    Effective scraping in a scraped surface heat exchanger: some fluid flow analysis

    An outline of mathematical models that have been used to understand the behaviour of scraped surface heat exchangers is presented. In particular the problem of the wear of the blades is considered. A simple model, exploiting known behaviour of viscous flow in corners and in wedges, and accounting for the forces on the blade is derived and solutions generated. The results shows initial rapid wear but that the wear rate goes to zero

    Advances in genome-wide RNAi cellular screens: a case study using the Drosophila JAK/STAT pathway

    BACKGROUND: Genome-scale RNA-interference (RNAi) screens are becoming ever more common gene discovery tools. However, whilst every screen identifies interacting genes, less attention has been given to how factors such as library design and post-screening bioinformatics may be effecting the data generated. RESULTS: Here we present a new genome-wide RNAi screen of the Drosophila JAK/STAT signalling pathway undertaken in the Sheffield RNAi Screening Facility (SRSF). This screen was carried out using a second-generation, computationally optimised dsRNA library and analysed using current methods and bioinformatic tools. To examine advances in RNAi screening technology, we compare this screen to a biologically very similar screen undertaken in 2005 with a first-generation library. Both screens used the same cell line, reporters and experimental design, with the SRSF screen identifying 42 putative regulators of JAK/STAT signalling, 22 of which verified in a secondary screen and 16 verified with an independent probe design. Following reanalysis of the original screen data, comparisons of the two gene lists allows us to make estimates of false discovery rates in the SRSF data and to conduct an assessment of off-target effects (OTEs) associated with both libraries. We discuss the differences and similarities between the resulting data sets and examine the relative improvements in gene discovery protocols. CONCLUSIONS: Our work represents one of the first direct comparisons between first- and second-generation libraries and shows that modern library designs together with methodological advances have had a significant influence on genome-scale RNAi screens

    The toxbox: specific DNA sequence requirements for activation of Vibrio cholerae virulence genes by ToxT

    The Gram-negative, curved rod Vibrio cholerae causes the severe diarrhoeal disease cholera. The two major virulence factors produced by V. cholerae during infection are the cholera toxin (CT) and the toxin-coregulated pilus (TCP). Transcription of the genes encoding both CT and the components of the TCP is directly activated by ToxT, a transcription factor in the AraC/XylS family. ToxT binds upstream of the ctxAB genes, encoding CT, and upstream of tcpA , the first gene in a large operon encoding the components of the TCP. The DNA sequences upstream of ctxAB and tcpA that contain ToxT binding sites do not have any significant similarity other than being AT-rich. Extensive site-directed mutagenesis was performed on the region upstream of tcpA previously shown to be protected by ToxT, and we identified specific base pairs important for activation of tcpA transcription by ToxT. This genetic approach was complemented by copper-phenanthroline footprinting experiments that showed protection by ToxT of the base pairs identified as most important for transcription activation in the mutagenesis experiments. Based on this new information and on previous work, we propose the presence of a ToxT-binding motif – the ‘toxbox’– in promoters regulated by ToxT. At tcpA , two toxbox elements are present in a direct repeat configuration and both are required for activation of transcription by ToxT. The identity of only a few of the base pairs within the toxbox is important for activation by ToxT, and we term these the core toxbox elements. Lastly, we examined ToxT binding to a mutant having 5 bp inserted between the two toxboxes at tcpA and found that occupancy of both binding sites is retained regardless of the positions of the binding sites relative to each other on the face of the DNA.     Facilitating the analysis of a UK national blood service supply chain using distributed simulation

    In an attempt to investigate blood unit ordering policies, researchers have created a discrete-event model of the UK National Blood Service (NBS) supply chain in the Southampton area of the UK. The model has been created using Simul8, a commercial-off-the-shelf discrete-event simulation package (CSP). However, as more hospitals were added to the model, it was discovered that the length of time needed to perform a single simulation severely increased. It has been claimed that distributed simulation, a technique that uses the resources of many computers to execute a simulation model, can reduce simulation runtime. Further, an emerging standardized approach exists that supports distributed simulation with CSPs. These CSP Interoperability (CSPI) standards are compatible with the IEEE 1516 standard The High Level Architecture, the defacto interoperability standard for distributed simulation. To investigate if distributed simulation can reduce the execution time of NBS supply chain simulation, this paper presents experiences of creating a distributed version of the CSP Simul8 according to the CSPI/HLA standards. It shows that the distributed version of the simulation does indeed run faster when the model reaches a certain size. Further, we argue that understanding the relationship of model features is key to performance. This is illustrated by experimentation with two different protocols implementations (using Time Advance Request (TAR) and Next Event Request (NER)). Our contribution is therefore the demonstration that distributed simulation is a useful technique in the timely execution of supply chains of this type and that careful analysis of model features can further increase performance

