    OpenPNM: A Pore Network Modeling Package

    Pore network modeling is a widely used technique for simulating multiphase transport in porous materials, but there are very few software options available. This work outlines the OpenPNM package that was jointly developed by several porous media research groups to help address this gap. OpenPNM is written in Python using NumPy and SciPy for most mathematical operations, thus combining Python's ease of use with the performance necessary to perform large simulations. The package assists the user with managing and interacting with all the topological, geometrical, and thermophysical data. It also includes a suite of commonly used algorithms for simulating percolation and performing transport calculations on pore networks. Most importantly, it was designed to be highly flexible to suit any application and be easily customized to include user-specified pore-scale physics models. The framework is fast, powerful, and concise. An illustrative example is included that determines the effective diffusivity through a partially water-saturated porous material with just 29 lines of code

    The Earliest Post-Paleozoic Freshwater Bivalves Preserved in Coprolites from the Karoo Basin, South Africa

    Background: Several clades of bivalve molluscs have invaded freshwaters at various times throughout Phanerozoic history. The most successful freshwater clade in the modern world is the Unionoida. Unionoids arose in the Triassic Period, sometime after the major extinction event at the End-Permian boundary and are now widely distributed across all continents except Antarctica. Until now, no freshwater bivalves of any kind were known to exist in the Early Triassic. Principal Findings: Here we report on a faunule of two small freshwater bivalve species preserved in vertebrate coprolites from the Olenekian (Lower Triassic) of the Burgersdorp Formation of the Karoo Basin, South Africa. Positive identification of these bivalves is not possible due to the limited material. Nevertheless they do show similarities with Unionoida although they fall below the size range of extant unionoids. Phylogenetic analysis is not possible with such limited material and consequently the assignment remains somewhat speculative. Conclusions: Bivalve molluscs re-invaded freshwaters soon after the End-Permian extinction event, during the earliest part of the recovery phase during the Olenekian Stage of the Early Triassic. If the specimens do represent unionoids then these Early Triassic examples may be an example of the Lilliput effect. Since the oldest incontrovertible freshwater unionoids are also from sub-Saharan Africa, it is possible that this subcontinent hosted the initial freshwater radiation of the Unionoida.     International audienceMitochondrial DNA (mtDNA) is typically passed on to progeny only by the female parent. The phenomenon of "doubly uniparental inheritance" (DUI) of mtDNA in many bivalve species is a fascinating exception to the paradigm of strict maternal inheritance of mtDNA. In this review, we survey the current state of knowledge of DUI, and discuss several active areas of research in this field. Topics/questions covered include: the number of times DUI evolved (once or multiple origins), the link between DUI and sex determination, the role(s) of mtDNA-encoded non-oxidative phosphorylation genes (i.e., ORFan/orf genes) in freshwater mussels, the function of conserved sequence motifs and sperm transmission elements in mtDNA of marine mussels, the challenges of annotating mtDNA genomes of DUI species, the presence of unorthodox features in venerid mtDNA, whether or not orf DNA sequences are useful in species-level identification of freshwater mussel, and finally, whether or not there are obvious benefits of DUI. For each topic we also highlight important avenues for future research within this fascinating field of mitochondrial evolutionary biology
