    Large-scale and significant expression from pseudogenes in Sodalis glossinidius – a facultative bacterial endosymbiont

    The majority of bacterial genomes have high coding efficiencies, but there are some genomes of intracellular bacteria that have low gene density. The genome of the endosymbiont Sodalis glossinidius contains almost 50 % pseudogenes containing mutations that putatively silence them at the genomic level. We have applied multiple ‘omic’ strategies, combining Illumina and Pacific Biosciences Single-Molecule Real-Time DNA sequencing and annotation, stranded RNA sequencing and proteome analysis to better understand the transcriptional and translational landscape of Sodalis pseudogenes, and potential mechanisms for their control. Between 53 and 74 % of the Sodalis transcriptome remains active in cell-free culture. The mean sense transcription from coding domain sequences (CDSs) is four times greater than that from pseudogenes. Comparative genomic analysis of six Illumina-sequenced Sodalis isolates from different host Glossina species shows pseudogenes make up ~40 % of the 2729 genes in the core genome, suggesting that they are stable and/or that Sodalis is a recent introduction across the genus Glossina as a facultative symbiont. These data shed further light on the importance of transcriptional and translational control in deciphering host–microbe interactions. The combination of genomics, transcriptomics and proteomics gives a multidimensional perspective for studying prokaryotic genomes with a view to elucidating evolutionary adaptation to novel environmental niches

    Benchmarking calculations of excitonic couplings between bacteriochlorophylls

    Excitonic couplings between (bacterio)chlorophyll molecules are necessary for simulating energy transport in photosynthetic complexes. Many techniques for calculating the couplings are in use, from the simple (but inaccurate) point-dipole approximation to fully quantum-chemical methods. We compared several approximations to determine their range of applicability, noting that the propagation of experimental uncertainties poses a fundamental limit on the achievable accuracy. In particular, the uncertainty in crystallographic coordinates yields an uncertainty of about 20% in the calculated couplings. Because quantum-chemical corrections are smaller than 20% in most biologically relevant cases, their considerable computational cost is rarely justified. We therefore recommend the electrostatic TrEsp method across the entire range of molecular separations and orientations because its cost is minimal and it generally agrees with quantum-chemical calculations to better than the geometric uncertainty. We also caution against computationally optimizing a crystal structure before calculating couplings, as it can lead to large, uncontrollable errors. Understanding the unavoidable uncertainties can guard against striving for unrealistic precision; at the same time, detailed benchmarks can allow important qualitative questions--which do not depend on the precise values of the simulation parameters--to be addressed with greater confidence about the conclusions

    Multivariate analysis of energy dispersive X-ray diffraction data for the detection of illicit drugs in border control

    A system using energy dispersive X-ray diffraction has been tested to detect the presence of illicit drugs concealed within parcels typical of those which are imported into the UK via postal and courier services. The system was used to record diffraction data from calibration samples of diamorphine (heroin) and common cutting agents and a partial least squares regression model was established between diamorphine concentration and diffraction spectra. Parcels containing various crystalline and amorphous materials, including diamorphine, were then scanned to obtain multiple localised diffraction spectra and to form a hyperspectral image. The calibration model was used for the prediction of diamorphine concentration throughout the volume of parcels and enabled the presence and location of diamorphine to be determined from the visual inspection of concentration maps. This research demonstrates for the first time the potential of an EDXRD system to generate continuous hyperspectral images of real parcels from volume scanning in security applications and introduces the opportunity to explore hyperspectral image analysis in chemical and material identification. However, more work must be done to make the system ready for implementation in border control operations by bringing down the procedure time to operational requirements and by proving the system's portability

    Clinical and magnetic resonance imaging characteristics of thoracolumbar intervertenral disk extrusions and protrusions in large breed dogs

    It has recently been shown that the fat-derived hormone adiponectin has the ability to decrease hyperglycemia and to reverse insulin resistance. However, bacterially produced full-length adiponectin is functionally inactive. Here, we show that endogenous adiponectin secreted by adipocytes is post-translationally modified into eight different isoforms, as shown by two-dimensional gel electrophoresis. Carbohydrate detection revealed that six of the adiponectin isoforms are glycosylated. The glycosylation sites were mapped to several lysines (residues 68, 71, 80, and 104) located in the collagenous domain of adiponectin, each having the surrounding motif of GXKGE(D). These four lysines were found to be hydroxylated and subsequently glycosylated. The glycosides attached to each of these four hydroxylated lysines are possibly glucosylgalactosyl groups. Functional analysis revealed that full-length adiponectin produced by mammalian cells is much more potent than bacterially generated adiponectin in enhancing the ability of subphysiological concentrations of insulin to inhibit gluconeogenesis in primary rat hepatocytes, whereas this insulin-sensitizing ability was significantly attenuated when the four glycosylated lysines were substituted with arginines. These results indicate that full-length adiponectin produced by mammalian cells is functionally active as an insulin sensitizer and that hydroxylation and glycosylation of the four lysines in the collagenous domain might contribute to this activity.link_to_subscribed_fulltex

    Tugas dan fungsi utama seorang anggota Dewan Perwakilan Rakyat Daerah (DPRD) yaitu legislasi, menyusun anggaran, dan mengawasi jalannya pemerintahan serta menciptakan pemerintahan daerah yang sesuai dengan amanat Undang-Undang Dasar Negara Republik Indonesia tahun 1945. Seorang anggota DPRD mempunyai kewajiban untuk memperjuangkan kesejahteraan rakyat di daerah, mendahulukan kepentingan negara di atas kepentingan kelompok, pribadi dan golongan. Dalam pengambilan keputusan di DPRD tentunya ada komunikasi yang terjalin antara anggota DPRD dengan partai yang mengusungnya dan dengan pihak eksekutif Penelitian ini menggunakan metode penelitian kualitatif serta menjadikan teori fenomenologi sebagai teori acuan agar peneliti bisa meneliti secara langsung segala kejadian atau fenomena yang terjadi. Hasil penelitian menunjukan bahwa anggota DPRD harus menjadikan prinsip-prinsip partai yang mengusungnya sebagai acuan dalam menentukan sebuah pandangan fraksi yang nantinya akan dikemukakan dalam rapat paripurna. Selanjutnya anggota DPRD mempunyai hak prerogatif dalam mengambil suatu keputusan yang artinya tidak bisa di interfensi oleh pihak manapun termasuk pihak eksekutif, namun ketika terjadi komunikasi yang intens antara DPRD dan pihak eksekutif maka segala perbedaan pandangan bisa di satukan agar proses pengambilan keputusan di sidang paripurna berjalan dengan baik. Dari hasil penelitian tersebut dapat disimpulkan bahwa telah terjadi komunikasi yang efektif antara anggota DPRD dengan partai politik dan pihak eksekutif dalam pengambilan suatu keputusan sehingga menghasilkan beberapa pola komunikasi politik. Maka saran yang dapat dikemukakan yaitu: kiranya anggota DPRD tetap solid dalam menjalankan tugas dan wewenangnya dengan tetap menomor satukan kepentingan rakyat
