Tree-Based Methods for Discovery of Association between Flow Cytometry Data and Clinical Endpoints
We demonstrate the application and comparative interpretations of
three tree-based algorithms for the analysis of data arising from
flow cytometry: classification and regression trees (CARTs), random
forests (RFs), and logic regression (LR). Specifically, we consider
the question of what best predicts CD4 T-cell recovery in HIV-1
infected persons starting antiretroviral therapy with CD4 count
between 200 and 350 cell/μL. A comparison to a more standard
contingency table analysis is provided. While contingency table
analysis and RFs provide information on the importance of each
potential predictor variable, CART and LR offer additional insight
into the combinations of variables that together are predictive of
the outcome. In all cases considered, baseline CD3-DR-CD56+CD16+
emerges as an important predictor variable, while the tree-based
approaches identify additional variables as potentially informative.
Application of tree-based methods to our data suggests that a
combination of baseline immune activation states, with emphasis on
CD8 T-cell activation, may be a better predictor than any single
T-cell/innate cell subset analyzed. Taken together, we show that
tree-based methods can be successfully applied to flow cytometry data
to better inform and discover associations that may not emerge in
the context of a univariate analysis
Dynamics of Magnetic Flux Elements in the Solar Photosphere
The interaction of magnetic fields and convection is investigated in the
context of the coronal heating problem. We study the motions of photospheric
magnetic elements using filtergrams obtained at the Swedish Vacuum Solar
Telescope at La Palma. We use potential-field modeling to extrapolate the
magnetic and velocity fields to larger height. We find that the velocity in the
chromosphere can be locally enhanced at the separatrix surfaces between
neighboring flux tubes. The predicted velocities are several km/s,
significantly larger than those of the photospheric flux tubes, which may have
important implications for coronal heating. sComment: submitted to ApJ, 21 pages, 10 figure

Detection of [O I] 63 <i>μ</i>m in absorption toward Sgr B2
A high signal-to-noise 52-90 μm spectrum is presented for the central part of the Sagittarius B2 complex. The data were obtained with the Long Wavelength Spectrometer on board the Infrared Space Observatory (ISO). The [O I] 63 μm line is detected in absorption even at the grating spectral resolution of 0.29 μm. A lower limit for the column density of atomic oxygen of the order of 1019 cm-2 is derived. This implies that more than 40% of the interstellar oxygen must be in atomic form along the line of sight toward the Sgr B2 molecular cloud

Thermal H2O emission from the Herbig-Haro flow HH 54
The first detection of thermal water emission from a Herbig-Haro object is presented. The observations were performed with the LWS (Long Wavelength Spectrograph) aboard ISO (Infrared Space Observatory). Besides H2O, rotational lines of CO are present in the spectrum of HH 54. These high-J CO lines are used to derive the physical model parameters of the FIR (far-infrared) molecular line emitting regions. This model fits simultaneously the observed OH and H2O spectra for an OH abundance X(OH)=10-6 and a water vapour abundance X(H2O)=10-5.
At a distance of 250pc, the total CO, OH and H2O rotational line cooling rate is estimated to be 1.3x10-2 L⊙, which is comparable to the mechanical luminosity generated by the 10km s-1 shocks, suggesting that practically all of the cooling of the weak-shock regions is done by these three molecular species alone
A systematic review and analysis of long-term growth trials on the effect of diet on omega-3 fatty acid levels in the fillet tissue of post-smolt Atlantic salmon
Elucidating the specific effects of diet on the fatty acid composition in Atlantic salmon (Salmo salar), particularly health beneficial omega-3 long-chain polyunsaturated fatty acids (n-3 LC PUFA), remains an area of intense commercial interest given the increasing market restrictions placed on the supply of fishmeal and fish oil. The present study conducted a systematic review and subsequent analysis of published nutritional data from long-term growth trials using post-smolt Atlantic salmon to provide a summary of currently available information and to identify the most significant drivers of omega-3 levels in Atlantic salmon fillet tissue. Overall, there were relatively few studies which met the selection criteria and this had implications for further explanation of some results. Statistically significant regression models were generated for fillet DHA and fillet n-3 LC PUFA. Fish weight was a significant predictor in both models, and dietary 22:6n-3 (DHA) was an intuitive predictor of fillet DHA. Furthermore, dietary EPA and dietary 22:1 isomers were significant predictors of fillet n-3 LC PUFA
Constraints on Energy Intake in Fish: The Link between Diet Composition, Energy Metabolism, and Energy Intake in Rainbow Trout
