research and technology development, though methods based on biological arrays or large libraries limit the speed and ease with which these necessary compounds can be found. We reasoned that because biological surfaces, such as cell surfaces, mineralized tissues, and various extracellular matrices have unique molecular compositions, they present unique physicochemical signatures to the surrounding medium which could be probed by peptides with appropriately corresponding physicochemical properties. To test this hypothesis, a naïve pilot library of 36 peptides, varying in their hydrophobicity and charge, was arranged in a two-dimensional matrix and screened against various biological surfaces. While the number of peptides in the matrix library was very small, we obtained “hits” against all biological surfaces probed. Sequence refinement of the “hits” led to peptides with markedly higher specificity and binding activity against screened biological surfaces. Genetic studies revealed that peptide binding to bacteria was mediated, at least in some cases, by specific cell-surface molecules, while examination of human tooth sections showed that this method can be used to derive peptides with highly specific binding to human tissue

    Preliminary clinical study of left ventricular myocardial strain in patients with non-ischemic dilated cardiomyopathy by three-dimensional speckle tracking imaging

    <p>Abstract</p> <p>Background</p> <p>Non-ischemic dilated cardiomyopathy (DCM) is the most common cardiomyopathy worldwide, with significant mortality. Correct evaluation of the patient's myocardial function has important clinical significance in the diagnosis, therapeutic effect assessment and prognosis in non-ischemic DCM patients. This study evaluated the feasibility of three-dimensional speckle tracking imaging (3D-STE) for assessment of the left ventricular myocardial strain in patients with non-ischemic dilated cardiomyopathy (DCM).</p> <p>Methods</p> <p>Apical full-volume images were acquired from 65 patients with non-ischemic DCM (DCM group) and 59 age-matched normal controls (NC group), respectively. The following parameters were measured by 3D-STE: the peak systolic radial strain (RS), circumferential strain (CS), longitudinal strain (LS) of each segment. Then all the parameters were compared between the two groups.</p> <p>Results</p> <p>The peak systolic strain in different planes had certain regularities in normal groups, radial strain (RS) was the largest in the mid region, the smallest in the apical region, while circumferential strain (CS) and longitudinal strain (LS) increased from the basal to the apical region. In contrast, the regularity could not be applied to the DCM group. RS, CS, LS were significantly decreased in DCM group as compared with NC group (<it>P </it>< 0.001 for all). The interobserver, intraobserver and test-retest reliability were acceptable.</p> <p>Conclusions</p> <p>3D-STE is a reliable tool for evaluation of left ventricular myocardial strain in patients with non-ischemic DCM, with huge advantage in clinical application.</p

    Specific Binding and Mineralization of Calcified Surfaces by Small Peptides

    Several small (<25aa) peptides have been designed based on the sequence of the dentin phosphoprotein, one of the major noncollagenous proteins thought to be involved in the mineralization of the dentin extracellular matrix during tooth development. These peptides, consisting of multiple repeats of the tripeptide aspartate-serine-serine (DSS), bind with high affinity to calcium phosphate compounds and, when immobilized, can recruit calcium phosphate to peptide-derivatized polystyrene beads or to demineralized human dentin surfaces. The affinity of binding to hydroxyapatite surfaces increases with the number of (DSS)n repeats, and though similar repeated sequences—(NTT)n, (DTT)n, (ETT)n, (NSS)n, (ESS)n, (DAA)n, (ASS)n, and (NAA)n—also showed HA binding activity, it was generally not at the same level as the natural sequence. Binding of the (DSS)n peptides to sectioned human teeth was shown to be tissue-specific, with high levels of binding to the mantle dentin, lower levels of binding to the circumpulpal dentin, and little or no binding to healthy enamel. Phosphorylation of the serines of these peptides was found to affect the avidity, but not the affinity, of binding. The potential utility of these peptides in the detection of carious lesions, the delivery of therapeutic compounds to mineralized tissues, and the modulation of remineralization is discussed

The operation of the ambient air conditioning systems (ACS) is characterized by considerable fluctuations of the heat load in response to the current climatic conditions. It needs the analyses of the efficiency of the application of compressors with frequency converters for refrigeration capacity regulation in actual climatic conditions. A new method and approach to analyzing the effectiveness of ACS cooling capacity adjusting by using the compressor with changing the rotational speed of the motor as an example have been developed, according to which the overall range of changeable heat loads is divided into two zones: the zone of ambient air processing with considerable fluctuations of the current heat load, that requires effective refrigeration capacity regulation by the compressor with frequency converters (from 100% rated refrigeration capacity down to about 50%) and not an adjustable zone of reduced refrigeration capacity below 50% rated refrigeration capacity of the compressor. The magnitudes of threshold refrigeration capacity between both zones are chosen according to the rational value of installed (design) refrigeration capacity on the ACS, required for cooling the ambient air to a target temperature that ensures the maximum annual refrigeration capacity production in actual current climatic conditions. The proposed method and approach to the analysis of the efficiency of the refrigeration capacity regulation of the ACS compressor by distributing the overall range of changes in current heat loads allows increasing the efficiency of utilizing the installed refrigeration capacity in prevailing climatic conditions

    STATE TRADING ENTERPRISES IN A DIFFERENTIATED ENVIRONMENT: THE CASE OF GLOBAL MALTING BARLEY MARKETS

    The lack of transparency in the pricing and operational activities of state trading enterprises (STEs) has caused members of the World Trade Organization to express concern that certain countries' STEs might circumvent Uruguay Round commitments on export subsidies, domestic support, or market access. The purpose of this study is to examine the market structure of the differentiated world malting barley market in which two STEs (the Canadian Wheat Board and the Australian Barley Board) maintain jointly a very large share of the export market. In particular, this study focuses on the exclusive procuring and pricing policies used by both STEs to test if these intra-country mechanisms can generate leadership and shift rent from other exporting countries. A conceptual and empirical framework is also provided to test if STEs set their initial payments at optimal levels. The study suggests that two STEs and other exporting countries were in Cournot competition. While some distortionary impacts from the STE prepayment systems are possible, it does not appear to be a tool that either STE employs. Empirical results from the precommitment stage show that the two STEs did not set their initial payments low enough to maximize their profits
