GrameneMart: the BioMart data portal for the Gramene project
Gramene is a well-established resource for plant comparative genome analysis. Data are generated through automated and curated analyses and made available through web interfaces such as GrameneMart. The Gramene project was an early adopter of the BioMart software, which remains an integral and well-used component of the Gramene website. BioMart accessible data sets include plant gene annotations, plant variation catalogues, genetic markers, physical mapping entities, public DNA/mRNA sequences of various types and curated quantitative trait loci for various species. Species Trees from Highly Incongruent Gene Trees in Rice
Several methods have recently been developed to infer multilocus phylogenies by incorporating information from topological incongruence of the individual genes. In this study, we investigate 2 such methods, Bayesian concordance analysis and Bayesian estimation of species trees. Our test data are a collection of genes from cultivated rice (genus Oryza) and the most closely related wild species, generated using a high-throughput sequencing protocol and bioinformatics pipeline. Trees inferred from independent genes display levels of topological incongruence that far exceed that seen in previous data sets analyzed with these species tree methods. We identify differences in phylogenetic results between inference methods that incorporate gene tree incongruence. Finally, we discuss the challenges of scaling these analyses for data sets with thousands of gene trees and extensive levels of missing data
Searching for Invisible and Almost Invisible Particles at e^+e^- Colliders
We explore the techniques, cross sections and expected signal significance
for detecting invisible and almost invisible particles at LEP2 and the NLC by
means of a hard photon tag. Examples from supersymmetry include the lightest
chargino and second lightest neutralino when their masses are nearly the same
as that of the lightest neutralino (the LSP), and invisibly decaying
sneutrinos. The importance of particular features of the detectors is
discussed, instrumentation for vetoing a fast e^+ or e^- in the beam hole being

Evaluation of two interaction techniques for visualization of dynamic graphs
Several techniques for visualization of dynamic graphs are based on different
spatial arrangements of a temporal sequence of node-link diagrams. Many studies
in the literature have investigated the importance of maintaining the user's
mental map across this temporal sequence, but usually each layout is considered
as a static graph drawing and the effect of user interaction is disregarded. We
conducted a task-based controlled experiment to assess the effectiveness of two
basic interaction techniques: the adjustment of the layout stability and the
highlighting of adjacent nodes and edges. We found that generally both
interaction techniques increase accuracy, sometimes at the cost of longer
completion times, and that the highlighting outclasses the stability adjustment

Condensation of microturbulence-generated shear flows into global modes
In full flux-surface computer studies of tokamak edge turbulence, a spectrum
of shear flows is found to control the turbulence level and not just the
conventional (0,0)-mode flows. Flux tube domains too small for the large
poloidal scale lengths of the continuous spectrum tend to overestimate the
flows, and thus underestimate the transport. It is shown analytically and
numerically that under certain conditions dominant (0,0)-mode flows independent
of the domain size develop, essentially through Bose-Einstein condensation of

Health-related quality of life in Huntingtonās Disease patients: a comparison of proxy assessment and patient self-rating using the disease-specific Huntingtonās Disease health-related quality of life questionnaire (HDQoL)
Huntingtonās disease (HD) is a fatal, neurodegenerative disease for which there is no known cure. Proxy evaluation is relevant for HD as its manifestation might limit the ability of persons to report their health-related quality of life (HrQoL). This study explored patientāproxy ratings of HrQoL of persons at different stages of HD, and examined factors that may affect proxy ratings. A total of 105 patientāproxy pairs completed the Huntingtonās disease health-related quality of life questionnaire (HDQoL) and other established HrQoL measures (EQ-5D and SF-12v2). Proxyāpatient agreement was assessed in terms of absolute level (mean ratings) and intraclass correlation. Proxiesā ratings were at a similar level to patientsā self-ratings on an overall Summary Score and on most of the six Specific Scales of the HDQoL. On the Specific Hopes and Worries Scale, proxies on average rated HrQoL as better than patientsā self-ratings, while on both the Specific Cognitive Scale and Specific Physical and Functional Scale proxies tended to rate HrQoL more poorly than patients themselves. The patientās disease stage and mental wellbeing (SF-12 Mental Component scale) were the two factors that primarily affected proxy assessment. Proxy scores were strongly correlated with patientsā self-ratings of HrQoL, on the Summary Scale and all Specific Scales. The patientāproxy correlation was lower for patients at moderate stages of HD compared to patients at early and advanced stages. The proxy report version of the HDQoL is a useful complementary tool to self-assessment, and a promising alternative when individual patients with advanced HD are unable to self-report
Dose-finding study of a 90-day contraceptive vaginal ring releasing estradiol and segesterone acetate.
ObjectiveTo evaluate serum estradiol (E2) concentrations during use of 90-day contraceptive vaginal rings releasing E2 75, 100, or 200 mcg/day and segesterone acetate (SA) 200 mcg/day to identify a dose that avoids hypoestrogenism.Study designWe conducted a multicenter dose-finding study in healthy, reproductive-aged women with regular cycles with sequential enrollment to increasing E2 dose groups. We evaluated serum E2 concentrations twice weekly for the primary outcome of median E2 concentrations throughout initial 30-day use (target ā„40 pg/mL). In an optional 2-cycle extension substudy, we randomized participants to 2- or 4-day ring-free intervals per 30-day cycle to evaluate bleeding and spotting based on daily diary information.ResultsSixty-five participants enrolled in E2 75 (n = 22), 100 (n = 21), and 200 (n = 22) mcg/day groups; 35 participated in the substudy. Median serum E2 concentrations in 75 and 100 mcg/day groups were <40 pg/mL. In the 200 mcg/day group, median E2 concentrations peaked on days 4-5 of CVR use at 194 pg/mL (range 114-312 pg/mL) and remained >40 pg/mL throughout 30 days; E2 concentrations were 37 pg/mL (range 28-62 pg/mL) on days 88-90 (n = 11). Among the E2 200 mcg/day substudy participants, all had withdrawal bleeding following ring removal. The 2-day ring-free interval group reported zero median unscheduled bleeding and two (range 0-16) and three (range 0-19) unscheduled spotting days in extension cycles 1 and 2, respectively. The 4-day ring-free interval group reported zero median unscheduled bleeding or spotting days.ConclusionsEstradiol concentrations with rings releasing E2 200 mcg/day and SA 200 mcg/day avoid hypoestrogenism over 30-day use.ImplicationsA 90-day contraceptive vaginal ring releasing estradiol 200 mcg/day and segesterone acetate 200 mcg/day achieves estradiol concentrations that should avoid hypoestrogenism and effectively suppresses ovulation
Variant phasing and haplotypic expression from long-read sequencing in maize
Haplotype phasing maize genetic variants is important for genome interpretation, population genetic analysis and functional analysis of allelic activity. We performed an isoform-level phasing study using two maize inbred lines and their reciprocal crosses, based on single-molecule, full-length cDNA sequencing. To phase and analyze transcripts between hybrids and parents, we developed IsoPhase. Using this tool, we validated the majority of SNPs called against matching short-read data from embryo, endosperm and root tissues, and identified allele-specific, gene-level and isoform-level differential expression between the inbred parental lines and hybrid offspring. After phasing 6907 genes in the reciprocal hybrids, we annotated the SNPs and identified large-effect genes. In addition, we identified parent-of-origin isoforms, distinct novel isoforms in maize parent and hybrid lines, and imprinted genes from different tissues. Finally, we characterized variation in cis- and trans-regulatory effects. Our study provides measures of haplotypic expression that could increase accuracy in studies of allelic expression
