    Intermolecular interactions within the abundant DEAD-box protein Dhh1 regulate its activity in Vivo

    Dhh1 is a highly conserved DEAD-box protein that has been implicated in many processes involved in mRNA regulation. At least some functions of Dhh1 may be carried out in cytoplasmic foci called processing bodies (P-bodies). Dhh1 was identified initially as a putative RNA helicase based solely on the presence of conserved helicase motifs found in the superfamily 2 (Sf2) of DEXD/H-box proteins. Although initial mutagenesis studies revealed that the signature DEAD-box motif is required for Dhh1 function in vivo, enzymatic (ATPase or helicase) or ATP binding activities of Dhh1 or those of any its many higher eukaryotic orthologues have not been described. Here we provide the first characterization of the biochemical activities of Dhh1. Dhh1 has weaker RNA-dependent ATPase activity than other well characterized DEAD-box helicases. We provide evidence that intermolecular interactions between the N- and C-terminal RecA-like helicase domains restrict its ATPase activity; mutation of residues mediating these interactions enhanced ATP hydrolysis. Interestingly, the interdomain interaction mutant displayed enhanced mRNA turnover, RNA binding, and recruitment into cytoplasmic foci in vivo compared with wild type Dhh1. Also, we demonstrate that the ATPase activity of Dhh1 is not required for it to be recruited into cytoplasmic foci, but it regulates its association with RNA in vivo. We hypothesize that the activity of Dhh1 is restricted by interdomain interactions, which can be regulated by cellular factors to impart stringent control over this very abundant RNA helicase

    Functional modularity of nuclear hormone receptors in a Caenorhabditis elegans metabolic gene regulatory network

    We present the first gene regulatory network (GRN) that pertains to post-developmental gene expression. Specifically, we mapped a transcription regulatory network of Caenorhabditis elegans metabolic gene promoters using gene-centered yeast one-hybrid assays. We found that the metabolic GRN is enriched for nuclear hormone receptors (NHRs) compared with other gene-centered regulatory networks, and that these NHRs organize into functional network modules.The NHR family has greatly expanded in nematodes; C. elegans has 284 NHRs, whereas humans have only 48. We show that the NHRs in the metabolic GRN have metabolic phenotypes, suggesting that they do not simply function redundantly.The mediator subunit MDT-15 preferentially interacts with NHRs that occur in the metabolic GRN.We describe an NHR circuit that responds to nutrient availability and propose a model for the evolution and organization of NHRs in C. elegans metabolic regulatory networks

    Cosmic distance-duality as probe of exotic physics and acceleration

    In cosmology, distances based on standard candles (e.g. supernovae) and standard rulers (e.g. baryon oscillations) agree as long as three conditions are met: (1) photon number is conserved, (2) gravity is described by a metric theory with (3) photons travelling on unique null geodesics. This is the content of distance-duality (the reciprocity relation) which can be violated by exotic physics. Here we analyse the implications of the latest cosmological data sets for distance-duality. While broadly in agreement and confirming acceleration we find a 2-sigma violation caused by excess brightening of SN-Ia at z > 0.5, perhaps due to lensing magnification bias. This brightening has been interpreted as evidence for a late-time transition in the dark energy but because it is not seen in the d_A data we argue against such an interpretation. Our results do, however, rule out significant SN-Ia evolution and extinction: the "replenishing" grey-dust model with no cosmic acceleration is excluded at more than 4-sigma despite this being the best-fit to SN-Ia data alone, thereby illustrating the power of distance-duality even with current data sets.Comment: 6 pages, 4 colour figures.     Influence of indomethacin on lens regeneration in the newt notophthalmus viridescens

    Following lentectomy newts were injected with indomethacin in a variety of carrier solutions at doses ranging from 1.2–120 mg/kg body weight every other day for 15–17 days. The results show that injection of this drug according to the regimen used has no significant effect on regeneration of the lens.     Communication and mutual resource exchange in north Florida hermit crabs

    The patterns of shell exchange in three species of hermit crabs which overlap in distribution and shell use were observed in the laboratory. Crabs showed no tendency to initiate more exchanges with conspecifics as compared with nonconspecific individuals and there were no specific size dominance effects. Lack of common communicatory patterns between Clibararius vittatus and Pagurus pollicaris was correlated with minimal actual exchange, while Pagurus impressus exchanged with both species and executed patterns in common with both.     Maternal plasma folate impacts differential DNA methylation in an epigenome-wide meta-analysis of newborns

    Folate is vital for fetal development. Periconceptional folic acid supplementation and food fortification are recommended to prevent neural tube defects. Mechanisms whereby periconceptional folate influences normal development and disease are poorly understood: epigenetics may be involved. We examine the association between maternal plasma folate during pregnancy and epigenome-wide DNA methylation using Illumina" s HumanMethyl450 Beadchip in 1,988 newborns from two European cohorts. Here we report the combined covariate-adjusted results using meta-analysis and employ pathway and gene expression analyses. Four-hundred forty-three CpGs (320 genes) are significantly associated with maternal plasma folate levels during pregnancy (false discovery rate 5%); 48 are significant after Bonferroni correction. Most genes are not known for folate biology, including APC2, GRM8, SLC16A12, OPCML, PRPH, LHX1, KLK4 and PRSS21. Some relate to birth defects other than neural tube defects, neurological functions or varied aspects of embryonic development. These findings may inform how maternal folate impacts the developing epigenome and health outcomes in offspring

    Cowries in the archaeology of West Africa: the present picture

    Despite the perceived importance of cowrie shells as indicators of long-distance connections in the West African past, their distribution and consumption patterns in archaeological contexts remain surprisingly underexplored, a gap that is only partly explicable by the sparse distribution of archaeological sites within the sub-continent. General writings on the timeline of importation of cowries into West Africa often fail to take into account the latest archaeological evidence and rely instead on accounts drawn from historical or ethnographic documents. This paper is based on a first-hand assessment of over 4500 shells from 78 sites across West Africa, examining chronology, shell species and processes of modification to assess what distribution patterns can tell us about the history of importation and usage of cowries. These first-hand analyses are paralleled by a consideration of published materials. We re-examine the default assumption that two distinct routes of entry existed — one overland from North Africa before the fifteenth century, another coming into use from the time sea links were established with the East African coast and becoming predominant by the middle of the nineteenth century. We focus on the eastern part of West Africa, where the importance of imported cowries to local communities in relatively recent periods is well known and from where we have a good archaeological sample. The conclusion is that on suitably large assemblages shell size can be an indication of provenance and that, while the present archaeological picture seems largely to confirm historical sources, much of this may be due to the discrepancy in archaeological data available from the Sahara/Sahel zone compared to the more forested regions of the sub-continent. Future archaeological work will clarify this matter

    Astronomical Distance Determination in the Space Age: Secondary Distance Indicators

    The formal division of the distance indicators into primary and secondary leads to difficulties in description of methods which can actually be used in two ways: with, and without the support of the other methods for scaling. Thus instead of concentrating on the scaling requirement we concentrate on all methods of distance determination to extragalactic sources which are designated, at least formally, to use for individual sources. Among those, the Supernovae Ia is clearly the leader due to its enormous success in determination of the expansion rate of the Universe. However, new methods are rapidly developing, and there is also a progress in more traditional methods. We give a general overview of the methods but we mostly concentrate on the most recent developments in each field, and future expectations. © 2018, The Author(s)
