Rings and rigidity transitions in network glasses
Three elastic phases of covalent networks, (I) floppy, (II) isostatically
rigid and (III) stressed-rigid have now been identified in glasses at specific
degrees of cross-linking (or chemical composition) both in theory and
experiments. Here we use size-increasing cluster combinatorics and constraint
counting algorithms to study analytically possible consequences of
self-organization. In the presence of small rings that can be locally I, II or
III, we obtain two transitions instead of the previously reported single
percolative transition at the mean coordination number , one from a
floppy to an isostatic rigid phase, and a second one from an isostatic to a
stressed rigid phase. The width of the intermediate phase and the
order of the phase transitions depend on the nature of medium range order
(relative ring fractions). We compare the results to the Group IV
chalcogenides, such as Ge-Se and Si-Se, for which evidence of an intermediate
phase has been obtained, and for which estimates of ring fractions can be made
from structures of high T crystalline phases.Comment: 29 pages, revtex, 7 eps figure

Modeling Trap-Awareness and Related Phenomena in Capture-Recapture Studies
Trap-awareness and related phenomena whereby successive capture events are not independent is a feature of the majority of capture-recapture studies. This phenomenon was up to now difficult to incorporate in open population models and most authors have chosen to neglect it although this may have damaging consequences. Focusing on the situation where animals exhibit a trap response at the occasion immediately following one where they have been trapped but revert to their original naïve state if they are missed once, we show that trap-dependence is more naturally viewed as a state transition and is amenable to the current models of capture-recapture. This approach has the potential to accommodate lasting or progressively waning trap effects
Hopping Transport in the Presence of Site Energy Disorder: Temperature and Concentration Scaling of Conductivity Spectra
Recent measurements on ion conducting glasses have revealed that conductivity
spectra for various temperatures and ionic concentrations can be superimposed
onto a common master curve by an appropriate rescaling of the conductivity and
frequency. In order to understand the origin of the observed scaling behavior,
we investigate by Monte Carlo simulations the diffusion of particles in a
lattice with site energy disorder for a wide range of both temperatures and
concentrations. While the model can account for the changes in ionic activation
energies upon changing the concentration, it in general yields conductivity
spectra that exhibit no scaling behavior. However, for typical concentrations
and sufficiently low temperatures, a fairly good data collapse is obtained
analogous to that found in experiment.Comment: 6 pages, 4 figure
Lack of variant specific CD8+T-cell response against mutant and pre-existing variants leads to outgrowth of particular clones in acute hepatitis C
Background: CTL escape mutations have been described during acute hepatitis C in patients who developed chronic disease later on. Our aim was to investigate the mutual relationship between HCV specific CD8+ T cells and evolution of the viral sequence during early acute HCV infection. Results: We sequenced multiple clones of NS3 1406 epitope in 4 HLA-A{*}02 patients with acute hepatitis C genotype 1b infection. Pentamers specific for the variants were used to monitor the corresponding CD8+ T cell response. We observed outgrowth of mutations, which induced only a weak and thus potentially insufficient CD8+ T cell response. In one patient we observed outgrowth of variant epitopes with similarities to a different genotype rather than de novo mutations most probably due to a lack of responsiveness to these likely pre-existing variants. We could show that in acute hepatitis C CTL escape mutations occur much earlier than demonstrated in previous studies. Conclusions: The adaption of the virus to a new host is characterized by a high and rapid variability in epitopes under CD8+ T cell immune pressure. This adaption takes place during the very early phase of acute infection and strikingly some sequences were reduced below the limit of detection at some time points but were detected at high frequency again at later time points. Independent of the observed variability, HCV-specific CD8+ T cell responses decline and no adaption to different or new antigens during the course of infection could be detected
Incorporating ‘recruitment’ in matrix projection models : estimation, parameters, and the influence of model structure

The definitive version was published in Journal of Ornithology 152, Suppl.2 (2012):585-595, doi:10.1007/s10336-010-0573-1.Advances in the estimation of population parameters
using encounter data from marked individuals have
made it possible to include estimates of the probability of
recruitment in population projection models. However, the
projected growth rate of the population, and the sensitivity
of projected growth to changes in recruitment, can vary
significantly depending upon both the structural form of the
model and how recruitment is parameterized. We show that
the common practices of (1) collapsing some age classes
into a single, terminal ‘aggregated’ age-class, and (2) parameterizing
recruitment using the proportion of recruited
individuals (breeders) in a given age-class may confound
analysis of age-based (Leslie) matrix projection models in
some instances, relative to state-based projection models
where recruited and pre-recruited individuals are treated as
separate states. Failing to account for these differences can
lead to misinterpretation of the relative role of recruitment in
the dynamics of an age-structured population. We show that
such problems can be avoided, either by structural changes
to the terminal aggregated age-class in age-based models,
or by using using a state-based model instead. Since all
the metrics of general interest from a classical age-based
matrix models are readily derived from a state-based model
equivalent, this suggests there may be little reason to use the
classical age-based approach in situations where recruitment
is a parameter of interest
