Interpreting the dependence of mutation rates on age and time
Mutations can arise from the chance misincorporation of nucleotides during
DNA replication or from DNA lesions that are not repaired correctly. We
introduce a model that relates the source of mutations to their accumulation
with cell divisions, providing a framework for understanding how mutation rates
depend on sex, age and absolute time. We show that the accrual of mutations
should track cell divisions not only when mutations are replicative in origin
but also when they are non-replicative and repaired efficiently. One
implication is that the higher incidence of cancer in rapidly renewing tissues,
an observation ascribed to replication errors, could instead reflect exogenous
or endogenous mutagens. We further find that only mutations that arise from
inefficiently repaired lesions will accrue according to absolute time; thus, in
the absence of selection on mutation rates, the phylogenetic "molecular clock"
should not be expected to run steadily across species.Comment: 5 figures, 2 table

A Population Genetics-Phylogenetics Approach to Inferring Natural Selection in Coding Sequences
Through an analysis of polymorphism within and divergence between species, we can hope to learn about the distribution of selective effects of mutations in the genome, changes in the fitness landscape that occur over time, and the location of sites involved in key adaptations that distinguish modern-day species. We introduce a novel method for the analysis of variation in selection pressures within and between species, spatially along the genome and temporally between lineages. We model codon evolution explicitly using a joint population genetics-phylogenetics approach that we developed for the construction of multiallelic models with mutation, selection, and drift. Our approach has the advantage of performing direct inference on coding sequences, inferring ancestral states probabilistically, utilizing allele frequency information, and generalizing to multiple species. We use a Bayesian sliding window model for intragenic variation in selection coefficients that efficiently combines information across sites and captures spatial clustering within the genome. To demonstrate the utility of the method, we infer selective pressures acting in Drosophila melanogaster and D. simulans from polymorphism and divergence data for 100 X-linked coding regions.</p
Party finance reform as constitutional engineering? The effectiveness and unintended consequences of party finance reform in France and Britain
In both Britain and France, party funding was traditionally characterized by a laissez faire approach and a conspicuous lack of regulation. In France, this was tantamount to a 'legislative vacuum'. In the last two decades, however, both countries have sought to fundamentally reform their political finance regulation regimes. This prompted, in Britain, the Political Parties, Elections and Referendums Act 2000, and in France a bout of 'legislative incontinence' — profoundly transforming the political finance regime between 1988 and 1995. This article seeks to explore and compare the impacts of the reforms in each country in a bid to explain the unintended consequences of the alternative paths taken and the effectiveness of the new party finance regime in each country. It finds that constitutional engineering through party finance reform is a singularly inexact science, largely due to the imperfect nature of information, the limited predictability of cause and effect, and the constraining influence of non-party actors, such as the Constitutional Council in France, and the Electoral Commission in Britain
Institutional Model of Decentralization in Action
Applying the Institutional Model of Decentralization, the paper argues that the presumption that local democracy will impose accountability pressure on elected officials does not always hold. Even in a democratic system like in Indonesia, decentralization policy is welfare-enhancing only for the developed regions, not for all, exacerbating interregional welfare disparity. This "captured democracy" is largely due to the presence of "negative local capture". Where welfare has not improved, limited participation, low initial welfare combined with poor quality of local leaders are found to be the most critical determinants
Are Small Hyperbolic Universes Observationally Detectable?
Using recent observational constraints on cosmological density parameters,
together with recent mathematical results concerning small volume hyperbolic
manifolds, we argue that, by employing pattern repetitions, the topology of
nearly flat small hyperbolic universes can be observationally undetectable.
This is important in view of the facts that quantum cosmology may favour
hyperbolic universes with small volumes, and from the expectation coming from

Broad-Scale Recombination Patterns Underlying Proper Disjunction in Humans
Although recombination is essential to the successful completion of human meiosis, it remains unclear how tightly the process is regulated and over what scale. To assess the nature and stringency of constraints on human recombination, we examined crossover patterns in transmissions to viable, non-trisomic offspring, using dense genotyping data collected in a large set of pedigrees. Our analysis supports a requirement for one chiasma per chromosome rather than per arm to ensure proper disjunction, with additional chiasmata occurring in proportion to physical length. The requirement is not absolute, however, as chromosome 21 seems to be frequently transmitted properly in the absence of a chiasma in females, a finding that raises the possibility of a back-up mechanism aiding in its correct segregation. We also found a set of double crossovers in surprisingly close proximity, as expected from a second pathway that is not subject to crossover interference. These findings point to multiple mechanisms that shape the distribution of crossovers, influencing proper disjunction in humans.</p
Blood ties: ABO is a trans-species polymorphism in primates
The ABO histo-blood group, the critical determinant of transfusion
incompatibility, was the first genetic polymorphism discovered in humans.
Remarkably, ABO antigens are also polymorphic in many other primates, with the
same two amino acid changes responsible for A and B specificity in all species
sequenced to date. Whether this recurrence of A and B antigens is the result of
an ancient polymorphism maintained across species or due to numerous, more
recent instances of convergent evolution has been debated for decades, with a
current consensus in support of convergent evolution. We show instead that
genetic variation data in humans and gibbons as well as in Old World Monkeys
are inconsistent with a model of convergent evolution and support the
hypothesis of an ancient, multi-allelic polymorphism of which some alleles are
shared by descent among species. These results demonstrate that the ABO
polymorphism is a trans-species polymorphism among distantly related species
and has remained under balancing selection for tens of millions of years, to
date, the only such example in Hominoids and Old World Monkeys outside of the

Differential Susceptibility to Hypertension Is Due to Selection during the Out-of-Africa Expansion
Hypertension is a leading cause of stroke, heart disease, and kidney failure. The genetic basis of blood pressure variation is largely unknown but is likely to involve genes that influence renal salt handling and arterial vessel tone. Here we argue that susceptibility to hypertension is ancestral and that differential susceptibility to hypertension is due to differential exposure to selection pressures during the out-of-Africa expansion. The most important selection pressure was climate, which produced a latitudinal cline in heat adaptation and, therefore, hypertension susceptibility. Consistent with this hypothesis, we show that ecological variables, such as latitude, temperature, and rainfall, explain worldwide variation in heat adaptation as defined by seven functional alleles in five genes involved in blood pressure regulation. The latitudinal cline in heat adaptation is consistent worldwide and is largely unmatched by latitudinal clines in short tandem repeat markers, control single nucleotide polymorphisms, or non-functional single nucleotide polymorphisms within the five genes. In addition, we show that latitude and one of these alleles, GNB3 (G protein β3 subunit) 825T, account for a major portion of worldwide variation in blood pressure. These results suggest that the current epidemic of hypertension is due to exposures of the modern period interacting with ancestral susceptibility. Modern populations differ in susceptibility to these new exposures, however, such that those from hot environments are more susceptible to hypertension than populations from cold environments. Satisfaction with democracy in Turkey: findings from a national survey
A variety of factors affect citizens' satisfaction with democracy. Based on Turkey's political and economic context, as well as the existing literature, this study investigates the effect of four factors on people's satisfaction with democracy in Turkey: citizens' conceptualizations of democracy, being a political winner, citizens' perceptions of electoral integrity, and ethnic identity. Regression analysis of a nationally representative survey reveals that political losers and those with negative perceptions of electoral integrity are less satisfied with democracy in Turkey, while people's conceptualizations of democracy and ethnic identity do not have an effect on satisfaction with democracy. We conclude that, in Turkey, political polarization and negative perceptions of electoral integrity trigger a decline in citizens' satisfaction with democracy, which requires the attention of policymakers