The hypothesis was tested that fish fed to satiation with iso-energetic diets differing in macronutrient composition will have different digestible energy intakes (DEI) but similar total heat production. Four iso-energetic diets (2×2 factorial design) were formulated having a contrast in i) the ratio of protein to energy (P/E): high (HP/E) vs. low (LP/E) and ii) the type of non-protein energy (NPE) source: fat vs. carbohydrate which were iso-energetically exchanged. Triplicate groups (35 fish/tank) of rainbow trout were hand-fed each diet twice daily to satiation for 6 weeks under non-limiting water oxygen conditions. Feed intake (FI), DEI (kJ kg−0.8 d−1) and growth (g kg−0.8 d−1) of trout were affected by the interaction between P/E ratio and NPE source of the diet (P<0.05). Regardless of dietary P/E ratio, the inclusion of carbohydrate compared to fat as main NPE source reduced DEI and growth of trout by ∼20%. The diet-induced differences in FI and DEI show that trout did not compensate for the dietary differences in digestible energy or digestible protein contents. Further, changes in body fat store and plasma glucose did not seem to exert a homeostatic feedback control on DEI. Independent of the diet composition, heat production of trout did not differ (P>0.05). Our data suggest that the control of DEI in trout might be a function of heat production, which in turn might reflect a physiological limit related with oxidative metabolism
LWS-spectroscopy of Herbig Haro objects and molecular outflows in the Cha II dark cloud
We present the first far infrared spectra of the Herbig Haro objects HH 52-53-54 and of IRAS 12496-7650, all located in the nearby star forming region known as Chamaleon II dark cloud, obtained with the Long Wavelength Spectrometer (LWS) onboard the Infrared Space Observatory (ISO). The richest spectrum is found in HH 54, showing molecular transitions (CO with Ju from 19 to 14, water vapour mainly in its ortho form and OH) and low excitation fine structure lines ([OI]63, 145μm, [CII]158μm). In HH 52 and HH 53, only the [OI] and [CII] lines are detected. The LWS spectrum of IRAS 12496-7650 shows both fine structure and CO lines. The [CII]158μm line is ubiquitous in the region, as proved by its presence in all ISO pointings, including the raster scan maps. The fine structure lines are used to evaluate the physical parameters of the emitting regions. In particular, the mass loss rates of each outflow present in the region, are derived from the [OI]63μm line luminosity
Calibration and performance of the ISO Long-Wavelength Spectrometer
The wavelength and flux calibration, and the in-orbit performance of the Infrared Space Observatory Long-Wavelength Spectrometer (LWS) are described. The LWS calibration is mostly complete and the instrument's performance in orbit is largely as expected before launch. The effects of ionising radiation on the detectors, and the techniques used to minimise them are outlined. The overall sensitivity figures achieved in practice are summarised. The standard processing of LWS data is described
Bioarchaeology of Neolithic Çatalhöyük Reveals Fundamental Transitions in Health, Mobility, and Lifestyle in Early Farmers
The transition from a human diet based exclusively on wild plants and animals to one involving dependence on domesticated plants and animals beginning 10,000 to 11,000 y ago in Southwest Asia set into motion a series of profound health, lifestyle, social, and economic changes affecting human populations throughout most of the world. However, the social, cultural, behavioral, and other factors surrounding health and lifestyle associated with the foraging-to-farming transition are vague, owing to an incomplete or poorly understood contextual archaeological record of living conditions. Bioarchaeological investigation of the extraordinary record of human remains and their context from Neolithic Çatalhöyük (7100–5950 cal BCE), a massive archaeological site in south-central Anatolia (Turkey), provides important perspectives on population dynamics, health outcomes, behavioral adaptations, interpersonal conflict, and a record of community resilience over the life of this single early farming settlement having the attributes of a protocity. Study of Çatalhöyük human biology reveals increasing costs to members of the settlement, including elevated exposure to disease and labor demands in response to community dependence on and production of domesticated plant carbohydrates, growing population size and density fueled by elevated fertility, and increasing stresses due to heightened workload and greater mobility required for caprine herding and other resource acquisition activities over the nearly 12 centuries of settlement occupation. These changes in life conditions foreshadow developments that would take place worldwide over the millennia following the abandonment of Neolithic Çatalhöyük, including health challenges, adaptive patterns, physical activity, and emerging social behaviors involving interpersonal violence