    Discriminating among Earth composition models using geo-antineutrinos

    It has been estimated that the entire Earth generates heat corresponding to about 40 TW (equivalent to 10,000 nuclear power plants) which is considered to originate mainly from the radioactive decay of elements like U, Th and K, deposited in the crust and mantle of the Earth. Radioactivity of these elements produce not only heat but also antineutrinos (called geo-antineutrinos) which can be observed by terrestrial detectors. We investigate the possibility of discriminating among Earth composition models predicting different total radiogenic heat generation, by observing such geo-antineutrinos at Kamioka and Gran Sasso, assuming KamLAND and Borexino (type) detectors, respectively, at these places. By simulating the future geo-antineutrino data as well as reactor antineutrino background contributions, we try to establish to which extent we can discriminate among Earth composition models for given exposures (in units of kt⋅\cdot yr) at these two sites on our planet. We use also information on neutrino mixing parameters coming from solar neutrino data as well as KamLAND reactor antineutrino data, in order to estimate the number of geo-antineutrino induced events.Comment: 24 pages, 10 figures, final version to appear in JHE

    Groundwater recharge influenced by ephemeral river flow and land use in the semiarid Limpopo Province of South Africa

    Determining the sustainability of groundwater use in drylands with high climate variability is complex. Central to this determination is an understanding of groundwater recharge and associated processes and controls. Groundwater recharge in drylands can occur by diffuse and focused recharge (focused recharge being associated with intense episodic rainfall events and ephemeral river flow, predicted to increase and intensify with climate change). This study evaluated the relative significance and dominant controls on these two recharge processes. Ten groundwater hydrographs with multidecadal observations were collated from the Limpopo Province, South Africa, based on their proximity to river channels and rain gauges, representing diversity in local climate, landscape, vegetation, and hydrogeological conditions. The hydrographs showed that groundwater-level rises are sensitive to rainfall intensity during the rainy season, with generally larger increases after years with large episodic rainfall events, which disproportionately contribute to groundwater replenishment. Recharge processes and annual recharge volumes were quantified using the water-table fluctuation method and the numerical model HYDRUS-1D. This allowed for the inference of additional recharge contributions from focused recharge in proximity to ephemeral rivers, up to a factor of five relative to diffuse recharge. The analysis revealed synchronicity and linear correlation between annual river discharge and recharge close to the river, substantiating the importance of focused recharge close to the river network. The study showed that recharge in drylands is subject to large spatial and temporal variation and that consideration of focused and episodic recharge is critically important for managing groundwater resources at various scales in these regions

    Coronal mass ejections as expanding force-free structures

    We mode Solar coronal mass ejections (CMEs) as expanding force-fee magnetic structures and find the self-similar dynamics of configurations with spatially constant \alpha, where {\bf J} =\alpha {\bf B}, in spherical and cylindrical geometries, expanding spheromaks and expanding Lundquist fields correspondingly. The field structures remain force-free, under the conventional non-relativistic assumption that the dynamical effects of the inductive electric fields can be neglected. While keeping the internal magnetic field structure of the stationary solutions, expansion leads to complicated internal velocities and rotation, induced by inductive electric field. The structures depends only on overall radius R(t) and rate of expansion \dot{R}(t) measured at a given moment, and thus are applicable to arbitrary expansion laws. In case of cylindrical Lundquist fields, the flux conservation requires that both axial and radial expansion proceed with equal rates. In accordance with observations, the model predicts that the maximum magnetic field is reached before the spacecraft reaches the geometric center of a CME.Comment: 19 pages, 9 Figures, accepted by Solar Physic

    Photoproduction of pions and properties of baryon resonances from a Bonn-Gatchina partial wave analysis

    Masses, widths and photocouplings of baryon resonances are determined in a coupled-channel partial wave analysis of a large variety of data. The Bonn-Gatchina partial wave formalism is extended to include a decomposition of t- and u-exchange amplitudes into individual partial waves. The multipole transition amplitudes for Îłp→pπ0\gamma p\to p\pi^0 and Îłp→nπ+\gamma p\to n\pi^+ are given and compared to results from other analyses.Comment: 18 pages, 14 figure

    P-wave excited baryons from pion- and photo-induced hyperon production

    We report evidence for N(1710)P11N(1710)P_{11}, N(1875)P11N(1875)P_{11}, N(1900)P13N(1900)P_{13}, Δ(1600)P33\Delta(1600)P_{33}, Δ(1910)P31\Delta(1910)P_{31}, and Δ(1920)P33\Delta(1920)P_{33}, and find indications that N(1900)P13N(1900)P_{13} might have a companion state at 1970\,MeV. The controversial Δ(1750)P31\Delta(1750)P_{31} is not seen. The evidence is derived from a study of data on pion- and photo-induced hyperon production, but other data are included as well. Most of the resonances reported here were found in the Karlsruhe-Helsinki (KH84) and the Carnegie-Mellon (CM) analyses but were challenged recently by the Data Analysis Center at GWU. Our analysis is constrained by the energy independent πN\pi N scattering amplitudes from either KH84 or GWU. The two πN\pi N amplitudes from KH84 or GWU, respectively, lead to slightly different πN\pi N branching ratios of contributing resonances but the debated resonances are required in both series of fits.Comment: 22 pages, 28 figures.     This paper briefly describes the results of archaeological fieldwork carried out in an area of heathland, currently managed as a nature reserve, in East Anglia. Although the earthworks recorded are for the most part unremarkable, they demonstrate the variety and intensity of human exploitation which shaped this ‘traditionally managed’ habitat. They also serve to emphasise the extent to which modern conservation management can radically change the long-term character of individual places
