A three dimensional model of the photosynthetic membranes of Ectothiorhodospira halochloris
The three dimensional organization of the complete photosynthetic apparatus of the extremely halophilic, bacteriochlorophyll b containing Ectothiorhodospira halochloris has been elaborated by several techniques of electron microscopy. Essentially all thylakoidal sacs are disc shaped and connected to the cytoplasmic membrane by small membraneous ldquobridgesrdquo. In sum, the lumina of all thylakoids (intrathylakoidal space) form one common periplasmic space. Thin sections confirm a paracrystalline arrangement of the photosynthetic complexes in situ. The ontogenic development of the photosynthetic apparatus is discussed based on a structural model derived from serial thin sections
Reconstruction of Ribosomal RNA Genes from Metagenomic Data
Direct sequencing of environmental DNA (metagenomics) has a great potential for describing the 16S rRNA gene diversity of microbial communities. However current approaches using this 16S rRNA gene information to describe community diversity suffer from low taxonomic resolution or chimera problems. Here we describe a new strategy that involves stringent assembly and data filtering to reconstruct full-length 16S rRNA genes from metagenomicpyrosequencing data. Simulations showed that reconstructed 16S rRNA genes provided a true picture of the community diversity, had minimal rates of chimera formation and gave taxonomic resolution down to genus level. The strategy was furthermore compared to PCR-based methods to determine the microbial diversity in two marine sponges. This showed that about 30% of the abundant phylotypes reconstructed from metagenomic data failed to be amplified by PCR. Our approach is readily applicable to existing metagenomic datasets and is expected to lead to the discovery of new microbial phylotypes
ISA semantics for ARMV8-A, RISC-V, and ChERI-MIPs
Architecture specifications notionally define the fundamental interface between hardware and software: the envelope of allowed behaviour for processor implementations, and the basic assumptions for software development and verification. But in practice, they are typically prose and pseudocode documents, not rigorous or executable artifacts, leaving software and verification on shaky ground.
In this paper, we present rigorous semantic models for the sequential behaviour of large parts of the mainstream ARMv8-A, RISC-V, and MIPS architectures, and the research CHERI-MIPS architecture, that are complete enough to boot operating systems, variously Linux, FreeBSD, or seL4. Our ARMv8-A models are automatically translated from authoritative ARM-internal definitions, and (in one variant) tested against the ARM Architecture Validation Suite.
We do this using a custom language for ISA semantics, Sail, with a lightweight dependent type system, that supports automatic generation of emulator code in C and OCaml, and automatic generation of proof-assistant definitions for Isabelle, HOL4, and (currently only for MIPS) Coq. We use the former for validation, and to assess specification coverage. To demonstrate the usability of the latter, we prove (in Isabelle) correctness of a purely functional characterisation of ARMv8-A address translation. We moreover integrate the RISC-V model into the RMEM tool for (user-mode) relaxed-memory concurrency exploration. We prove (on paper) the soundness of the core Sail type system.
We thereby take a big step towards making the architectural abstraction actually well-defined, establishing foundations for verification and reasoning.</jats:p
Neutrophils in cancer: neutral no more
Neutrophils are indispensable antagonists of microbial infection and facilitators of wound healing. In the cancer setting, a newfound appreciation for neutrophils has come into view. The traditionally held belief that neutrophils are inert bystanders is being challenged by the recent literature. Emerging evidence indicates that tumours manipulate neutrophils, sometimes early in their differentiation process, to create diverse phenotypic and functional polarization states able to alter tumour behaviour. In this Review, we discuss the involvement of neutrophils in cancer initiation and progression, and their potential as clinical biomarkers and therapeutic targets
PICH promotes sister chromatid disjunction and co-operates with topoisomerase II in mitosis
PICH is a SNF2 family DNA translocase that binds to ultra-fine DNA bridges (UFBs) in
mitosis. Numerous roles for PICH have been proposed from protein depletion experiments,
but a consensus has failed to emerge. Here, we report that deletion of PICH in avian cells
causes chromosome structural abnormalities, and hypersensitivity to an inhibitor of
Topoisomerase II (Topo II), ICRF-193. ICRF-193-treated PICH-/- cells undergo sister
chromatid non-disjunction in anaphase, and frequently abort cytokinesis. PICH co-localises
with Topo IIα on UFBs and at the ribosomal DNA locus, and the timely resolution of both
structures depends on the ATPase activity of PICH. Purified PICH protein strongly
stimulates the catalytic activity of Topo II in vitro. Consistent with this, a human PICH-/- cell
line exhibits chromosome instability and chromosome condensation and decatenation
defects similar to those of ICRF-193-treated cells. We propose that PICH and Topo II
cooperate to prevent chromosome missegregation events in mitosis
How residents and interns utilise and perceive the personal digital assistant and UpToDate
<p>Abstract</p> <p>Background</p> <p>In this era of evidence-based medicine, doctors are increasingly using information technology to acquire medical knowledge. This study evaluates how residents and interns utilise and perceive the personal digital assistant (PDA) and the online resource UpToDate.</p> <p>Methods</p> <p>This is a questionnaire survey of all residents and interns in a tertiary teaching hospital.</p> <p>Results</p> <p>Out of 168 doctors, 134 (79.8%) responded to the questionnaire. Only 54 doctors (40.3%) owned a PDA. Although these owners perceived that the PDA was most useful for providing drug information, followed by medical references, scheduling and medical calculators, the majority of them did not actually have medical software applications downloaded on their PDAs. The greatest concerns highlighted for the PDA were the fear of loss and breakage, and the preference for working with desktop computers and paper. Meanwhile, only 76 doctors (56.7%) used UpToDate, even though the hospital had an institutional subscription for it. Although 93.4% of these users would recommend UpToDate to a colleague, only 57.9% stated that the use of UpToDate had led to a change in their management of patients.</p> <p>Conclusion</p> <p>Although UpToDate and various PDA software applications were deemed useful by some of the residents and interns in our study, both digital tools were under-utilised. More should be done to facilitate the use of medical software applications on PDAs, to promote awareness of tools for evidence-based medicine such as UpToDate, and to facilitate the application of evidence-based medicine in daily clinical practice.</p
Life Satisfaction and Sense of Coherence of Breast Cancer Survivors Compared to Women with Mental Depression, Arterial Hypertension and Healthy Controls
The purpose of the study was to compare the life satisfaction (LS) and sense of coherence (SOC) of women recovering from breast cancer (BC) to LS and SOC of women with depression or hypertension and of healthy controls. Finnish Health and Social Support (HeSSup) follow-up survey data in 2003 was linked with national health registries. BC patients were followed up for mortality until the end of 2012. The statistical computations were carried out with SAS (R). There were no significant differences in LS and SOC between the groups with BC, arterial hypertension or healthy controls. Women recovering from BC are as satisfied with their life as healthy controls, and their perceived LS is better and SOC is stronger compared to women with depression. SOC correlated positively (r(2) = 0.36, p <0.001) with LS. However, more studies on determinants of the LS are needed for designing and organizing health care services for BC survivors.Peer reviewe
